Construction and Characterization of Fitting Equations for a New Wheat Straw Pulping Method.

ABSTRACT: The pretreatment of pulp with enzymes has been extensively studied in the laboratory. However, due to cost constraints, the application of enzymes in the pulp and paper industry is very limited. In this paper, an environment-friendly and efficient pulping method is proposed as an alternative to traditional pulping and papermaking methods. This new method overcomes the low efficiency and extreme pollution problems associated with traditional pulping methods. In addition, fitting equations for the new pulping method are constructed using data on enzyme treatments, which reflect the effect of enzymes and enable the realization of real-time control of the pulping process. The experimental results show that the efficiency of the pulping and papermaking process can be improved using biological enzymes, and the separation of cellulose can be facilitated using mixed enzymes, which have a better effect than single enzymes.

On the Effect of Hot-Water Pretreatment in Sulfur-Free Pulping of Aspen and Wheat Straw.

Project description:In modern biorefineries, low value lignin and hemicellulose fractions are produced as side streams. New extraction methods for their purification are needed in order to utilize the whole biomass more efficiently and to produce special target products. In several new applications using plant-based biomaterials, the native-type chemical and polymeric properties are desired. Especially, production of high-quality native-type lignin enables valorization of biomass entirely, thus making novel processes sustainable and economically viable. To investigate sulfur-free possibilities for so-called "lignin first" technologies, we compared alkaline organosolv, formic acid organosolv, and ionic liquid processes to simple soda "cooking" using wheat straw and aspen as raw materials. All experiments were carried out using microwave-assisted pulping approach to enable rapid heat transfer and convenient control of temperature and pressure. The main target was to evaluate the advantage of a brief hot water extraction as a pretreatment for the pulping process. Most of these novel pulping methods resulted in high-quality lignin, which may be valorized more diversely than kraft lignin. Lignin fractions were thoroughly analyzed with NMR (13C and HSQC) and gel permeation chromatography to study the quality of the collected lignin. The cellulose fractions were analyzed by determining their lignin contents and carbohydrate profiles for further utilization in cellulose-based products or biofuels.

SALP, a new NGS library construction method especially useful for the high-throughput characterization of chromatin openness states

Project description:Background: Next-generation sequencing (NGS) is fundamental to the current biological and biomedical research. Construction of sequencing library is a key step of NGS. Therefore, various library construction methods have been explored. However, the current methods are still limited by some shortcomings. Results: This study developed a new NGS library construction method, Single strand Adaptor Library Preparation (SALP), by using a novel single strand adaptor (SSA). SSA is a double-stranded oligonucleotide with a 3ʹ overhang of 3 random nucleotides, which can be efficiently ligated to the 3′ end of single strand DNA by T4 DNA ligase. SALP can be started with any denatured DNA fragments such as those sheared by Tn5 tagmentation, enzyme digestion and sonication. When started with Tn5-tagmented chromatin, SALP can overcome a key limitation of ATAC-seq and become a high-throughput NGS library construction method, SALP-seq, which can be used to comparatively characterize the chromatin openness state of multiple cells unbiasly. In this way, this study successfully characterized the comparative chromatin openness states of four different cell lines, including GM12878, HepG2, HeLa and 293T, with SALP-seq. Similarly, this study also successfully characterized the chromatin openness states of HepG2 cells with SALP-seq by using 105 to 500 cells. Conclusions: This study developed a new NGS library construction method, SALP, by using a novel kind of single strand adaptor (SSA), which should has wide applications in the future due to its unique performance.

Reduced Animal Models Fitting Only Equations for Phenotyped Animals.

Project description:Reduced models are equivalent models to the full model that enable reduction in the computational demand for solving the problem, here, mixed model equations for estimating breeding values of selection candidates. Since phenotyped animals provide data to the model, the aim of this study was to reduce animal models to those equations corresponding to phenotyped animals. Non-phenotyped ancestral animals have normally been included in analyses as they facilitate formation of the inverse numerator relationship matrix. However, a reduced model can exclude those animals and obtain identical solutions for the breeding values of the animals of interest. Solutions corresponding to non-phenotyped animals can be back-solved from the solutions of phenotyped animals and specific blocks of the inverted relationship matrix. This idea was extended to other forms of animal model and the results from each reduced model (and back-solving) were identical to the results from the corresponding full model. Previous studies have been mainly focused on reduced animal models that absorb equations corresponding to non-parents and solve equations only for parents of phenotyped animals. These two types of reduced animal model can be combined to formulate only equations corresponding to phenotyped parents of phenotyped progeny.

Detailed Componential Characterization of Extractable Species with Organic Solvents from Wheat Straw.

Project description:Componential analysis of extractives is important for better understanding the structure and utilization of biomass. In this investigation, wheat straw (WS) was extracted with petroleum ether (PE) and carbon disulfide (CS2) sequentially, to afford extractable fractions EFPE and EFCS2, respectively. Detailed componential analyses of EFPE and EFCS2 were carried out with Fourier transform infrared (FTIR) spectroscopy, gas chromatography/mass spectrometry (GC/MS), X-ray photoelectron spectroscopy (XPS), transmission electron microscopy (TEM), energy dispersive spectrometry (EDS), and electron probe microanalysis (EPMA). Total extractives were quantified 4.96% by weight compared to the initial WS sample. FTIR and GC/MS analyses results showed that PE was effective for the extraction of ketones and waxes derived compounds; meanwhile CS2 preferred ketones and other species with higher degrees of unsaturation. Steroids were enriched into EFPE and EFCS2 with considerable high relative contents, namely, 64.52% and 79.58%, respectively. XPS analysis showed that most of the C atoms in extractives were contained in the structures of C-C, C-COOR, and C-O. TEM-EDS and EPMA analyses were used to detect trace amount elements, such as Al, Si, P, S, Cl, and Ca atoms. Detailed characterization of extractable species from WS can provide more information on elucidation of extractives in biomass.

Physical Characterization of Natural Straw Fibers as Aggregates for Construction Materials Applications.

Project description:The aim of this paper is to find out new alternative materials that respond to sustainable development criteria. For this purpose, an original utilization of straw for the design of lightweight aggregate concretes is proposed. Four types of straw were used: three wheat straws and a barley straw. In the present study, the morphology and the porosity of the different straw aggregates was studied by SEM in order to understand their effects on the capillary structure and the hygroscopic behavior. The physical properties such as sorption-desorption isotherms, water absorption coefficient, pH, electrical conductivity and thermo-gravimetric analysis were also studied. As a result, it has been found that this new vegetable material has a very low bulk density, a high water absorption capacity and an excellent hydric regulator. The introduction of the straw in the water tends to make the environment more basic; this observation can slow carbonation of the binder matrix in the presence of the straw.

The "Bubblepole" (BUPO) Method for Linear-Scaling Coulomb Matrix Construction with or without Density Fitting.

Project description:In this work, we describe the development of a new algorithm for the computation of Coulomb-type matrices using the well-known resolution of the identity (RI) or density fitting (DF) approximation. The method is linear-scaling with respect to system size and computationally highly efficient. For small molecules, it performs almost as well as the Split-RI-J algorithm (which might be the most efficient RI-J implementation to date), while outperforming it for larger systems with about 300 or more atoms. The method achieves linear scaling through multipole approximations and a hierarchical treatment of multipoles. However, unlike in the fast multipole method (FMM), the algorithm does not use a hierarchical boxing algorithm. Rather, close-lying objects like auxiliary basis shells and basis set shell pairs are grouped together in spheres that enclose the set of objects completely, which includes a new definition of the shell-pair extent that defines a real-space radius outside of which a given shell pair can be safely assumed to be negligible. We refer to these spheres as "bubbles" and therefore refer to the algorithm as the "Bubblepole" (BUPO) algorithm, with the acronym being RI-BUPO-J. The bubbles are constructed in a way to contain a nearly constant number of objects such that a very even workload arises. The hierarchical bubble structure adapts itself to the molecular topology and geometry. For any target object (shell pair or auxiliary shell), one might envision that the bubbles "carve" out what might be referred to as a "far-field surface". Using the default settings determined in this work, we demonstrate that the algorithm reaches submicro-Eh and even nano-Eh accuracy in the total Coulomb energy for systems as large as 700 atoms and 7000 basis functions. The largest calculations performed (the crambin protein solvated by 500 explicit water molecules in a triple-ζ basis) featured more than 2000 atoms and more than 33,000 basis functions.

Analysis of progress curves for enzyme-catalysed reactions. Automatic construction of computer programs for fitting integrated rate equations.

Project description:The computer analysis of progress curves for enzyme-catalysed reactions involves a series of mathematical and computational tasks. The three most daunting of these are the derivation of an integrated rate equation, solving this equation so that the amount of product formed by the reaction at any time can be calculated, and incorporating this solution into a non-linear-regression computer program. This paper describes the basis of a computer program that greatly simplifies the problem. The proposed mechanism is specified in the familiar kinetic constant form, which is automatically translated into a program capable of fitting this mechanism to a series of experimental progress curves. The approach is illustrated for a reversible reaction with one substrate and one product, and tested with some data obtained for the fumarase reaction.
