Regressive vision transformer for dog cardiomegaly assessment.

ABSTRACT: Cardiac disease is one of the leading causes of death in dogs. Automatic cardiomegaly detection has great significance in helping clinicians improve the accuracy of the diagnosis process. Deep learning methods show promising results in improving cardiomegaly classification accuracy, while they are still not widely applied in clinical trials due to the difficulty in mapping predicted results with input radiographs. To overcome these challenges, we first collect large-scale dog heart X-ray images. We then develop a dog heart labeling tool and apply a few-shot generalization strategy to accelerate the label speed. We also develop a regressive vision transformer model with an orthogonal layer to bridge traditional clinically used VHS metric with deep learning models. Extensive experimental results demonstrate that the proposed model achieves state-of-the-art performance.

COVID-Transformer: Interpretable COVID-19 Detection Using Vision Transformer for Healthcare.

Project description:In the recent pandemic, accurate and rapid testing of patients remained a critical task in the diagnosis and control of COVID-19 disease spread in the healthcare industry. Because of the sudden increase in cases, most countries have faced scarcity and a low rate of testing. Chest X-rays have been shown in the literature to be a potential source of testing for COVID-19 patients, but manually checking X-ray reports is time-consuming and error-prone. Considering these limitations and the advancements in data science, we proposed a Vision Transformer-based deep learning pipeline for COVID-19 detection from chest X-ray-based imaging. Due to the lack of large data sets, we collected data from three open-source data sets of chest X-ray images and aggregated them to form a 30 K image data set, which is the largest publicly available collection of chest X-ray images in this domain to our knowledge. Our proposed transformer model effectively differentiates COVID-19 from normal chest X-rays with an accuracy of 98% along with an AUC score of 99% in the binary classification task. It distinguishes COVID-19, normal, and pneumonia patient's X-rays with an accuracy of 92% and AUC score of 98% in the Multi-class classification task. For evaluation on our data set, we fine-tuned some of the widely used models in literature, namely, EfficientNetB0, InceptionV3, Resnet50, MobileNetV3, Xception, and DenseNet-121, as baselines. Our proposed transformer model outperformed them in terms of all metrics. In addition, a Grad-CAM based visualization is created which makes our approach interpretable by radiologists and can be used to monitor the progression of the disease in the affected lungs, assisting healthcare.

WormSwin: Instance segmentation of C. elegans using vision transformer.

Project description:The possibility to extract motion of a single organism from video recordings at a large-scale provides means for the quantitative study of its behavior, both individual and collective. This task is particularly difficult for organisms that interact with one another, overlap, and occlude parts of their bodies in the recording. Here we propose WormSwin-an approach to extract single animal postures of Caenorhabditis elegans (C. elegans) from recordings of many organisms in a single microscope well. Based on transformer neural network architecture our method segments individual worms across a range of videos and images generated in different labs. Our solutions offers accuracy of 0.990 average precision ([Formula: see text]) and comparable results on the benchmark image dataset BBBC010. Finally, it allows to segment challenging overlapping postures of mating worms with an accuracy sufficient to track the organisms with a simple tracking heuristic. An accurate and efficient method for C. elegans segmentation opens up new opportunities for studying of its behaviors previously inaccessible due to the difficulty in the worm extraction from the video frames.

Hint-Based Image Colorization Based on Hierarchical Vision Transformer.

Project description:Hint-based image colorization is an image-to-image translation task that aims at creating a full-color image from an input luminance image when a small set of color values for some pixels are given as hints. Though traditional deep-learning-based methods have been proposed in the literature, they are based on convolution neural networks (CNNs) that have strong spatial locality due to the convolution operations. This often causes non-trivial visual artifacts in the colorization results, such as false color and color bleeding artifacts. To overcome this limitation, this study proposes a vision transformer-based colorization network. The proposed hint-based colorization network has a hierarchical vision transformer architecture in the form of an encoder-decoder structure based on transformer blocks. As the proposed method uses the transformer blocks that can learn rich long-range dependency, it can achieve visually plausible colorization results, even with a small number of color hints. Through the verification experiments, the results reveal that the proposed transformer model outperforms the conventional CNN-based models. In addition, we qualitatively analyze the effect of the long-range dependency of the transformer model on hint-based image colorization.

Video captioning based on vision transformer and reinforcement learning.

Project description:Global encoding of visual features in video captioning is important for improving the description accuracy. In this paper, we propose a video captioning method that combines Vision Transformer (ViT) and reinforcement learning. Firstly, Resnet-152 and ResNeXt-101 are used to extract features from videos. Secondly, the encoding block of the ViT network is applied to encode video features. Thirdly, the encoded features are fed into a Long Short-Term Memory (LSTM) network to generate a video content description. Finally, the accuracy of video content description is further improved by fine-tuning reinforcement learning. We conducted experiments on the benchmark dataset MSR-VTT used for video captioning. The results show that compared with the current mainstream methods, the model in this paper has improved by 2.9%, 1.4%, 0.9% and 4.8% under the four evaluation indicators of LEU-4, METEOR, ROUGE-L and CIDEr-D, respectively.

A foundational vision transformer improves diagnostic performance for electrocardiograms.

Project description:The electrocardiogram (ECG) is a ubiquitous diagnostic modality. Convolutional neural networks (CNNs) applied towards ECG analysis require large sample sizes, and transfer learning approaches for biomedical problems may result in suboptimal performance when pre-training is done on natural images. We leveraged masked image modeling to create a vision-based transformer model, HeartBEiT, for electrocardiogram waveform analysis. We pre-trained this model on 8.5 million ECGs and then compared performance vs. standard CNN architectures for diagnosis of hypertrophic cardiomyopathy, low left ventricular ejection fraction and ST elevation myocardial infarction using differing training sample sizes and independent validation datasets. We find that HeartBEiT has significantly higher performance at lower sample sizes compared to other models. We also find that HeartBEiT improves explainability of diagnosis by highlighting biologically relevant regions of the EKG vs. standard CNNs. Domain specific pre-trained transformer models may exceed the classification performance of models trained on natural images especially in very low data regimes. The combination of the architecture and such pre-training allows for more accurate, granular explainability of model predictions.

Quantifying interpretation reproducibility in Vision Transformer models with TAVAC.

Project description:Deep learning algorithms can extract meaningful diagnostic features from biomedical images, promising improved patient care in digital pathology. Vision Transformer (ViT) models capture long-range spatial relationships and offer robust prediction power and better interpretability for image classification tasks than convolutional neural network models. However, limited annotated biomedical imaging datasets can cause ViT models to overfit, leading to false predictions due to random noise. To address this, we introduce Training Attention and Validation Attention Consistency (TAVAC), a metric for evaluating ViT model overfitting and quantifying interpretation reproducibility. By comparing high-attention regions between training and testing, we tested TAVAC on four public image classification datasets and two independent breast cancer histological image datasets. Overfitted models showed significantly lower TAVAC scores. TAVAC also distinguishes off-target from on-target attentions and measures interpretation generalization at a fine-grained cellular level. Beyond diagnostics, TAVAC enhances interpretative reproducibility in basic research, revealing critical spatial patterns and cellular structures of biomedical and other general nonbiomedical images.

A vision transformer for decoding surgeon activity from surgical videos.

Project description:The intraoperative activity of a surgeon has substantial impact on postoperative outcomes. However, for most surgical procedures, the details of intraoperative surgical actions, which can vary widely, are not well understood. Here we report a machine learning system leveraging a vision transformer and supervised contrastive learning for the decoding of elements of intraoperative surgical activity from videos commonly collected during robotic surgeries. The system accurately identified surgical steps, actions performed by the surgeon, the quality of these actions and the relative contribution of individual video frames to the decoding of the actions. Through extensive testing on data from three different hospitals located in two different continents, we show that the system generalizes across videos, surgeons, hospitals and surgical procedures, and that it can provide information on surgical gestures and skills from unannotated videos. Decoding intraoperative activity via accurate machine learning systems could be used to provide surgeons with feedback on their operating skills, and may allow for the identification of optimal surgical behaviour and for the study of relationships between intraoperative factors and postoperative outcomes.

Enhancing surgical instrument segmentation: integrating vision transformer insights with adapter.

Project description:PurposeIn surgical image segmentation, a major challenge is the extensive time and resources required to gather large-scale annotated datasets. Given the scarcity of annotated data in this field, our work aims to develop a model that achieves competitive performance with training on limited datasets, while also enhancing model robustness in various surgical scenarios.MethodsWe propose a method that harnesses the strengths of pre-trained Vision Transformers (ViTs) and data efficiency of convolutional neural networks (CNNs). Specifically, we demonstrate how a CNN segmentation model can be used as a lightweight adapter for a frozen ViT feature encoder. Our novel feature adapter uses cross-attention modules that merge the multiscale features derived from the CNN encoder with feature embeddings from ViT, ensuring integration of the global insights from ViT along with local information from CNN.ResultsExtensive experiments demonstrate our method outperforms current models in surgical instrument segmentation. Specifically, it achieves superior performance in binary segmentation on the Robust-MIS 2019 dataset, as well as in multiclass segmentation tasks on the EndoVis 2017 and EndoVis 2018 datasets. It also showcases remarkable robustness through cross-dataset validation across these 3 datasets, along with the CholecSeg8k and AutoLaparo datasets. Ablation studies based on the datasets prove the efficacy of our novel adapter module.ConclusionIn this study, we presented a novel approach integrating ViT and CNN. Our unique feature adapter successfully combines the global insights of ViT with the local, multi-scale spatial capabilities of CNN. xViTCOS: Explainable Vision Transformer Based COVID-19 Screening Using Radiography.

Project description:Objective: Since its outbreak, the rapid spread of COrona VIrus Disease 2019 (COVID-19) across the globe has pushed the health care system in many countries to the verge of collapse. Therefore, it is imperative to correctly identify COVID-19 positive patients and isolate them as soon as possible to contain the spread of the disease and reduce the ongoing burden on the healthcare system. The primary COVID-19 screening test, RT-PCR although accurate and reliable, has a long turn-around time. In the recent past, several researchers have demonstrated the use of Deep Learning (DL) methods on chest radiography (such as X-ray and CT) for COVID-19 detection. However, existing CNN based DL methods fail to capture the global context due to their inherent image-specific inductive bias. Methods: Motivated by this, in this work, we propose the use of vision transformers (instead of convolutional networks) for COVID-19 screening using the X-ray and CT images. We employ a multi-stage transfer learning technique to address the issue of data scarcity. Furthermore, we show that the features learned by our transformer networks are explainable. Results: We demonstrate that our method not only quantitatively outperforms the recent benchmarks but also focuses on meaningful regions in the images for detection (as confirmed by Radiologists), aiding not only in accurate diagnosis of COVID-19 but also in localization of the infected area. Evaluating neonatal pain via fusing vision transformer and concept-cognitive computing.

Project description:In clinical nursing, neonatal pain assessment is a challenging task for preventing and controlling the impact of pain on neonatal development. To reduce the adverse effects of repetitive painful treatments during hospitalization on newborns, we propose a novel method (namely pain concept-cognitive computing model, PainC3M) for evaluating facial pain in newborns. In the fusion system, we first improve the attention mechanism of vision transformer by revising the node encoding way, considering the spatial structure, edge and centrality of nodes, and then use its corresponding encoder as a feature extractor to comprehensively extract image features. Second, we introduce a concept-cognitive computing model as a classifier to evaluate the level of pain. Finally, we evaluate our PainC3M on various open pain data sets and a real clinical pain data stream, and the experimental results demonstrate that our PainC3M is very effective for dynamic classification and superior to other comparative models. It also provides a good approach for pain assessment of individuals with aphasia (or dementia).
