Deep learning for protein structure prediction and design-progress and applications.

ABSTRACT: Proteins are the key molecular machines that orchestrate all biological processes of the cell. Most proteins fold into three-dimensional shapes that are critical for their function. Studying the 3D shape of proteins can inform us of the mechanisms that underlie biological processes in living cells and can have practical applications in the study of disease mutations or the discovery of novel drug treatments. Here, we review the progress made in sequence-based prediction of protein structures with a focus on applications that go beyond the prediction of single monomer structures. This includes the application of deep learning methods for the prediction of structures of protein complexes, different conformations, the evolution of protein structures and the application of these methods to protein design. These developments create new opportunities for research that will have impact across many areas of biomedical research.

Recent Applications of Deep Learning Methods on Evolution- and Contact-Based Protein Structure Prediction.

Project description:The new advances in deep learning methods have influenced many aspects of scientific research, including the study of the protein system. The prediction of proteins' 3D structural components is now heavily dependent on machine learning techniques that interpret how protein sequences and their homology govern the inter-residue contacts and structural organization. Especially, methods employing deep neural networks have had a significant impact on recent CASP13 and CASP14 competition. Here, we explore the recent applications of deep learning methods in the protein structure prediction area. We also look at the potential opportunities for deep learning methods to identify unknown protein structures and functions to be discovered and help guide drug-target interactions. Although significant problems still need to be addressed, we expect these techniques in the near future to play crucial roles in protein structural bioinformatics as well as in drug discovery.

Protein Secondary Structure Prediction With a Reductive Deep Learning Method.

Project description:Protein secondary structures have been identified as the links in the physical processes of primary sequences, typically random coils, folding into functional tertiary structures that enable proteins to involve a variety of biological events in life science. Therefore, an efficient protein secondary structure predictor is of importance especially when the structure of an amino acid sequence fragment is not solved by high-resolution experiments, such as X-ray crystallography, cryo-electron microscopy, and nuclear magnetic resonance spectroscopy, which are usually time consuming and expensive. In this paper, a reductive deep learning model MLPRNN has been proposed to predict either 3-state or 8-state protein secondary structures. The prediction accuracy by the MLPRNN on the publicly available benchmark CB513 data set is comparable with those by other state-of-the-art models. More importantly, taking into account the reductive architecture, MLPRNN could be a baseline for future developments.

Prediction of CD44 Structure by Deep Learning-Based Protein Modeling.

Project description:CD44 is a cell surface glycoprotein transmembrane receptor that is involved in cell-cell and cell-matrix interactions. It crucially associates with several molecules composing the extracellular matrix, the main one of which is hyaluronic acid. It is ubiquitously expressed in various types of cells and is involved in the regulation of important signaling pathways, thus playing a key role in several physiological and pathological processes. Structural information about CD44 is, therefore, fundamental for understanding the mechanism of action of this receptor and developing effective treatments against its aberrant expression and dysregulation frequently associated with pathological conditions. To date, only the structure of the hyaluronan-binding domain (HABD) of CD44 has been experimentally determined. To elucidate the nature of CD44s, the most frequently expressed isoform, we employed the recently developed deep-learning-based tools D-I-TASSER, AlphaFold2, and RoseTTAFold for an initial structural prediction of the full-length receptor, accompanied by molecular dynamics simulations on the most promising model. All three approaches correctly predicted the HABD, with AlphaFold2 outperforming D-I-TASSER and RoseTTAFold in the structural comparison with the crystallographic HABD structure and confidence in predicting the transmembrane helix. Low confidence regions were also predicted, which largely corresponded to the disordered regions of CD44s. These regions allow the receptor to perform its unconventional activity.

Protein structure prediction with energy minimization and deep learning approaches.

Project description:In this paper we discuss the advantages and problems of two alternatives for ab initio protein structure prediction. On one hand, recent approaches based on deep learning, which have significantly improved prediction results for a wide variety of proteins, are discussed. On the other hand, methods based on protein conformational energy minimization and with different search strategies are analyzed. In this latter case, our methods based on a memetic combination between differential evolution and the fragment replacement technique are included, incorporating also the possibility of niching in the evolutionary search. Different proteins have been used to analyze the pros and cons in both approaches, proposing possibilities of integration of both alternatives.

Deep-learning contact-map guided protein structure prediction in CASP13.

Project description:We report the results of two fully automated structure prediction pipelines, "Zhang-Server" and "QUARK", in CASP13. The pipelines were built upon the C-I-TASSER and C-QUARK programs, which in turn are based on I-TASSER and QUARK but with three new modules: (a) a novel multiple sequence alignment (MSA) generation protocol to construct deep sequence-profiles for contact prediction; (b) an improved meta-method, NeBcon, which combines multiple contact predictors, including ResPRE that predicts contact-maps by coupling precision-matrices with deep residual convolutional neural-networks; and (c) an optimized contact potential to guide structure assembly simulations. For 50 CASP13 FM domains that lacked homologous templates, average TM-scores of the first models produced by C-I-TASSER and C-QUARK were 28% and 56% higher than those constructed by I-TASSER and QUARK, respectively. For the first time, contact-map predictions demonstrated usefulness on TBM domains with close homologous templates, where TM-scores of C-I-TASSER models were significantly higher than those of I-TASSER models with a P-value <.05. Detailed data analyses showed that the success of C-I-TASSER and C-QUARK was mainly due to the increased accuracy of deep-learning-based contact-maps, as well as the careful balance between sequence-based contact restraints, threading templates, and generic knowledge-based potentials. Nevertheless, challenges still remain for predicting quaternary structure of multi-domain proteins, due to the difficulties in domain partitioning and domain reassembly. In addition, contact prediction in terminal regions was often unsatisfactory due to the sparsity of MSAs. Development of new contact-based domain partitioning and assembly methods and training contact models on sparse MSAs may help address these issues.

Improving protein tertiary structure prediction by deep learning and distance prediction in CASP14.

Project description:Substantial progresses in protein structure prediction have been made by utilizing deep-learning and residue-residue distance prediction since CASP13. Inspired by the advances, we improve our CASP14 MULTICOM protein structure prediction system by incorporating three new components: (a) a new deep learning-based protein inter-residue distance predictor to improve template-free (ab initio) tertiary structure prediction, (b) an enhanced template-based tertiary structure prediction method, and (c) distance-based model quality assessment methods empowered by deep learning. In the 2020 CASP14 experiment, MULTICOM predictor was ranked seventh out of 146 predictors in tertiary structure prediction and ranked third out of 136 predictors in inter-domain structure prediction. The results demonstrate that the template-free modeling based on deep learning and residue-residue distance prediction can predict the correct topology for almost all template-based modeling targets and a majority of hard targets (template-free targets or targets whose templates cannot be recognized), which is a significant improvement over the CASP13 MULTICOM predictor. Moreover, the template-free modeling performs better than the template-based modeling on not only hard targets but also the targets that have homologous templates. The performance of the template-free modeling largely depends on the accuracy of distance prediction closely related to the quality of multiple sequence alignments. The structural model quality assessment works well on targets for which enough good models can be predicted, but it may perform poorly when only a few good models are predicted for a hard target and the distribution of model quality scores is highly skewed. Study of Real-Valued Distance Prediction for Protein Structure Prediction with Deep Learning.

Project description:MotivationInter-residue distance prediction by deep ResNet (convolutional residual neural network) has greatly advanced protein structure prediction. Currently the most successful structure prediction methods predict distance by discretizing it into dozens of bins. Here we study how well real-valued distance can be predicted and how useful it is for 3D structure modeling by comparing it with discrete-valued prediction based upon the same deep ResNet.ResultsDifferent from the recent methods that predict only a single real value for the distance of an atom pair, we predict both the mean and standard deviation of a distance and then fold a protein by the predicted mean and deviation. Our findings include: 1) tested on the CASP13 FM (free-modeling) targets, our real-valued distance prediction obtains 81% precision on top L/5 long-range contact prediction, much better than the best CASP13 results (70%); 2) our real-valued prediction can predict correct folds for the same number of CASP13 FM targets as the best CASP13 group, despite generating only 20 decoys for each target; 3) our method greatly outperforms a very new real-valued prediction method DeepDist in both contact prediction and 3D structure modeling; and 4) when the same deep ResNet is used, our real-valued distance prediction has 1-6% higher contact and distance accuracy than our own discrete-valued prediction, but less accurate 3D structure models.Availability and implementationhttps://github.com/j3xugit/RaptorX-3DModeling.Supplementary informationSupplementary data are available at Bioinformatics online.

<i>In silico</i> evolution of protein binders with deep learning models for structure prediction and sequence design.

Project description:There has been considerable progress in the development of computational methods for designing protein-protein interactions, but engineering high-affinity binders without extensive screening and maturation remains challenging. Here, we test a protein design pipeline that uses iterative rounds of deep learning (DL)-based structure prediction (AlphaFold2) and sequence optimization (ProteinMPNN) to design autoinhibitory domains (AiDs) for a PD-L1 antagonist. Inspired by recent advances in therapeutic design, we sought to create autoinhibited (or masked) forms of the antagonist that can be conditionally activated by proteases. Twenty-three de novo designed AiDs, varying in length and topology, were fused to the antagonist with a protease sensitive linker, and binding to PD-L1 was tested with and without protease treatment. Nine of the fusion proteins demonstrated conditional binding to PD-L1 and the top performing AiDs were selected for further characterization as single domain proteins. Without any experimental affinity maturation, four of the AiDs bind to the PD-L1 antagonist with equilibrium dissociation constants (KDs) below 150 nM, with the lowest KD equal to 0.9 nM. Our study demonstrates that DL-based protein modeling can be used to rapidly generate high affinity protein binders.

From sequence to function through structure: Deep learning for protein design.

Project description:The process of designing biomolecules, in particular proteins, is witnessing a rapid change in available tooling and approaches, moving from design through physicochemical force fields, to producing plausible, complex sequences fast via end-to-end differentiable statistical models. To achieve conditional and controllable protein design, researchers at the interface of artificial intelligence and biology leverage advances in natural language processing (NLP) and computer vision techniques, coupled with advances in computing hardware to learn patterns from growing biological databases, curated annotations thereof, or both. Once learned, these patterns can be used to provide novel insights into mechanistic biology and the design of biomolecules. However, navigating and understanding the practical applications for the many recent protein design tools is complex. To facilitate this, we 1) document recent advances in deep learning (DL) assisted protein design from the last three years, 2) present a practical pipeline that allows to go from de novo-generated sequences to their predicted properties and web-powered visualization within minutes, and 3) leverage it to suggest a generated protein sequence which might be used to engineer a biosynthetic gene cluster to produce a molecular glue-like compound. Lastly, we discuss challenges and highlight opportunities for the protein design field.

Structure-based, deep-learning models for protein-ligand binding affinity prediction.

Project description:The launch of AlphaFold series has brought deep-learning techniques into the molecular structural science. As another crucial problem, structure-based prediction of protein-ligand binding affinity urgently calls for advanced computational techniques. Is deep learning ready to decode this problem? Here we review mainstream structure-based, deep-learning approaches for this problem, focusing on molecular representations, learning architectures and model interpretability. A model taxonomy has been generated. To compensate for the lack of valid comparisons among those models, we realized and evaluated representatives from a uniform basis, with the advantages and shortcomings discussed. This review will potentially benefit structure-based drug discovery and related areas.
