Complete mitochondrial genome of the bird's nest fungus Nidula shingbaensis (Nidulariaceae, Agaricales).

ABSTRACT: Bird's nest fungi involve six different genera, but only one of these genera (i.e. Cyathus) have available mitochondrial genomes (mitogenomes) to date. In this study, we report the first mitogenome in the genus Nidula with Nidula shingbaensis K. Das & R.L. Zhao 2013 as a representative. The mitogenome is a circular molecule of 65,793 bp with a GC content of 26.2%. There are a total of 43 genes, including 14 typical protein-coding genes, 26 tRNA genes, two rRNA genes, and one free-standing intergenic open reading frame (ORF). Three introns (two in cox1 and one in cob) are present in the mitogenome, with each containing an ORF encoding for a LAGLIDADG endonuclease. Phylogenetic analysis based on mitochondrial amino acid sequences confirms the phylogenetic placement of N. shingbaensis in Nidulariaceae in Agaricales. This study serves as a springboard for future investigation on fungal evolution in Nidulariaceae.

Complete mitochondrial genome of the edible mushroom Singerocybe alboinfundibuliformis (Clitocybaceae, Agaricales).

Project description:Singerocybe alboinfundibuliformis (Seok et al.) Yang, Qin & Takah 2014 is an edible mushroom distributed in several East or Southeast Asian countries. Herein, we report the mitochondrial genome of S. alboinfundibuliformis based on Illumina sequencing data. The overall length of the mitochondrial genome is 64,279 bp, with a GC content of 29.0%. It contains 14 typical protein-coding genes, 27 tRNA genes, two rRNA genes, and 13 intergenic ORFs. Most of these genes (39 out of 56) are transcribed at the forward strand, and few (17 out of 56) are transcribed at the reverse strand. Among these genes, only the rnl gene is invaded by an intron, and all other genes are intron-free. Phylogenetic analysis based on mitochondrial amino acid sequences supports the phylogenetic position of S. alboinfundibuliformis in Clitocybaceae, being close to Lepista sordida (Schumach.) Singer 1951. This study serves as a springboard for future investigation on fungal evolution in Clitocybaceae.

Complete mitochondrial genome of the medicinal fungus Ophiocordyceps sinensis.

Project description:As part of a genome sequencing project for Ophiocordyceps sinensis, strain 1229, a complete mitochondrial (mt) genome was assembled as a single circular dsDNA of 157,510 bp, one of the largest reported for fungi. Conserved genes including the large and small rRNA subunits, 27 tRNA and 15 protein-coding genes, were identified. In addition, 58 non-conserved open reading frames (ncORFs) in the intergenic and intronic regions were also identified. Transcription analyses using RNA-Seq validated the expression of most conserved genes and ncORFs. Fifty-two introns (groups I and II) were found within conserved genes, accounting for 68.5% of the genome. Thirty-two homing endonucleases (HEs) with motif patterns LAGLIDADG (21) and GIY-YIG (11) were identified in group I introns. The ncORFs found in group II introns mostly encoded reverse transcriptases (RTs). As in other hypocrealean fungi, gene contents and order were found to be conserved in the mt genome of O. sinensis, but the genome size was enlarged by longer intergenic regions and numerous introns. Intergenic and intronic regions were composed of abundant repetitive sequences usually associated with mobile elements. It is likely that intronic ncORFs, which encode RTs and HEs, may have contributed to the enlarged mt genome of O. sinensis.

Proteins: Neglected active ingredients in edible bird's nest.

Project description:Edible bird's nest (EBN) is a kind of natural invigorant with a long history of consumption in Asia, especially in China. EBN is formed by mixing the saliva of swiftlets (Aerodramus) with feathers and other components during the breeding season. Proteins are the most important nutrient in EBN. By studying proteins in EBN, we can not only elucidate their components at the molecular level, but also study their bioactivities. Therefore, it is of great significance to study the proteins in EBN. Previous research on the proteins in EBN was preliminary and cursory, and no one has summarized and analyzed the proteins in EBN and correlated the bioactivities of these proteins with the biological functions of EBN. This article focused on the proteins in EBN, listed the proteins identified in different proteomic studies, and introduced the sources, structures and bioactivities of the most frequently identified proteins, including acidic mammalian chitinase, lysyl oxidase homolog 3, mucin-5AC, ovoinhibitor, nucleobindin-2, calcium-binding protein (MW: 4.5 × 104) and glucose-regulated protein (MW: 7.8 × 104). The properties of these proteins are closely related to the bioactivities of EBN. Therefore, this article can provide inspiration for further research on the efficacy of EBN.

The complete mitochondrial genome of nematophagous fungus Esteya vermicola.

Project description:The complete mitochondrial genome of the Nematophagous fungus Esteya vermicola CBS 115803 was determined using the PacBio RS II sequencing technology. The circular molecule is 47,282bp in length with a GC content of 24.85%. Annotated genes including 14 conserved protein-coding genes, the large and the small rRNA subunit (rnl and rns) and 27 tRNAs. The phylogenetic analysis showed that E. vermicola had close genetic relationship with the genus Sporothrix.

Comparative proteomic analysis of edible bird's nest from different origins.

Project description:Edible bird's nest (EBN) mainly made of saliva that secreted by a variety of swiftlets is a kind of precious traditional Chinese medicine. EBNs from different biological and geographical origins exhibit varieties in morphology, material composition, nutritive value and commercial value. Here, we collected four different EBN samples from Huaiji, China (Grass EBN), Nha Trang, Vietnam (Imperial EBN) and East Kalimantan, Indonesia (White EBN and Feather EBN) respectively, and applied label-free quantitative MS-based proteomics technique to identify its protein composition. First, phylogenetic analysis was performed based on cytb gene to identify its biological origin. Second, a total of 37 proteins of EBNs were identified, among which there were six common proteins that detected in all samples and exhibited relatively higher content. Gene ontology analysis revealed the possible function of EBN proteins, and principal component analysis and hierarchical clustering analysis based on 37 proteins were performed to compare the difference of various EBNs. In summary, our study deciphered the common and characteristic protein components of EBNs of different origins and described their possible functions by GO enrichment analysis, which helps to establish an objective and reliable quality evaluation system.

The complete mitochondrial genome of the basidiomycetous fungus, Tinctoporellus epimiltinus strain RS1.

Project description:Tinctoporellus epimiltinus is widely known as a wood-decaying fungus. In the present study, we identified the complete mitochondrial genome of this species using next-generation sequencing technology. Our findings revealed that the genomic structure is a circular molecule with a size of 51,878 bp. Consistent with most Basidiomycota species, it consists of 14 core protein-coding genes, one ribosomal protein gene (rps3), 26 transfer RNA genes, and small and large ribosomal RNA (rns and rnl) genes. Seven additional open reading frames were identified. These included two sequences similar to DNA polymerases, an endonuclease-like sequence, and four hypothetical proteins. The mitochondrial genome exhibited a nucleotide composition of A (36.24%), C (12.04%), G (13.18%), and T (38.55%), resulting in a 25.21% GC content. A phylogenetic tree constructed using the combined mitochondrial gene dataset provided insight into the phylogenetic relationships of this species within the context of Basidiomycota and its members.

The complete mitochondrial genome of a medicinal fungus, Tolypocladium ophioglossoides.

Project description:As part of a genome sequencing project for Tolypocladium ophioglossoides (T. ophioglossoides), a complete mitochondrial (mt) genome was assembled as a single circular dsDNA of 35,159 bp. Conserved genes including the large and small rRNA subunits, 25 tRNA and 15 protein-coding genes, were identified. In addition, 4 non-conserved open reading frames (ncORFs) in the intergenic and intronic regions were also identified. Transcription analyses using RNA-seq validated the expression of most conserved genes and ncORFs. Seven introns (groups I and II) were found within conserved genes, accounting for 21% of the mitogenome. All structural genes are located on one strand and are apparently transcribed in one direction. The complete mt genomes of T. ophioglossoides would be useful for future investigation of genetics, evolution and clinical identification of Tolypocladium species.

Complete mitochondrial genome sequence of a xerophilic fungus, Aspergillus pseudoglaucus.

Project description:Aspergillus pseudoglaucus is a xerophilic filamentous fungus which can produce various secondary metabolites. Here, we reported the complete mitochondrial genome sequence of A. pseudoglaucus isolated from Meju, a soybean brick in Korea. Its mitochondrial genome was successfully assembled from raw reads sequenced using MiSeq by Velvet and SOAPGapCloser. Total length of the mitochondrial genome is 53,882 bp, which is third longest among known Aspergillus mitochondrial genomes and encoded 58 genes (30 protein-coding genes including hypothetical ORFs, two rRNAs, and 26 tRNAs). Nucleotide sequence of coding regions takes over 66.6% and overall GC content is 27.8%. Phylogenetic trees present that A. pseudoglaucus is located outside of section Nidulantes. Additional researches will be required for clarifying phylogenetic position of section Aspergillus.

The complete mitochondrial genome of wood-rotting fungus Xylaria hypoxylon.

Project description:Xylaria hypoxylon is a noticeable black fungus, and also habitual to cluster on rotting wood. In this study, the high-quality whole-genome of X. hypoxylon strain SFY20170806 was sequenced on the Illumina sequencing platform. The complete mitochondrial genome of X. hypoxylon was assembled and annotated. The single circular structure of 129,366 bp length is the largest species found in the order Xylariales. The overall GC content is 29.7% and gene composition includes 13 protein-coding genes (PCGs), 30 transfer RNA genes(tRNA), 2 ribosomal RNA genes(rRNA) and 6 open reading frames (ORF). Phylogenetic tree was constructed to validate the evolutionary relationship based on the complete mitogenomes from twelve taxa of four species of Xylariales, four species of Hypocreales, two species of Helotiales, one species of Microascales and X. hypoxylon. Phylogenetic analysis demonstrated that X. hypoxylon has a special evolutionary status and close genetic relationship with Annulohypoxylon stygium.

Project description:Pleurotus giganteus (Berk.) Karunarathna & K.D. Hyde 2011 is one of the largest edible mushrooms integrating medicinal value and edible value. The complete mitochondrial genome of the edible fungus P. giganteus was published in this paper. It was determined using Pacbio and Illumina sequencing. The circular molecule is 102,950 bp in length, consisting of 30 protein-coding genes (PCGs), two ribosomal RNA (rRNA) genes, and 24 transfer RNA (tRNA) genes. The base composition of the whole mitogenome is A (37.3%), T (37.7%), G (12.2%), and C (12.8%). The phylogenetic tree shows P. giganteus was the basal taxon in Pleurotus and closely related to Pleurotus citrinopileatus Singer 1990.
