Historical dataset of osteological and archaeological records for equines on Crete.

ABSTRACT: We gathered evidence on the occurrence of equines in the island of Crete from the Neolithic until 1895. We relied on published archaeological and osteological records plus on historical written documents. Our dataset includes a description of the type of evidence, where this was located, and the associated absolute and relative chronologies. The collected data can be used to investigate the past spread of equids in Crete (Equus asinus and Equus caballus), their socioeconomic status, and the development of the local Cretan breed. The dataset is made available via the Abraxas data community within the Pandora data platform. This community is devoted to the historical study of horses. The dataset presented here is a component of a project tracing the history of the Cretan horse until present day.

A comparison of proteomic, genomic, and osteological methods of archaeological sex estimation.

Project description:Sex estimation of skeletons is fundamental to many archaeological studies. Currently, three approaches are available to estimate sex-osteology, genomics, or proteomics, but little is known about the relative reliability of these methods in applied settings. We present matching osteological, shotgun-genomic, and proteomic data to estimate the sex of 55 individuals, each with an independent radiocarbon date between 2,440 and 100 cal BP, from two ancestral Ohlone sites in Central California. Sex estimation was possible in 100% of this burial sample using proteomics, in 91% using genomics, and in 51% using osteology. Agreement between the methods was high, however conflicts did occur. Genomic sex estimates were 100% consistent with proteomic and osteological estimates when DNA reads were above 100,000 total sequences. However, more than half the samples had DNA read numbers below this threshold, producing high rates of conflict with osteological and proteomic data where nine out of twenty conditional DNA sex estimates conflicted with proteomics. While the DNA signal decreased by an order of magnitude in the older burial samples, there was no decrease in proteomic signal. We conclude that proteomics provides an important complement to osteological and shotgun-genomic sex estimation.

GIS-based landform classification of Bronze Age archaeological sites on Crete Island.

Project description:Various physical attributes of the Earth's surface are factors that influence local topography and indirectly influence human behaviour in terms of habitation locations. The determination of geomorphological setting plays an important role in archaeological landscape research. Several landform types can be distinguished by characteristic geomorphic attributes that portray the landscape surrounding a settlement and influence its ability to sustain a population. Geomorphometric landform information, derived from digital elevation models (DEMs), such as the ASTER Global DEM, can provide useful insights into the processes shaping landscapes. This work examines the influence of landform classification on the settlement locations of Bronze Age (Minoan) Crete, focusing on the districts of Phaistos, Kavousi and Vrokastro. The landform classification was based on the topographic position index (TPI) and deviation from mean elevation (DEV) analysis to highlight slope steepness of various landform classes, characterizing the surrounding landscape environment of the settlements locations. The outcomes indicate no interrelationship between the settlement locations and topography during the Early Minoan period, but a significant interrelationship exists during the later Minoan periods with the presence of more organised societies. The landform classification can provide insights into factors favouring human habitation and can contribute to archaeological predictive modelling.

Fingerprinting conflict: A comparative model with applications to archaeological and historical data.

Project description:This paper is envisioned as a primarily methodological contribution towards a more sophisticated and systematic approach to conflict research in archaeology and history. Studies of conflicts in these fields have often focused on violence and war. Instead, we offer a more holistic approach to conflict research, taking into account different levels of both escalation and de-escalation that embrace all the possible aspects of a conflict from a mere undeveloped potential over complete annihilation to various countermeasures and stages of resolution. A model taking into account different levels of escalation and de-escalation is presented which embodies our multi-faceted view of conflicts and which also allows for a systematic, comparative analysis of conflict situations anywhere and any time in (pre)history. Through ten relatively detailed European case studies spanning the Bronze Age to the 20th century we demonstrate the comparative potential of our model and suggest ways in which it may help to identify typical patterns in conflict situations.

Study of infectious diseases in archaeological bone material - A dataset.

Project description:Bones of human and ground sloth remains were analyzed for presence of Trypanosoma cruzi by conventional PCR using primers TC, TC1 and TC2. Sequence results amplified a fragment with the same product size as the primers (300 and 350pb). Amplified PCR product was sequenced and analyzed on GenBank, using Blast. Although these sequences did not match with these parasites they showed high amplification with species of bacteria. This article presents the methodology used and the alignment of the sequences. The display of this dataset will allow further analysis of our results and discussion presented in the manuscript "Finding the unexpected: a critical view on molecular diagnosis of infectious diseases in archaeological samples" (Pucu et al. 2017) [1].

The final plague outbreak in Scotland 1644-1649: Historical, archaeological, and genetic evidence.

Project description:This paper has several aims: to determine if Yersinia pestis was the causative agent in the last Scottish plague outbreak in the mid-17th century; map the geographic spread of the epidemic and isolate potential contributing factors to its spread and severity; and examine funerary behaviours in the context of a serious plague epidemic in early modern Scotland. Results confirm the presence of Y. pestis in individuals associated with a mid-17th century plague pit in Aberdeen. This is the first time this pathogen has been identified in an archaeological sample from Scotland. The geographic spread of the plague from 1644 through to 1649 is generally, with some key exceptions, restricted to the central lowlands of Scotland. The role of administrative responses to the epidemic in managing its spread and distribution is unclear. Finally, normative funerary practices tended to co-exist with mass burial scenarios. In conclusion, the distribution of the epidemic is arguably a function of population density/distribution, transportation networks, and the chaos associated with the concurrent civil war. Administrative responses to the epidemic likely had a variable, albeit limited, effect in the central lowlands. More peripheral cities, such as Aberdeen, while also employing sophisticated plague prevention measures, were perhaps initially spared simply due to their distance from the central plague belt. It is unclear if a general fear of the dead and contracting the Pest from plague victims can be used to characterise mid-17th century Scottish public opinion. Mass burial appears to have been a practical approach to the logistical problems mass mortality presented, while many instances of normative burial treatment can also be seen.

NARO historical phenotype dataset from rice breeding.

Project description:Data from breeding, including phenotypic information, may improve the efficiency of breeding. Historical data from breeding trials accumulated over a long time are also useful. Here, by organizing data accumulated in the National Agriculture and Food Research Organization (NARO) rice breeding program, we developed a historical phenotype dataset, which includes 6052 records obtained for 667 varieties in yield trials in 1991-2018 at six NARO research stations. The best linear unbiased predictions (BLUPs) and principal component analysis (PCA) were used to determine the relationships with various factors, including the year of cultivar release, for 15 traits, including yield. Yield-related traits such as the number of grains per panicle, plant weight, grain yield, and thousand-grain weight increased significantly with time, whereas the number of panicles decreased significantly. Ripening time significantly increased, whereas the lodging degree and protein content of brown rice significantly decreased. These results suggest that panicle-weight-type high-yielding varieties with excellent lodging resistance have been selected. These trends differed slightly among breeding locations, indicating that the main breeding objectives may differ among them. PCA revealed a higher diversity of traits in newer varieties.

Microbial DNA records historical delivery of anthropogenic mercury.

Project description:Mercury (Hg) is an anthropogenic pollutant that is toxic to wildlife and humans, but the response of remote ecosystems to globally distributed Hg is elusive. Here, we use DNA extracted from a dated sediment core to infer the response of microbes to historical Hg delivery. We observe a significant association between the mercuric reductase gene (merA) phylogeny and the timing of Hg deposition. Using relaxed molecular clock models, we show a significant increase in the scaled effective population size of the merA gene beginning ~200 years ago, coinciding with the Industrial Revolution and a coincident strong signal for positive selection acting on residues in the terminal region of the mercuric reductase. This rapid evolutionary response of microbes to changes in the delivery of anthropogenic Hg indicates that microbial genomes record ecosystem response to pollutant deposition in remote regions.

A Comparison of Proteomic, Genomic, and Osteological Methods of Archaeological Sex Estimation

Project description:Proteomic sex estimation of human remains via liquid chromatography tandem mass spectrometry (LC- MS/MS) of sexually dimorphic amelogenin peptides in tooth enamel. The human remains analyzed in this study were recovered from two archaeological sites, Síi Túupentak (CA-ALA-565; ca. 200-600 cal BP) and Rummey Ta Kuččuwiš Tiprectak (CA-ALA-704/H; ca. 180-2240 cal. BP), Late Holocene ancestral Ohlone villages in Central California. The X and Y chromosomes code for distinctive isoforms of amelogenin proteins, AMELX_HUMAN and AMELY_HUMAN. Fragments of these proteins can be detected using shotgun liquid chromatography mass spectrometry and assigned to the AMELX or AMELY isoform. We use nano-liquid chromatography coupled with orbitrap tandem mass spectrometry (LC-orbitrap-MS/MS). Signals of all peptides that can be unambiguously attributed to either AMELY or AMELX isoforms are summed and normalized for sample weight. Confident detection of AMELY specific peptides provides an unambiguous indicator of a male sex chromosome.

Dataset of Historical Elections in Catalonia (DHEC): Micro-level Historical Results (1890-1923).

Project description:The Dataset of Historical Elections in Catalonia covers the most detailed information available for elections that took place in Catalonia during the period 1890-1923. It describes all the specificities of a unique dataset encompassing census tract electoral returns, together with candidate-level data and GIS information. This note presents the context of the electoral data by describing the electoral system and political characteristics of Catalonia and Spain for the period of interest. This dataset expands information regarding electoral data in Catalonia for the period, which until now was only available at the electoral district level. Micro-level electoral data has been collected from multiple different sources ranging from official gazettes, original electoral tallies preserved in a wide range of archives, and secondary sources. This note descriptively presents the data to show its reuse potential for a large array of social scientists interested in historical, political, economic, or demographic processes that took place at the early 20th century. This new dataset has a large potential for future social science research on electoral behavior or party system formation and can be employed to better understand how social processes influenced politics and vice versa.

Historical records of plant-insect interactions in subarctic Finland.

Project description:ObjectivesHistorical ecological records document the diversity and composition of communities decades or centuries ago. They can provide a valuable benchmark for comparisons with modern communities. Historical datasets on plant-animal interactions allow for modern comparisons that examine the stability of species and interaction networks over long periods of time and in response to anthropogenic change. Here we present a curated dataset of interactions between plants and insects in subarctic Finland, generated from digitizing a historical document from the late 19th century and updating the taxonomy using currently accepted nomenclature.Data descriptionThe resulting dataset contains 654 records of plant-insect interactions observed during the years 1895-1900, and includes 498 unique interactions between 86 plant species and 173 insect taxa. Syrphidae, Apidae and Muscidae were the insect families involved in most interactions, and interactions were most observed with the plant species Angelica archangelica, Salix caprea, and Chaerophyllum prescottii. Interaction data are available as csv-file and provide a valuable resource on plant-insect interactions over 120 years ago in a high latitude ecosystem that is undergoing rapid climate change.
