Project description:Two of the most economically important plants in the Artocarpus genus are jackfruit (A. heterophyllus Lam.) and breadfruit (A. altilis (Parkinson) Fosberg). Both species are long-lived trees that have been cultivated for thousands of years in their native regions. Today they are grown throughout tropical to subtropical areas as an important source of starch and other valuable nutrients. There are hundreds of breadfruit varieties that are native to Oceania, of which the most commonly distributed types are seedless triploids. Jackfruit is likely native to the Western Ghats of India and produces one of the largest tree-borne fruit structures (reaching up to 45 kg). To-date, there is limited genomic information for these two economically important species. Here, we generated 273 Gb and 227 Gb of raw data from jackfruit and breadfruit, respectively. The high-quality reads from jackfruit were assembled into 162,440 scaffolds totaling 982 Mb with 35,858 genes. Similarly, the breadfruit reads were assembled into 180,971 scaffolds totaling 833 Mb with 34,010 genes. A total of 2822 and 2034 expanded gene families were found in jackfruit and breadfruit, respectively, enriched in pathways including starch and sucrose metabolism, photosynthesis, and others. The copy number of several starch synthesis-related genes were found to be increased in jackfruit and breadfruit compared to closely-related species, and the tissue-specific expression might imply their sugar-rich and starch-rich characteristics. Overall, the publication of high-quality genomes for jackfruit and breadfruit provides information about their specific composition and the underlying genes involved in sugar and starch metabolism.

Project description:BackgroundBreadfruit (Artocarpus altilis) is a traditional staple tree crop throughout the tropics. Through interspecific grafting, a dwarf phenotype with over 50% reduction in plant height was identified when marang (Artocarpus odoratissimus) rootstocks were used. However, the molecular mechanism underlying the rootstock-induced breadfruit dwarfing is poorly understood.ResultsAn RNA-sequencing study of breadfruit scions at 22 months after grafting identified 5409 differentially expressed genes (DEGs) of which 2069 were upregulated and 3339 were downregulated in scion stems on marang rootstocks compared to those on self-graft. The DEGs were predominantly enriched for biological processes involved in carbon metabolism, cell wall organization, plant hormone signal transduction and redox homeostasis. The down-regulation of genes encoding vacuolar acid invertases and alkaline/neutral invertases, was consistent with the decreased activity of both enzymes, accompanying with a higher sucrose but lower glucose and fructose levels in the tissues. Key genes of biosynthetic pathways for amino acids, lipids and cell wall were down regulated, reflecting reduction of sucrose utilisation for stem growth on dwarfing rootstocks. Genes encoding sugar transporters, amino acid transporters, choline transporters, along with large number of potassium channels and aquaporin family members were down-regulated in scion stems on marang rootstocks. Lower activity of plasma membrane H+-ATPase, together with the predominance of genes encoding expansins, wall-associated receptor kinases and key enzymes for biosynthesis and re-modelling of cellulose, xyloglucans and pectins in down-regulated DGEs suggested impairment of cell expansion. Signalling pathways of auxin and gibberellin, along with strigolacton and brassinosteroid biosynthetic genes dominated the down-regulated DEGs. Phenylpropanoid pathway was enriched, with key lignin biosynthetic genes down-regulated, and flavonoid biosynthetic genes upregulated in scions on marang rootstocks. Signalling pathways of salicylic acid, jasmonic acid, ethylene and MAPK cascade were significantly enriched in the upregulated DEGs.ConclusionsRootstock-induced disruption in pathways regulating nutrient transport, sucrose utilisation, cell wall biosynthesis and networks of hormone transduction are proposed to impair cell expansion and stem elongation, leading to dwarf phenotype in breadfruit scions. The information provides opportunity to develop screening strategy for rootstock breeding and selection for breadfruit dwarfing.

Project description:Explaining the processes underlying the emergence of monument construction is a major theme in contemporary anthropological archaeology, and recent studies have employed spatially-explicit modeling to explain these patterns. Rapa Nui (Easter Island, Chile) is famous for its elaborate ritual architecture, particularly numerous monumental platforms (ahu) and statuary (moai). To date, however, we lack explicit modeling to explain spatial and temporal aspects of monument construction. Here, we use spatially-explicit point-process modeling to explore the potential relations between ahu construction locations and subsistence resources, namely, rock mulch agricultural gardens, marine resources, and freshwater sources-the three most critical resources on Rapa Nui. Through these analyses, we demonstrate the central importance of coastal freshwater seeps for precontact populations. Our results suggest that ahu locations are most parsimoniously explained by distance from freshwater sources, in particular coastal seeps, with important implications for community formation and inter-community competition in precontact times.

Project description:Breadfruit (Artocarpus altilis) is a traditional staple tree crop throughout the tropics. The species is an evergreen tree 15-20 m; there are currently no size-controlling rootstocks within the species. Through interspecific grafting, a dwarf phenotype was identified in breadfruit plants growing on Marang (Artocarpus odoratissimus) rootstocks, which displayed ~60% reduction in plant height with ~80% shorter internodes. To gain insight into the molecular mechanism underlying rootstock-induced dwarfing, we investigated the involvement of gibberellin (GA) in reduction of stem elongation. Expression of GA metabolism genes was analysed in the period from 18 to 24 months after grafting. In comparison to self-graft and non-graft, scion stems on marang rootstocks displayed decrease in expression of a GA biosynthetic gene, AaGA20ox3, and increase in expression of a GA catabolic genes, AaGA2ox1, in the tested 6-month period. Increased accumulation of DELLA proteins (GA-signalling repressors) was found in scion stems growing on marang rootstocks, together with an increased expression of a DELLA gene, AaDELLA1. Exogenous GA treatment was able to restore the stem elongation rate and the internode length of scions growing on marang rootstocks. The possibility that GA deficiency forms a component of the mechanism underlying rootstock-induced breadfruit dwarfing is discussed.

Project description:Using next-generation sequencing technology, new microsatellite loci were characterized in Artocarpus altilis (Moraceae) and two congeners to increase the number of available markers for genotyping breadfruit cultivars. A total of 47,607 simple sequence repeat loci were obtained by sequencing a library of breadfruit genomic DNA with an Illumina MiSeq system. Among them, 50 single-locus markers were selected and assessed using 41 samples (39 A. altilis, one A. camansi, and one A. heterophyllus). All loci were polymorphic in A. altilis, 44 in A. camansi, and 21 in A. heterophyllus. The number of alleles per locus ranged from two to 19. The new markers will be useful for assessing the identity and genetic diversity of breadfruit cultivars on a small geographical scale, gaining a better understanding of farmer management practices, and will help to optimize breadfruit genebank management.

Project description:Breadfruit (Artocarpus altilis) is a traditional fruit tree of 15-30 m height in the tropics. The presence of size-controlling rootstock in the species is not known. A small tropical tree species, lakoocha (Artocarpus lakoocha), was recently identified as a potential vigor-controlling rootstock, conferring over a 65% reduction in breadfruit tree height. To better understand the intriguing scion/rootstock interactions involved in dwarfing, we investigate flavonoid accumulation and its regulation in breadfruit scions in response to different rootstocks. To this end, we isolated a chalcone synthase cDNA, AaCHS, and a full-length bifunctional dihydroflavonol 4-reductase cDNA, AaDFR, from breadfruit scion stems. The expression of both AaCHS and AaDFR genes was examined over the period of 16 to 24 months following grafting. During the development of the dwarf phenotype, breadfruit scion stems on lakoocha rootstocks display significant increases in total flavonoid content, and show upregulated AaCHS expression when compared with those on self-grafts and non-grafts. There is a strong, positive correlation between the transcript levels of AaCHS and total flavonoid content in scion stems. The transcript levels of AaDFR are not significantly different across scions on different rootstocks. This work provides insights into the significance of flavonoid biosynthesis in rootstock-induced breadfruit dwarfing.

Project description:Pseudanthiashangapiko sp. nov. (Teleostei, Serranidae, Anthiadinae) is herein described from three specimens collected from a depth of 83 m in a mesophotic coral ecosystem off Hanga Piko, Rapa Nui (Easter Island), Chile. Pseudanthiashangapiko sp. nov. can be distinguished from its congeners in live coloration and by the following combination of characters: dorsal-fin rays X, 17; anal-fin rays III, 8; pectoral-fin rays 16 (left side of one specimen 17); vertebrae 10+16; scales relatively large, two scales above lateral-line to base of fifth dorsal spine, and 16-17 circumpeduncular scales; gill rakers 11+23; and a slender body, with greatest body depth 3.6 (3.4-3.8) in SL. The most similar DNA barcodes (mitochondrial COI gene) are from Pseudanthiasventralis Randall, 1979 and Pseudanthiashawaiiensis Randall, 1979, with 16.8% and 17.0% uncorrected divergence, respectively. This fish is one of four new species that were documented from a pair of technical dives at a single location in Rapa Nui, emphasizing the high number of undescribed species likely still unknown in mesophotic coral ecosystems, especially in geographically remote locations. Pseudanthiashangapiko sp. nov. adds to the Rapa Nui ichthyofauna, which hosts the second-highest level of endemism in both shallow and deep-water fishes.

Project description:Humanity faces significant challenges to agriculture and human nutrition, and changes in climate are predicted to make such challenges greater in the future. Neglected and underutilized crops may play a role in mitigating and addressing such challenges. Breadfruit is a long-lived tree crop that is a nutritious, carbohydrate-rich staple, which is a priority crop in this regard. A fuzzy-set modeling approach was applied, refined, and validated for breadfruit to determine its current and future potential productivity. Hawai'i was used as a model system, with over 1,200 naturalized trees utilized to calibrate a habitat suitability model and 56 producer sites used to validate the model. The parameters were then applied globally on 17 global climate models at the RCP 4.5 and RCP 8.5 global climate projections for 2070. Overall, breadfruit suitability increases in area and in quality, with larger increases occurring in the RCP 8.5 projection. Current producing regions largely remain unchanged in both projections, indicating relative stability of production potential in current growing regions. Breadfruit, and other tropical indigenous food crops present strong opportunities for cultivation and food security risk management strategies moving forward.

Project description:ObjectivesThe Rapa Nui "ecocide" narrative questions whether the prehistoric population caused an avoidable ecological disaster through rapid deforestation and over-exploitation of natural resources. The objective of this study was to characterize prehistoric human diets to shed light on human adaptability and land use in an island environment with limited resources.Materials and methodsMaterials for this study included human, faunal, and botanical remains from the archaeological sites Anakena and Ahu Tepeu on Rapa Nui, dating from c. 1400 AD to the historic period, and modern reference material. We used bulk carbon and nitrogen isotope analyses and amino acid compound specific isotope analyses (AA-CSIA) of collagen isolated from prehistoric human and faunal bone, to assess the use of marine versus terrestrial resources and to investigate the underlying baseline values. Similar isotope analyses of archaeological and modern botanical and marine samples were used to characterize the local environment.ResultsResults of carbon and nitrogen AA-CSIA independently show that around half the protein in diets from the humans measured came from marine sources; markedly higher than previous estimates. We also observed higher δ15 N values in human collagen than could be expected from the local environment.DiscussionOur results suggest highly elevated δ15 N values could only have come from consumption of crops grown in substantially manipulated soils. These findings strongly suggest that the prehistoric population adapted and exhibited astute environmental awareness in a harsh environment with nutrient poor soils. Our results also have implications for evaluating marine reservoir corrections of radiocarbon dates.

Project description:Examining how past human populations responded to environmental and climatic changes is a central focus of the historical sciences. The use of summed probability distributions (SPD) of radiocarbon dates as a proxy for estimating relative population sizes provides a widely applicable method in this research area. Paleodemographic reconstructions and modeling with SPDs, however, are stymied by a lack of accepted methods for model fitting, tools for assessing the demographic impact of environmental or climatic variables, and a means for formal multi-model comparison. These deficiencies severely limit our ability to reliably resolve crucial questions of past human-environment interactions. We propose a solution using Approximate Bayesian Computation (ABC) to fit complex demographic models to observed SPDs. Using a case study from Rapa Nui (Easter Island), a location that has long been the focus of debate regarding the impact of environmental and climatic changes on its human population, we find that past populations were resilient to environmental and climatic challenges. Our findings support a growing body of evidence showing stable and sustainable communities on the island. The ABC framework offers a novel approach for exploring regions and time periods where questions of climate-induced demographic and cultural change remain unresolved.
