The complete chloroplast genome of Gardenia stenophylla Merr (Rubiaceae) and its phylogenetic analysis.

ABSTRACT: Gardenia stenophylla Merr, a member of the genus Gardenia in the family Rubiaceae, possesses significant medicinal and ornamental value and is widely distributed in China. This study reports the newly sequenced chloroplast genome of Gardenia stenophylla Merr. The complete chloroplast genome of Gardenia stenophylla Merr (155,109 bp, GC content of 37.5%) was shown to have a typical quadripartite structure, containing a pair of inverted repeat regions (IRs) of 28,802 bp separated by a large single-copy (LSC) region of 85,396 bp and a small single-copy (SSC) region of 18,109 bp. The chloroplast genome contained 151 genes encoding 106 proteins, 37 tRNAs, and eight rRNAs. The Gardenia stenophylla Merr chloroplast genome displayed the closest phylogenetic relationship to Gardenia jasminoides and Gardenia jasminoides var. grandiflora. These data will assist in future molecular phylogenetics of the Rubiaceae.

Project description:Pentaphragma spicatum Merr. is an endemic wild edible plant of China belonging to the Pentaphragmataceae family. It is widely consumed by Shangsi County resident in Guangxi Fangchenggang. Initially, Pentaphragma was classified as a genus within the Campanulaceae family, but, later it was treated as part of the Pentaphragmataceae family. However, the chloroplast genome of Pentaphragmataceae has not yet been reported. In this study, we sequenced the first complete chloroplast (cp) genome of P. spicatum from Guangxi, China. The whole genome was 154,229 bp in length, consisting of a pair of inverted repeats (IR each 25,572 bp), a large single-copy region (LSC 84,884 bp), and a small single-copy region (SSC 18,201 bp). The complete genome contained 129 genes, including 87 protein-coding genes, 34 tRNA, and 8 rRNA genes. The overall GC content of the whole genome was 37.71%. Based on a maximum-likelihood phylogenetic analysis, it has been determined that P. spicatum is not phylogenetically related to Campanulaceae and supports the decision to classify it as a separate family, Pentaphragmataceae. The complete chloroplast genome of P. spicatum will help enhance and integrate the existing genome data of Asterales. This will provide insights into the phylogenetic relationship within Campanulaceae.

Characterization and phylogenetic analysis of the complete chloroplast genome of Ophiorrhiza pumila (Rubiaceae).

Project description:Ophiorrhiza pumila (Rubiaceae) is an herbaceous plant that grows streamside in forest gullies or wetlands in the shade. Complete chloroplast genome of O. pumila was obtained and analyzed its phylogeny relationship within Rubiaceae plants. The results showed that the genome had a typical quadripartite structure of 154,385 bp, and contained a total of 112 unique genes, including 79 protein-coding genes, 29 tRNA genes, and 4 rRNA genes. Phylogenetic analysis suggested that O. pumila is sister to a highly supported clade composed of 10 species including Morinda officinalis, Gynochthodes cochinchinensis, Saprosma merrillii, Hedyotis ovata, Foonchewia guangdongensis, Dunnia sinensis, Paederia scandens, Leptodermis scabrida, Rubia cordifolia, and Galium mollugo. The complete chloroplast genome provides valuable information for the phylogenetic analysis of O. pumila.

Project description:Uncaria macrophylla Wall. 1824 is one of the five original plants of Uncariae Ramulus cum Uncis, and its molecular genetic relationship with other four remains unclear. Here, we reported the complete chloroplast genome of U. macrophylla. The chloroplast genome is 155,145 bp in length, which includes paired inverted repeat regions of 25,665 bp, a large single-copy region of 85,758 bp and a small single-copy region of 18,057 bp. In total, 127 genes were predicted, including 81 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The phylogenetic analysis based on whole chloroplast genome sequences showed that U. macrophylla is closely related to U. rhynchophylla.

Comparative and phylogenetic analysis of the complete chloroplast genomes of Uncaria (Rubiaceae) species.

Project description:The genus Uncaria is famous for its high medicinal value. However, the high morphological similarities and unclear interspecific genetic relationships have posed challenges to the classification and identification of Uncaria species. Here, we newly sequenced six chloroplast genomes of Uncaria species: U. hirsuta, U. rhynchophylla, U. rhynchophylloides, U. homomalla, U. sinensis, and U. lancifolia. Comparisons among the chloroplast genomes of Uncaria species showed their conservation in structure, gene content, and order. Ten highly variable loci could be potentially used as specific molecular markers in the identification of Uncaria species. The third position of codons tended to use A/U base, and natural selection contributed more to the formation of codon usage bias in comparison to mutation pressure. Four genes (rbcL, ndhF, rps8, and ycf2) were detected to be subjected to positive selection. Phylogenetic analysis showed that the genus Uncaria was a monophyletic group, belonging to the tribe Naucleeae. Moreover, U. sinensis was not a variant of U. rhynchophylla. U. rhynchophylloides and U. rhynchophylla were not the same species. The results of the comparative and phylogenetic analysis provide valuable references for further research studies of classification, identification, breeding improvement, and phylogenetic relationships in Uncaria species.

Complete chloroplast genome sequence of the medicinal plant Oxyceros horridus (Rubiaceae) and phylogenetic analysis.

Project description:Oxyceros horridus Lour. 1790, valued for ornamental and medicinal properties, has been extensively utilized in traditional medicinal in Vietnam. This study assembled and characterized the first chloroplast of Oxyceros horridus, consisted of 155,333 bp with a GC content of 37.5%. The genome included 130 annotated genes (including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes), exhibited a typical quadripartite structure consistent with those found in other members of the Rubiaceae family. Phylogenetic analysis placed O. horridus in Ixoroideae subfamily, closely related to Fosergia shweliensis and Gardenia tenophylla. This study enriches cp genome data and phylogenetic insights within Rubiaceae.

The complete chloroplast genome of Coffea liberica (Gentianales: Rubiaceae).

Project description:Coffee is one of the most popular beverages around the world. As one of the best-known coffee species, Liberian coffee (Coffea liberica Bull ex Hiern 1876) has a high resistance to leaf rust, a devasting disease caused by Hemileia vastatrix. However, there are few reports on the systematic position and phylogenetic relationship of C. liberica at the chloroplast (cp) genome level. Thus, we successfully assembled its cp genome. The full length is 154,799 bp with a GC content of 37.48%. We have further annotated the cp genome and predicted 85 protein-coding genes together with 8 rRNAs and 37 tRNAs. Furthermore, a large single copy region (LSC), a small single copy region (SSC), an inverted repeat region a (IRa) and an inverted repeat region b (IRb) are identified with lengths of 84,868 bp, 18,121 bp, 25,905 bp and 25,905 bp, respectively. The phylogenetic tree indicates that C. liberica is closely related to C. canephora, which is consistent with a previous result obtained from genotyping-by-sequencing.

Project description:Damnacanthus indicus C.F.Gaertn. is an understorey shrub widely distributed in East Asia. In this study, the complete chloroplast genome of D. indicus was assembled and annotated. The chloroplast genome is 153,997 bp in total length, consisting of a large single-copy region (LSC 85,159 bp), a small single-copy region (SSC 17,584 bp) and two inverted repeat regions (25,627 bp for IRA and IRB,respectively). It contains 134 genes, including 89 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The phylogenetic analysis indicated that D. indicus is sister to Mitchella repens, suggesting a close relationship of the two genera.

The complete chloroplast genome of Aristolochia hainanensis Merr. (Aristolochiaceae).

Project description:Aristolochia hainanensis Merr. 1922, a well-known Chinese medicinal plant, is distributed in Hainan Province and Guangxi Province, China. In the current study, we sequenced the complete chloroplast genome of A. hainanensis. The complete plastome genome was 159,764 bp in length, with a GC content of 38.8%, showing a typical quadripartite organization. The genome contained a large single-copy (LSC) of 89,134 bp, a small single-copy (SSC) of 19,306 bp, and a pair of inverted repeats (IRs) of 25,662 bp. A total of 113 genes were annotated, including 79 protein-coding genes, 30 tRNAs, and four rRNAs. The trnK-UUU gene contained the longest intron (2644 bp). The topology of the maximum-likelihood tree supported a close relationship between A. hainanensis and A. kwangsiensis.
