ABSTRACT: We present a genome assembly from an individual male Clusia tigrina (a druid fly; Arthropoda; Insecta; Diptera; Clusiidae). The genome sequence is 1,216.4 megabases in span. Most of the assembly is scaffolded into 5 chromosomal pseudomolecules, including the X and Y sex chromosomes. The mitochondrial genome has also been assembled and is 17.68 kilobases in length.

The complete chloroplast genome sequence of Olea dioica Roxb, 1820 (Oleaceae).

Project description:Olea dioica Roxb, 1820 is a very important ethnomedicinal tree because of its medicinal properties and it belongs to the Oleaceae family. It is mainly distributed in evergreen and semi-evergreen forests. However, the chloroplast genome of O. dioica has not yet been reported. In this study, the chloroplast genome sequence of O. dioica was sequenced using next-generation sequencing technologies. The complete chloroplast genome of O. dioica was 155,138 bp in length (GenBank accession no. PP048999), comprising a large single-copy (LSC) region of 86,048 bp, a small single-copy (SSC) region of 17,816 bp, and two inverted repeat (IR) regions 25,637 bp each. The overall GC content was 37.8%. The complete chloroplast genome of O. dioica contains 131 complete genes, which are 88 protein-coding genes, 35 transfer RNA genes, and eight ribosomal RNA genes. A maximum-likelihood (ML) tree of O. dioica and 14 other species in the family Oleaceae suggested that O. dioica showed a close relationship with Olea brachiata.

Complete genome sequence of a novel extrachromosomal virus-like element identified in planarian Girardia tigrina.

Project description:BackgroundFreshwater planarians are widely used as models for investigation of pattern formation and studies on genetic variation in populations. Despite extensive information on the biology and genetics of planaria, the occurrence and distribution of viruses in these animals remains an unexplored area of research.ResultsUsing a combination of Suppression Subtractive Hybridization (SSH) and Mirror Orientation Selection (MOS), we compared the genomes of two strains of freshwater planarian, Girardia tigrina. The novel extrachromosomal DNA-containing virus-like element denoted PEVE (Planarian Extrachromosomal Virus-like Element) was identified in one planarian strain. The PEVE genome (about 7.5 kb) consists of two unique regions (Ul and Us) flanked by inverted repeats. Sequence analyses reveal that PEVE comprises two helicase-like sequences in the genome, of which the first is a homolog of a circoviral replication initiator protein (Rep), and the second is similar to the papillomavirus E1 helicase domain. PEVE genome exists in at least two variant forms with different arrangements of single-stranded and double-stranded DNA stretches that correspond to the Us and Ul regions. Using PCR analysis and whole-mount in situ hybridization, we characterized PEVE distribution and expression in the planarian body.ConclusionsPEVE is the first viral element identified in free-living flatworms. This element differs from all known viruses and viral elements, and comprises two potential helicases that are homologous to proteins from distant viral phyla. PEVE is unevenly distributed in the worm body, and is detected in specific parenchyma cells.

The complete mitochondrial genome of a planarian flatworm Girardia tigrina (Tricladida: Dugesiidae).

Project description:Girardia tigrina, a freshwater planarian species native to America and introduced to other continents, has been usually used as model organism in many research fields of biology. In this study, we determined the complete mitochondrial genome of G. tigrina using next-generation sequencing (NGS). The complete mitogenome was 15,938 bp in length, with 36 genes, including 12 protein-coding genes, 2 ribosomal RNAs and 22 transfer RNAs, and ATP8 was absent in the mitogenome of G. tigrina as in the mitogenomes of some other flatworms. The maximum-likelihood phylogenetic tree suggested that G. tigrina was closely related to genus Dugesia in the clade of Tricladida.

Project description:Piper sarmentosum Roxb. (Piperaceae) is a traditional medicinal herb native to Southeast Asia. The complete genome of P. sarmentosum was sequenced and characterized in this study with the aim of providing genomic resources for the evolution and molecular breeding of P. sarmentosum. It has a typical quadripartite structure, with a large single-copy (LSC) region of 88,979 bp, a small single-copy (SSC) region of 18,274 bp, and two copies of 27,068 bp inverted-repeat regions (IRa and IRb). A total of 130 genes were annotated, comprising 85 protein-coding genes (PCGs), 8 ribosomal RNA (rRNA) genes, and 37 transfer RNA (tRNA) genes. The phylogenetic tree showed that P. sarmentosum in the current study is closely related to Piper longum.
