Accelerated dimensionality reduction of single-cell RNA sequencing data with fastglmpca.

ABSTRACT: Motivated by theoretical and practical issues that arise when applying Principal Components Analysis (PCA) to count data, Townes et al introduced "Poisson GLM-PCA", a variation of PCA adapted to count data, as a tool for dimensionality reduction of single-cell RNA sequencing (RNA-seq) data. However, fitting GLM-PCA is computationally challenging. Here we study this problem, and show that a simple algorithm, which we call "Alternating Poisson Regression" (APR), produces better quality fits, and in less time, than existing algorithms. APR is also memory-efficient, and lends itself to parallel implementation on multi-core processors, both of which are helpful for handling large single-cell RNA-seq data sets. We illustrate the benefits of this approach in two published single-cell RNA-seq data sets. The new algorithms are implemented in an R package, fastglmpca.

Dimensionality reduction for single cell RNA sequencing data using constrained robust non-negative matrix factorization.

Project description:Single cell RNA-sequencing (scRNA-seq) technology, a powerful tool for analyzing the entire transcriptome at single cell level, is receiving increasing research attention. The presence of dropouts is an important characteristic of scRNA-seq data that may affect the performance of downstream analyses, such as dimensionality reduction and clustering. Cells sequenced to lower depths tend to have more dropouts than those sequenced to greater depths. In this study, we aimed to develop a dimensionality reduction method to address both dropouts and the non-negativity constraints in scRNA-seq data. The developed method simultaneously performs dimensionality reduction and dropout imputation under the non-negative matrix factorization (NMF) framework. The dropouts were modeled as a non-negative sparse matrix. Summation of the observed data matrix and dropout matrix was approximated by NMF. To ensure the sparsity pattern was maintained, a weighted ℓ1 penalty that took into account the dependency of dropouts on the sequencing depth in each cell was imposed. An efficient algorithm was developed to solve the proposed optimization problem. Experiments using both synthetic data and real data showed that dimensionality reduction via the proposed method afforded more robust clustering results compared with those obtained from the existing methods, and that dropout imputation improved the differential expression analysis.

Infusing structural assumptions into dimensionality reduction for single-cell RNA sequencing data to identify small gene sets.

Project description:Dimensionality reduction greatly facilitates the exploration of cellular heterogeneity in single-cell RNA sequencing data. While most of such approaches are data-driven, it can be useful to incorporate biologically plausible assumptions about the underlying structure or the experimental design. We propose the boosting autoencoder (BAE) approach, which combines the advantages of unsupervised deep learning for dimensionality reduction and boosting for formalizing assumptions. Specifically, our approach selects small sets of genes that explain latent dimensions. As illustrative applications, we explore the diversity of neural cell identities and temporal patterns of embryonic development.

A Comparison for Dimensionality Reduction Methods of Single-Cell RNA-seq Data.

Project description:Single-cell RNA sequencing (scRNA-seq) is a high-throughput sequencing technology performed at the level of an individual cell, which can have a potential to understand cellular heterogeneity. However, scRNA-seq data are high-dimensional, noisy, and sparse data. Dimension reduction is an important step in downstream analysis of scRNA-seq. Therefore, several dimension reduction methods have been developed. We developed a strategy to evaluate the stability, accuracy, and computing cost of 10 dimensionality reduction methods using 30 simulation datasets and five real datasets. Additionally, we investigated the sensitivity of all the methods to hyperparameter tuning and gave users appropriate suggestions. We found that t-distributed stochastic neighbor embedding (t-SNE) yielded the best overall performance with the highest accuracy and computing cost. Meanwhile, uniform manifold approximation and projection (UMAP) exhibited the highest stability, as well as moderate accuracy and the second highest computing cost. UMAP well preserves the original cohesion and separation of cell populations. In addition, it is worth noting that users need to set the hyperparameters according to the specific situation before using the dimensionality reduction methods based on non-linear model and neural network.

Ensemble dimensionality reduction and feature gene extraction for single-cell RNA-seq data.

Project description:Single-cell RNA sequencing (scRNA-seq) technologies allow researchers to uncover the biological states of a single cell at high resolution. For computational efficiency and easy visualization, dimensionality reduction is necessary to capture gene expression patterns in low-dimensional space. Here we propose an ensemble method for simultaneous dimensionality reduction and feature gene extraction (EDGE) of scRNA-seq data. Different from existing dimensionality reduction techniques, the proposed method implements an ensemble learning scheme that utilizes massive weak learners for an accurate similarity search. Based on the similarity matrix constructed by those weak learners, the low-dimensional embedding of the data is estimated and optimized through spectral embedding and stochastic gradient descent. Comprehensive simulation and empirical studies show that EDGE is well suited for searching for meaningful organization of cells, detecting rare cell types, and identifying essential feature genes associated with certain cell types.

Bioconductor workflow for single-cell RNA sequencing: Normalization, dimensionality reduction, clustering, and lineage inference.

Project description:Novel single-cell transcriptome sequencing assays allow researchers to measure gene expression levels at the resolution of single cells and offer the unprecendented opportunity to investigate at the molecular level fundamental biological questions, such as stem cell differentiation or the discovery and characterization of rare cell types. However, such assays raise challenging statistical and computational questions and require the development of novel methodology and software. Using stem cell differentiation in the mouse olfactory epithelium as a case study, this integrated workflow provides a step-by-step tutorial to the methodology and associated software for the following four main tasks: (1) dimensionality reduction accounting for zero inflation and over dispersion and adjusting for gene and cell-level covariates; (2) cell clustering using resampling-based sequential ensemble clustering; (3) inference of cell lineages and pseudotimes; and (4) differential expression analysis along lineages.

Resolution of the curse of dimensionality in single-cell RNA sequencing data analysis.

Project description:Single-cell RNA sequencing (scRNA-seq) can determine gene expression in numerous individual cells simultaneously, promoting progress in the biomedical sciences. However, scRNA-seq data are high-dimensional with substantial technical noise, including dropouts. During analysis of scRNA-seq data, such noise engenders a statistical problem known as the curse of dimensionality (COD). Based on high-dimensional statistics, we herein formulate a noise reduction method, RECODE (resolution of the curse of dimensionality), for high-dimensional data with random sampling noise. We show that RECODE consistently resolves COD in relevant scRNA-seq data with unique molecular identifiers. RECODE does not involve dimension reduction and recovers expression values for all genes, including lowly expressed genes, realizing precise delineation of cell fate transitions and identification of rare cells with all gene information. Compared with representative imputation methods, RECODE employs different principles and exhibits superior overall performance in cell-clustering, expression value recovery, and single-cell-level analysis. The RECODE algorithm is parameter-free, data-driven, deterministic, and high-speed, and its applicability can be predicted based on the variance normalization performance. We propose RECODE as a powerful strategy for preprocessing noisy high-dimensional data.

A deep adversarial variational autoencoder model for dimensionality reduction in single-cell RNA sequencing analysis.

Project description:BACKGROUND:Single-cell RNA sequencing (scRNA-seq) is an emerging technology that can assess the function of an individual cell and cell-to-cell variability at the single cell level in an unbiased manner. Dimensionality reduction is an essential first step in downstream analysis of the scRNA-seq data. However, the scRNA-seq data are challenging for traditional methods due to their high dimensional measurements as well as an abundance of dropout events (that is, zero expression measurements). RESULTS:To overcome these difficulties, we propose DR-A (Dimensionality Reduction with Adversarial variational autoencoder), a data-driven approach to fulfill the task of dimensionality reduction. DR-A leverages a novel adversarial variational autoencoder-based framework, a variant of generative adversarial networks. DR-A is well-suited for unsupervised learning tasks for the scRNA-seq data, where labels for cell types are costly and often impossible to acquire. Compared with existing methods, DR-A is able to provide a more accurate low dimensional representation of the scRNA-seq data. We illustrate this by utilizing DR-A for clustering of scRNA-seq data. CONCLUSIONS:Our results indicate that DR-A significantly enhances clustering performance over state-of-the-art methods.

A topology-preserving dimensionality reduction method for single-cell RNA-seq data using graph autoencoder.

Project description:Dimensionality reduction is crucial for the visualization and interpretation of the high-dimensional single-cell RNA sequencing (scRNA-seq) data. However, preserving topological structure among cells to low dimensional space remains a challenge. Here, we present the single-cell graph autoencoder (scGAE), a dimensionality reduction method that preserves topological structure in scRNA-seq data. scGAE builds a cell graph and uses a multitask-oriented graph autoencoder to preserve topological structure information and feature information in scRNA-seq data simultaneously. We further extended scGAE for scRNA-seq data visualization, clustering, and trajectory inference. Analyses of simulated data showed that scGAE accurately reconstructs developmental trajectory and separates discrete cell clusters under different scenarios, outperforming recently developed deep learning methods. Furthermore, implementation of scGAE on empirical data showed scGAE provided novel insights into cell developmental lineages and preserved inter-cluster distances.

AE-TPGG: a novel autoencoder-based approach for single-cell RNA-seq data imputation and dimensionality reduction.

Project description:Single-cell RNA sequencing (scRNA-seq) technology has become an effective tool for high-throughout transcriptomic study, which circumvents the averaging artifacts corresponding to bulk RNA-seq technology, yielding new perspectives on the cellular diversity of potential superficially homogeneous populations. Although various sequencing techniques have decreased the amplification bias and improved capture efficiency caused by the low amount of starting material, the technical noise and biological variation are inevitably introduced into experimental process, resulting in high dropout events, which greatly hinder the downstream analysis. Considering the bimodal expression pattern and the right-skewed characteristic existed in normalized scRNA-seq data, we propose a customized autoencoder based on a two-part-generalized-gamma distribution (AE-TPGG) for scRNA-seq data analysis, which takes mixed discrete-continuous random variables of scRNA-seq data into account using a two-part model and utilizes the generalized gamma (GG) distribution, for fitting the positive and right-skewed continuous data. The adopted autoencoder enables AE-TPGG to captures the inherent relationship between genes. In addition to the ability of achieving low-dimensional representation, the AE-TPGG model also provides a denoised imputation according to statistical characteristic of gene expression. Results on real datasets demonstrate that our proposed model is competitive to current imputation methods and ameliorates a diverse set of typical scRNA-seq data analyses.Electronic supplementary materialSupplementary material is available in the online version of this article at 10.1007/s11704-022-2011-y.
