Project description:Although some studies tried to identify risk factors for COVID-19, the evidence comparing COVID-19 and community-acquired pneumonia (CAP) is inconclusive, and CAP is the most common pneumonia with similar symptoms as COVID-19. We conducted a case-control study with 35 routine-collected clinical indicators and demographic factors to identify predictors for COVID-19 with CAP as controls. We randomly split the dataset into a training set (70%) and testing set (30%). We built Explainable Boosting Machine to select the important factors and built a decision tree on selected variables to interpret their relationships. The top five individual predictors of COVID-19 are albumin, total bilirubin, monocyte count, alanine aminotransferase, and percentage of monocyte with the importance scores ranging from 0.078 to 0.567. The top systematic predictors for COVID-19 are liver function, monocyte increasing, plasma protein, granulocyte, and renal function (importance scores ranging 0.009-0.096). We identified five combinations of important indicators to screen COVID-19 patients from CAP patients with differentiating abilities ranging 83.3-100%. An online predictive tool for our model was published. Certain clinical indicators collected routinely from most hospitals could help screen and distinguish COVID-19 from CAP. While further verification is needed, our findings and predictive tool could help screen suspected COVID-19 cases.

Project description:The current COVID-19 pandemic threatens human life, health, and productivity. AI plays an essential role in COVID-19 case classification as we can apply machine learning models on COVID-19 case data to predict infectious cases and recovery rates using chest x-ray. Accessing patient's private data violates patient privacy and traditional machine learning model requires accessing or transferring whole data to train the model. In recent years, there has been increasing interest in federated machine learning, as it provides an effective solution for data privacy, centralized computation, and high computation power. In this paper, we studied the efficacy of federated learning versus traditional learning by developing two machine learning models (a federated learning model and a traditional machine learning model)using Keras and TensorFlow federated, we used a descriptive dataset and chest x-ray (CXR) images from COVID-19 patients. During the model training stage, we tried to identify which factors affect model prediction accuracy and loss like activation function, model optimizer, learning rate, number of rounds, and data Size, we kept recording and plotting the model loss and prediction accuracy per each training round, to identify which factors affect the model performance, and we found that softmax activation function and SGD optimizer give better prediction accuracy and loss, changing the number of rounds and learning rate has slightly effect on model prediction accuracy and prediction loss but increasing the data size did not have any effect on model prediction accuracy and prediction loss. finally, we build a comparison between the proposed models' loss, accuracy, and performance speed, the results demonstrate that the federated machine learning model has a better prediction accuracy and loss but higher performance time than the traditional machine learning model.

Project description:BackgroundThe coronavirus disease (COVID-19) pandemic has spread rapidly across the world, creating an urgent need for predictive models that can help healthcare providers prepare and respond to outbreaks more quickly and effectively, and ultimately improve patient care. Early detection and warning systems are crucial for preventing and controlling epidemic spread.ObjectiveIn this study, we aimed to propose a machine learning-based method to predict the transmission trend of COVID-19 and a new approach to detect the start time of new outbreaks by analyzing epidemiological data.MethodsWe developed a risk index to measure the change in the transmission trend. We applied machine learning (ML) techniques to predict COVID-19 transmission trends, categorized into three labels: decrease (L0), maintain (L1), and increase (L2). We used Support Vector Machine (SVM), Random Forest (RF), and XGBoost (XGB) as ML models. We employed grid search methods to determine the optimal hyperparameters for these three models. We proposed a new method to detect the start time of new outbreaks based on label 2, which was sustained for at least 14 days (i.e., the duration of maintenance). We compared the performance of different ML models to identify the most accurate approach for outbreak detection. We conducted sensitivity analysis for the duration of maintenance between 7 days and 28 days.ResultsML methods demonstrated high accuracy (over 94%) in estimating the classification of the transmission trends. Our proposed method successfully predicted the start time of new outbreaks, enabling us to detect a total of seven estimated outbreaks, while there were five reported outbreaks between March 2020 and October 2022 in Korea. It means that our method could detect minor outbreaks. Among the ML models, the RF and XGB classifiers exhibited the highest accuracy in outbreak detection.ConclusionThe study highlights the strength of our method in accurately predicting the timing of an outbreak using an interpretable and explainable approach. It could provide a standard for predicting the start time of new outbreaks and detecting future transmission trends. This method can contribute to the development of targeted prevention and control measures and enhance resource management during the pandemic.

Project description:The coronavirus is considered this century's most disruptive catastrophe and global concern. This disease has prompted extreme social, psychological and economic impacts affecting millions of people around the globe. COVID-19 is transmitted from one infected person's body to another through respiratory droplets. This virus proliferates when people breathe in air-contaminated space with droplets and microscopic airborne particles. This research aims to analyze automatic COVID-19 detection using machine learning techniques to build an intelligent web application. The dataset has been preprocessed by dropping null values, feature engineering, and synthetic oversampling (SMOTE) techniques. Next, we trained and evaluated different classifiers, i.e., logistic regression, random forest, decision tree, k-nearest neighbor, support vector machine (SVM), ensemble models (adaptive boosting and extreme gradient boosting) and deep learning (artificial neural network, convolutional neural network and long short-term memory) techniques. Explainable AI with the LIME framework has been applied to interpret the prediction results. The hybrid CNN-LSTM algorithm with the SMOTE approach performed better than the other models on the employed open-source dataset obtained from the Israeli Ministry of Health website, with 96.34% accuracy and a 0.98 F1 score. Finally, this model was chosen to deploy the proposed prediction system to a website, where users may acquire an instantaneous COVID-19 prognosis based on their symptoms.

Project description:BackgroundSelf-perceived exposure risk determines the likelihood of COVID-19 preventive measure compliance to a large extent and is among the most important predictors of mental health problems. Therefore, there is a need to systematically identify important predictors of such risks. This study aims to provide insight into forecasting and understanding risk perceptions and help to adjust interventions that target various social groups in different pandemic phases.MethodsThis study was based on survey data collected from 5001 Norwegians in 2020 and 2021. Interpretable machine learning algorithms were used to predict perceived exposure risks. To detect the most important predictors, the models with best performance were chosen based on predictive errors and explained variances. Shapley additive values were used to examine individual heterogeneities, interpret feature impact and check interactions between the key predictors.ResultsGradient boosting machine exhibited the best model performance in this study (2020: RMSE=.93, MAE=.74, RSQ=.22; 2021: RMSE=.99, MAE=.77, RSQ=.12). The most influential predictors of perceived exposure risk were compliance with interventions, work-life conflict, age and gender. In 2020, work and occupation played a dominant role in predicting perceived risks whereas, in 2021, living and behavioural factors were among the most important predictors. Findings show large individual heterogeneities in feature importance based on people's sociodemographic backgrounds, work and living situations.ConclusionThe findings provide insight into forecasting risk groups and contribute to the early detection of vulnerable people during the pandemic. This is useful for policymakers and stakeholders in developing timely interventions targeting different social groups. Future policies and interventions should be adapted to the needs of people with various life situations.

Project description:Anti-vaccination attitudes have been an issue since the development of the first vaccines. The increasing use of social media as a source of health information may contribute to vaccine hesitancy due to anti-vaccination content widely available on social media, including Twitter. Being able to identify anti-vaccination tweets could provide useful information for formulating strategies to reduce anti-vaccination sentiments among different groups. This study aims to evaluate the performance of different natural language processing models to identify anti-vaccination tweets that were published during the COVID-19 pandemic. We compared the performance of the bidirectional encoder representations from transformers (BERT) and the bidirectional long short-term memory networks with pre-trained GLoVe embeddings (Bi-LSTM) with classic machine learning methods including support vector machine (SVM) and naïve Bayes (NB). The results show that performance on the test set of the BERT model was: accuracy = 91.6%, precision = 93.4%, recall = 97.6%, F1 score = 95.5%, and AUC = 84.7%. Bi-LSTM model performance showed: accuracy = 89.8%, precision = 44.0%, recall = 47.2%, F1 score = 45.5%, and AUC = 85.8%. SVM with linear kernel performed at: accuracy = 92.3%, Precision = 19.5%, Recall = 78.6%, F1 score = 31.2%, and AUC = 85.6%. Complement NB demonstrated: accuracy = 88.8%, precision = 23.0%, recall = 32.8%, F1 score = 27.1%, and AUC = 62.7%. In conclusion, the BERT models outperformed the Bi-LSTM, SVM, and NB models in this task. Moreover, the BERT model achieved excellent performance and can be used to identify anti-vaccination tweets in future studies.

Project description:Adverse drug reactions are the fourth leading cause of death in the US. Although women take longer to metabolize medications and experience twice the risk of developing adverse reactions compared with men, these sex differences are not comprehensively understood. Real-world clinical data provide an opportunity to estimate safety effects in otherwise understudied populations, i.e., women. These data, however, are subject to confounding biases and correlated covariates. We present AwareDX, a pharmacovigilance algorithm that leverages advances in machine learning to predict sex risks. Our algorithm mitigates these biases and quantifies the differential risk of a drug causing an adverse event in either men or women. AwareDX demonstrates high precision during validation against clinical literature and pharmacogenetic mechanisms. We present a resource of 20,817 adverse drug effects posing sex-specific risks. AwareDX, and this resource, present an opportunity to minimize adverse events by tailoring drug prescription and dosage to sex.

Project description:AimWe propose a method for screening full blood count metadata for evidence of communicable and noncommunicable diseases using machine learning (ML).Materials & methodsHigh dimensional hematology metadata was extracted over an 11-month period from Sysmex hematology analyzers from 43,761 patients. Predictive models for age, sex and individuality were developed to demonstrate the personalized nature of hematology data. Both numeric and raw flow cytometry data were used for both supervised and unsupervised ML to predict the presence of pneumonia, urinary tract infection and COVID-19. Heart failure was used as an objective to prove method generalizability.ResultsChronological age was predicted by a deep neural network with R2: 0.59; mean absolute error: 12; sex with AUROC: 0.83, phi: 0.47; individuality with 99.7% accuracy, phi: 0.97; pneumonia with AUROC: 0.74, sensitivity 58%, specificity 79%, 95% CI: 0.73-0.75, p < 0.0001; urinary tract infection AUROC: 0.68, sensitivity 52%, specificity 79%, 95% CI: 0.67-0.68, p < 0.0001; COVID-19 AUROC: 0.8, sensitivity 82%, specificity 75%, 95% CI: 0.79-0.8, p = 0.0006; and heart failure area under the receiver operator curve (AUROC): 0.78, sensitivity 72%, specificity 72%, 95% CI: 0.77-0.78; p < 0.0001.ConclusionML applied to hematology data could predict communicable and noncommunicable diseases, both at local and global levels.

Project description:Introduction. The risk of infectious disease transmission, including COVID-19, is disproportionately high in correctional facilities due to close living conditions, relatively low levels of vaccination, and reduced access to testing and treatment. While much progress has been made on describing and mitigating COVID-19 and other infectious disease risk in jails and prisons, there are open questions about which data can best predict future outbreaks. Methods. We used facility data and demographic and health data collected from 24 prison facilities in the Pennsylvania Department of Corrections from March 2020 to May 2021 to determine which sources of data best predict a coming COVID-19 outbreak in a prison facility. We used machine learning methods to cluster the prisons into groups based on similar facility-level characteristics, including size, rurality, and demographics of incarcerated people. We developed logistic regression classification models to predict for each cluster, before and after vaccine availability, whether there would be no cases, an outbreak defined as 2 or more cases, or a large outbreak, defined as 10 or more cases in the next 1, 2, and 3 d. We compared these predictions to data on outbreaks that occurred. Results. Facilities were divided into 8 clusters of sizes varying from 1 to 7 facilities per cluster. We trained 60 logistic regressions; 20 had test sets with between 35% and 65% of days with outbreaks detected. Of these, 8 logistic regressions correctly predicted the occurrence of an outbreak more than 55% of the time. The most common predictive feature was incident cases among the incarcerated population from 2 to 32 d prior. Other predictive features included the number of tests administered from 1 to 33 d prior, total population, test positivity rate, and county deaths, hospitalizations, and incident cases. Cumulative cases, vaccination rates, and race, ethnicity, or age statistics for incarcerated populations were generally not predictive. Conclusions. County-level measures of COVID-19, facility population, and test positivity rate appear as potential promising predictors of COVID-19 outbreaks in correctional facilities, suggesting that correctional facilities should monitor community transmission in addition to facility transmission to inform future outbreak response decisions. These efforts should not be limited to COVID-19 but should include any large-scale infectious disease outbreak that may involve institution-community transmission.HighlightsThe risk of infectious disease transmission, including COVID-19, is disproportionately high in correctional facilities.We used machine learning methods with data collected from 24 prison facilities in the Pennsylvania Department of Corrections to determine which sources of data best predict a coming COVID-19 outbreak in a prison facility.Key predictors included county-level measures of COVID-19, facility population, and the test positivity rate in a facility.Fortifying correctional facilities with the ability to monitor local community rates of infection (e.g., though improved interagency collaboration and data sharing) along with continued testing of incarcerated people and staff can help correctional facilities better predict-and respond to-future infectious disease outbreaks.
