Multigroup analysis of compositions of microbiomes with covariate adjustments and repeated measures.

ABSTRACT: Microbiome differential abundance analysis methods for two groups are well-established in the literature. However, many microbiome studies involve more than two groups, sometimes even ordered groups such as stages of a disease, and require different types of comparison. Standard pairwise comparisons are inefficient in terms of power and false discovery rates. In this Article, we propose a general framework, ANCOM-BC2, for performing a wide range of multigroup analyses with covariate adjustments and repeated measures. We illustrate our methodology through two real datasets. The first example explores the effects of aridity on the soil microbiome, and the second example investigates the effects of surgical interventions on the microbiome of patients with inflammatory bowel disease.

Project description:Differential abundance (DA) analysis of microbiome data continues to be a challenging problem due to the complexity of the data. In this article we define the notion of "sampling fraction" and demonstrate a major hurdle in performing DA analysis of microbiome data is the bias introduced by differences in the sampling fractions across samples. We introduce a methodology called Analysis of Compositions of Microbiomes with Bias Correction (ANCOM-BC), which estimates the unknown sampling fractions and corrects the bias induced by their differences among samples. The absolute abundance data are modeled using a linear regression framework. This formulation makes a fundamental advancement in the field because, unlike the existing methods, it (a) provides statistically valid test with appropriate p-values, (b) provides confidence intervals for differential abundance of each taxon, (c) controls the False Discovery Rate (FDR), (d) maintains adequate power, and (e) is computationally simple to implement.

Repeated Measures Bulk RNA-Seq Analysis in Interictal Migraineurs vs. Healthy Controls

Project description:A comprehensive bulk RNA-Seq analysis with two distinct time points was undertaken, comprising a cohort of 22 individuals affected by interictal migraine and a comparative group of 30 individuals in robust health. It is noteworthy that both cohorts were entirely free from any headache manifestations and did not utilize either acute or chronic medication. The subsequent investigation entailed a rigorous examination of the interictal migraineurs in relation to the healthy control cohort, with meticulous attention given to the identification and validation of replicable findings.

High-dimensional repeated measures.

Project description:Recently, new tests for main and simple treatment effects, time effects, and treatment by time interactions in possibly high-dimensional multigroup repeated-measures designs with unequal covariance matrices have been proposed. Technical details for using more than one between-subject and more than one within-subject factor are presented in this article. Furthermore, application to electroencephalography (EEG) data of a neurological study with two whole-plot factors (diagnosis and sex) and two subplot factors (variable and region) is shown with the R package HRM (high-dimensional repeated measures).

Embedding covariate adjustments in tree-based automated machine learning for biomedical big data analyses.

Project description:BackgroundA typical task in bioinformatics consists of identifying which features are associated with a target outcome of interest and building a predictive model. Automated machine learning (AutoML) systems such as the Tree-based Pipeline Optimization Tool (TPOT) constitute an appealing approach to this end. However, in biomedical data, there are often baseline characteristics of the subjects in a study or batch effects that need to be adjusted for in order to better isolate the effects of the features of interest on the target. Thus, the ability to perform covariate adjustments becomes particularly important for applications of AutoML to biomedical big data analysis.ResultsWe developed an approach to adjust for covariates affecting features and/or target in TPOT. Our approach is based on regressing out the covariates in a manner that avoids 'leakage' during the cross-validation training procedure. We describe applications of this approach to toxicogenomics and schizophrenia gene expression data sets. The TPOT extensions discussed in this work are available at https://github.com/EpistasisLab/tpot/tree/v0.11.1-resAdj .ConclusionsIn this work, we address an important need in the context of AutoML, which is particularly crucial for applications to bioinformatics and medical informatics, namely covariate adjustments. To this end we present a substantial extension of TPOT, a genetic programming based AutoML approach. We show the utility of this extension by applications to large toxicogenomics and differential gene expression data. The method is generally applicable in many other scenarios from the biomedical field.

Repeated Measures Correlation.

Project description:Repeated measures correlation (rmcorr) is a statistical technique for determining the common within-individual association for paired measures assessed on two or more occasions for multiple individuals. Simple regression/correlation is often applied to non-independent observations or aggregated data; this may produce biased, specious results due to violation of independence and/or differing patterns between-participants versus within-participants. Unlike simple regression/correlation, rmcorr does not violate the assumption of independence of observations. Also, rmcorr tends to have much greater statistical power because neither averaging nor aggregation is necessary for an intra-individual research question. Rmcorr estimates the common regression slope, the association shared among individuals. To make rmcorr accessible, we provide background information for its assumptions and equations, visualization, power, and tradeoffs with rmcorr compared to multilevel modeling. We introduce the R package (rmcorr) and demonstrate its use for inferential statistics and visualization with two example datasets. The examples are used to illustrate research questions at different levels of analysis, intra-individual, and inter-individual. Rmcorr is well-suited for research questions regarding the common linear association in paired repeated measures data. All results are fully reproducible.

Dream: powerful differential expression analysis for repeated measures designs.

Project description:SummaryLarge-scale transcriptome studies with multiple samples per individual are widely used to study disease biology. Yet, current methods for differential expression are inadequate for cross-individual testing for these repeated measures designs. Most problematic, we observe across multiple datasets that current methods can give reproducible false-positive findings that are driven by genetic regulation of gene expression, yet are unrelated to the trait of interest. Here, we introduce a statistical software package, dream, that increases power, controls the false positive rate, enables multiple types of hypothesis tests, and integrates with standard workflows. Neuromuscular, biomechanical, and energetic adjustments following repeated bouts of downhill running.

Project description:PurposeThis study used downhill running as a model to investigate the repeated bout effect (RBE) on neuromuscular performance, running biomechanics, and metabolic cost of running.MethodsTen healthy recreational male runners performed two 30-min bouts of downhill running (DR1 and DR2) at a -20% slope and 2.8 m/s 3 weeks apart. Neuromuscular fatigue, level running biomechanics during slow and fast running, and running economy parameters were recorded immediately before and after the downhill bouts, and at 24 h, 48 h, 72 h, 96 h, and 168 h thereafter (i.e., follow-up days).ResultsAn RBE was confirmed by attenuated muscle soreness and serum creatine kinase rise after DR2 compared to DR1. An RBE was also observed in maximum voluntary contraction (MVC) force loss and voluntary activation where DR2 resulted in attenuated MVC force loss and voluntary activation immediately after the run and during follow-up days. The downhill running protocol significantly influenced level running biomechanics; an RBE was observed in which center of mass excursion and, therefore, lower-extremity compliance were greater during follow-up days after DR1 compared to DR2. The observed changes in level running biomechanics did not influence the energy cost of running.ConclusionThis study demonstrated evidence of adaptation in neural drive as well as biomechanical changes with the RBE after DR. The higher neural drive resulted in attenuated MVC force loss after the second bout. It can be concluded that the RBE after downhill running manifests as changes to global and central fatigue parameters and running biomechanics without substantially altering the energy cost of running.

MetaRibo-Seq measures translation in microbiomes.

Project description:No method exists to measure large-scale translation of genes in uncultured organisms in microbiomes. To overcome this limitation, we develop MetaRibo-Seq, a method for simultaneous ribosome profiling of tens to hundreds of organisms in microbiome samples. MetaRibo-Seq was benchmarked against gold-standard Ribo-Seq in a mock microbial community and applied to five different human fecal samples. Unlike RNA-Seq, Ribo-Seq signal of a predicted gene suggests it encodes a translated protein. We demonstrate two applications of this technique: First, MetaRibo-Seq identifies small genes, whose identification until now has been challenging. For example, MetaRibo-Seq identifies 2,091 translated, previously unannotated small protein families from five fecal samples, more than doubling the number of small proteins predicted to exist in this niche. Second, the combined application of RNA-Seq and MetaRibo-Seq identifies differences in the translation of transcripts. In summary, MetaRibo-Seq enables comprehensive translational profiling in microbiomes and identifies previously unannotated small proteins.

Paths to tobacco abstinence: A repeated-measures latent class analysis.

Project description:ObjectiveKnowledge of smoking change processes may be enhanced by identifying pathways to stable abstinence. We sought to identify latent classes of smokers based on their day-to-day smoking status in the first weeks of a cessation attempt. We examined treatment effects on class membership and compared classes on baseline individual differences and 6-month abstinence rates.MethodIn this secondary analysis of a double-blind randomized placebo-controlled clinical trial (N = 1,433) of 5 smoking cessation pharmacotherapies (nicotine patch, nicotine lozenge, bupropion SR, patch and lozenge, or bupropion SR and lozenge), we conducted repeated-measures latent class analysis of daily smoking status (any smoking vs. none) for the first 27 days of a quit attempt. Treatment and covariate relations with latent class membership were examined. Distal outcome analysis compared confirmed 6-month abstinence rates among the latent classes.ResultsA 5-class solution was selected. Three-quarters of smokers were in stable smoking or abstinent classes, but 25% were in classes with unstable abstinence probabilities over time. Active treatment (compared to placebo), and particularly the patch and lozenge combination, promoted early quitting. Latent classes differed in 6-month abstinence rates and on several baseline variables, including nicotine dependence, quitting history, self-efficacy, sleep disturbance, and minority status.ConclusionsRepeated-measures latent class analysis identified latent classes of smoking change patterns affected by treatment, related to known risk factors, and predictive of distal outcomes. Tracking behavior early in a change attempt may identify prognostic patterns of change and facilitate adaptive treatment planning.

Conservative Sample Size Determination for Repeated Measures Analysis of Covariance.

Project description:In the design of a randomized clinical trial with one pre and multiple post randomized assessments of the outcome variable, one needs to account for the repeated measures in determining the appropriate sample size. Unfortunately, one seldom has a good estimate of the variance of the outcome measure, let alone the correlations among the measurements over time. We show how sample sizes can be calculated by making conservative assumptions regarding the correlations for a variety of covariance structures. The most conservative choice for the correlation depends on the covariance structure and the number of repeated measures. In the absence of good estimates of the correlations, the sample size is often based on a two-sample t-test, making the 'ultra' conservative and unrealistic assumption that there are zero correlations between the baseline and follow-up measures while at the same time assuming there are perfect correlations between the follow-up measures. Compared to the case of taking a single measurement, substantial savings in sample size can be realized by accounting for the repeated measures, even with very conservative assumptions regarding the parameters of the assumed correlation matrix. Assuming compound symmetry, the sample size from the two-sample t-test calculation can be reduced at least 44%, 56%, and 61% for repeated measures analysis of covariance by taking 2, 3, and 4 follow-up measures, respectively. The results offer a rational basis for determining a fairly conservative, yet efficient, sample size for clinical trials with repeated measures and a baseline value.
