Project description:Data-driven design shows the promise of accelerating materials discovery but is challenging due to the prohibitive cost of searching the vast design space of chemistry, structure, and synthesis methods. Bayesian optimization (BO) employs uncertainty-aware machine learning models to select promising designs to evaluate, hence reducing the cost. However, BO with mixed numerical and categorical variables, which is of particular interest in materials design, has not been well studied. In this work, we survey frequentist and Bayesian approaches to uncertainty quantification of machine learning with mixed variables. We then conduct a systematic comparative study of their performances in BO using a popular representative model from each group, the random forest-based Lolo model (frequentist) and the latent variable Gaussian process model (Bayesian). We examine the efficacy of the two models in the optimization of mathematical functions, as well as properties of structural and functional materials, where we observe performance differences as related to problem dimensionality and complexity. By investigating the machine learning models' predictive and uncertainty estimation capabilities, we provide interpretations of the observed performance differences. Our results provide practical guidance on choosing between frequentist and Bayesian uncertainty-aware machine learning models for mixed-variable BO in materials design.

Project description:Machine learning is increasingly applied to Earth Observation (EO) data to obtain datasets that contribute towards international accords. However, these datasets contain inherent uncertainty that needs to be quantified reliably to avoid negative consequences. In response to the increased need to report uncertainty, we bring attention to the promise of conformal prediction within the domain of EO. Unlike previous uncertainty quantification methods, conformal prediction offers statistically valid prediction regions while concurrently supporting any machine learning model and data distribution. To support the need for conformal prediction, we reviewed EO datasets and found that only 22.5% of the datasets incorporated a degree of uncertainty information, with unreliable methods prevalent. Current open implementations require moving large amounts of EO data to the algorithms. We introduced Google Earth Engine native modules that bring conformal prediction to the data and compute, facilitating the integration of uncertainty quantification into existing traditional and deep learning modelling workflows. To demonstrate the versatility and scalability of these tools we apply them to valued EO applications spanning local to global extents, regression, and classification tasks. Subsequently, we discuss the opportunities arising from the use of conformal prediction in EO. We anticipate that accessible and easy-to-use tools, such as those provided here, will drive wider adoption of rigorous uncertainty quantification in EO, thereby enhancing the reliability of downstream uses such as operational monitoring and decision-making.

Project description:Machine learning (ML) is increasingly applied to predict adverse postoperative outcomes in cardiac surgery. Commonly used ML models fail to translate to clinical practice due to absent model explainability, limited uncertainty quantification, and no flexibility to missing data. We aimed to develop and benchmark a novel ML approach, the uncertainty-aware attention network (UAN), to overcome these common limitations. Two Bayesian uncertainty quantification methods were tested, generalized variational inference (GVI) or a posterior network (PN). The UAN models were compared with an ensemble of XGBoost models and a Bayesian logistic regression model (LR) with imputation. The derivation datasets consisted of 153,932 surgery events from the Australian and New Zealand Society of Cardiac and Thoracic Surgeons (ANZSCTS) Cardiac Surgery Database. An external validation consisted of 7343 surgery events which were extracted from the Medical Information Mart for Intensive Care (MIMIC) III critical care dataset. The highest performing model on the external validation dataset was a UAN-GVI with an area under the receiver operating characteristic curve (AUC) of 0.78 (0.01). Model performance improved on high confidence samples with an AUC of 0.81 (0.01). Confidence calibration for aleatoric uncertainty was excellent for all models. Calibration for epistemic uncertainty was more variable, with an ensemble of XGBoost models performing the best with an AUC of 0.84 (0.08). Epistemic uncertainty was improved using the PN approach, compared to GVI. UAN is able to use an interpretable and flexible deep learning approach to provide estimates of model uncertainty alongside state-of-the-art predictions. The model has been made freely available as an easy-to-use web application demonstrating that by designing uncertainty-aware models with innately explainable predictions deep learning may become more suitable for routine clinical use.

Project description:Uncertainty quantification in artificial intelligence (AI)-based predictions of material properties is of immense importance for the success and reliability of AI applications in materials science. While confidence intervals are commonly reported for machine learning (ML) models, prediction intervals, i.e., the evaluation of the uncertainty on each prediction, are not as frequently available. In this work, we compare three different approaches to obtain such individual uncertainty, testing them on 12 ML-physical properties. Specifically, we investigated using the quantile loss function, machine learning the prediction intervals directly, and using Gaussian processes. We identify each approach's advantages and disadvantages and end up slightly favoring the modeling of the individual uncertainties directly, as it is the easiest to fit and, in most of the cases, minimizes over- and underestimation of the predicted errors. All data for training and testing were taken from the publicly available JARVIS-DFT database, and the codes developed for computing the prediction intervals are available through the JARVIS-tools package.

Project description:Acute ischemic stroke (AIS) is a leading global cause of mortality and morbidity. Improving long-term outcome predictions after thrombectomy can enhance treatment quality by supporting clinical decision-making. With the advent of interpretable deep learning methods in recent years, it is now possible to develop trustworthy, high-performing prediction models. This study introduces an uncertainty-aware, graph deep learning model that predicts endovascular thrombectomy outcomes using clinical features and imaging biomarkers. The model targets long-term functional outcomes, defined by the three-month modified Rankin Score (mRS), and mortality rates. A sample of 220 AIS patients in the anterior circulation who underwent endovascular thrombectomy (EVT) was included, with 81 (37%) demonstrating good outcomes (mRS ≤ 2). The performance of the different algorithms evaluated was comparable, with the maximum validation under the curve (AUC) reaching 0.87 using graph convolutional networks (GCN) for mRS prediction and 0.86 using fully connected networks (FCN) for mortality prediction. Moderate performance was obtained at admission (AUC of 0.76 using GCN), which improved to 0.84 post-thrombectomy and to 0.89 a day after stroke. Reliable uncertainty prediction of the model could be demonstrated.

Project description:Deep neural networks (DNNs) have advanced predictive modeling for regulatory genomics, but challenges remain in ensuring the reliability of their predictions and understanding the key factors behind their decision making. Here we introduce DEGU (Distilling Ensembles for Genomic Uncertainty-aware models), a method that integrates ensemble learning and knowledge distillation to improve the robustness and explainability of DNN predictions. DEGU distills the predictions of an ensemble of DNNs into a single model, capturing both the average of the ensemble's predictions and the variability across them, with the latter representing epistemic (or model-based) uncertainty. DEGU also includes an optional auxiliary task to estimate aleatoric, or data-based, uncertainty by modeling variability across experimental replicates. By applying DEGU across various functional genomic prediction tasks, we demonstrate that DEGU-trained models inherit the performance benefits of ensembles in a single model, with improved generalization to out-of-distribution sequences and more consistent explanations of cis-regulatory mechanisms through attribution analysis. Moreover, DEGU-trained models provide calibrated uncertainty estimates, with conformal prediction offering coverage guarantees under minimal assumptions. Overall, DEGU paves the way for robust and trustworthy applications of deep learning in genomics research.

Project description:13C metabolic flux analysis (13C-MFA) has been widely used to measure in vivo enzyme reaction rates (i.e., metabolic flux) in microorganisms. Mining the relationship between environmental and genetic factors and metabolic fluxes hidden in existing fluxomic data will lead to predictive models that can significantly accelerate flux quantification. In this paper, we present a web-based platform MFlux (http://mflux.org) that predicts the bacterial central metabolism via machine learning, leveraging data from approximately 100 13C-MFA papers on heterotrophic bacterial metabolisms. Three machine learning methods, namely Support Vector Machine (SVM), k-Nearest Neighbors (k-NN), and Decision Tree, were employed to study the sophisticated relationship between influential factors and metabolic fluxes. We performed a grid search of the best parameter set for each algorithm and verified their performance through 10-fold cross validations. SVM yields the highest accuracy among all three algorithms. Further, we employed quadratic programming to adjust flux profiles to satisfy stoichiometric constraints. Multiple case studies have shown that MFlux can reasonably predict fluxomes as a function of bacterial species, substrate types, growth rate, oxygen conditions, and cultivation methods. Due to the interest of studying model organism under particular carbon sources, bias of fluxome in the dataset may limit the applicability of machine learning models. This problem can be resolved after more papers on 13C-MFA are published for non-model species.
