Since the first receiver independent exchange format (RINEX) version was released in 1989, it has gone through several versions, making the existing software, such as TEQC, incompatible with certain later versions. This study proposes a new Python package named PyRINEX, which is developed to batch process the most generally used versions of RINEX files, namely 2.0 and 3.0. Project description:Recent advances in Global Navigation Satellite System (GNSS) technology have made low-cost sensors available to the mass market, opening up new opportunities for real-time ground deformation and structure monitoring. In this paper, we present a new product developed in this framework by the National Institute of Oceanography and Applied Geophysics-OGS in collaboration with a private company (SoluTOP SAS): a cost-effective, multi-purpose GNSS platform called LZER0, suitable not only for surveying measurements, but also for monitoring tasks. The LZER0 platform is a complete system that includes the GNSS equipment (M8T single-frequency model produced by u-blox) and the web portal where the results are displayed. The GNSS data are processed using the RTKLIB software package, and the processed results are made available to the end user. The relative positioning mode was adopted both with real-time and post-processing RTKLIB engines. We present three applications of LZER0-cadastral, monitoring, and automotive-which demonstrate that it is a flexible, multi-purpose platform that is easy to use in terms of both hardware and software, and can be easily deployed to perform various tasks in the research, educational, or professional sectors.

Project description:Multi-omic integration involves the management of diverse omic datasets. Conducting an effective analysis of these datasets necessitates a data management system that meets a specific set of requirements, such as rapid storage and retrieval of data with varying numbers of features and mixed data-types, ensurance of reliable and secure database transactions, extension of stored data row and column-wise and facilitation of data distribution. SQLite and DuckDB are embedded databases that fulfil these requirements. However, they utilize the structured query language (SQL) that hinders their implementation by the uninitiated user, and complicates their use in repetitive tasks due to the necessity of writing SQL queries. This study offers Omilayers, a Python package that encapsulates these two databases and exposes a subset of their functionality that is geared towards frequent and repetitive analytical procedures. Synthetic data were used to demonstrate the use of Omilayers and compare the performance of SQLite and DuckDB.

Project description:An open-source Python library EMDA for cryo-EM map and model manipulation is presented with a specific focus on validation. The use of several functionalities in the library is presented through several examples. The utility of local correlation as a metric for identifying map-model differences and unmodeled regions in maps, and how it is used as a metric of map-model validation is demonstrated. The mapping of local correlation to individual atoms, and its use to draw insights on local signal variations are discussed. EMDA's likelihood-based map overlay is demonstrated by carrying out a superposition of two domains in two related structures. The overlay is carried out first to bring both maps into the same coordinate frame and then to estimate the relative movement of domains. Finally, the map magnification refinement in EMDA is presented with an example to highlight the importance of adjusting the map magnification in structural comparison studies.

Project description:We achieve a significant improvement in thermodynamic-based flux analysis (TFA) by introducing multivariate treatment of thermodynamic variables and leveraging component contribution, the state-of-the-art implementation of the group contribution methodology. Overall, the method greatly reduces the uncertainty of thermodynamic variables. We present multiTFA, a Python implementation of our framework. We evaluated our application using the core Escherichia coli model and achieved a median reduction of 6.8 kJ/mol in reaction Gibbs free energy ranges, while three out of 12 reactions in glycolysis changed from reversible to irreversible. Project description:Given the growing interest in path sampling methods for extending the time scales of molecular dynamics (MD) simulations, there has been great interest in software tools that streamline the generation of plots for monitoring the progress of large-scale simulations. Here, we present the WEDAP Python package for simplifying the analysis of data generated from either conventional MD simulations or the weighted ensemble (WE) path sampling method, as implemented in the widely used WESTPA software package. WEDAP facilitates (i) the parsing of WE simulation data stored in highly compressed, hierarchical HDF5 files and (ii) incorporates trajectory weights from WE simulations into all generated plots. Our Python package consists of multiple user-friendly interfaces: a command-line interface, a graphical user interface, and a Python application programming interface. We demonstrate the plotting features of WEDAP through a series of examples using data from WE and conventional MD simulations that focus on the HIV-1 capsid protein's C-terminal domain dimer as a showcase system. Project description:Current PET datasets are becoming larger, thereby increasing the demand for fast and reproducible processing pipelines. This paper presents a freely available, open source, Python-based software package called NiftyPAD, for versatile analyses of static, full or dual-time window dynamic brain PET data. The key novelties of NiftyPAD are the analyses of dual-time window scans with reference input processing, pharmacokinetic modelling with shortened PET acquisitions through the incorporation of arterial spin labelling (ASL)-derived relative perfusion measures, as well as optional PET data-based motion correction. Results obtained with NiftyPAD were compared with the well-established software packages PPET and QModeling for a range of kinetic models. Clinical data from eight subjects scanned with four different amyloid tracers were used to validate the computational performance. NiftyPAD achieved [Formula: see text] correlation with PPET, with absolute difference [Formula: see text] for linearised Logan and MRTM2 methods, and [Formula: see text] correlation with QModeling, with absolute difference [Formula: see text] for basis function based SRTM and SRTM2 models. For the recently published SRTM ASL method, which is unavailable in existing software packages, high correlations with negligible bias were observed with the full scan SRTM in terms of non-displaceable binding potential ([Formula: see text]), indicating reliable model implementation in NiftyPAD. Together, these findings illustrate that NiftyPAD is versatile, flexible, and produces comparable results with established software packages for quantification of dynamic PET data. It is freely available ( https://github.com/AMYPAD/NiftyPAD ), and allows for multi-platform usage. The modular setup makes adding new functionalities easy, and the package is lightweight with minimal dependencies, making it easy to use and integrate into existing processing pipelines.

Project description:While glycans are crucial for biological processes, existing analysis modalities make it difficult for researchers with limited computational background to include these diverse carbohydrates into workflows. Here, we present glycowork, an open-source Python package designed for glycan-related data science and machine learning by end users. Glycowork includes functions to, for instance, automatically annotate glycan motifs and analyze their distributions via heatmaps and statistical enrichment. We also provide visualization methods, routines to interact with stored databases, trained machine learning models and learned glycan representations. We envision that glycowork can extract further insights from glycan datasets and demonstrate this with workflows that analyze glycan motifs in various biological contexts. Project description:BackgroundThe visual sequence logo has been a hot area in the development of bioinformatics tools. ggseqlogo written in R language has been the most popular API since it was published. With the popularity of artificial intelligence and deep learning, Python is currently the most popular programming language. The programming language used by bioinformaticians began to shift to Python. Providing APIs in Python that are similar to those in R can reduce the learning cost of relearning a programming language. And compared to ggplot2 in R, drawing framework is not as easy to use in Python. The appearance of plotnine (ggplot2 in Python version) makes it possible to unify the programming methods of bioinformatics visualization tools between R and Python.ResultsHere, we introduce plotnineSeqSuite, a new plotnine-based Python package provides a ggseqlogo-like API for programmatic drawing of sequence logos, sequence alignment diagrams and sequence histograms. To be more precise, it supports custom letters, color themes, and fonts. Moreover, the class for drawing layers is based on object-oriented design so that users can easily encapsulate and extend it.ConclusionsplotnineSeqSuite is the first ggplot2-style package to implement visualization of sequence -related graphs in Python. It enhances the uniformity of programmatic plotting between R and Python. Compared with tools appeared already, the categories supported by plotnineSeqSuite are much more complete. Project description:Electrical brain activity related to external stimulation and internal mental events can be measured at the scalp as tiny time-varying electric potential waveforms (electroencephalogram; EEG), typically a few tens of microvolts peak to peak (Berger, 1930). Even tinier brain responses, too small to be seen by naked eye in the EEG, can be detected by repeating the stimulation, aligning the EEG recordings to the triggering event and averaging them at each time point (Dawson, 1951, 1954). Under assumptions that the brain response (signal) is the same in each recording and the ongoing background EEG (noise) varies randomly, averaging improves the estimate of the "true" brain response at each time point as the random variation cancels. The average event-related brain potential (ERP) and its counterpart for event-related magnetic fields (ERFs) are cornerstones of experimental brain research in human sensation, perception, and cognition (Luck & Kappenman, 2013). Smith and Kutas pointed out that the average ERP at each time t is mathematically identical to the estimated constant β^0(t) for the regression model y(t) = β 0(t) + ε(t), fit by minimizing squared error (Smith & Kutas, 2015a). The average ERP can be viewed as a time series of model parameter estimates. Generalizing to more complex models such as multiple regression y = β 0 + β 1 X 1 + … + β pXp + ε, likewise produces time series of estimates for the constant and each regressor coefficient, the β^0(t),β^1(t),…,β^p(t) dubbed regression ERP (rERP) waveforms (see Smith & Kutas, 2015a, 2015b for discussion of related approaches). This holds for straight-line fits ("slope" rERPs) as well as models of curvilinear relationships such as spline regression (Smith & Kutas, 2015b). Besides the estimated coefficient rERPs, the approach also produces time series for all the basic and derived quantities of the fitted model: coefficient standard errors, residuals, likelihood, Akaike information criterion (AIC), and so forth. With the shift from averaging to regression modeling, however, comes a new problem: fitting, diagnosing, comparing, evaluating and interpreting large numbers of regression models.

Project description:Single-molecule fluorescence microscopy studies of bacteria provide unique insights into the mechanisms of cellular processes and protein machineries in ways that are unrivalled by any other technique. With the cost of microscopes dropping and the availability of fully automated microscopes, the volume of microscopy data produced has increased tremendously. These developments have moved the bottleneck of throughput from image acquisition and sample preparation to data analysis. Furthermore, requirements for analysis procedures have become more stringent given the demand of various journals to make data and analysis procedures available. To address these issues we have developed a new data analysis package for analysis of fluorescence microscopy data from rod-like cells. Our software ColiCoords structures microscopy data at the single-cell level and implements a coordinate system describing each cell. This allows for the transformation of Cartesian coordinates from transmission light and fluorescence images and single-molecule localization microscopy (SMLM) data to cellular coordinates. Using this transformation, many cells can be combined to increase the statistical power of fluorescence microscopy datasets of any kind. ColiCoords is open source, implemented in the programming language Python, and is extensively documented. This allows for modifications for specific needs or to inspect and publish data analysis procedures. By providing a format that allows for easy sharing of code and associated data, we intend to promote open and reproducible research.
