Effects of past and present habitat on the gut microbiota of a wild rodent.

ABSTRACT: The response of the gut microbiota to changes in the host environment can be influenced by both the host's past and present habitats. To quantify their contributions for two different life stages, we studied the gut microbiota of wild bank voles (Clethrionomys glareolus) by performing a reciprocal transfer experiment with adults and their newborn offspring between urban and rural forests in a boreal ecosystem. Here, we show that the post-transfer gut microbiota in adults did not shift to resemble the post-transfer gut microbiota of animals 'native' to the present habitat. Instead, their gut microbiota appear to be structured by both their past and present habitat, with some features of the adult gut microbiota still determined by the past living environment (e.g. alpha diversity, compositional turnover). By contrast, we did not find evidence of the maternal past habitat (maternal effects) affecting the post-transfer gut microbiota of the juvenile offspring, and only a weak effect of the present habitat. Our results show that both the contemporary living environment and the past environment of the host organism can structure the gut microbiota communities, especially in adult individuals. These data are relevant for decision-making in the field of conservation and wildlife translocations.

Project description:Human exploitation and destruction of tropical resources are currently threatening innumerable wild animal species, altering natural ecosystems and thus, food resources, with profound effects on gut microbiota. Given their conservation status and the importance to tropical ecosystems, wild nonhuman primates make excellent models to investigate the effect of human disturbance on the diversity of host-associated microbiota. Previous investigations have revealed a loss of fecal bacterial diversity in primates living in degraded compared to intact forests. However, these data are available for a limited number of species, and very limited information is available on the fungal taxa hosted by the gut. Here, we estimated the diversity and composition of gut bacterial and fungal communities in two primates living sympatrically in both human-modified and pristine forests in the Udzungwa Mountains of Tanzania. Noninvasively collected fecal samples of 12 groups of the Udzungwa red colobus (Procolobus gordonorum) (n = 89), a native and endangered primate (arboreal and predominantly leaf-eating), and five groups of the yellow baboon (Papio cynocephalus) (n = 69), a common species of least concern (ground-feeding and omnivorous), were analyzed by the V1-V3 region of the 16S rRNA gene (bacterial) and ITS1-ITS2 (fungal) sequencing. Gut bacterial diversities were associated with habitat in both species, most likely depending on their ecological niches and associated digestive physiology, dietary strategies, and locomotor behavior. In addition, fungal communities also show distinctive traits across hosts and habitat type, highlighting the importance of investigating this relatively unexplored gut component.IMPORTANCE Gut microbiota diversity has become the subject of extensive research in human and nonhuman animals, linking diversity and composition to gut function and host health. Because wild primates are good indicators of tropical ecosystem health, we developed the idea that they are a suitable model to observe the consequences of advancing global change (e.g., habitat degradation) on gut microbiota. So far, most of the studies focus mainly on gut bacteria; however, they are not the only component of the gut: fungi also serve essential functions in gut homeostasis. Here, for the first time, we explore and measure diversity and composition of both bacterial and fungal microbiota components of two tropical primate species living in highly different habitat types (intact versus degraded forests). Results on their microbiota diversity and composition are discussed in light of conservation issues and potential applications.

Project description:Seasonal variation in extreme environments is a threat to endangered species. The gut microbiota is important in the adaptive strategies of wild herbivores, and herbivores will contact the soil microbiota when they are feeding. However, there are no studies about the effects of soil microbiota on the gut microbiota of wild herbivores. Understanding the seasonal adaptive strategies of wild herbivores based on their gut microbiota and the effects of soil microbiota on the herbivorous gut microbiota is indispensable for making optimal conservation recommendations. To address those issues, we compared the diversity and functions of gut microbiota in goitered gazelles between winter and summer with a non-invasive fecal sampling method from the Qaidam Basin based on 16S rRNA V3-V4 regions. The data showed that seasonal variations caused the significant changes in gut microbiota at α-and β-diversity levels. The main gut microbial function was "Metabolism." It showed significant seasonal changes. The goitered gazelles adapted to the seasonal changes by increasing the relative abundance of Firmicutes, Christensenellaceae, Bacteroides and the function about "Metabolism" in the winter to improve the adaptability. We also compared the effects of soil microbiota on the gut microbiota between winter and summer, covering source tracking analysis and the seasonal differences in ecological assembly processes. The contribution of soil microbiota on the gut microbiota of goitered gazelles was 5.3095% and 15.6347% in winter and summer, respectively, which was greater than on species of animals living underground. Seasonal variation also influenced the ecological processes of microbiota both in the gut and soil. Due to the differences in environments, the ecological processes between fecal microbiota and soil microbiota showed significant differences, and they were dominated by stochastic processes and deterministic processes, respectively. The soil microbiota has contributed to the gut microbiota, but not a decisive factor. Our research laid the foundation on the seasonal and soil microbiota effects on the adaptive strategies of goitered gazelles, and is the first study to explain the soil microbiota influence on the gut microbiota of wild herbivores.
