Project description:Ecologists have long sought to understand how diversity and structure mediate the stability of whole ecosystems. For high-diversity food webs, the interactions between species are typically represented using matrices with randomly chosen interaction strengths. Unfortunately, this procedure tends to produce ecological systems with no underlying equilibrium solution, and so ecological inferences from this approach may be biased by nonbiological outcomes. Using recent computationally efficient methodological advances from metabolic networks, we employ for the first time an inverse approach to diversity-stability research. We compare classical random interaction matrices of realistic food web topology (hereafter the classical model) to feasible, biologically constrained, webs produced using the inverse approach. We show that an energetically constrained feasible model yields a far higher proportion of stable high-diversity webs than the classical random matrix approach. When we examine the energetically constrained interaction strength distributions of these matrix models, we find that although these diverse webs have consistent negative self-regulation, they do not require strong self-regulation to persist. These energetically constrained diverse webs instead show an increasing preponderance of weak interactions that are known to increase local stability. Further examination shows that some of these weak interactions naturally appear to arise in the model food webs from a constraint-generated realistic generalist-specialist trade-off, whereby generalist predators have weaker interactions than more specialized species. Additionally, the inverse technique we present here has enormous promise for understanding the role of the biological structure behind stable high-diversity webs and for linking empirical data to the theory.

Project description:Habitat connectivity is important for tropical biodiversity conservation. Expansion of commodity crops, such as oil palm, fragments natural habitat areas, and strategies are needed to improve habitat connectivity in agricultural landscapes. The Roundtable on Sustainable Palm Oil (RSPO) voluntary certification system requires that growers identify and conserve forest patches identified as High Conservation Value Areas (HCVAs) before oil palm plantations can be certified as sustainable. We assessed the potential benefits of these conservation set-asides for forest connectivity.We mapped HCVAs and quantified their forest cover in 2015. To assess their contribution to forest connectivity, we modelled range expansion of forest-dependent populations with five dispersal abilities spanning those representative of poor dispersers (e.g. flightless insects) to more mobile species (e.g. large birds or bats) across 70 plantation landscapes in Borneo.Because only 21% of HCVA area was forested in 2015, these conservation set-asides currently provide few connectivity benefits. Compared to a scenario where HCVAs contain no forest (i.e. a no-RSPO scenario), current HCVAs improved connectivity by ~3% across all dispersal abilities. However, if HCVAs were fully reforested, then overall landscape connectivity could improve by ~16%. Reforestation of HCVAs had the greatest benefit for poor to intermediate dispersers (0.5-3 km per generation), generating landscapes that were up to 2.7 times better connected than landscapes without HCVAs. By contrast, connectivity benefits of HCVAs were low for highly mobile populations under current and reforestation scenarios, because range expansion of these populations was generally successful regardless of the amount of forest cover. Synthesis and applications. The Roundtable on Sustainable Palm Oil (RSPO) requires that High Conservation Value Areas (HCVAs) be set aside to conserve biodiversity, but HCVAs currently provide few connectivity benefits because they contain relatively little forest. However, reforested HCVAs have the potential to improve landscape connectivity for some forest species (e.g. winged insects), and we recommend active management by plantation companies to improve forest quality of degraded HCVAs (e.g. by enrichment planting). Future revisions to the RSPO's Principles and Criteria should also ensure that large (i.e. with a core area >2 km2) HCVAs are reconnected to continuous tracts of forest to maximize their connectivity benefits.

Project description:Behavioural flexibility is thought to be a major factor in evolution. It may facilitate the discovery and exploitation of new resources, which in turn may expose populations to novel selective forces and facilitate adaptive radiation. Darwin's finches are a textbook example of adaptive radiation. They are fast learners and show a range of unusual foraging techniques, probably as a result of their flexibility. In this study we aimed to test whether variability of the environment is correlated with flexibility. We compared woodpecker finches from a dry area (hereafter, Arid Zone), where food availability is variable, with individuals from a cloud forest (hereafter, Scalesia zone) where food abundance is stable. As parameters for flexibility, we measured neophilia and neophobia, which are two aspects of reaction to novelty, reversal learning and problem-solving. We found no differences in performance on a problem-solving task but, in line with our prediction, individuals from the Arid Zone were significantly faster reversal learners and more neophilic than their conspecifics from the Scalesia zone. The latter result supports the notion that environmental variability drives flexibility. In contrast to our prediction, Arid Zone birds were even more neophobic than birds from the Scalesia Zone. The latter result could be the consequence of differences in predation pressure between the two vegetation zones.

Project description:A major goal of community ecology is to identify the patterns of species associations and the processes that shape them. Arboreal ants are extremely diverse and abundant, making them an interesting and valuable group for tackling this issue. Numerous studies have used observational data of species co-occurrence patterns to infer underlying assembly processes, but the complexity of these communities has resulted in few solid conclusions. This study takes advantage of an observational dataset that is unusually well-structured with respect to habitat attributes (tree species, tree sizes, and vegetation structure), to disentangle different factors influencing community organization. In particular, this study assesses the potential role of interspecific competition and habitat selection on the distribution patterns of an arboreal ant community by incorporating habitat attributes into the co-occurrence analyses. These findings are then contrasted against species traits, to explore functional explanations for the identified community patterns. We ran a suite of null models, first accounting only for the species incidence in the community and later incorporating habitat attributes in the null models. We performed analyses with all the species in the community and then with only the most common species using both a matrix-level approach and a pairwise-level approach. The co-occurrence patterns did not differ from randomness in the matrix-level approach accounting for all ant species in the community. However, a segregated pattern was detected for the most common ant species. Moreover, with the pairwise approach, we found a significant number of negative and positive pairs of species associations. Most of the segregated associations appear to be explained by competitive interactions between species, not habitat affiliations. This was supported by comparisons of species traits for significantly associated pairs. These results suggest that competition is the most important influence on the distribution patterns of arboreal ants within the focal community. Habitat attributes, in contrast, showed no significant influence on the matrix-wide results and affected only a few associations. In addition, the segregated pairs shared more biological characteristic in common than the aggregated and random ones.

Project description:Habitat loss and fragmentation are important factors determining animal population dynamics and spatial distribution. Such landscape changes can lead to the deleterious impact of a significant drop in the number of species, caused by critically reduced survival rates for organisms. In order to obtain a deeper understanding of the threeway interplay between habitat loss, fragmentation and survival rates, we propose here a spatially explicit multi-scaled movement model of individuals that search for habitat. By considering basic ecological processes, such as predation, starvation (outside the habitat area), and competition, together with dispersal movement as a link among habitat areas, we show that a higher survival rate is achieved in instances with a lower number of patches of larger areas. Our results demonstrate how movement may counterbalance the effects of habitat loss and fragmentation in altered landscapes. In particular, they have important implications for conservation planning and ecosystem management, including the design of specific features of conservation areas in order to enhance landscape connectivity and population viability.

Project description:The lymphocyte genome is prone to many threats, including programmed mutation during differentiation1, antigen-driven proliferation and residency in diverse microenvironments. Here, after developing protocols for expansion of single-cell lymphocyte cultures, we sequenced whole genomes from 717 normal naive and memory B and T cells and haematopoietic stem cells. All lymphocyte subsets carried more point mutations and structural variants than haematopoietic stem cells, with higher burdens in memory cells than in naive cells, and with T cells accumulating mutations at a higher rate throughout life. Off-target effects of immunological diversification accounted for approximately half of the additional differentiation-associated mutations in lymphocytes. Memory B cells acquired, on average, 18 off-target mutations genome-wide for every on-target IGHV mutation during the germinal centre reaction. Structural variation was 16-fold higher in lymphocytes than in stem cells, with around 15% of deletions being attributable to off-target recombinase-activating gene activity. DNA damage from ultraviolet light exposure and other sporadic mutational processes generated hundreds to thousands of mutations in some memory cells. The mutation burden and signatures of normal B cells were broadly similar to those seen in many B-cell cancers, suggesting that malignant transformation of lymphocytes arises from the same mutational processes that are active across normal ontogeny. The mutational landscape of normal lymphocytes chronicles the off-target effects of programmed genome engineering during immunological diversification and the consequences of differentiation, proliferation and residency in diverse microenvironments.

Project description:Understanding the ecological niche of some fishes is complicated by their frequent use of a broad range of food resources and habitats across space and time. Little is known about Broad Whitefish (Coregonus nasus) ecological niches in Arctic landscapes even though they are an important subsistence species for Alaska's Indigenous communities. We investigated the foraging ecology and habitat use of Broad Whitefish via stable isotope analyses of muscle and liver tissue and otoliths from mature fish migrating in the Colville River within Arctic Alaska. The range of δ13C (-31.8- -21.9‰) and δ15N (6.6-13.1‰) across tissue types and among individuals overlapped with isotope values previously observed in Arctic lakes and rivers, estuaries, and nearshore marine habitat. The large range of δ18O (4.5-10.9‰) and δD (-237.6- -158.9‰) suggests fish utilized a broad spectrum of habitats across elevational and latitudinal gradients. Cluster analysis of muscle δ13C', δ15N, δ18O, and δD indicated that Broad Whitefish occupied four different foraging niches that relied on marine and land-based (i.e., freshwater and terrestrial) food sources to varying degrees. Most individuals had isotopic signatures representative of coastal freshwater habitat (Group 3; 25%) or coastal lagoon and delta habitat (Group 1; 57%), while individuals that mainly utilized inland freshwater (Group 4; 4%) and nearshore marine habitats (Group 2; 14%) represented smaller proportions. Otolith microchemistry confirmed that individuals with more enriched muscle tissue δ13C', δD, and δ18O tended to use marine habitats, while individuals that mainly used freshwater habitats had values that were less enriched. The isotopic niches identified here represent important foraging habitats utilized by Broad Whitefish. To preserve access to these diverse habitats it will be important to limit barriers along nearshore areas and reduce impacts like roads and climate change on natural flow regimes. Maintaining these diverse connected habitats will facilitate long-term population stability, buffering populations from future environmental and anthropogenic perturbations.

Project description:We used both satellite tracking and carbon, nitrogen and sulphur stable isotopic analysis (SIA) to infer wintering ecology and habitat use of the Corsican osprey Pandion haliaetus population. A control sample of feathers from 75 individuals was collected within the osprey's northern hemisphere breeding range, to assess the SIA variability across habitat types. An experimental set of SIA on feathers of 18 Corsican adults was examined to infer wintering ground locations and habitat types used during the non-breeding period. We calibrated the SIA using GPS/GSM tracks of 12 Mediterranean adults' movements as wintering site references. We found 50% of individuals were resident and the other half migrated. Ospreys spent the winter at temperate latitudes and showed a high plasticity in habitat selection spread over the Mediterranean basin (marine bays, coastal lagoons/marshland, inland freshwater sites). Complementary to GPS tracking, SIA is, at a broad geographical scale, a reliable method to determine whether ospreys overwinter in a habitat different from that of their breeding area. This study proved that the integration of SIA and GPS/GSM tracking techniques was effective at overcoming the intrinsic limits of each method and achieving greater information for basic ecological studies of migratory birds in aquatic environments.

Project description:BackgroundOne of the biggest challenges in conservation is to manage multiple habitats for the effective conservation of multiple species, especially when the focal species are mobile and use multiple resources across heterogeneous protected areas. The application of ecological network tools and the analysis of the resulting species-habitat networks can help to describe such complex spatial associations and improve the conservation of species at the landscape scale.MethodsTo exemplify the application of species-habitat networks, we present a case study on butterflies inhabiting multiple grassland types across a heterogeneous protected area in North-East Italy. We sampled adult butterflies in 44 sites, each belonging to one of the five major habitat types in the protected area, that is, disturbed grasslands, continuous grasslands, evolved grasslands, hay meadows and wet meadows. First, we applied traditional diversity analyses to explore butterfly species richness and evenness. Second, we built and analyzed both the unipartite network, linking habitat patches via shared species, and the bipartite network, linking species to individual habitat patches.Aims(i) To describe the emerging properties (connectance, modularity, nestedness, and robustness) of the species-habitat network at the scale of the whole protected area, and (ii) to identify the key habitats patches for butterfly conservation across the protected area, that is, those supporting the highest number of species and those with unique species assemblages (e.g., hosting specialist species).ResultsThe species-habitat network appeared to have a weak modular structure, meaning that the main habitat types tended to host different species assemblages. However, the habitats also shared a large proportion of species that were able to visit multiple habitats and use resources across the whole study area. Even butterfly species typically considered as habitat specialists were actually observed across multiple habitat patches, suggesting that protecting them only within their focal habitat might be ineffective. Our species-habitat network approach helped identifying both central habitat patches that were able to support the highest number of species, and habitat patches that supported rare specialist species.

Project description:Habitat selection is a process that spans space, time and individual life histories. Ecological analyses of animal distributions and preferences are most accurate when they account for inherent dynamics of the habitat selection process. Strong territoriality can constrain perception of habitat availability by individual animals or groups attempting to colonize or establish new territory. Because habitat selection is a function of habitat availability, broad-scale changes in habitat availability or occupancy can drive density-dependent habitat functional responses. We investigated density-dependent habitat selection over a 19-year period of grey wolf (Canis lupus) recovery in Michigan, USA, using a generalized linear mixed model framework to develop a resource selection probability function (RSPF) with habitat coefficients conditioned on random effects for wolf packs and random year intercepts. In addition, we allowed habitat coefficients to vary as interactions with increasing wolf density over space and time. Results indicated that pack presence was driven by factors representing topography, human development, winter prey availability, forest structure, roads, streams and snow. Importantly, responses to many of these predictors were density-dependent. Spatio-temporal dynamics and population changes can cause considerable variation in wildlife-habitat relationships, possibly confounding interpretation of conventional habitat selection models. By incorporating territoriality into an RSPF analysis, we determined that wolves' habitat use in Michigan shifted over time, for example, exhibiting declining responses to winter prey indices and switching from positive to negative responses with respect to stream densities. We consider this an important example of a habitat functional response in wolves, driven by colonization, density-dependence and changes in occupancy during a time period of range expansion and population increase.
