Project description:Remote sensing (RS) of sun-induced fluorescence (SIF) has emerged as a promising indicator of photosynthetic activity and related stress from the leaf to the ecosystem level. The implementation of modern RS technology on SIF is highly motivated by the direct link of SIF to the core of photosynthetic machinery. In the last few decades, a lot of studies have been conducted on SIF measurement techniques, retrieval algorithms, modeling, application, validation, and radiative transfer processes, incorporating different RS observations (i.e., ground, unmanned aerial vehicle (UAV), airborne, and spaceborne). These studies have made a significant contribution to the enrichment of SIF science over time. However, to realize the potential of SIF and to explore its full spectrum using different RS observations, a complete document of existing SIF studies is needed. Considering this gap, we have performed a detailed review of current SIF studies from the ground, UAV, airborne, and spaceborne observations. In this review, we have discussed the in-depth interpretation of each SIF study using four RS platforms. The limitations and challenges of SIF studies have also been discussed to motivate future research and subsequently overcome them. This detailed review of SIF studies will help, support, and inspire the researchers and application-based users to consider SIF science with confidence.

Project description:Monitoring plant metal uptake is essential for assessing the ecological risks of contaminated sites. While traditional techniques used to achieve this are destructive, Visible Near-Infrared (VNIR) reflectance spectroscopy represents a good alternative to monitor pollution remotely. Based on previous work, this study proposes a methodology for mapping the content of several metals in leaves (Cr, Cu, Ni and Zn) under realistic field conditions and from airborne imaging. For this purpose, the reflectance of Rubus fruticosus L., a pioneer species of industrial brownfields, was linked to leaf metal contents using optimized normalized vegetation indices. High correlations were found between the vegetation indices exploiting pigment-related wavelengths and leaf metal contents (r ≤ - 0.76 for Cr, Cu and Ni, and r ≥ 0.87 for Zn). This allowed predicting the metal contents with good accuracy in the field and on the image, especially Cu and Zn (r ≥ 0.84 and RPD ≥ 2.06). The same indices were applied over the entire study site to map the metal contents at very high spatial resolution. This study demonstrates the potential of remote sensing for assessing metal uptake by plants, opening perspectives of application in risk assessment and phytoextraction monitoring in the context of trace metal pollution.

Project description:BackgroundBiogeographers assess how species distributions and abundances affect the structure, function, and composition of ecosystems. Yet we face a major challenge: it is difficult to precisely map species across landscapes. Novel Earth observations could overcome this challenge for vegetation mapping. Airborne imaging spectrometers measure plant functional traits at high resolution, and these measurements can be used to identify tree species. In this paper, I describe a trait-based approach to species identification with imaging spectroscopy, the Center for Conservation Biology species identification (CCB-ID) method, which was developed as part of an ecological data science evaluation competition.MethodsThese methods were developed using airborne imaging spectroscopy data from the National Ecological Observatory Network (NEON). CCB-ID classified tree species using trait-based reflectance variation and decision tree-based machine learning models, approximating a morphological trait and dichotomous key method inspired by botanical classification. First, outliers were removed using a spectral variance threshold. The remaining samples were transformed using principal components analysis (PCA) and resampled to reduce common species biases. Gradient boosting and random forest classifiers were trained using the transformed and resampled feature data. Prediction probabilities were calibrated using sigmoid regression, and sample-scale predictions were averaged to the crown scale.ResultsCCB-ID received a rank-1 accuracy score of 0.919, and a cross-entropy cost score of 0.447 on the competition test data. Accuracy and specificity scores were high for all species, but precision and recall scores varied for rare species. PCA transformation improved accuracy scores compared to models trained using reflectance data, but outlier removal and data resampling exacerbated class imbalance problems.DiscussionCCB-ID accurately classified tree species using NEON data, reporting the best scores among participants. However, it failed to overcome several species mapping challenges like precisely identifying rare species. Key takeaways include (1) selecting models using metrics beyond accuracy (e.g., recall) could improve rare species predictions, (2) within-genus trait variation may drive spectral separability, precluding efforts to distinguish between functionally convergent species, (3) outlier removal and data resampling can exacerbate class imbalance problems, and should be carefully implemented, (4) PCA transformation greatly improved model results, and (5) targeted feature selection could further improve species classification models. CCB-ID is open source, designed for use with NEON data, and available to support species mapping efforts.

Project description:Remote identification and mapping of canopy tree species can contribute valuable information towards our understanding of ecosystem biodiversity and function over large spatial scales. However, the extreme challenges posed by highly diverse, closed-canopy tropical forests have prevented automated remote species mapping of non-flowering tree crowns in these ecosystems. We set out to identify individuals of three focal canopy tree species amongst a diverse background of tree and liana species on Barro Colorado Island, Panama, using airborne imaging spectroscopy data. First, we compared two leading single-class classification methods--binary support vector machine (SVM) and biased SVM--for their performance in identifying pixels of a single focal species. From this comparison we determined that biased SVM was more precise and created a multi-species classification model by combining the three biased SVM models. This model was applied to the imagery to identify pixels belonging to the three focal species and the prediction results were then processed to create a map of focal species crown objects. Crown-level cross-validation of the training data indicated that the multi-species classification model had pixel-level producer's accuracies of 94-97% for the three focal species, and field validation of the predicted crown objects indicated that these had user's accuracies of 94-100%. Our results demonstrate the ability of high spatial and spectral resolution remote sensing to accurately detect non-flowering crowns of focal species within a diverse tropical forest. We attribute the success of our model to recent classification and mapping techniques adapted to species detection in diverse closed-canopy forests, which can pave the way for remote species mapping in a wider variety of ecosystems.

Project description:Remote sensing using airborne imaging spectroscopy (AIS) is known to retrieve fundamental optical properties of ecosystems. However, the value of these properties for predicting plant species distribution remains unclear. Here, we assess whether such data can add value to topographic variables for predicting plant distributions in French and Swiss alpine grasslands. We fitted statistical models with high spectral and spatial resolution reflectance data and tested four optical indices sensitive to leaf chlorophyll content, leaf water content and leaf area index. We found moderate added-value of AIS data for predicting alpine plant species distribution. Contrary to expectations, differences between species distribution models (SDMs) were not linked to their local abundance or phylogenetic/functional similarity. Moreover, spectral signatures of species were found to be partly site-specific. We discuss current limits of AIS-based SDMs, highlighting issues of scale and informational content of AIS data.

Project description:Lower canopy temperature (CT), resulting from increased stomatal conductance, has been associated with increased yield in wheat. Historically, CT has been measured with hand-held infrared thermometers. Using the hand-held CT method on large field trials is problematic, mostly because measurements are confounded by temporal weather changes during the time required to measure all plots. The hand-held CT method is laborious and yet the resulting heritability low, thereby reducing confidence in selection in large scale breeding endeavors. We have developed a reliable and scalable crop phenotyping method for assessing CT in large field experiments. The method involves airborne thermography from a manned helicopter using a radiometrically-calibrated thermal camera. Thermal image data is acquired from large experiments in the order of seconds, thereby enabling simultaneous measurement of CT on potentially 1000s of plots. Effects of temporal weather variation when phenotyping large experiments using hand-held infrared thermometers are therefore reduced. The method is designed for cost-effective and large-scale use by the non-technical user and includes custom-developed software for data processing to obtain CT data on a single-plot basis for analysis. Broad-sense heritability was routinely >0.50, and as high as 0.79, for airborne thermography CT measured near anthesis on a wheat experiment comprising 768 plots of size 2 × 6 m. Image analysis based on the frequency distribution of temperature pixels to remove the possible influence of background soil did not improve broad-sense heritability. Total image acquisition and processing time was ca. 25 min and required only one person (excluding the helicopter pilot). The results indicate the potential to phenotype CT on large populations in genetics studies or for selection within a plant breeding program.

Project description:Light is a key driver of forest biodiversity and functioning. Light regimes beneath tree canopies are mainly driven by the solar angle, topography, and vegetation structure, whose three-dimensional complexity creates heterogeneous light conditions that are challenging to quantify, especially across large areas. Remotely sensed canopy structure data from airborne laser scanning (ALS) provide outstanding opportunities for advancement in this respect. We used ALS point clouds and a digital terrain model to produce hemispherical photographs from which we derived indices of nondirectional diffuse skylight and direct sunlight reaching the understory. We validated our approach by comparing the performance of these indices, as well as canopy closure (CCl) and canopy cover (CCo), for explaining the light conditions experienced by forest plant communities, as indicated by the Landolt indicator values for light (L light) from 43 vegetation surveys along an elevational gradient. We applied variation partitioning to analyze how the independent and joint statistical effects of light, macroclimate, and soil on the spatial variation in plant species composition (i.e., turnover, Simpson dissimilarity, β SIM) depend on light approximation methodology. Diffuse light explained L light best, followed by direct light, CCl and CCo (R2 = .31, .23, .22, and .22, respectively). The combination of diffuse and direct light improved the model performance for β SIM compared with CCl and CCo (R2 = .30, .27 and .24, respectively). The independent effect of macroclimate on β SIM dropped from an R 2 of .15 to .10 when diffuse light and direct light were included. The ALS methods presented here outperform conventional approximations of below-canopy light conditions, which can now efficiently be quantified along entire horizontal and vertical forest gradients, even in topographically complex environments such as mountains. The effect of macroclimate on forest plant communities is prone to be overestimated if local light regimes and associated microclimates are not accurately accounted for.

Project description:Mapping tropical forest aboveground biomass (AGB) is important for quantifying emissions from land use change and evaluating climate mitigation strategies but remains a challenging problem for remote sensing observations. Here, we evaluate the capability of mapping AGB across a dense tropical forest using tomographic Synthetic Aperture Radar (TomoSAR) measurements at P-band frequency that will be available from the European Space Agency's BIOMASS mission in 2024. To retrieve AGB, we compare three different TomoSAR reconstruction algorithms, back-projection (BP), Capon, and MUltiple SIgnal Classification (MUSIC), and validate AGB estimation from models using TomoSAR variables: backscattered power at 30 m height, forest height (FH), backscatter power metric (Q), and their combination. TropiSAR airborne campaign data in French Guiana, inventory plots, and airborne LiDAR measurements are used as reference data to develop models and calculate the AGB estimation uncertainty. We used univariate and multivariate regression models to estimate AGB at 4-ha grid cells, the nominal resolution of the BIOMASS mission. Our results show that the BP-based variables produced better AGB estimates compared to their counterparts, suggesting a more straightforward TomoSAR processing for the mission. The tomographic FH and AGB estimation have an average relative uncertainty of less than 10% with negligible systematic error across the entire biomass range (~ 200-500 Mg ha-1). We show that the backscattered power at 30 m height at HV polarization is the best single measurement to estimate AGB with significantly better accuracy than the LiDAR height metrics, and combining it with FH improved the accuracy of AGB estimation to less than 7% of the mean. Our study implies that using multiple information from P-band TomoSAR data from the BIOMASS mission provides a new capability to map tropical forest biomass and its changes accurately.

Project description:Remote sensing (RS) is currently regarded as one of the standard tools used for mapping invasive and expansive plants for scientific purposes and it is increasingly widely used in nature conservation management. The applicability of RS methods is determined by its limitations and requirements. One of the most important limitations is the species percentage cover at which the classification result is correct and useful for nature conservation. The primary objective, carried out in 2017 in three areas of Poland, was to determine the minimum percentage cover from which it is possible to identify a target species by RS methods. A secondary objective of this research, related to the requirements of the method, was to optimize the set of training polygons for a target species in terms of the number of polygons and abundance percentage cover of the target species. Our method has to be easy to use, effective, and applicable, therefore the analysis was carried out using the basic set of rasters-the first 30 channels after the Minimum Noise Fraction (MNF) transformation (the mosaic of hyperspectral data from HySpex sensors with spectral range 0.4-2.5 µm) and commonly used Random Forest algorithm. The analysis used airborne hyperspectral data with a spatial resolution of 1 m to perform classification of one invasive and three expansive plants-two grasses and two large perennials. On-ground training and validation data sets were collected simultaneously with airborne data collection. When testing different classification scenarios, only the set of training polygons for a target species was changed. Classification results were evaluated based on three methods: accuracy measures (Kappa and F1), true-positive pixels in subclasses with different species cover and compatibility with field mapping. The classification results indicate that to classify the target plant species at the accepted level, the training dataset should contain polygons with a species cover ranging from 80-100%. Training performed only using polygons with a species characterized by a variable, but lower, cover (20-70%) and missing samples in the 80-100% range, led to a map which was not acceptable because of a high overestimation of target species. We achieved effective identification of species in areas where the species cover is above 50%, considering that ecosystems are heterogeneous. The results of these studies developed a methodology of field data acquisition and the necessity of synchronization in the acquisition of airborne data, and training and validation of on-ground sampling.

Project description:As of 2015, it has been 26 years since the first optical detection and spectroscopy of single molecules in condensed matter. This area of science has expanded far beyond the early low temperature studies in crystals to include single molecules in cells, polymers, and in solution. The early steps relied upon high-resolution spectroscopy of inhomogeneously broadened optical absorption profiles of molecular impurities in solids at low temperatures. Spectral fine structure arising directly from the position-dependent fluctuations of the number of molecules in resonance led to the attainment of the single-molecule limit in 1989 using frequency-modulation laser spectroscopy. In the early 1990s, a variety of fascinating physical effects were observed for individual molecules, including imaging of the light from single molecules as well as observations of spectral diffusion, optical switching and the ability to select different single molecules in the same focal volume simply by tuning the pumping laser frequency. In the room temperature regime, researchers showed that bursts of light from single molecules could be detected in solution, leading to imaging and microscopy by a variety of methods. Studies of single copies of the green fluorescent protein also uncovered surprises, especially the blinking and photoinduced recovery of emitters, which stimulated further development of photoswitchable fluorescent protein labels. All of these early steps provided important fundamentals underpinning the development of super-resolution microscopy based on single-molecule localization and active control of emitting concentration. Current thrust areas include extensions to three-dimensional imaging with high precision, orientational analysis of single molecules, and direct measurements of photodynamics and transport properties for single molecules trapped in solution by suppression of Brownian motion. Without question, a huge variety of studies of single molecules performed by many talented scientists all over the world have extended our knowledge of the nanoscale and many microscopic mechanisms previously hidden by ensemble averaging.
