Project description:In this study, we systematically studied the energy distribution of bioactive conformations of small molecular ligands in their conformational ensembles using ANI-2X, a machine learning potential, in conjunction with one of our recently developed geometry optimization algorithms, known as a conjugate gradient with backtracking line search (CG-BS). We first evaluated the combination of these methods (ANI-2X/CG-BS) using two molecule sets. For the 231-molecule set, ab initio calculations were performed at both the ωB97X/6-31G(d) and B3LYP-D3BJ/DZVP levels for accuracy comparison, while for the 8,992-molecule set, ab initio calculations were carried out at the B3LYP-D3BJ/DZVP level. For each molecule in the two molecular sets, up to 10 conformations were generated, which diminish the influence of individual outliers on the performance evaluation. Encouraged by the performance of ANI-2x/CG-BS in these evaluations, we calculated the energy distributions using ANI-2x/CG-BS for more than 27,000 ligands in the protein data bank (PDB). Each ligand has at least one conformation bound to a biological molecule, and this ligand conformation is labeled as a bound conformation. Besides the bound conformations, up to 200 conformations were generated using OpenEye's Omega2 software (https://docs.eyesopen.com/applications/ omega/) for each conformation. We performed a statistical analysis of how the bound conformation energies are distributed in the ensembles for 17,197 PDB ligands that have their bound conformation energies within the energy ranges of the Omega2-generated conformation ensembles. We found that half of the ligands have their relative conformation energy lower than 2.91 kcal/mol for the bound conformations in comparison with the global conformations, and about 90% of the bound conformations are within 10 kcal/mol above the global conformation energies. This information is useful to guide the construction of libraries for shape-based virtual screening and to improve the docking algorithm to efficiently sample bound conformations.

Project description:The geometry optimization of a water molecule with a novel type of energy function called FFLUX is presented, which bypasses the traditional bonded potentials. Instead, topologically-partitioned atomic energies are trained by the machine learning method kriging to predict their IQA atomic energies for a previously unseen molecular geometry. Proof-of-concept that FFLUX's architecture is suitable for geometry optimization is rigorously demonstrated. It is found that accurate kriging models can optimize 2000 distorted geometries to within 0.28 kJ mol-1 of the corresponding ab initio energy, and 50% of those to within 0.05 kJ mol-1. Kriging models are robust enough to optimize the molecular geometry to sub-noise accuracy, when two thirds of the geometric inputs are outside the training range of that model. Finally, the individual components of the potential energy are analyzed, and chemical intuition is reflected in the independent behavior of the three energy terms [Formula: see text](intra-atomic), [Formula: see text] (electrostatic) and [Formula: see text] (exchange), in contrast to standard force fields.

Project description:The unbalanced resource utilization of physical machines (PMs) in cloud data centers could cause resource wasting, workload imbalance and even negatively impact quality of service (QoS). To address this problem, this paper proposes a multi-resource collaborative optimization control (MCOC) mechanism for virtual machine (VM) migration. It uses Gaussian model to adaptively estimate the probability that the running PMs are in the multi-resource utilization balance status. Given the estimated probability of the multi-resource utilization balance state, we propose effective selection algorithms for live VM migration between the source hosts and destination hosts, including adaptive Gaussian model-based VMs placement (AGM-VMP) algorithm and VMs consolidation (AGM-VMC) method. Experimental results show that the AGM-VMC method can effectively achieve load balance and significantly improve resource utilization, reduce data center energy consumption while guaranteeing QoS.

Project description:BackgroundOptimization of indirect shoot regeneration protocols is one of the key prerequisites for the development of Agrobacterium-mediated genetic transformation and/or genome editing in Passiflora caerulea. Comprehensive knowledge of indirect shoot regeneration and optimized protocol can be obtained by the application of a combination of machine learning (ML) and optimization algorithms.Materials and methodsIn the present investigation, the indirect shoot regeneration responses (i.e., de novo shoot regeneration rate, the number of de novo shoots, and length of de novo shoots) of P. caerulea were predicted based on different types and concentrations of PGRs (i.e., TDZ, BAP, PUT, KIN, and IBA) as well as callus types (i.e., callus derived from different explants including leaf, node, and internode) using generalized regression neural network (GRNN) and random forest (RF). Moreover, the developed models were integrated into the genetic algorithm (GA) to optimize the concentration of PGRs and callus types for maximizing indirect shoot regeneration responses. Moreover, sensitivity analysis was conducted to assess the importance of each input variable on the studied parameters.ResultsThe results showed that both algorithms (RF and GRNN) had high predictive accuracy (R2 > 0.86) in both training and testing sets for modeling all studied parameters. Based on the results of optimization process, the highest de novo shoot regeneration rate (100%) would be obtained from callus derived from nodal segments cultured in the medium supplemented with 0.77 mg/L BAP plus 2.41 mg/L PUT plus 0.06 mg/L IBA. The results of the sensitivity analysis showed the explant-dependent impact of exogenous application of PGRs on indirect de novo shoot regeneration.ConclusionsA combination of ML (GRNN and RF) and GA can display a forward-thinking aid to optimize and predict in vitro culture systems and consequentially cope with several challenges faced currently in Passiflora tissue culture.

Project description:The pharmaceutical industry has increasingly adopted model-informed drug discovery and development (MID3) to enhance productivity in drug discovery and development. Quantitative systems pharmacology (QSP), which integrates drug action mechanisms and disease complexities to predict clinical endpoints and biomarkers is central to MID3. QSP modeling has proven successful in metabolic and cardiovascular diseases and has expanded into oncology, immunotherapy, and infectious diseases. Despite its benefits, QSP model validation through clinical trial simulations using virtual patients (VPs) is challenging because of parameter variability and high computational costs. To address these challenges, this study proposes a hybrid method that combines Bayesian optimization with machine learning for efficient parameter screening. Our approach achieved an acceptance rate of 27.5% in QSP simulations, which is in sharp contrast with the 2.5% rate of conventional random search methods, indicating more than 10-fold improvement in efficiency. By facilitating faster and more diverse VPs generation, this method promises to advance clinical trial simulations and accelerate drug development in pharmaceutical research.

Project description:Forward addition/backward elimination (FABE) has been the standard for population pharmacokinetic model selection (PPK) since NONMEM® was introduced. We investigated five machine learning (ML) algorithms (Genetic algorithm [GA], Gaussian process [GP], random forest [RF], gradient boosted random tree [GBRT], and particle swarm optimization [PSO]) as alternatives to FABE. These algorithms were applied to PPK model selection with a focus on comparing the efficiency and robustness of each of them. All machine learning algorithms included the combination of ML algorithms with a local downhill search. The local downhill search consisted of systematically changing one or two "features" at a time (a one-bit or a two-bit local search), alternating with the ML methods. An exhaustive search (all possible combinations of model features, N = 1,572,864 models) was the gold standard for robustness, and the number of models examined leading prior to identification of the final model was the metric for efficiency.All algorithms identified the optimal model when combined with the two-bit local downhill search. GA, RF, GBRT, and GP identified the optimal model with only a one-bit local search. PSO required the two-bit local downhill search. In our analysis, GP was the most efficient algorithm as measured by the number of models examined prior to finding the optimal (495 models), and PSO exhibited the least efficiency, requiring 1710 unique models before finding the best solution. Additionally, GP was also the algorithm that needed the longest elapsed time of 2975.6 min, in comparison with GA, which only required 321.8 min.

Project description:Thermoelectric materials capable of converting heat into electrical energy are used in sustainable electric generators, whose efficiency has been normally increased with incorporation of new materials with high figure of merit (ZT) values. Because the performance of these thermoelectric generators (TEGs) also depends on device geometry, in this study we employ the finite element method to determine optimized geometries for highly efficient miniaturized TEGs. We investigated devices with similar fill factors but with different thermoelectric leg geometries (filled and hollow). Our results show that devices with legs of hollow geometry are more efficient than those with filled geometry for the same length and cross-sectional area of thermoelectric legs. This behavior was observed for thermoelectric leg lengths smaller than 0.1 mm, where the leg shape causes a significant difference in temperature distribution along the device. It was found that for reaching highly efficient miniaturized TEGs, one has to consider the leg geometry in addition to the thermal conductivity.

Project description:The purpose of this study is to estimate the bond strength between steel rebars and concrete using machine learning (ML) algorithms with Bayesian optimization (BO). It is important to conduct beam tests to determine the bond strength since it is affected by stress fields. A machine learning approach for bond strength based on 401 beam tests with six impact factors is presented in this paper. The model is composed of three standard algorithms, including random forest (RF), support vector regression (SVR), and extreme gradient boosting (XGBoost), combined with the BO technique. Compared to empirical models, BO-XGB`oost was found to be the most accurate method, with values of R2, MAE, and RMSE of 0.87, 0.897 MPa, and 1.516 MPa for the test set. The development of a simplified model that contains three input variables (diameter of the rebar, yield strength of reinforcement, concrete compressive strength) has been proposed to make it more convenient to apply. According to this prediction, the Shapley additive explanation (SHAP) can help explain why the ML-based model predicts the particular outcome it does. By utilizing machine learning algorithms to predict complex interfacial mechanical behavior, it is possible to improve the accuracy of the model.

Project description:Improving genetic yield potential in major food grade crops such as soybean (Glycine max L.) is the most sustainable way to address the growing global food demand and its security concerns. Yield is a complex trait and reliant on various related variables called yield components. In this study, the five most important yield component traits in soybean were measured using a panel of 250 genotypes grown in four environments. These traits were the number of nodes per plant (NP), number of non-reproductive nodes per plant (NRNP), number of reproductive nodes per plant (RNP), number of pods per plant (PP), and the ratio of number of pods to number of nodes per plant (P/N). These data were used for predicting the total soybean seed yield using the Multilayer Perceptron (MLP), Radial Basis Function (RBF), and Random Forest (RF), machine learning (ML) algorithms, individually and collectively through an ensemble method based on bagging strategy (E-B). The RBF algorithm with highest Coefficient of Determination (R2) value of 0.81 and the lowest Mean Absolute Errors (MAE) and Root Mean Square Error (RMSE) values of 148.61 kg.ha-1, and 185.31 kg.ha-1, respectively, was the most accurate algorithm and, therefore, selected as the metaClassifier for the E-B algorithm. Using the E-B algorithm, we were able to increase the prediction accuracy by improving the values of R2, MAE, and RMSE by 0.1, 0.24 kg.ha-1, and 0.96 kg.ha-1, respectively. Furthermore, for the first time in this study, we allied the E-B with the genetic algorithm (GA) to model the optimum values of yield components in an ideotype genotype in which the yield is maximized. The results revealed a better understanding of the relationships between soybean yield and its components, which can be used for selecting parental lines and designing promising crosses for developing cultivars with improved genetic yield potential.

Project description:The demand for virtual machine requests has increased recently due to the growing number of users and applications. Therefore, virtual machine placement (VMP) is now critical for the provision of efficient resource management in cloud data centers. The VMP process considers the placement of a set of virtual machines onto a set of physical machines, in accordance with a set of criteria. The optimal solution for multi-objective VMP can be determined by using a fitness function that combines the objectives. This paper proposes a novel model to enhance the performance of the VMP decision-making process. Placement decisions are made based on a fitness function that combines three criteria: placement time, power consumption, and resource wastage. The proposed model aims to satisfy minimum values for the three objectives for placement onto all available physical machines. To optimize the VMP solution, the proposed fitness function was implemented using three optimization algorithms: particle swarm optimization with Lévy flight (PSOLF), flower pollination optimization (FPO), and a proposed hybrid algorithm (HPSOLF-FPO). Each algorithm was tested experimentally. The results of the comparative study between the three algorithms show that the hybrid algorithm has the strongest performance. Moreover, the proposed algorithm was tested against the bin packing best fit strategy. The results show that the proposed algorithm outperforms the best fit strategy in total server utilization.
