An integrated metagenomic, metabolomic and transcriptomic survey of Populus across genotypes and environments.

ABSTRACT: Bridging molecular information to ecosystem-level processes would provide the capacity to understand system vulnerability and, potentially, a means for assessing ecosystem health. Here, we present an integrated dataset containing environmental and metagenomic information from plant-associated microbial communities, plant transcriptomics, plant and soil metabolomics, and soil chemistry and activity characterization measurements derived from the model tree species Populus trichocarpa. Soil, rhizosphere, root endosphere, and leaf samples were collected from 27 different P. trichocarpa genotypes grown in two different environments leading to an integrated dataset of 318 metagenomes, 98 plant transcriptomes, and 314 metabolomic profiles that are supported by diverse soil measurements. This expansive dataset will provide insights into causal linkages that relate genomic features and molecular level events to system-level properties and their environmental influences.

Project description:BackgroundTo investigate the salt tolerance of Populus talassica × Populus euphratica, morphological and physiological parameters were measured on the second day after the 15th, 30th and 45th days of NaCl treatment, revealing significant effects of NaCl on growth. To further elucidate the mechanisms underlying salt tolerance, transcriptomic and metabolomic analysis were conducted under different NaCl treatments.ResultsThe results of morphological and physiological indexes showed that under low salt treatment, P. talassica × P. euphratica was able to coordinate the growth of aboveground and belowground parts. Under high salt concentration, the growth and water balance of P. talassica × P. euphratica were markedly inhibited. The most significant differences between treatments were observed on the second day after the 45th day of NaCl treatment. Transcriptomic analysis showed that the pathways of gene enrichment in the roots and stems of P. talassica × P. euphratica were different in the salt resistance response. And it involves several core pathways such as plant hormone signal transduction, phenylpropanoid biosynthesis, MAPK signaling pathway-plant, plant- pathogen interaction, carbon metabolism, biosynthesis of amino acids, and several key Transcription factors (TFs) such as AP2/ERF, NAC, WRKY and bZIP. Metabolomic analysis revealed that KEGG pathway enrichment analysis showed unique metabolic pathways were enriched in P. talassica × P. euphratica under both 200 mM and 400 mM NaCl treatments. Additionally, while there were some differences in the metabolic pathways enriched in the roots and stems, both tissues commonly enriched pathways related to the biosynthesis of secondary metabolites, biosynthesis of cofactors, biosynthesis of amino acids, flavonoid biosynthesis, and ABC transporters. Association analysis further indicated that biosynthesis of amino acids and plant hormone signal transduction pathway play key roles in the response of P. talassica × P. euphratica to salt stress. The interactions between the differentially expressed genes (DEGs) and several differentially accumulated metabolites (DAMs), especially the strong association between LOC105124002 and Jasmonoyl-L-Isoleucine (pme2074), were again revealed by the interactions analysis.ConclusionsIn this study, we resolved the changes of metabolic pathways in roots and stems of P. talassica × P. euphratica under different NaCl treatments and explored the associations between characteristic DEGs and DAMs, which provided insights into the mechanisms of P. talassica × P. euphratica in response to salt stress.

Project description:Flavonoids are representative secondary metabolites with different metabolic functions in plants. Previous study found that ectopic expression of EsMYB90 from Eutremasalsugineum could strongly increase anthocyanin content in transgenic tobacco via regulating the expression of anthocyanin biosynthesis genes. In the present research, metabolome analysis showed that there existed 130 significantly differential metabolites, of which 23 metabolites enhanced more than 1000 times in EsMYB90 transgenic tobacco leaves relative to the control, and the top 10 of the increased metabolites included caffeic acid, cyanidin O-syringic acid, myricetin and naringin. A total of 50 markedly differential flavonoids including flavones (14), flavonols (13), flavone C-glycosides (9), flavanones (7), catechin derivatives (5), anthocyanins (1) and isoflavone (1) were identified, of which 46 metabolites were at a significantly enhanced level. Integrated analysis of metabolome and transcriptome revealed that ectopic expression of EsMYB90 in transgenic tobacco leaves is highly associated with the prominent up-regulation of 16 flavonoid metabolites and the corresponding 42 flavonoid biosynthesis structure genes in phenylpropanoid/flavonoid pathways. Dual luciferase assay documented that EsMYB90 strongly activated the transcription of NtANS and NtDFR genes via improving their promoter activity in transiently expressed tobacco leaves, suggesting that EsMYB90 functions as a key regulator on anthocyanin and flavonoid biosynthesis. Taken together, the crucial regulatory role of EsMYB90 on enhancing many flavonoid metabolite levels is clearly demonstrated via modulating flavonoid biosynthesis gene expression in the leaves of transgenic tobacco, which extends our understanding of the regulating mechanism of MYB transcription factor in the phenylpropanoid/flavonoid pathways and provides a new clue and tool for further investigation and genetic engineering of flavonoid metabolism in plants.

Project description:BackgroundSesame is an important oil crop due to its high oil, antioxidant, and protein content. Drought stress is a major abiotic stress that affects sesame production as well as the quality of sesame seed. To reveal the adaptive mechanism of sesame in response to water deficient conditions, transcriptomic and metabolomics were applied in drought-tolerant (DT) and drought-susceptible (DS) sesame genotypes.ResultsTranscriptomic analysis reveals a set of core drought-responsive genes (684 up-regulated and 1346 down-regulated) in sesame that was robustly differently expressed in both genotypes. Most enriched drought-responsive genes are mainly involved in protein processing in endoplasmic reticulum, plant hormone signal transduction photosynthesis, lipid metabolism, and amino acid metabolism. Drought-susceptible genotype was more disturbed by drought stress at both transcriptional and metabolic levels, since more drought-responsive genes/metabolites were identified in DS. Drought-responsive genes associated with stress response, amino acid metabolism, and reactive oxygen species scavenging were more enriched or activated in DT. According to the partial least-squares discriminate analysis, the most important metabolites which were accumulated under drought stress in both genotypes includes ABA, amino acids, and organic acids. Especially, higher levels of ABA, proline, arginine, lysine, aromatic and branched chain amino acids, GABA, saccharopine, 2-aminoadipate, and allantoin were found in DT under stress condition. Combination of transcriptomic and metabolomic analysis highlights the important role of amino acid metabolism (especially saccharopine pathway) and ABA metabolism and signaling pathway for drought tolerance in sesame.ConclusionThe results of the present study provide valuable information for better understanding the molecular mechanism underlying drought tolerance of sesame, and also provide useful clues for the genetic improvement of drought tolerance in sesame.
