Resolving network clusters disparity based on dissimilarity measurements with nonmetric analysis of variance.

ABSTRACT: Classic ANOVA (cA) tests the explanatory power of a partitioning on a set of objects. More fit for clusters proximity analysis, nonparametric ANOVA (npA) extends to a case where instead of the object values themselves, their mutual distances are available. However, extending the cA applicability, the metric conditions in npA are limiting. Based on the central limit theorem (CLT), here we introduce nonmetric ANOVA (nmA) that by relaxing the metric properties between objects, allows an ANOVA-like statistical testing of a network clusters disparity. We present a parametric test statistic which under the null hypothesis of no differences between the competing clusters means, follows an exact F-distribution. We apply our method on three diverse biological examples, discuss its parallel performance, and note the specific use of each method tailored by the inherent data properties. Project description:The amount of variation in species composition among sampling units or beta diversity has become a primary tool for connecting the spatial structure of species assemblages to ecological processes. Many different measures of beta diversity have been developed. Among them, the total variance in the community composition matrix has been proposed as a single-number estimate of beta diversity. In this study, I first show that this measure summarizes the compositional variation among sampling units after nonlinear transformation of species abundances. Therefore, it is not always adequate for estimating beta diversity. Next, I propose an alternative approach for calculating beta diversity in which variance is substituted by a weighted measure of concentration (i.e., an inverse measure of evenness). The relationship between this new measure of beta diversity and so-called multiple-site dissimilarity measures is also discussed.

A variance shrinkage method improves arm-based Bayesian network meta-analysis.

Project description:Network meta-analysis is a commonly used tool to combine direct and indirect evidence in systematic reviews of multiple treatments to improve estimation compared to traditional pairwise meta-analysis. Unlike the contrast-based network meta-analysis approach, which focuses on estimating relative effects such as odds ratios, the arm-based network meta-analysis approach can estimate absolute risks and other effects, which are arguably more informative in medicine and public health. However, the number of clinical studies involving each treatment is often small in a network meta-analysis, leading to unstable treatment-specific variance estimates in the arm-based network meta-analysis approach when using non- or weakly informative priors under an unequal variance assumption. Additional assumptions, such as equal (i.e. homogeneous) variances for all treatments, may be used to remedy this problem, but such assumptions may be inappropriately strong. This article introduces a variance shrinkage method for an arm-based network meta-analysis. Specifically, we assume different treatment variances share a common prior with unknown hyperparameters. This assumption is weaker than the homogeneous variance assumption and improves estimation by shrinking the variances in a data-dependent way. We illustrate the advantages of the variance shrinkage method by reanalyzing a network meta-analysis of organized inpatient care interventions for stroke. Finally, comprehensive simulations investigate the impact of different variance assumptions on statistical inference, and simulation results show that the variance shrinkage method provides better estimation for log odds ratios and absolute risks.

Shifting spaces: Which disparity or dissimilarity measurement best summarize occupancy in multidimensional spaces?

Project description:Multidimensional analysis of traits are now common in ecology and evolution and are based on trait spaces in which each dimension summarizes the observed trait combination (a morphospace or an ecospace). Observations of interest will typically occupy a subset of this space, and researchers will calculate one or more measures to quantify how organisms inhabit that space. In macroevolution and ecology, these measures called disparity or dissimilarity metrics are generalized as space occupancy measures. Researchers use these measures to investigate how space occupancy changes through time, in relation to other groups of organisms, or in response to global environmental changes. However, the mathematical and biological meaning of most space occupancy measures is vague with the majority of widely used measures lacking formal description. Here, we propose a broad classification of space occupancy measures into three categories that capture changes in size, density, or position. We study the behavior of 25 measures to changes in trait space size, density, and position on simulated and empirical datasets. We find that no measure describes all of trait space aspects but that some are better at capturing certain aspects. Our results confirm the three broad categories (size, density, and position) and allow us to relate changes in any of these categories to biological phenomena. Because the choice of space occupancy measures is specific to the data and question, we introduced https://tguillerme.shinyapps.io/moms/moms, a tool to both visualize and capture changes in space occupancy for any measurement. https://tguillerme.shinyapps.io/moms/moms is designed to help workers choose the right space occupancy measures, given the properties of their trait space and their biological question. By providing guidelines and common vocabulary for space occupancy analysis, we hope to help bridging the gap in multidimensional research between ecology and evolution.

Variability of indoor and outdoor VOC measurements: an analysis using variance components.

Project description:This study examines concentrations of volatile organic compounds (VOCs) measured inside and outside of 162 residences in southeast Michigan, U.S.A. Nested analyses apportioned four sources of variation: city, residence, season, and measurement uncertainty. Indoor measurements were dominated by seasonal and residence effects, accounting for 50 and 31%, respectively, of the total variance. Contributions from measurement uncertainty (<20%) and city effects (<10%) were small. For outdoor measurements, season, city and measurement variation accounted for 43, 29 and 27% of variance, respectively, while residence location had negligible impact (<2%). These results show that, to obtain representative estimates of indoor concentrations, measurements in multiple seasons are required. In contrast, outdoor VOC concentrations can use multi-seasonal measurements at centralized locations. Error models showed that uncertainties at low concentrations might obscure effects of other factors. Variance component analyses can be used to interpret existing measurements, design effective exposure studies, and determine whether the instrumentation and protocols are satisfactory.

Robust network-based analysis of the associations between (epi)genetic measurements.

Project description:With its important biological implications, modeling the associations of gene expression (GE) and copy number variation (CNV) has been extensively conducted. Such analysis is challenging because of the high data dimensionality, lack of knowledge regulating CNVs for a specific GE, different behaviors of the cis-acting and trans-acting CNVs, possible long-tailed distributions and contamination of GE measurements, and correlations between CNVs. The existing methods fail to address one or more of these challenges. In this study, a new method is developed to model more effectively the GE-CNV associations. Specifically, for each GE, a partially linear model, with a nonlinear cis-acting CNV effect, is assumed. A robust loss function is adopted to accommodate long-tailed distributions and data contamination. We adopt penalization to accommodate the high dimensionality and identify relevant CNVs. A network structure is introduced to accommodate the correlations among CNVs. The proposed method comprehensively accommodates multiple challenging characteristics of GE-CNV modeling and effectively overcomes the limitations of existing methods. We develop an effective computational algorithm and rigorously establish the consistency properties. Simulation shows the superiority of the proposed method over alternatives. The TCGA (The Cancer Genome Atlas) data on the PCD (programmed cell death) pathway are analyzed, and the proposed method has improved prediction and stability and biologically plausible findings.

Detecting Unknown Artificial Urban Surface Materials Based on Spectral Dissimilarity Analysis.

Project description:High resolution imaging spectroscopy data have been recognised as a valuable data resource for augmenting detailed material inventories that serve as input for various urban applications. Image-specific urban spectral libraries are successfully used in urban imaging spectroscopy studies. However, the regional- and sensor-specific transferability of such libraries is limited due to the wide range of different surface materials. With the developed methodology, incomplete urban spectral libraries can be utilised by assuming that unknown surface material spectra are dissimilar to the known spectra in a basic spectral library (BSL). The similarity measure SID-SCA (Spectral Information Divergence-Spectral Correlation Angle) is applied to detect image-specific unknown urban surfaces while avoiding spectral mixtures. These detected unknown materials are categorised into distinct and identifiable material classes based on their spectral and spatial metrics. Experimental results demonstrate a successful redetection of material classes that had been previously erased in order to simulate an incomplete BSL. Additionally, completely new materials e.g., solar panels were identified in the data. It is further shown that the level of incompleteness of the BSL and the defined dissimilarity threshold are decisive for the detection of unknown material classes and the degree of spectral intra-class variability. A detailed accuracy assessment of the pre-classification results, aiming to separate natural and artificial materials, demonstrates spectral confusions between spectrally similar materials utilizing SID-SCA. However, most spectral confusions occur between natural or artificial materials which are not affecting the overall aim. The dissimilarity analysis overcomes the limitations of working with incomplete urban spectral libraries and enables the generation of image-specific training databases.

Measures of precision for dissimilarity-based multivariate analysis of ecological communities.

Project description:Ecological studies require key decisions regarding the appropriate size and number of sampling units. No methods currently exist to measure precision for multivariate assemblage data when dissimilarity-based analyses are intended to follow. Here, we propose a pseudo multivariate dissimilarity-based standard error (MultSE) as a useful quantity for assessing sample-size adequacy in studies of ecological communities. Based on sums of squared dissimilarities, MultSE measures variability in the position of the centroid in the space of a chosen dissimilarity measure under repeated sampling for a given sample size. We describe a novel double resampling method to quantify uncertainty in MultSE values with increasing sample size. For more complex designs, values of MultSE can be calculated from the pseudo residual mean square of a permanova model, with the double resampling done within appropriate cells in the design. R code functions for implementing these techniques, along with ecological examples, are provided.

A network-based integration for understanding racial disparity in prostate cancer.

Project description:Compared to Caucasians (CAs), African Americans (AAs) have a higher rate of incidence and mortality in prostate cancer and are prone to be diagnosed at later stages. To understand this racial disparity, molecular features of different types, including gene expression, DNA methylation and other genomic alterations, have been compared between tumor samples from the two races, but led to different disparity associated genes (DAGs). In this study, we applied a network-based algorithm to integrate a comprehensive set of genomic datasets and identified 130 core DAGs. Out of these genes, 78 were not identified by any individual dataset but prioritized and selected through network propagation. We found DAGs were highly enriched in several critical prostate cancer-related signaling transduction and cell cycle pathways and were more likely to be associated with patient prognosis in prostate cancer. Furthermore, DAGs were over-represented in prostate cancer risk genes identified from previous genome wide association studies. We also found DAGs were enriched in kinase and transcription factor encoding genes. Interestingly, for many of these prioritized kinases their association with racial disparity did not manifest from the original genomic/transcriptomic data but was reflected by their differential phosphorylation levels between AA and CA prostate tumor samples. Similarly, the disparity relevance of some transcription factors was not reflected at the mRNA or protein expression level, but at the activity level as demonstrated by their differential ability in regulating target gene expression. Our integrative analysis provided new candidate targets for improving prostate cancer treatment and addressing the racial disparity problem.

Virtual Axle Detector Based on Analysis of Bridge Acceleration Measurements by Fully Convolutional Network.

Project description:In the practical application of the Bridge Weigh-In-Motion (BWIM) methods, the position of the wheels or axles during the passage of a vehicle is a prerequisite in most cases. To avoid the use of conventional axle detectors and bridge type-specific methods, we propose a novel method for axle detection using accelerometers placed arbitrarily on a bridge. In order to develop a model that is as simple and comprehensible as possible, the axle detection task is implemented as a binary classification problem instead of a regression problem. The model is implemented as a Fully Convolutional Network to process signals in the form of Continuous Wavelet Transforms. This allows passages of any length to be processed in a single step with maximum efficiency while utilising multiple scales in a single evaluation. This allows our method to use acceleration signals from any location on the bridge structure and act as Virtual Axle Detectors (VADs) without being limited to specific structural types of bridges. To test the proposed method, we analysed 3787 train passages recorded on a steel trough railway bridge of a long-distance traffic line. Results of the measurement data show that our model detects 95% of the axles, which means that 128,599 out of 134,800 previously unseen axles were correctly detected. In total, 90% of the axles were detected with a maximum spatial error of 20 cm, at a maximum velocity of vmax=56.3m/s. The analysis shows that our developed model can use accelerometers as VADs even under real operating conditions.

Distance-based analysis of variance for brain connectivity.

Project description:The field of neuroimaging dedicated to mapping connections in the brain is increasingly being recognized as key for understanding neurodevelopment and pathology. Networks of these connections are quantitatively represented using complex structures, including matrices, functions, and graphs, which require specialized statistical techniques for estimation and inference about developmental and disorder-related changes. Unfortunately, classical statistical testing procedures are not well suited to high-dimensional testing problems. In the context of global or regional tests for differences in neuroimaging data, traditional analysis of variance (ANOVA) is not directly applicable without first summarizing the data into univariate or low-dimensional features, a process that might mask the salient features of high-dimensional distributions. In this work, we consider a general framework for two-sample testing of complex structures by studying generalized within-group and between-group variances based on distances between complex and potentially high-dimensional observations. We derive an asymptotic approximation to the null distribution of the ANOVA test statistic, and conduct simulation studies with scalar and graph outcomes to study finite sample properties of the test. Finally, we apply our test to our motivating study of structural connectivity in autism spectrum disorder.
