Comparative Analysis of Dehydrins from Woody Plant Species.

ABSTRACT: We conducted analyses on 253 protein sequences (Pfam00257) derived from 25 woody plant species, including trees, shrubs, and vines. Our goal was to gain insights into their architectural types, biochemical characteristics, and potential involvement in mitigating abiotic stresses, such as drought, cold, or salinity. The investigated protein sequences (253) comprised 221 angiosperms (85 trees/shrubs and 36 vines) and 32 gymnosperms. Our sequence analyses revealed the presence of seven architectural types: K_n, K_nS, SK_n, Y_nK_n, Y_nSK_n, FSK_n, and F_nK_n. The FSK_n type predominated in tree and shrub dehydrins of both gymnosperms and angiosperms, while the YnSKn type was more prevalent in vine dehydrins. The Y_nSK_n and Y_nK_n types were absent in gymnosperms. Gymnosperm dehydrins exhibited a shift towards more negative GRAVY scores and Fold Indexes. Additionally, they demonstrated a higher Lys content and lower His content. By analyzing promoter sequences in the angiosperm species, including trees, shrubs, and vines, we found that these dehydrins are induced by the ABA-dependent and light-responsive pathways. The presence of stress- and hormone-related cis-elements suggests a protective effect against dehydration, cold, or salinity. These findings could serve as a foundation for future studies on woody dehydrins, especially in the context of biotechnological applications.

Project description:BackgroundPlant growth, reproduction and yields are severely damaged under adverse environmental stresses. These stresses can be either biotic or abiotic, and many stress related proteins are expressed in response to these stresses. Among these proteins dehydrins are reported to have a role primarily in the abiotic stresses. Dehydrins are very diverse proteins and a uniform annotation system is needed for their functional characterization in the future research.ObjectivesThe aim of the present work is to identify, classify and analyze the expression of dehydrin proteins under different biotic and abiotic stresses in the selected plant species by using different computational tools.Materials and methodsProsite database is used for dehydrin proteins identification, and to conform the location of conserved motifs in selected plant species. The dehydrins extracted from uniprot database were annotated, based on the ensemble plant gene id. Subcellular localization was predicted using PSI predictor tool. Dehydrin expression analyses were retrieved form the genevestigator tool.ResultsDehydrins were annotated on the basis of dehydrin gene locus and conserved motifs available in different domain databases. Dehydrins were identified and annotated in Arabidopsis thaliana (13), Glycine max (12), Zea mays (05), Oryza sativa (11), Solanum tuberosum (05), Solanum lycopersicum (06), Triticum aestivum (32) and Vitis vinifera (06). It has been proposed that dehydrins are located primarily in cytosol and nucleus. Based on genevestigater expression analyses the plant species selected for this study contain all the classes of dehydrins, namely YnSKn, Kn, SKn, and YnKn; except class KnS.ConclusionsDehydrins are diverse proteins and a uniform classification is introduced for their better characterization. The distribution of dehydrins in different tissues and developmental stages suggest an important function throughout plant growth cycle. It has also been concluded that dehydrins expressed particularly in drought, cold and salt stresses, and may have limited role in heat, anoxia, heavy-metal and biotic stresses as well.

Project description:The electrical response of plants to environmental stimuli can be measured and quantitatively related to the intensity of several stimulating sources, like temperature, solar radiation, soil water content, evapotranspiration rates, sap flow and dendrometric cycles. These relations can be used to assess the influence of different environmental situations on soil water availability to plants, defined as a steady state condition between leaf transpirative flow and soil water flow to plant roots. A restricted soil water flow due to soil dryness can trigger water stress in plants, if the atmospheric evaporative demand is high, causing partial stomata closure as a physiological response to avoid plant dehydration; water stressed and unstressed plants manifest a differential electrical response. Real time plant electrical response measurements can anticipate actions that prevent the plant reaching actual stress conditions, optimizing stomata gas exchange and photosynthetic rates. An electrophysiological sensor developed in this work, allows remote real-time recording information on plant electrical potential (EP) in the field, which is highly related to EP measurements obtained with a laboratory Keithley voltmeter sensor used in an highly controlled experimental setup. Our electrophysiological sensor is a wireless, autonomous devise, which transmits EP information via Internet to a data server. Using both types of sensors (EP electrodes with a Keithley voltmeter and the electrophysiological sensor), we measured in real time the electrical responses of Persea americana and Prunus domestica plants, to induced water deficits. The differential response for 2 scenarios: irrigation and water restriction is identified by a progressive change in slope on the daily maximal and minimal electric signal values in stressed plants, and a zero-slope for similar signals for well-watered plants. Results show a correspondence between measured signals obtained by our electrophysiological sensor and the EP electrodes connected to the Keithley voltmeter in each irrigation stage. Also, both sensors show a daily cyclical signal (circadian cycle).

Project description:BackgroundChinese chestnut (Castanea mollissima) has emerged as a model species for the Fagaceae family with extensive genomic resources including a physical map, a dense genetic map and quantitative trait loci (QTLs) for chestnut blight resistance. These resources enable comparative genomics analyses relative to model plants. We assessed the degree of conservation between the chestnut genome and other well annotated and assembled plant genomic sequences, focusing on the QTL regions of most interest to the chestnut breeding community.ResultsThe integrated physical and genetic map of Chinese chestnut has been improved to now include 858 shared sequence-based markers. The utility of the integrated map has also been improved through the addition of 42,970 BAC (bacterial artificial chromosome) end sequences spanning over 26 million bases of the estimated 800 Mb chestnut genome. Synteny between chestnut and ten model plant species was conducted on a macro-syntenic scale using sequences from both individual probes and BAC end sequences across the chestnut physical map. Blocks of synteny with chestnut were found in all ten reference species, with the percent of the chestnut physical map that could be aligned ranging from 10 to 39 %. The integrated genetic and physical map was utilized to identify BACs that spanned the three previously identified QTL regions conferring blight resistance. The clones were pooled and sequenced, yielding 396 sequence scaffolds covering 13.9 Mbp. Comparative genomic analysis on a microsytenic scale, using the QTL-associated genomic sequence, identified synteny from chestnut to other plant genomes ranging from 5.4 to 12.9 % of the genome sequences aligning.ConclusionsOn both the macro- and micro-synteny levels, the peach, grape and poplar genomes were found to be the most structurally conserved with chestnut. Interestingly, these results did not strictly follow the expectation that decreased phylogenetic distance would correspond to increased levels of genome preservation, but rather suggest the additional influence of life-history traits on preservation of synteny. The regions of synteny that were detected provide an important tool for defining and cataloging genes in the QTL regions for advancing chestnut blight resistance research.
