Dynamic control of sequential retrieval speed in networks with heterogeneous learning rules.

ABSTRACT: Temporal rescaling of sequential neural activity has been observed in multiple brain areas during behaviors involving time estimation and motor execution at variable speeds. Temporally asymmetric Hebbian rules have been used in network models to learn and retrieve sequential activity, with characteristics that are qualitatively consistent with experimental observations. However, in these models sequential activity is retrieved at a fixed speed. Here, we investigate the effects of a heterogeneity of plasticity rules on network dynamics. In a model in which neurons differ by the degree of temporal symmetry of their plasticity rule, we find that retrieval speed can be controlled by varying external inputs to the network. Neurons with temporally symmetric plasticity rules act as brakes and tend to slow down the dynamics, while neurons with temporally asymmetric rules act as accelerators of the dynamics. We also find that such networks can naturally generate separate 'preparatory' and 'execution' activity patterns with appropriate external inputs.

Project description:Collective, coordinated cellular motions underpin key processes in all multicellular organisms, yet it has been difficult to simultaneously express the 'rules' behind these motions in clear, interpretable forms that effectively capture high-dimensional cell-cell interaction dynamics in a manner that is intuitive to the researcher. Here we apply deep attention networks to analyze several canonical living tissues systems and present the underlying collective migration rules for each tissue type using only cell migration trajectory data. We use these networks to learn the behaviors of key tissue types with distinct collective behaviors-epithelial, endothelial, and metastatic breast cancer cells-and show how the results complement traditional biophysical approaches. In particular, we present attention maps indicating the relative influence of neighboring cells to the learned turning decisions of a 'focal cell'-the primary cell of interest in a collective setting. Colloquially, we refer to this learned relative influence as 'attention', as it serves as a proxy for the physical parameters modifying the focal cell's future motion as a function of each neighbor cell. These attention networks reveal distinct patterns of influence and attention unique to each model tissue. Endothelial cells exhibit tightly focused attention on their immediate forward-most neighbors, while cells in more expansile epithelial tissues are more broadly influenced by neighbors in a relatively large forward sector. Attention maps of ensembles of more mesenchymal, metastatic cells reveal completely symmetric attention patterns, indicating the lack of any particular coordination or direction of interest. Moreover, we show how attention networks are capable of detecting and learning how these rules change based on biophysical context, such as location within the tissue and cellular crowding. That these results require only cellular trajectories and no modeling assumptions highlights the potential of attention networks for providing further biological insights into complex cellular systems.

Project description:Monitoring leaf Chlorophyll (Chl) in-situ is labor-intensive, limiting representative sampling for detailed mapping of Chl variability at field scales across time. Unmanned aeria-l vehicles (UAV) and hyperspectral cameras provide flexible platforms for observing agricultural systems, overcoming this spatio-temporal sampling constraint. Here, we evaluate a customized machine learning (ML) workflow to retrieve multi-temporal leaf-Chl levels, combining sub-centimeter resolution UAV-hyperspectral imagery (400-1,000 nm) with leaf-level reflectance spectra and SPAD measurements, capturing temporal correlations, selecting relevant predictors, and retrieving accurate results under different conditions. The study is performed within a phenotyping experiment to monitor wild tomato plants' development. Several analyses were conducted to evaluate multiple ML strategies, including: (1) exploring sequential versus retraining learning; (2) comparing insights gained from using 272 spectral bands versus 60 pigment-based vegetation indices (VIs); and (3) assessing six regression methods (linear, partial-least-square regression; PLSR, decision trees, support vector, ensemble trees, and Gaussian process; GPR). Goodness-of-fit (R 2) and accuracy metrics (MAE, RMSE) were determined using training/testing and validation data subsets to assess the models' performance. Overall, while equally good performance was obtained using either PLSR, GPR, or random forest, results show: (1) the retraining strategy improved the ability of most of the approaches to model SPAD-based Chl dynamics; (2) comparative analysis between retrievals and validation data distributions informed the models' ability to capture Chl dynamics through SPAD levels; (3) VI predictors slightly improved R 2 (e.g., from 0.59 to 0.74 units for GPR) and accuracy (e.g., MAE and RMSE differences of up to 2 SPAD units) in specific algorithms; (4) feature importance examined through these methods, revealed strong overlaps between relevant bands and VI predictors, highlighting a few decisive spectral ranges and indices useful for retrieving leaf-Chl levels. The proposed ML framework allows the retrieval of high-quality spatially distributed and multi-temporal SPAD-based chlorophyll maps at an ultra-high pixel resolution (e.g., 7 mm).
