Complete sequence of six segments of fig mosaic virus from Iraq.

ABSTRACT: Here, we report the complete sequence of six segments of the Iraqi isolate of fig mosaic virus (FMV) named Kufa in fig plants. The sequence lengths of the six segments were determined. The phylogeny showed that four segments were closely related to Iranian isolates.

Project description:The complete genome sequence of fig leaf mottle-associated virus 2 (FLMaV2), a positive-sense single-stranded RNA virus with a genome length of 16,925 nucleotides, was determined via RT-PCR and rapid amplification of cDNA ends (RACE). Its genome organization resembles those of little cherry virus 2 (LChV2) and yam asymptomatic virus 1 (YaV1), both of which are currently classified as members of the genus Ampelovirus but differ from typical ampeloviruses. Phylogenetic analysis based on amino acid sequences of the RNA-dependent RNA polymerase and coat protein of members of the family Closteroviridae showed that FLMaV2 clustered with LChV2 and YaV1. Because of their unusual genome organization, FLMaV2, LChV2, and YaV1 might represent a distinct genus within the family Closteroviridae.

Complete Genome Sequence of Zucchini Yellow Mosaic Virus Strain Kurdistan, Iran.

Project description:The complete genome sequence of Zucchini yellow mosaic virus strain Kurdistan (ZYMV-Kurdistan) infecting squash from Iran was determined from 13 overlapping fragments. Excluding the poly (A) tail, ZYMV-Kurdistan genome consisted of 9593 nucleotides (nt), with 138 and 211 nt at the 5' and 3' non-translated regions, respectively. It contained two open-reading frames (ORFs), the large ORF encoding a polyprotein of 3080 amino acids (aa) and the small overlapping ORF encoding a P3N-PIPO protein of 74 aa. This isolate had six unique aa differences compared to other ZYMV isolates and shared 79.6-98.8% identities with other ZYMV genome sequences at the nt level and 90.1-99% identities at the aa level. A phylogenetic tree of ZYMV complete genomic sequences showed that Iranian and Central European isolates are closely related and form a phylogenetically homogenous group. All values in the ratio of substitution rates at non-synonymous and synonymous sites (dN/dS) were below 1, suggestive of strong negative selection forces during ZYMV protein history. This is the first report of complete genome sequence information of the most prevalent virus in the west of Iran. This study helps our understanding of the genetic diversity of ZYMV isolates infecting cucurbit plants in Iran, virus evolution and epidemiology and can assist in designing better diagnostic tools.

This tymovirus isolate was first described infecting tobacco during the 1980s, but it also infects other Solanaceae members experimentally. The genome has 6,257 nucleotides and shares 88% nucleotide identity with the ToBMV isolated from tomato.

First complete genome sequence of tulip mild mottle mosaic virus (Ophiovirus tulipae).

Project description:Tulip mild mottle mosaic disease, caused by tulip mild mottle mosaic virus (TMMMV, species Ophiovirus tulipae), was first reported in Japan in 1979. TMMMV has a negative-sense ssRNA genome and is closely related to ophioviruses such as Mirafiori lettuce big vein virus (MLBVV, Ophiovirus mirafioriense). However, its complete nucleotide sequence has not yet been reported. Therefore, in this study, we determined the complete nucleotide sequences of all four TMMMV segments. The 5'-terminal tetranucleotide sequences were highly conserved, and the five bases at the 5' end were identical in all segments. Nucleotide sequence comparisons of the four segments showed the highest sequence identity to those of MLBVV (70-76% for the genomic RNA sequences and 81-87% for the amino acid sequences of each ORF, except for ORF2). The amino acid sequences of the coat proteins of TMMMV and MLBVV were found to be 83.1% identical, which is below the 85% threshold for assignment to the same species, indicating that these viruses belong to different species in the same genus.

Project description:The complete genome sequence of Cucumber mosaic virus strain K was determined by deep RNA sequencing. The tripartite genome consists of a 3,382-nucleotide (nt) RNA1, a 3,050-nt RNA2, and a 2,218-nt RNA3 segment. Phylogenetic analysis placed RNA1 and RNA2 in subgroup IB. However, RNA3 grouped with subgroup IA isolates, indicating a likely recombination event.
