ABSTRACT: Bacterial motility is often a crucial virulence factor for pathogenic species. A common approach to study bacterial motility is fluorescent labeling, which allows detection of individual bacterial cells in a population or in host tissues. However, the use of fluorescent labeling can be hampered by protein expression stability and/or interference with bacterial physiology. Here, we apply machine learning to microscopic image analysis for label-free motion tracking of the zoonotic bacterium Leptospira interrogans on cultured animal cells. We use various leptospiral strains isolated from a human patient or animals, as well as mutant strains. Strains associated with severe disease, and mutant strains lacking outer membrane proteins (OMPs), tend to display fast mobility and reduced adherence on cultured kidney cells. Our method does not require fluorescent labeling or genetic manipulation, and thus could be applied to study motility of many other bacterial species.

Project description:Background The aim of this study was to establish a correlation model between external surface motion and internal diaphragm apex movement using machine learning and to realize online automatic prediction of the diaphragm motion trajectory based on optical surface monitoring. Methods The optical body surface parameters and kilovoltage (kV) X-ray fluoroscopic images of 7 liver tumor patients were captured synchronously for 50 seconds. The location of the diaphragm apex was manually delineated by a radiation oncologist and automatically detected with a convolutional network model in fluoroscopic images. The correlation model between the body surface parameters and the diaphragm apex of each patient was developed through linear regression (LR) based on synchronous datasets before radiotherapy. Model 1 (M1) was trained with data from the first 30 seconds of the datasets and tested with data from the following 20 seconds of the datasets in the first fraction to evaluate the intra-fractional prediction accuracy. Model 2 (M2) was trained with data from the first 30 seconds of the datasets in the next fraction. The motion trajectory of the diaphragm apex during the following 20 seconds in the next fraction was predicted with M1 and M2, respectively, to evaluate the inter-fractional prediction accuracy. The prediction errors of the 2 models were compared to analyze whether the correlation model needed to be re-established. Results The average mean absolute error (MAE) and root mean square error (RMSE) using M1 trained with automatic detection location for the first fraction were 3.12±0.80 and 3.82±0.98 mm in the superior-inferior (SI) direction and 1.38±0.24 and 1.74±0.32 mm in the anterior-posterior (AP) direction, respectively. The average MAE and RMSE of M1 versus M2 in the AP direction were 2.63±0.71 versus 1.28±0.48 mm and 3.26±0.90 versus 1.61±0.60 mm, respectively. The average MAE and RMSE of M1 versus M2 in the SI direction were 5.84±1.22 versus 3.37±0.43 mm and 7.22±1.45 versus 4.07±0.54 mm, respectively. The prediction accuracy of M2 was significantly higher than that of M1. Conclusions This study shows that it is feasible to use optical body surface information to automatically predict the diaphragm motion trajectory. At the same time, it is necessary to establish a new correlation model for the current fraction before each treatment.

Project description:Background Internal tumor motion is commonly predicted using external respiratory signals. However, the internal/external correlation is complex and patient-specific. The purpose of this study was to develop various models based on the radiomic features of computed tomography (CT) images to predict the accuracy of tumor motion tracking using external surrogates and to find accurate and reliable tracking algorithms. Methods Images obtained from a total of 108 and 71 patients pathologically diagnosed with lung and liver cancers, respectively, were examined. Real-time position monitoring motion was fitted to tumor motion, and samples with fitting errors greater than 2 mm were considered positive. Radiomic features were extracted from internal target volumes of average intensity projections, and cross-validation least absolute shrinkage and selection operator (LassoCV) was used to conduct feature selection. Based on the radiomic features, a total of 26 separate models (13 for the lung and 13 for the liver) were trained and tested. Area under the receiver operating characteristic curve (AUC), sensitivity, and specificity were used to assess performance. Relative standard deviation was used to assess stability. Results Thirty-three and 22 radiomic features were selected for the lung and liver, respectively. For the lung, the AUC varied from 0.848 (decision tree) to 0.941 [support vector classifier (SVC), logistic regression]; sensitivity varied from 0.723 (extreme gradient boosting) to 0.848 [linear support vector classifier (linearSVC)]; specificity varied from 0.834 (gaussian naive bayes) to 0.936 [multilayer perceptron (MLP), wide and deep (W&D)]; and MLP and W&D had better performance and stability than the median. For the liver, the AUC varied from 0.677 [light gradient boosting machine (Light)] to 0.892 (logistic regression); sensitivity varied from 0.717 (W&D) to 0.862 (MLP); specificity varied from 0.566 (Light) to 0.829 (linearSVC); and logistic regression, MLP, and SVC had better performance and stability than the median. Conclusions Respiratory-sensitive radiomic features extracted from CT images of lung and liver tumors were proved to contain sufficient information to establish an external/internal motion relationship. We developed a rapid and accurate method based on radiomics to classify the accuracy of monitoring a patient’s external surface for lung and liver tumor tracking. Several machine learning algorithms—in particular, MLP—demonstrated excellent classification performance and stability.

Project description:Objectives: The complexity and specificity of lung tumor motion render it necessary to determine the external and internal correlation individually before applying indirect tumor tracking. However, the correlation cannot be determined from patient respiratory and tumor clinical characteristics before treatment. The purpose of this study is to present a machine learning model for an external/internal correlation prediction that is based on computed tomography (CT) radiomic features. Methods: 4-dimensional computed tomography (4DCT) images of 67 patients were collected retrospectively, and the external/internal correlation of lung tumor was calculated based on Spearman's rank correlation coefficient. Radiomic features were extracted from average intensity projection and the light gradient boosting machine (LightGBM)-based cross-validation (the recursive elimination method) was used for feature selection. The LightGBM framework forecasting models with classification thresholds 0.7, 0.8, and 0.9 are established using stratified 5-fold cross-validation. Model performance was assessed using receiver operating characteristics, sensitivity, and specificity. Results: There were 16, 18, and 13 features selected for models 0.7, 0.8, and 0.9, respectively. Texture features are of great importance in external/internal correlation prediction compared to other features in all models. The sensitivities of the predictions in models 0.7, 0.8, and 0.9 were 0.800 ± 0.126, 0.829 ± 0.140, and 0.864 ± 0.086, respectively. The specificities were 0.771 ± 0.114, 0.936 ± 0.0581, and 0.839 ± 0.101, whereas the area under the curve (AUC) was 0.837, 0.946, and 0.877, respectively. Conclusions: Our findings indicate that radiomics is an effective tool for respiratory motion correlation prediction, which can extract tumor motion characteristics. We proposed a machine learning framework for correlation prediction in the motion management strategy for lung tumor patients.
