Visualisation of gene expression within the context of tissues using an X-ray computed tomography-based multimodal approach.

ABSTRACT: The development of an organism is orchestrated by the spatial and temporal expression of genes. Accurate visualisation of gene expression patterns in the context of the surrounding tissues offers a glimpse into the mechanisms that drive morphogenesis. We developed correlative light-sheet fluorescence microscopy and X-ray computed tomography approach to map gene expression patterns to the whole organism`s 3D anatomy. We show that this multimodal approach is applicable to gene expression visualized by protein-specific antibodies and fluorescence RNA in situ hybridisation offering a detailed understanding of individual phenotypic variations in model organisms. Furthermore, the approach offers a unique possibility to identify tissues together with their 3D cellular and molecular composition in anatomically less-defined in vitro models, such as organoids. We anticipate that the visual and quantitative insights into the 3D distribution of gene expression within tissue architecture, by multimodal approach developed here, will be equally valuable for reference atlases of model organisms development, as well as for comprehensive screens, and morphogenesis studies of in vitro models.

Project description:Cementum, the tissue attaching mammal tooth roots to the periodontal ligament, grows appositionally throughout life, displaying a series of circum-annual incremental features. These have been studied for decades as a direct record of chronological lifespan. The majority of previous studies on cementum have used traditional thin-section histological methods to image and analyse increments. However, several caveats have been raised in terms of studying cementum increments in thin-sections. Firstly, the limited number of thin-sections and the two-dimensional perspective they impart provide an incomplete interpretation of cementum structure, and studies often struggle or fail to overcome complications in increment patterns that complicate or inhibit increment counting. Increments have been repeatedly shown to both split and coalesce, creating accessory increments that can bias increment counts. Secondly, identification and counting of cementum increments using human vision is subjective, and it has led to inaccurate readings in several experiments studying individuals of known age. Here, we have attempted to optimise a recently introduced imaging modality for cementum imaging; X-ray propagation-based phase-contrast imaging (PPCI). X-ray PPCI was performed for a sample of rhesus macaque (Macaca mulatta) lower first molars (n = 10) from a laboratory population of known age. PPCI allowed the qualitative identification of primary/annual versus intermittent secondary increments formed by splitting/coalescence. A new method for semi-automatic increment counting was then integrated into a purpose-built software package for studying cementum increments, to count increments in regions with minimal complications. Qualitative comparison with data from conventional cementochronology, based on histological examination of tissue thin-sections, confirmed that X-ray PPCI reliably and non-destructively records cementum increments (given the appropriate preparation of specimens prior to X-ray imaging). Validation of the increment counting algorithm suggests that it is robust and provides accurate estimates of increment counts. In summary, we show that our new increment counting method has the potential to overcome caveats of conventional cementochronology approaches, when used to analyse three-dimensional images provided by X-ray PPCI.

Project description:PurposeTo develop a tool to produce accurate, well-validated x-ray spectra for standalone use or for use in an open-access x-ray/CT simulation tool. Spectrum models will be developed for tube voltages in the range of 80 kVp through 140 kVp and for anode takeoff angles in the range of 5° to 9°.MethodsSpectra were initialized based on physics models, then refined using empirical measurements, as follows. A new spectrum-parameterization method was developed, including 13 spline knots to represent the bremsstrahlung component and 4 values to represent characteristic lines. Initial spectra at 80, 100, 120, and 140 kVp and at takeoff angles from 5° to 9° were produced using physics-based spectrum estimation tools XSPECT and SpekPy. Empirical experiments were systematically designed with careful selection of attenuator materials and thicknesses, and by reducing measurement contamination from scatter to <1%. Measurements were made on a 64-row CT scanner using the scanner's detector and using multiple layers of polymethylmethacrylate (PMMA), aluminum, titanium, tin, and neodymium. Measurements were made at 80, 100, 120, and 140 kVp and covering the entire 64-row detector (takeoff angles from 5° to 9°); a total of 6,144 unique measurements were made. After accounting for the detector's energy response, parameterized representations of the initial spectra were refined for best agreement with measurements using two proposed optimization schemes: based on modulation and based on gradient descent. X-ray transmission errors were computed for measurements vs calculations using the nonoptimized and optimized spectra. Half-value, tenth-value, and hundredth-value layers for PMMA, Al, and Ti were calculated.ResultsSpectra before and after parameterization were in excellent agreement (e.g., R2 values of 0.995 and 0.997). Empirical measurements produced smoothly varying curves with x-ray transmission covering a range of up to 3.5 orders of magnitude. Spectra from the two optimization schemes, compared with the unoptimized physic-based spectra, each improved agreement with measurements by twofold through tenfold, for both postlog transmission data and for fractional value layers.ConclusionThe resulting well-validated spectra are appropriate for use in the open-access x-ray/CT simulator under development, the x-ray-based Cancer Imaging Toolkit (XCIST), or for standalone use. These spectra can be readily interpolated to produce spectra at arbitrary kVps over the range of 80 to 140 kVp and arbitrary takeoff angles over the range of 5° to 9°. Furthermore, interpolated spectra over these ranges can be obtained by applying the standalone Matlab function available at https://github.com/xcist/documentation/blob/master/XCISTspectrum.m.
