The complete chloroplast genome sequence of Melochia corchorifolia Linnaeus, 1753 (Sterculiaceae).

ABSTRACT: Melochia corchorifolia Linnaeus, 1753, is a weedy tropical plant of the Sterculiaceae family and has medicinal value. We sequenced the complete chloroplast genome of M. corchorifolia using Illumina high-throughput sequencing and examined phylogenetic relationships with closely related species. The assembled chloroplast genome of M. corchorifolia was 163,693 bp long and contained a pair of inverted repeats of 29,729 bp, separated by a large single-copy sequence of 84,350 bp and a small single-copy region of 19,885 bp. A total of 136 genes were annotated across the entire chloroplast genome, including 37 transfer RNA, 8 ribosomal RNA, and 91 protein-coding genes. The GC content of the complete cp genome was 37.27%. The phylogenetic tree indicated that M. corchorifolia is closely related to Melochia pyramidata (Malvaceae). These results would provide useful information for future phylogenetic, taxonomic, and evolutionary studies on Sterculiaceae and Malvaceae.

Project description:Hibiscus trionum L. is an annual herbaceous plant belonging to the Malvaceae family. It is native to Central Africa, however, is now naturalized in Europe and Asia including Korea. Here, we report the complete chloroplast genome assembly of H. trionum. The complete chloroplast genome comprises 160,530 bp and is divided into four typical regions: a large single-copy region of 89,272 bp, a pair of inverse repeats of 26,152 bp each, and a small single-copy region of 18,954 bp. A total of 131 genes were identified in this chloroplast, of which 86 were protein-coding, 37 were tRNA, and 8 were rRNA genes. The results of this study will serve as a key reference for further research on Hibiscus speciation.

Complete chloroplast genome sequence of a bulbous flowering plant, Allium triquetrum Linnaeus, 1753 (Amaryllidaceae).

Project description:Allium triquetrum (Linnaeus, 1753) is a bulbous flowering plant of the genus Allium (Amaryllidaceae), native to the Mediterranean basin, and is now widespread and invasive in different parts of the world via ornamental horticultural trade. However, to date, the genomic study of A. triquetrum has lagged, which impedes the development of appropriate utilization and management practices for this species. Here, we report the complete chloroplast genome sequence of A. triquetrum. The chloroplast genome size of A. triquetrum was 153,298 bp, consisting of a pair of inverted repeat regions (26,547 bp), separated by a large single-copy (82,875 bp) region and a small single-copy (17,329 bp) region. Genome annotation predicted 133 genes, including 87 protein-coding genes, 38 tRNA genes, and eight rRNA genes. Phylogenetic analysis based on 60 whole chloroplast genome sequences of Allium species suggested that A. triquetrum and A. moly are sister to each other along with the clade of A. fasciculatum, A. hookeri, and A. macranthum.

Project description:Blechnopsis orientalis (Linnaeus) C. Presl (1753) is a fern used both as food and medicine. It is found primarily in southern China and Southeast Asia, thriving in warm, humid shrublands or sparse forest. The total length of the chloroplast genome is 155,211 bp, including a large single-copy region (LSC, 81,877 bp), a small single-copy region (SSC, 21,500 bp), and two inverted repeat regions (IRs, 25,917 bp). The GC content is 41.3%. A total of 131 genes were annotated, including 88 protein-coding genes, eight rRNA genes, and 35 tRNA genes. The phylogenetic analysis using the maximum-likelihood method showed that B. orientalis and Oceaniopteris gibba were closely related. This study provides genomic resources for phylogenetic genetics and resource exploitation of B. orientalis.

The complete chloroplast genome sequence of Centella asiatica (Linnaeus) Urban.

Project description:The apiaceous species Centella asiatica (Linnaeus) Urban is attractive not only to pharmaceutical researchers for its versatile medicinal uses, but also to botanists for its phylogenetic significance. We acquired its whole chloroplast genome (CP) through genome skimming. The CP genome ofCentella asiatica was 154,771 bp in length, including a large single-copy (LSC) region with 86176 bp, a small single copy (SSC) region with 18107 bp, and a pair of inverted repeats (IR) regions with 25,343 bp. The whole AT content of the CP genome was 62.3%. Phylogenomic analysis revealed that Centella asiatica formed a separate clade sister to Saniculoideae and Apioideae species in the family Apiaceae. The work provides beneficial data for following researches on the genetic variation, species identification, phylogeny, and classification of Centella.

The complete chloroplast genome sequence and phylogenetic analysis of Heritiera fomes Buch.-Ham. (Malvales: Sterculiaceae).

Project description:Heritiera fomes Buch.-Ham. (1800) is a species of mangrove in the family Malvaceae, widely distributed in the Indo-Pacific and listed as 'endangered' (EN) on the International Union for Conservation of Nature's (IUCN) red list. We reported the complete chloroplast genome sequence of H. fomes. The genome was 168,521 bp in length and included two inverted repeats (IRs) of 34,496 bp, separated by a large single-copy (LSC) region of 88,604 bp and a small single-copy (SSC) region of 10,925 bp, respectively. The genome contained 87 protein-coding genes (PCGs), 8 rRNA genes, and 37 tRNA genes. The maximum-likelihood (ML) phylogenetic tree suggested that H. fomes is closely related to Heritiera angustata and Heritiera parvifolia with relatively high support bootstrap values of 86% and 100% with other species (Heritiera littoralis and Heritiera javanica), suggesting a relatively close genetic relationship between the five Heritiera plants. The chloroplast genome sequence provided a useful resource for conservation genetics studies of H. fomes and for phylogenetic studies of Heritiera.

In the study, the complete genome was 162,421bp in length, including of two inverted repeats (IRA and IRB, 25,572 bp), separated by a large single-copy region (LSC, 90,754 bp) and a small single-copy region (SSC, 20,523 bp). The genome annotation reveals a total of 132 genes, including 37 transfer RNA (tRNA) genes, 8 ribosomal RNA (rRNA) genes, and 87 protein-coding (PCG) genes. The phylogenetic tree showed P. menglunense is closely related to Pterospermum kingtungense.

Complete mitochondrial genome sequence of historical olive (Olea europaea Linnaeus 1753 subsp. europaea) cultivar Mehras in Jordan.

Project description:The complete mitochondrial genome of the olive cultivar Mehras was determined using high-throughput sequencing technology. It consisted of 710,808 base pairs and comprised 70 genes, including 44 protein-coding genes, 23 tRNA genes, and three rRNA genes, with a GC content of 44.7%. Significant single nucleotide polymorphisms (SNPs) and insertions/deletions (InDels) were detected throughout the mitogenome. Phylogenetic analysis was conducted using other genotypes, including five olive cultivars, three related species, and Olea exasperata as an out-group. The analysis revealed that the olive cultivar Mehras shares an ancient common ancestor with the Frantoio cultivar from Italy and the Manzanilla cultivar from Spain, which confirms previous findings based on plastome sequencing.

After annotation, a total of 133 genes were predicted, of which, 87 encode proteins, eight rRNA, 38 tRNA. The evolutionary history, inferred using the Maximum Likelihood (ML) method, indicates that S. bifurca was grouped within Rosaceae, and comprised a clade with Sibbaldianthe adpressa with 100% Bootstrap value.

The whole cp genome is 160,836 bp long with 131 genes, including 84 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The GC content is 37.0%. Phylogenetic analysis revealed a close relationship to Firmiana colorata. This data will be useful for future investigations of conservation genetics and potential applications in breeding new varieties of this endangered and economically important tree.

The complete cp genome is 158,939 bp in length and contains 128 genes, consisting of 83 protein-coding genes, 8 ribosomal RNA genes, and 37 transfer RNA genes. Phylogenetic analyses indicated that B. frutescens and other the 13 were clustered to the family of Myrtaceae. These findings are crucial for the conservation and utilization of this important plant species. Additionally, they underscore the potential for future research on the evolution and preservation of B. frutescens, which could be advantageous in pharmaceutical applications.
