Project description:Atomically thin crystals of transition metal dichalcogenides (TMDs) host excitons with strong binding energies and sizable light-matter interactions. Coupled to optical cavities, monolayer TMDs routinely reach the regime of strong light-matter coupling, where excitons and photons admix coherently to form polaritons up to room temperature. Here, we explore the two-dimensional nature of TMD polaritons with scanning-cavity hyperspectral imaging. We record a spatial map of polariton properties of extended WS2 monolayers coupled to a tunable micro cavity in the strong coupling regime, and correlate it with maps of exciton extinction and fluorescence taken from the same flake with the cavity. We find a high level of homogeneity, and show that polariton splitting variations are correlated with intrinsic exciton properties such as oscillator strength and linewidth. Moreover, we observe a deviation from thermal equilibrium in the resonant polariton population, which we ascribe to non-Markovian polariton-phonon coupling. Our measurements reveal a promisingly consistent polariton landscape, and highlight the importance of phonons for future polaritonic devices.

Project description:Identification of soft rot disease in napa cabbage, an essential ingredient of kimchi, is challenging at the industrial scale. Therefore, nondestructive imaging techniques are necessary. Here, we investigated the potential of hyperspectral imaging (HSI) processing in the near-infrared region (900-1700 nm) for classifying napa cabbage quality using nondestructive measurements. We determined the microbiological and physicochemical qualitative properties of napa cabbage for intercomparison of HSI information, extracted HSI characteristics from hyperspectral images to predict and classify freshness, and established a novel approach for classifying healthy and rotten napa cabbage. The second derivative Savitzky-Golay method for data preprocessing was implemented, followed by wavelength selection using variable importance in projection scores. For multivariate data of the classification models, partial least square discriminant analysis (PLS-DA), support vector machine (SVM), and random forests were used for predicting cabbage conditions. The SVM model accurately distinguished the cabbage exhibiting soft rot disease symptoms from the healthy cabbage. This study presents the potential of HSI systems for separating soft rot disease-infected napa cabbages from healthy napa cabbages using the SVM model, especially under the most effective wavelengths (970, 980, 1180, 1070, 1120, and 978 nm), prior to processing. These results are applicable to industrial multispectral images.

Project description:Droplet-based microfluidics is a powerful tool for high-throughput analysis of liquid samples with significant applications in biomedicine and biochemistry. Nevertheless, extracting content-rich information from single picolitre-sized droplets at high throughputs remains challenging due to the weak signals associated with these small volumes. Overcoming this limitation would be transformative for fields that rely on high-throughput screening, enabling broader multiparametric analysis. Here we present an integrated optofluidic platform that addresses this critical point by combining advanced hyperspectral imaging with self-referencing and measurement automation. With this approach our platform achieves high temporal and spectral resolution with shot-noise limited performance, allowing for the label-free interrogation of single droplet contents. To demonstrate the platform's capabilities, we first exploit its high temporal and spectral resolution to study rapid dynamic changes in the composition of a heterogeneous population of nanoparticles. Second, leveraging the platform's shot-noise limited performance and using a model DNA-AuNP sensor, we detect target DNA sequences down to 250 pM, thereby showcasing the platform's compatibility with demanding sensing applications. Finally, through measurement automation, we demonstrate multiplexed sample monitoring over hours. These findings show that our optofluidic platform not only helps to close the current gap in high-throughput droplet analysis, but also significantly advances the potential for content-rich characterization, ultimately enhancing the scope and effectiveness of high-throughput screening methods.

Project description:Hyperspectral imaging has proven significance in bio-imaging applications and it has the ability to capture up to several hundred images of different wavelengths offering relevant spectral signatures. To use hyperspectral imaging for in vivo monitoring and diagnosis of the internal body cavities, a snapshot hyperspectral video-endoscope is required. However, such reported systems provide only about 50 wavelengths. We have developed a four-dimensional snapshot hyperspectral video-endoscope with a spectral range of 400-1000 nm, which can detect 756 wavelengths for imaging, significantly more than such systems. Capturing the three-dimensional datacube sequentially gives the fourth dimension. All these are achieved through a flexible two-dimensional to one-dimensional fiber bundle. The potential of this custom designed and fabricated compact biomedical probe is demonstrated by imaging phantom tissue samples in reflectance and fluorescence imaging modalities. It is envisaged that this novel concept and developed probe will contribute significantly towards diagnostic in vivo biomedical imaging in the near future.

Project description:We review the basic concepts and recent applications of two-dimensional fluorescence lifetime correlation spectroscopy (2D FLCS), which is the extension of fluorescence correlation spectroscopy (FCS) to analyze the correlation of fluorescence lifetime in addition to fluorescence intensity. Fluorescence lifetime is sensitive to the microenvironment and can be a "molecular ruler" when combined with FRET. Utilization of fluorescence lifetime in 2D FLCS thus enables us to quantify the inhomogeneity of the system and the interconversion dynamics among different species with a higher time resolution than other single-molecule techniques. Recent applications of 2D FLCS to various biological systems demonstrate that 2D FLCS is a unique and promising tool to quantitatively analyze the microsecond conformational dynamics of macromolecules at the single-molecule level.

Project description:BackgroundRoot phenotyping aims to characterize root system architecture because of its functional role in resource acquisition. RGB imaging and analysis procedures measure root system traits via colour contrasts between roots and growth media or artificial backgrounds. In the case of plants grown in soil-filled rhizoboxes, where the colour contrast can be poor, it is hypothesized that root imaging based on spectral signatures improves segmentation and provides additional knowledge on physico-chemical root properties.ResultsRoot systems of Triticum durum grown in soil-filled rhizoboxes were scanned in a spectral range of 1000-1700 nm with 222 narrow bands and a spatial resolution of 0.1 mm. A data processing pipeline was developed for automatic root segmentation and analysis of spectral root signatures. Spectral- and RGB-based root segmentation did not significantly differ in accuracy even for a bright soil background. Best spectral segmentation was obtained from log-linearized and asymptotic least squares corrected images via fuzzy clustering and multilevel thresholding. Root axes revealed major spectral distinction between center and border regions. Root decay was captured by an exponential function of the difference spectra between water and structural carbon absorption regions.ConclusionsFundamentals for root phenotyping using hyperspectral imaging have been established by means of an image processing pipeline for automated segmentation of soil-grown plant roots at a high spatial resolution and for the exploration of spectral signatures encoding physico-chemical root zone properties.

Project description:Boletes are favored by consumers because of their delicious taste and high nutritional value. However, as the storage period increases, their fruiting bodies will grow microorganisms and produce substances harmful to the human body. Therefore, we need to identify the storage period of boletes to ensure their quality. In this article, two-dimensional correlation spectroscopy (2DCOS) images are directly used for deep learning modeling, and the complex spectral data analysis process is transformed into a simple digital image processing problem. We collected 2,018 samples of boletes. After laboratory cleaning, drying, grinding, and tablet compression, their Fourier transform mid-infrared (FT-MIR) spectroscopy data were obtained. Then, we acquired 18,162 spectral images belonging to nine datasets which are synchronous 2DCOS, asynchronous 2DCOS, and integrative 2DCOS (i2DCOS) spectra of 1,750-400, 1,450-1,000, and 1,150-1,000 cm-1 bands. For these data sets, we established nine deep residual convolutional neural network (ResNet) models to identify the storage period of boletes. The result shows that the accuracy with the train set, test set, and external validation set of the synchronous 2DCOS model on the 1,750-400-cm-1 band is 100%, and the loss value is close to zero, so this model is the best. The synchronous 2DCOS model on the 1,150-1,000-cm-1 band comes next, and these two models have high accuracy and generalization ability which can be used to identify the storage period of boletes. The results have certain practical application value and provide a scientific basis for the quality control and market management of bolete mushrooms. In conclusion, our method is novel and extends the application of deep learning in the food field. At the same time, it can be applied to other fields such as agriculture and herbal medicine.

Project description:Microscopy and omics are complementary approaches to probe the molecular state of cells in health and disease, combining granularity with scalability. While important advances have been achieved over the last decade in each area, integrating both imaging- and sequencing-based assays on the same cell has proven challenging. In this study, a new approach called HyperSeq that combines hyperspectral autofluorescence imaging with transcriptomics on the same cell is demonstrated. HyperSeq was applied to Michigan Cancer Foundation 7 (MCF-7) breast cancer cells and identified a subpopulation of cells exhibiting bright autofluorescence rings at the plasma membrane in optical channel 13 (ex = 431 nm, em = 594 nm). Correlating the presence of a ring with the gene expression in the same cell indicated that ringed cells are more likely to express hallmark genes of apoptosis and gene silencing and less likely to express genes associated with ATP production. Further, correlation of cell morphology with gene expression suggested that multiple members of the spliceosome were upregulated in larger cells. A number of genes, albeit evenly expressed across cell sizes, exhibited higher usage of specific exons in larger or smaller cells. Finally, correlation between gene expression and fluorescence within the spectral range of Nicotinamide adenine dinucleotide hydrogen (NADH) provided preliminary insight into the metabolic states of cells. These observations provided a link between the cell’s optical spectrum and its internal molecular state, demonstrating the utility of HyperSeq to study cell biology at single cell resolution by integrating spectral, morphological and transcriptomic analyses into a single, streamlined workflow.

Project description:This paper introduces a new latent variable probabilistic framework for representing spectral data of high spatial and spectral dimensionality, such as hyperspectral images. We use a generative Bayesian model to represent the image formation process and provide interpretable and efficient inference and learning methods. Surprisingly, our approach can be implemented with simple tools and does not require extensive training data, detailed pixel-by-pixel labeling, or significant computational resources. Numerous experiments with simulated data and real benchmark scenarios show encouraging image classification performance. These results validate the unique ability of our framework to discriminate complex hyperspectral images, irrespective of the presence of highly discriminative spectral signatures.

Project description:BackgroundCurrently, there are limited means for high-resolution monitoring of tissue injury during radiofrequency ablation procedures.ObjectiveTo develop the next generation of visualization catheters that can reveal irreversible atrial muscle damage caused by ablation and identify viability gaps between the lesions.MethodsRadiofrequency lesions were placed on the endocardial surfaces of excised human and bovine atria and left ventricles of blood perfused rat hearts. Tissue was illuminated with 365nm light and a series of images were acquired from individual spectral bands within 420-720nm range. By extracting spectral profiles of individual pixels and spectral unmixing, the relative contribution of ablated and unablated spectra to each pixel was then displayed. Results of spectral unmixing were compared to lesion pathology.ResultsRF ablation caused significant changes in the tissue autofluorescence profile. The magnitude of these spectral changes in human left atrium was relatively small (< 10% of peak fluorescence value), yet highly significant. Spectral unmixing of hyperspectral datasets enabled high spatial resolution, in-situ delineation of radiofrequency lesion boundaries without the need for exogenous markers. Lesion dimensions derived from hyperspectral imaging approach strongly correlated with histological outcomes. Presence of blood within the myocardium decreased the amplitude of the autofluorescence spectra while having minimal effect on their overall shapes. As a result, the ability of hyperspectral imaging to delineate ablation lesions in vivo was not affected.ConclusionsHyperspectral imaging greatly increases the contrast between ablated and unablated tissue enabling visualization of viability gaps at clinically relevant locations. Data supports the possibility for developing percutaneous hyperspectral catheters for high-resolution ablation guidance.
