Project description:ObjectivesCharacterise the reopening policies of European countries after the first wave of infections and evaluate how these policies affected economic activity and subsequent infections.Study designUsing publicly available data, we construct a database of reopening policy announcements by country authorities and develop measures related to the speed and timing of reopening. Using panel data regressions, we then assess how a country's reopening action subsequently affected its mobility and COVID-19 infections. Samples of 22 European countries used in the study comprise: Austria, Belgium, Czech Republic, Denmark, Finland, France, Germany, Greece, Ireland, Israel, Italy, Netherlands, Norway, Poland, Portugal, Romania, Russia, Spain, Switzerland, Turkey, Ukraine and the UK.Main outcomesMobility index as well as COVID-19 case and death counts.ResultsReopening policies are associated with a 1.5 percentage point increase in mobility and a 4% increase in subsequent infections after 2 weeks. However, some reopening strategies are associated with lower infection risk. In particular, early and fast reopeners saw 5%-10% increases in infections relative to those that opened later and adopted a gradual approach. The sequencing of sectoral reopenings matters, with infection amplification effects larger for some sectors (like retail and events) than others (like schools).ConclusionsFindings suggest some merit of gradual and late reopening strategies with a careful sequencing of sectoral openings based on their infection amplification risks.

Project description:ObjectivesAs a global pandemic is inevitable, real-time monitoring of transmission is vital for containing the spread of COVID-19. The main objective of this study was to report the real-time effective reproduction numbers (R(t)) and case fatality rates (CFR) in Europe.MethodsData for this study were obtained mainly from the World Health Organization website, up to March 9, 2020. R(t) were estimated by exponential growth rate (EG) and time-dependent (TD) methods. 'R0' package in R was employed to estimate R(t) by fitting the existing epidemic curve. Both the naïve CFR (nCFR) and adjusted CFR (aCFR) were estimated.ResultsWith the EG method, R(t) was 3.27 (95% confidence interval (CI) 3.17-3.38) for Italy, 6.32 (95% CI 5.72-6.99) for France, 6.07 (95% CI 5.51-6.69) for Germany, and 5.08 (95% CI 4.51-5.74) for Spain. With the TD method, the R value for March 9 was 3.10 (95% CI 2.21-4.11) for Italy, 6.56 (95% CI 2.04-12.26) for France, 4.43 (95% CI 1.83-7.92) for Germany, and 3.95 (95% CI 0-10.19) for Spain.ConclusionsThis study provides important findings on the early outbreak of COVID-19 in Europe. Due to the recent rapid increase in new cases of COVID-19, real-time monitoring of the transmissibility and mortality in Spain and France is a priority.

Project description:As rates of new coronavirus disease 2019 (COVID-19) cases decline across Europe owing to nonpharmaceutical interventions such as social distancing policies and lockdown measures, countries require guidance on how to ease restrictions while minimizing the risk of resurgent outbreaks. We use mobility and case data to quantify how coordinated exit strategies could delay continental resurgence and limit community transmission of COVID-19. We find that a resurgent continental epidemic could occur as many as 5 weeks earlier when well-connected countries with stringent existing interventions end their interventions prematurely. Further, we find that appropriate coordination can greatly improve the likelihood of eliminating community transmission throughout Europe. In particular, synchronizing intermittent lockdowns across Europe means that half as many lockdown periods would be required to end continent-wide community transmission.

Project description:IntroductionMore than two years after SARS-CoV-2 emerged in Wuhan, China, COVID-19 has become one of the most severe pandemics in modern human history. Prior to the widespread availability of specific vaccines in 2021, public opinion surveys indicated significant vaccine hesitancy in 26 European countries.Materials and methodsEpidemiological data on COVID-19 morbidity and mortality for 26 European countries were collected in November 2021 and compared with the proportions of people willing to receive the SARS-CoV-2 vaccine according to public opinion surveys analysed in 2020. Correlations between various variables were calculated using the Pearson correlation test and visualized with the R programming language.ResultsPaired Student's t-test revealed no significant differences between survey results and actual vaccination rates (p = 0.9546), suggesting that the polls were good predictors. The percentage of people willing to receive the SARS-CoV-2 vaccine was significantly positively correlated with actual vaccination rates (R = 0.72, p = 0.00003) and significantly negatively correlated with the number of cumulative deaths per million people (R = -0.78, p = 0.0000024). However, there was no significant correlation with the number of cumulative cases per million people (R = -0.27, p = 0.18). These findings indicate that vaccines used in Europe were particularly effective at preventing severe COVID-19 and disease-related deaths, but did not necessarily provide strong protection against SARS-CoV-2 infection itself.ConclusionEncouraging widespread immunization through vaccination was crucial for rapidly improving the epidemiological situation in Europe.

Project description:BackgroundAccording to the FAIR principles (Findable, Accessible, Interoperable, and Reusable), scientific research data should be findable, accessible, interoperable, and reusable. The COVID-19 pandemic has led to massive research activities and an unprecedented number of topical publications in a short time. However, no evaluation has assessed whether this COVID-19-related research data has complied with FAIR principles (or FAIRness).ObjectiveOur objective was to investigate the availability of open data in COVID-19-related research and to assess compliance with FAIRness.MethodsWe conducted a comprehensive search and retrieved all open-access articles related to COVID-19 from journals indexed in PubMed, available in the Europe PubMed Central database, published from January 2020 through June 2023, using the metareadr package. Using rtransparent, a validated automated tool, we identified articles with links to their raw data hosted in a public repository. We then screened the link and included those repositories that included data specifically for their pertaining paper. Subsequently, we automatically assessed the adherence of the repositories to the FAIR principles using FAIRsFAIR Research Data Object Assessment Service (F-UJI) and rfuji package. The FAIR scores ranged from 1-22 and had four components. We reported descriptive analysis for each article type, journal category, and repository. We used linear regression models to find the most influential factors on the FAIRness of data.Results5,700 URLs were included in the final analysis, sharing their data in a general-purpose repository. The mean (standard deviation, SD) level of compliance with FAIR metrics was 9.4 (4.88). The percentages of moderate or advanced compliance were as follows: Findability: 100.0%, Accessibility: 21.5%, Interoperability: 46.7%, and Reusability: 61.3%. The overall and component-wise monthly trends were consistent over the follow-up. Reviews (9.80, SD = 5.06, n = 160), articles in dental journals (13.67, SD = 3.51, n = 3) and Harvard Dataverse (15.79, SD = 3.65, n = 244) had the highest mean FAIRness scores, whereas letters (7.83, SD = 4.30, n = 55), articles in neuroscience journals (8.16, SD = 3.73, n = 63), and those deposited in GitHub (4.50, SD = 0.13, n = 2,152) showed the lowest scores. Regression models showed that the repository was the most influential factor on FAIRness scores (R2 = 0.809).ConclusionThis paper underscored the potential for improvement across all facets of FAIR principles, specifically emphasizing Interoperability and Reusability in the data shared within general repositories during the COVID-19 pandemic.

We hypothesized that men have a higher mortality than women at any given age but that sex differences will decrease with age as only the healthiest men survive to older ages.MethodsWe used population data from the Institut National D'Études Démographiques on cumulative deaths due to COVID-19 from February to June 2020 in 10 European regions: Denmark, Norway, Sweden, The Netherlands, England and Wales, France, Germany, Italy, Spain and Portugal. For each region, we calculated cumulative mortality rates stratified by age and sex and corresponding relative risks for men vs. women.ResultsThe relative risk of dying from COVID-19 was higher for men than for women in almost all age groups in all regions. The overall relative risk ranged from 1.11 (95% confidence interval, CI 1.01-1.23) in Portugal to 1.54 (95% CI 1.49-1.58) in France. In most regions, sex differences increased until the ages of 60-69 years, but decreased thereafter with the smallest sex difference at age 80+ years.ConclusionDespite variability in data collection and time coverage among regions, the study showed an overall similar pattern of sex differences in COVID-19 mortality in Europe.

Project description:The 2019-2020 global pandemic has been caused by a disease called coronavirus disease 2019 (COVID-19). This disease has been caused by the Severe Acute Respiratory Syndrome coronavirus-2 (SARS-CoV-2). By April 30 2020, the World Health Organization reported 3,096,626 cases and 217,896 deaths, which implies an exponential growth for infection and deaths worldwide. Currently, there are various computer-based approaches that present COVID-19 data through different types of charts, which is very useful to recognise its behavior and trends. Nevertheless, such approaches do not allow for observation of any projection regarding confirmed cases and deaths, which would be useful to understand the trends of COVID-19. In this work, we have designed and developed an online dashboard that presents actual information about COVID-19. Furthermore, based on this information, we have designed a mathematical model in order to make projections about the evolution of cases and deaths worldwide and by country.

Project description:Data transparency has played a key role in this pandemic. The aim of this paper is to map COVID-19 data availability and accessibility, and to rate their transparency and credibility in selected countries, by the source of information. This is used to identify knowledge gaps, and to analyse policy implications. The availability of a number of COVID-19 metrics (incidence, mortality, number of people tested, test positive rate, number of patients hospitalised, number of patients discharged, the proportion of population who received at least one vaccine, the proportion of population fully vaccinated) was ascertained from selected countries for the full population, and for few of stratification variables (age, sex, ethnicity, socio-economic status) and subgroups (residents in nursing homes, inmates, students, healthcare and social workers, and residents in refugee camps). Nine countries were included: Bangladesh, Indonesia, Iran, Nigeria, Turkey, Panama, Greece, the UK, and the Netherlands. All countries reported periodically most of COVID-19 metrics on the total population. Data were more frequently broken down by age, sex, and region than by ethnic group or socio-economic status. Data on COVID-19 is partially available for special groups. This exercise highlighted the importance of a transparent and detailed reporting of COVID-19 related variables. The more data is publicly available the more transparency, accountability, and democratisation of the research process is enabled, allowing a sound evidence-based analysis of the consequences of health policies.

Project description:ObjectiveSeverity of the COVID-19 has been previously reported in terms of absolute mortality in SARS-CoV-2 positive cohorts. An assessment of mortality relative to mortality in the general population is presented.DesignRetrospective population-based study.SettingIndividual information on symptomatic confirmed SARS-CoV-2 patients and subsequent deaths from any cause were compared with the all-cause mortality in the Swiss population of 2018. Starting 23 February 2020, mortality in COVID-19 patients was monitored for 80 days and compared with the population mortality observed in the same time of year starting 23 February 2018.Participants5 102 300 inhabitants of Switzerland aged 35-95 without COVID-19 (general population in spring 2018) and 20 769 persons tested positively for COVID-19 during the first wave in spring 2020.MeasurementsSex-specific and age-specific mortality rates were estimated using Cox proportional hazards models. Absolute probabilities of death were predicted and risk was assessed in terms of relative mortality by taking the ratio between the sex-specific and age-specific absolute mortality in COVID-19 patients and the corresponding mortality in the 2018 general population.ResultsAbsolute mortalities increased with age and were higher for males compared with females, both in the general population and in positively tested persons. A confirmed SARS-CoV-2 infection substantially increased the probability of death across all patient groups at least eightfold. The highest relative mortality risks were observed among males and younger patients. Male COVID-19 patients exceeded the population hazard for males (HR 1.21, 95% CI 1.02 to 1.44). An additional year of age increased the population hazard in COVID-19 patients only marginally (HR 1.00, 95% CI 1.00 to 1.01).ConclusionsHealthcare professionals, decision-makers and societies are provided with an additional population-adjusted assessment of COVID-19 mortality risk. In combination with absolute measures of risk, the relative risks presented here help to develop a more comprehensive understanding of the actual impact of COVID-19.
