Project description:Q fever is a worldwide zoonosis caused by the bacterium Coxiella burnetii. The control of this infection in cattle is crucial: infected ruminants can indeed encounter reproductive disorders and represent the most important source of human infection. In the field, vaccination is currently advised in infected herds but the comparative effectiveness of different vaccination protocols has never been explored: the duration of the vaccination programme and the category of animals to be vaccinated have to be determined. Our objective was to compare, by simulation, the effectiveness over 10 years of three different vaccination strategies in a recently infected dairy cattle herd.A stochastic individual-based epidemic model coupled with a model of herd demography was developed to simulate three temporal outputs (shedder prevalence, environmental bacterial load and number of abortions) and to calculate the extinction rate of the infection. For all strategies, the temporal outputs were predicted to strongly decrease with time at least in the first years of vaccination. However, vaccinating only three years was predicted inadequate to stabilize these dynamic outputs at a low level. Vaccination of both cows and heifers was predicted as being slightly more effective than vaccinating heifers only. Although the simulated extinction rate of the infection was high for both scenarios, the outputs decreased slower when only heifers were vaccinated.Our findings shed new light on vaccination effectiveness related to Q fever. Moreover, the model can be further modified for simulating and assessing various Q fever control strategies such as environmental and hygienic measures.

Project description:It is well-established that antimicrobial use is a major factor for the development of antimicrobial resistance. To analyze the associations between antimicrobial resistance and usage of antimicrobial agents, data from monitoring and surveillance systems are crucial. Within the project VetCAb (Veterinary Consumption of Antibiotics), antibiotic usage data in German livestock is regularly collected and evaluated. Based on a cross-sectional study in 2011, the project was continued as the longitudinal study VetCAb-Sentinel with ongoing participant recruitment and data collection from 2013. The data collection is based on official German application and delivery forms (ADF), voluntarily provided by veterinarians and farmers. In this study the results of antibiotic usage data of dairy cows, dairy calves and beef cattle were described, using a semi-annual treatment frequency, and 95,944 ADF issued between 2011 and 2015 were analyzed. Results show that the median of the treatment frequency in dairy calf and beef cattle holdings slightly decreased from 0.4 to 0.3 and from 0.2 to 0 days, respectively, whereas the median in dairy cow holdings ranged between 1.9 and 2.3 during the observed period. Temporal changes and the effect of the factors "farm size" and "region" on the treatment frequency were investigated, using multiple linear mixed and logistic regression models. Generally, the factor "time" has a statistically significant impact on the treatment frequency in all production types. In addition, a temporal trend test over the first six half-years shows that an increasing linear trend can be stated in dairy cows and dairy calves (p = 0.017; p = 0.004, respectively). If the time-period is extended to all eight half-years under study, this turns into a quadratic effect (dairy cows: p = 0.006; dairy calves: p < 0.001). In dairy calves and beef cattle the factor "farm size" also has a statistically significant impact. The factor "region," in contrast, shows no statistically significant impact at all. Compared to other livestock populations in Germany, the use of antimicrobials in dairy cows, dairy calves, and beef cattle appears to be low, but varies across several associated factors. Considering these effects, it is recommended that the size of dairy calf and beef cattle holdings is regularly considered in the evaluation of antimicrobial usage data over time.

Project description:Bovine paratuberculosis is an endemic disease caused by Mycobacterium avium subspecies paratuberculosis (Map). Map is mainly transmitted between herds through movement of infected but undetected animals. Our objective was to investigate the effect of observed herd characteristics on Map spread on a national scale in Ireland. Herd characteristics included herd size, number of breeding bulls introduced, number of animals purchased and sold, and number of herds the focal herd purchases from and sells to. We used these characteristics to classify herds in accordance with their probability of becoming infected and of spreading infection to other herds. A stochastic individual-based model was used to represent herd demography and Map infection dynamics of each dairy cattle herd in Ireland. Data on herd size and composition, as well as birth, death, and culling events were used to characterize herd demography. Herds were connected with each other through observed animal trade movements. Data consisted of 13 353 herds, with 4 494 768 dairy female animals, and 72 991 breeding bulls. We showed that the probability of an infected animal being introduced into the herd increases both with an increasing number of animals that enter a herd via trade and number of herds from which animals are sourced. Herds that both buy and sell a lot of animals pose the highest infection risk to other herds and could therefore play an important role in Map spread between herds.

Project description:During the last years, the interest in data-based variables (DBVs) as easy-to-obtain, cost-effective animal welfare indicators has continued to grow. This interest has led to publications focusing on the relationship between DBVs and animal welfare. This review compiles 13 papers identified through a systematic literature search to provide an overview of the current state of research on the relationship between DBVs and dairy cow welfare at farm level. The selected papers were examined regarding their definition of animal welfare and classified according to this definition into three categories: (a) papers evaluating DBVs as predictors of animal welfare violations, (b) papers investigating the relationship between DBVs and animal-based measurements, and (c) papers investigating the relationship of DBVs to scores of welfare assessments like the Welfare Quality protocol or to overall welfare scores at farm level. In addition, associations between DBVs and indicators of animal welfare were extracted, grouped by the type of DBV, and examined for replications that may confirm the associations. All the identified studies demonstrated associations between DBVs and animal welfare. Overall, the first indications of a possible suitability of DBVs for predicting herds with animal welfare violations as well as good or poor animal welfare status were given. The evaluation of relationships between DBVs and animal-based measurements (ABMs) found mortality-based DBVs to be frequently associated with ABMs. However, owing to varying definitions of animal welfare, the use of different variants of DBVs, and different methods used to assess DBVs, the studies could only be compared to a limited extent. Future research would benefit from a harmonisation of DBVs and the use of valid measurements that reflect the multidimensionality of welfare. Data sources rarely investigated so far may have the potential to provide additional DBVs that can contribute to the monitoring of cow welfare at farm level.

Project description:BACKGROUND:On-farm mortality (unassisted death and euthanasia) is the unwanted loss of animals, and it comes with negative economic consequences. On-farm mortality rates reflect a herd's animal welfare status. The objective of this historical longitudinal single cohort study was to identify the associations between herd characteristics, animal housing conditions and management routines and within-herd calf and cow mortality rates in participating Estonian dairy herds. All farmers enrolled in the voluntary production recording system with a herd size of 20 or greater cow-years in 2015-2017 were contacted by mail or telephone between October 2017 and March 2018. The survey included questions about management routines and housing conditions of calves up to 3 months of age and of cows. In total, 214 completed questionnaires were returned, corresponding to a 63.3% response rate. The within-herd mortality rate of calves (aged 21-90 days) and cows (cattle over 24 months of age) in years 2017-2018 were calculated and used as outcome variables. Negative binomial and linear regression models were applied for risk factor analysis in calf and cow datasets, respectively. RESULTS:The median within-herd mortality rate for calves aged 21 to 90 days was 0.15 per 100 calf-months (quartiles 0.00; 0.36). The median within-herd mortality rate for cattle over 24 months of age was 4.57 per 100 cow-years (quartiles 2.44; 6.86). Factors significantly associated with increased mortality of calves were larger herd size, higher proportion of stillbirths and abortions in a herd, prophylactic administration of vitamins to all calves and housing pre-weaned calves in single pens only compared with housing in both single and group pens. Also, farmers who attended more frequent trainings had higher calf mortality rates. Calving in a group pen or in a tie-stall compared with calving in multiple systems was associated with higher calf mortality rates. Higher cow mortality rates were present in herds that had a higher proportion of stillbirths and on farms where employees handled cows. Housing cows in free-stall barns, grazing cows and more frequent hoof trimming were protective for cow on-farm mortality. CONCLUSIONS:This study identified the importance of housing conditions for on-farm cow and calf mortality rates. Our study results suggest that providing good care might ensure better health and welfare of dairy cows and calves.

Project description:Prolonging dairy cattle longevity is regarded as one of the options to contribute to a more sustainable milk production. Cattle longevity is a direct result from culling decisions, which is primarily driven by economic considerations. As a consequence, at the herd level, cattle longevity can have effects on the efficiency of dairy production. This study investigates the technical inefficiency of dairy input, and its association with cattle longevity under Dutch commercial dairy production conditions, using a two-stage data envelopment analysis (DEA) approach. First, the technical inefficiency of capital, labor, land, seed & crop protection expenses, veterinary services, livestock purchase & services, feed purchase, miscellanea, livestock units and total input on total farm revenues was computed using DEA. Secondly, a bootstrap truncated regression analysis was applied to identify the association of cattle longevity with the evaluated input-specific and total input scores for technical inefficiency. Data were compiled from performance and accountancy records of 1,037 commercial Dutch dairy herds over the period of 2007 to 2014. In general, Dutch dairy farms displayed a relatively good overall technical efficiency, represented by an average inefficiency score of 0.09. The economic benefit of extending cattle longevity was evidenced by the negative association of cattle longevity with total input inefficiency. Of the evaluated inputs, the utilization of livestock units and feed was most efficient, with inefficiency scores below 0.26. This contrasts with the poor input efficiency of capital and livestock purchase & services with inefficiency scores around 0.52. Although the strength of the evaluated associations was generally low, the regression results illustrated that, except for labor, the age of culled cows was significantly negatively associated (P < 0.05) with each of the input inefficiencies. This contrasts with the significant associations of input inefficiencies with lifetime milk production, which were mostly positive. Since lifetime milk production is driven by length of cattle lifespan in combination with production level of the cows, the reverse direction of the associations with the two longevity indices illustrates that prolonging cattle longevity can improve efficiency performance of a dairy farm as long as the milk yield per cow remains unchanged.

Project description:The bacterial species, Faecalibacterium prausnitzii, beneficial to humans and animals and found in mammalian and avian gut, is also occasionally found in dairy cow milk. It is one of the butyrate-producing bacteria of the colon, has anti-inflammatory properties and its abundance in the gut is negatively correlated with obesity in humans. Several strains differing in their functional capability, have been identified. It is important therefore, milk being a potential source of F. prausnitzii as a novel probiotic, to investigate the diversity of this species in bovine milk. Using 16s rRNA gene amplicons we find 292 different dereplicated Faecalibacterium-related amplicons in a herd of 21 dairy cows. The distribution of the 20 most abundant amplicons with >97% identity to a Greengenes OTU varies from cow to cow. Clustering of the 292 pooled sequences from all cows at 99.6% identity finds 4 likely Faecalibacterium phylotypes with >98.5% identity to an F. prausnitzii reference sequence. Sequence alignment and phylogenetic analysis shows these phylotypes are distinct from 34 other species from the Ruminococcaceae family and displaying the sequence clusters as a network illustrates how each cluster is composed of sequences from multiple cows. We conclude there are several phylotypes of Faecalibacterium prausnitzii (the only species so far defined for the genus) in this dairy herd with cows being inoculated with a mixture of several strains from a common source. We conclude that not only can Faecalibacterium be detected in dairy cow milk (as noted by others) but that there exist multiple different strains in the milk of a dairy herd. Therefore milk, as an alternative to faeces, offers the opportunity of discovering new strains with potential probiotic application.

Project description:BackgroundThe goal of this study was to assess the microbial ecology and diversity present in the uterus of post-partum dairy cows with and without metritis from 24 commercial California dairy farms using shotgun metagenomics. A set subset of 95 intrauterine swab samples, taken from a larger selection of 307 individual cow samples previously collected, were examined for α and β diversity and differential abundance associated with metritis. Cows within 21 days post-partum were categorized into one of three clinical groups during sample collection: control (CT, n = 32), defined as cows with either no vaginal discharge or a clear, non-purulent mucus vaginal discharge; metritis (MET, n = 33), defined as a cow with watery, red or brown colored, and fetid vaginal discharge; and purulent discharge cows (PUS, n = 31), defined as a non-fetid purulent or mucopurulent vaginal discharge.ResultsAll three clinical groups (CT, MET, and PUS) were highly diverse, with the top 12 most abundant genera accounting for 10.3%, 8.8%, and 10.1% of mean relative abundance, respectively. The α diversity indices revealed a lower diversity from samples collected from MET and PUS when compared to CT cows. PERMANOVA statistical testing revealed a significant difference (P adjusted < 0.01) in the diversity of genera between CT and MET samples (R2 = 0.112, P = 0.003) and a non-significant difference between MET and PUS samples (R2 = 0.036, P = 0.046). ANCOM-BC analysis revealed that from the top 12 most abundant genera, seven genera were increased in the natural log fold change (LFC) of abundance in MET when compared to CT samples: Bacteroides, Clostridium, Fusobacterium, Phocaeicola, Porphyromonas, Prevotella, and Streptococcus. Two genera, Dietzia and Microbacterium, were decreased in natural LFC of abundance when comparing MET (regardless of treatment) and CT, while no changes in natural LFC of abundance were observed for Escherichia, Histophilus, and Trueperella.ConclusionsThe results presented here, are the current deepest shotgun metagenomic analyses conducted on the bovine uterine microbiome to date (mean of 256,425 genus-level reads per sample). Our findings support that uterine samples from cows without metritis (CT) had increased α-diversity but decreased β-diversity when compared to metritis or PUS cows, characteristic of dysbiosis. In summary, our findings highlight that MET cows have an increased abundance of Bacteroides, Porphyromonas, and Fusobacterium when compared to CT and PUS, and support the need for further studies to better understand their potential causal role in metritis pathogenesis.
