The complete mitochondrial genome of Cyphocaris challengeri (Amphipoda: Cyphocarididae).

ABSTRACT: The amphipod Cyphocaris challengeri is a globally distributed, highly abundant species of zooplankton. Here, we report the complete mitochondrial genome of C. challengeri obtained using the Illumina sequencing platform from a specimen collected from Puget Sound, Washington. The mitogenome is a circular DNA molecule with a size of 14,338 bp and 26.7% GC content, with 13 protein-encoding genes, 2 rRNAs, and 22 tRNAs annotated. A maximum likelihood phylogenetic analysis including C. challengeri and all other available mitogenomes from Amphipoda places our mitogenome firmly within the Lysianassoidea superfamily, as expected. The newly described mitochondrial genome of C. challengeri fills a gap in valuable reference data for detecting this organism using molecular methods such as environmental DNA.

Project description:The complete mitochondrial genome of a subterranean pseudocrangonyctid amphipod, Pseudocrangonyx joolaei, was determined in this paper. The complete mitogenome of P. joolaei was 14,814 bp in length with the typical 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a control region (CR). The gene order of P. joolaei was unique in that the CR was an inversion, and the gene order of Pseudocrangonyx was not concordant when compared to that of P. daejeonensis, a subterranean amphipod found in Korea. A maximum-likelihood tree, constructed based on 26 eumalacostracan mitogenomes, confirmed that P. joolaei supported monophyly in the family Pseudocrangonyctidae and is most closely related to the superfamily Crangonyctoidea.

Project description:The complete mitogenome sequence of a subterranean pseudocrangonyctid amphipod, Pseudocrangonyx daejeonensis, was determined. The complete mitogenome of P. daejeonensis was 15,069 bp in length with the typical 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), 2 ribosomal RNAs (rRNAs), and a control region (CR). This is the first complete mitogenome sequence in the family Pseudocrangonyctidae. Interestingly, gene arrangements of most amphipod species were almost identical to the typical pan-crustacean ground pattern, whereas two PCGs, both of rRNAs and CR were translocated in P. daejeonensis. A maximum-likelihood tree, constructed based on 30 eumalacostracan mitogenomes, confirmed that P. daejeonensis is closely related to the crangonyctid Stygobromus indentatus and S. tenuis potomacus and supported the monophyly of the superfamily Crangonyctoidea.

The complete mitochondrial genome of the estuarine amphipod Grandidierella osakaensis (Crustacea: Amphipoda).

Project description:The complete mitochondrial genome sequence of an estuarine amphipod Grandidierella osakaensis was determined. The mitochondrial genome was 14,658 bp in length with 37 mitochondrial genes (13 protein-coding genes [PCGs], 2 ribosomal RNAs [rRNAs], and 22 transfer RNAs [tRNAs]). The order of PCGs of G. osakaensis was identical to those of other two Grandidierella species. A maximum likelihood-based phylogenetic analysis showed that G. osakaensis formed a monophyletic clade with the other two Grandidierella species within the infraorder Corophiida. The mitochondrial genome sequence obtained in this study provides useful information for further phylogenetic and ecological studies.

Project description:The mitochondrial genome of a dogielinotid amphipod, Haustorioides koreanus, was completely sequenced for the first time. The total mitogenome length of H. koreanus was 14,839 bp with 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. The phylogenetic tree confirmed that H. koreanus belongs to the families Hyalellidae in the same clade and to the suborder Senticaudata within Amphipoda. Project description:This study presents the complete mitochondrial genome sequence of Gammarus nipponensis, a freshwater crustacean found in the western regions of Honshu, Shikoku and Kyushu in Japan. The entire genome is 16,429 bp in length, encoding a standard set of 13 protein-coding genes, two ribosomal RNA genes and 22 transfer RNA genes, as well as the putative control regions. The mitochondrial genome of G. nipponensis is characterized by a high concentration of A and T nucleotides (67.1%). Notably, the mitogenome contains long TATTTTA repeats in the control region 2 at 686 bp long. This newly available genome information will be useful for studying the evolutionary relationships within the genus Gammarus and for understanding diversification among G. nipponensis populations.

The deepest mitochondrial genome sequenced from Mariana Trench Hirondellea gigas (Amphipoda).

Project description:Hirondellea gigas is an amphipod that is a dominant animal resident living in the Challenger Deep (∼11,000m depth) of the Mariana Trench, which is the world deepest point in the ocean. Here we report a nearly complete mitochondrial genome of H. gigas, the world deepest mitogenome. The genome consists of two contigs with lengths of 8,603 bp and 6,984 bp, respectively, and it includes 13 complete protein-coding genes, 2 rRNA genes, and 21 tRNA genes. The ends of both contigs are highly repetitive and AT rich. The gene order of H. gigas is similar to another amphipod (Onisimus nanseni) in the same superfamily, Lysianassoidea. Phylogenetic analysis showed that Lysianassoidea is grouped with Gammaroidea and Calliopioidea in the same clade. Our result also suggested that the H. gigas collected from Izu-Bonin Trench and Japan Trench are indeed the same species as those from the Mariana Trench. These results will contribute to a better understanding of the phylogeny of amphipod and other hadal species.

Complete mitochondrial genome of Triplophysa nasobarbatula.

Project description:The complete mitochondrial DNA genome of Triplophysa nasobarbatula was sequenced and characterized. Triplophysa nasobarbatula revealed that the complete length of its mitochondrial genome was 16,316 bp, composed of A (29.71%), C (24.79%), G (17.22%), T (28.29%), A + T (57.99%), and C + G (42.01%). Its genetic constitution and arrangement were consistent with the taxon of the Teleost, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 main non-coding regions, D-loop region and OL region. All genes were encoded by the H-strand, except for 1 protein-coding gene (ND6) and 8 tRNA genes (tRNA-Gln, tRNA-Ala, tRNA-Cys, tRNA-Asn, tRNA-Tyr, tRNA-Ser, tRNA-Glu and tRNA-Pro) are encoded by the L-strand. Our mitochondrial genome data may provide information for taxonomic resolution, taxonomic resolution, and other studies about this genus of Triplophysa.
