Promoter insertion leads to polyembryony in mango - a case of convergent evolution with citrus.

ABSTRACT: Sexual reproduction in plants is the main pathway for creating new genetic combinations in modern agriculture. In heterozygous plants, after the identification of a plant with desired traits, vegetative propagation (cloning) is the primary path to create genetically uniform plants. Another natural plant mechanism that creates genetically uniform plants (clones) is apomixis. In fruit crops like citrus and mango, sporophytic apomixis results in polyembryony, where seeds contain multiple embryos, one of which is sexually originated and the others are vegetative clones of the parent mother tree. Utilizing the mango genome and genetic analysis of a diverse germplasm collection, we identified MiRWP as the gene that causes polyembryony in mango. There is a strong correlation between a specific insertion in the gene's promoter region and altered expression in flowers and developing fruitlets, inducing multiple embryos. The MiRWP gene is an ortholog of CitRWP that causes polyembryony in citrus. Based on the data, we speculate that promoter insertion events, which occurred independently in citrus and mango, induced nucellar embryogenesis. The results suggest convergent evolution of polyembryony in the two species. Further work is required to demonstrate the utility of these genes (mango and citrus) in other biological systems as a tool for the clonal production of other crops.

Project description:Apomixis is a horticultural trait that enables clonal propagation of hybrids by producing asexual embryos from maternal cells in the ovule without meiosis. Many mango cultivars exhibit apomictic polyembryony, where one embryo develops from zygotic tissues and the rest from nucellar tissues, resulting in seedlings that are genetically identical to the mother tree. In Mangifera indica L. commercially important rootstocks are raised from apomictic seeds, which are then grafted with desired cultivars. Identifying molecular markers for polyembryony and understanding its genetics would facilitate introducing this trait in commercially important cultivars. In this report, genome-wide association studies were conducted on a diversity panel consisting of 42 polyembryonic and 42 monoembryonic M. indica cultivars using high-density single nucleotide polymorphism (SNP) markers. These studies revealed that the polyembryony locus is in a 360-kb region on linkage group 17 of the 'Alphonso' reference genome. This locus contains the MiRWP/MiRKD4 gene, which codes for an RWP-RK domain-containing protein previously implicated in citrus apomixis. Comparative genomic analyses revealed synteny between the citrus and the mango polyembryony loci, suggesting a common evolutionary mechanism for this trait. A total of 29 SNP markers in this locus were significantly associated with polyembryony in M. indica. Five of these markers were developed into convenient genotyping assays using competitive allele-specific PCR chemistry implemented in two different genotyping platforms - Kompetitive Allele-Specific PCR (KASP) and PCR allele competitive extension (PACE). The utility of these assays was validated and demonstrated in diverse germplasm collection and open-pollinated mango breeding populations with known pedigrees and polyembryony phenotypes. These SNP markers, especially those flanking the MiRWP/MiRKD4 gene, provide a valuable tool for mango breeders to select polyembryonic progenies at the seedling stages in mango breeding programs.

Project description:Superoxide dismutases rely on protein structural elements to adjust the redox potential of the metallocenter to an optimum value near 300 mV (vs NHE), to provide a source of protons for catalysis, and to control the access of anions to the active site. These aspects of the catalytic mechanism are examined herein for recombinant preparations of the nickel-dependent SOD (NiSOD) from Streptomyces coelicolor and for a series of mutants that affect a key tyrosine residue, Tyr9 (Y9F-, Y62F-, Y9F/Y62F-, and D3A-NiSOD). Structural aspects of the nickel sites are examined by a combination of EPR and X-ray absorption spectroscopies, and by single-crystal X-ray diffraction at approximately 1.9 A resolution in the case of Y9F- and D3A-NiSODs. The functional effects of the mutations are examined by kinetic studies employing pulse radiolytic generation of O2- and by redox titrations. These studies reveal that although the structure of the nickel center in NiSOD is unique, the ligand environment is designed to optimize the redox potential at 290 mV and results in the oxidation of 50% of the nickel centers in the oxidized hexamer. Kinetic investigations show that all of the mutant proteins have considerable activity. In the case of Y9F-NiSOD, the enzyme exhibits saturation behavior that is not observed in wild-type (WT) NiSOD and suggests that release of peroxide is inhibited. The crystal structure of Y9F-NiSOD reveals an anion binding site that is occupied by either Cl- or Br- and is located close to but not within bonding distance of the nickel center. The structure of D3A-NiSOD reveals that in addition to affecting the interaction between subunits, this mutation repositions Tyr9 and leads to altered chemistry with peroxide. Comparisons with Mn(SOD) and Fe(SOD) reveal that although different strategies for adjusting the redox potential and supply of protons are employed, NiSOD has evolved a similar strategy for controlling the access of anions to the active site.
