Microbiome Analysis Revealed Acholeplasma as a Possible Factor Influencing the Susceptibility to Bacterial Leaf Blight Disease of Two Domestic Rice Cultivars in Vietnam.

ABSTRACT: The microbiomes of two important rice cultivars in Vietnam which differ by their susceptibility to the bacterial leaf blight (BLB) disease were analyzed through 16S rRNA amplicon technology. A higher number of operational taxonomic units and alpha-diversity indices were shown in the BLB-resistant LA cultivar than in the BLB-susceptible TB cultivar. The BLB pathogen Xanthomonas was scantly found (0.003%) in the LA cultivar, whereas was in a significantly higher ratio in the TB cultivar (1.82%), reflecting the susceptibility to BLB of these cultivars. Of special interest was the genus Acholeplasma presented in the BLB-resistant LA cultivar at a high relative abundance (22.32%), however, was minor in the BLB-sensitive TB cultivar (0.09%), raising a question about its roles in controlling the Xanthomonas low in the LA cultivar. It is proposed that Acholeplasma once entered the host plant would hamper other phytopathogens, i.e. Xanthomonas, by yet unknown mechanisms, of which the triggering of the host plants to produce secondary metabolites against pathogens could be a testable hypothesis.

Project description:Colored rice is rich in nutrition and also a good source of valuable genes/quantitative trait loci (QTL) for nutrition, grain quality, and pest and disease resistance traits for use in rice breeding. Genome-wide association analysis using high-density single nucleotide polymorphism (SNP) is useful in precisely detecting QTLs and genes. We carried out genome-wide association analysis in 152 colored rice accessions, using 22,112 SNPs to map QTLs for nutritional, agronomic, and bacterial leaf blight (BLB) resistance traits. Wide variations and normal frequency distributions were observed for most of the traits except anthocyanin content and BLB resistance. The structural and principal component analysis revealed two subgroups. The linkage disequilibrium (LD) analysis showed 74.3% of the marker pairs in complete LD, with an average LD distance of 1000 kb and, interestingly, 36% of the LD pairs were less than 5 Kb, indicating high recombination in the panel. In total, 57 QTLs were identified for ten traits at p < 0.0001, and the phenotypic variance explained (PVE) by these QTLs varied from 9% to 18%. Interestingly, 30 (53%) QTLs were co-located with known or functionally-related genes. Some of the important candidate genes for grain Zinc (Zn) and BLB resistance were OsHMA9, OsMAPK6, OsNRAMP7, OsMADS13, and OsZFP252, and Xa1, Xa3, xa5, xa13 and xa26, respectively. Red rice genotype, Sayllebon, which is high in both Zn and anthocyanin content, could be a valuable material for a breeding program for nutritious rice. Overall, the QTLs identified in our study can be used for QTL pyramiding as well as genomic selection. Some of the novel QTLs can be further validated by fine mapping and functional characterization. The results show that pigmented rice is a valuable resource for mineral elements and antioxidant compounds; it can also provide novel alleles for disease resistance as well as for yield component traits. Therefore, large opportunities exist to further explore and exploit more colored rice accessions for use in breeding.

Project description:Volatile organic compounds (VOCs) play key roles in plant abiotic and biotic stress resistance, but even for widespread crops, there is limited information on variations in the magnitude and composition of constitutive VOC emissions among cultivars with varying stress resistance. The foliage VOC emissions from nine local and commercial potato cultivars (Alouette, Sarme, Kuras, Ando, Anti, Jõgeva Kollane, Teele, 1681-11, and Reet) with medium to late maturities and varying Phytophthora infestans (the causative agent of late blight disease) resistance backgrounds were analyzed to gain an insight into the genetic diversity of constitutive VOC emissions and to test the hypothesis that cultivars more resistant to Phytophthora infestans have greater VOC emissions and different VOC fingerprints. Forty-six VOCs were identified in the emission blends of potato leaves. The majority of the VOCs were sesquiterpenes (50% of the total number of compounds and 0.5-36.9% of the total emissions) and monoterpenes (30.4% of the total number of compounds and 57.8-92.5% of the total VOC emissions). Qualitative differences in leaf volatiles, mainly in sesquiterpenes, were related to the potato genotype background. Among the volatile groups, the monoterpenes α-pinene, β-pinene, Δ3-carene, limonene, and p-cymene, the sesquiterpenes (E)-β-caryophyllene and α-copaene, and green leaf volatile hexanal were the major volatiles in all cultivars. A higher share of VOCs known to have antimicrobial activities was observed. Interestingly, the cultivars were grouped into high and low resistance categories based on the VOC profiles, and the total terpenoid and total constitutive VOC emission scale positively with resistance. To support and expedite advances in breeding for resistance to diseases such as late blight disease, the plant research community must develop a fast and precise approach to measure disease resistance. We conclude that the blend of emitted volatiles is a fast, non-invasive, and promising indicator to identify cultivars resistant to potato late blight disease.
