The glycan symbol nomenclature proposed by Harvey et al. in these pages has relative advantages and disadvantages. The use of symbols to depict glycans originated from Kornfeld in 1978, was systematized in the First Edition of "Essentials of Glycobiology" and updated for the second edition, with input from relevant organizations such as the Consortium for Functional Glycomics. Project description:Nonulosonic acids or non-2-ulosonic acids (NulOs) are an ancient family of 2-ketoaldonic acids (α-ketoaldonic acids) with a 9-carbon backbone. In nature, these monosaccharides occur either in a 3-deoxy form (referred to as "sialic acids") or in a 3,9-dideoxy "sialic-acid-like" form. The former sialic acids are most common in the deuterostome lineage, including vertebrates, and mimicked by some of their pathogens. The latter sialic-acid-like molecules are found in bacteria and archaea. NulOs are often prominently positioned at the outermost tips of cell surface glycans, and have many key roles in evolution, biology and disease. The diversity of stereochemistry and structural modifications among the NulOs contributes to more than 90 sialic acid forms and 50 sialic-acid-like variants described thus far in nature. This paper reports the curation of these diverse naturally occurring NulOs at the NCBI sialic acid page (https://www.ncbi.nlm.nih.gov/glycans/sialic.html) as part of the NCBI-Glycans initiative. This includes external links to relevant Carbohydrate Structure Databases. As the amino and hydroxyl groups of these monosaccharides are extensively derivatized by various substituents in nature, the Symbol Nomenclature For Glycans (SNFG) rules have been expanded to represent this natural diversity. These developments help illustrate the natural diversity of sialic acids and related NulOs, and enable their systematic representation in publications and online resources.

Project description:A substantial shortcoming of large-scale datasets is often the inability to easily represent and visualize key features. This problem becomes acute when considering the increasing technical ability to profile large numbers of glycopeptides and glycans in recent studies. Here, we describe a simple, concise graphical representation intended to capture the microheterogeneity associated with glycan modification at specific sites. We illustrate this method by showing visual representations of the glycans and glycopeptides from a variety of species. The graphical representation presented allows one to easily discern the compositions of all glycans, similarities and differences of modifications found in different samples and, in the case of N-linked glycans, the initial steps in the biosynthetic pathway.

Project description:In the beginning was the word. But there were no words for N-glycans, at least, no simple words. Next to chemical formulas, the IUPAC code can be regarded as the best, most reliable and yet immediately comprehensible annotation of oligosaccharide structures of any type from any source. When it comes to N-glycans, the venerable IUPAC code has, however, been widely supplanted by highly simplified terms for N-glycans that count the number of antennae or certain components such as galactoses, sialic acids and fucoses and give only limited room for exact structure description. The highly illustrative - and fortunately now standardized - cartoon depictions gained much ground during the last years. By their very nature, cartoons can neither be written nor spoken. The underlying machine codes (e.g., GlycoCT, WURCS) are definitely not intended for direct use in human communication. So, one might feel the need for a simple, yet intelligible and precise system for alphanumeric descriptions of the hundreds and thousands of N-glycan structures. Here, we present a system that describes N-glycans by defining their terminal elements. To minimize redundancy and length of terms, the common elements of N-glycans are taken as granted. The preset reading order facilitates definition of positional isomers. The combination with elements of the condensed IUPAC code allows to describe even rather complex structural elements. Thus, this "proglycan" coding could be the missing link between drawn structures and software-oriented representations of N-glycan structures. On top, it may greatly facilitate keyboard-based mining for glycan substructures in glycan repositories.

Project description:Letter production relies on a tight coupling between motor movements and visual feedback-each stroke of the letter is visually experienced as it is produced. Experience with letter production leads to increases in functional connectivity, a measure of neural communication, among visual and motor brain systems and leads to gains in letter recognition in preliterate children. We hypothesized that the contingency between the motor and visual experiences of the written form during production would result in both effects. Twenty literate adults were trained on four sets of novel symbols over the course of one week. Each symbol set was trained through one of four training conditions: drawing with ink, drawing without ink, watching a handwritten symbol unfold as if being drawn, and watching a static handwritten symbol. Contingency of motor and visual experiences occurred in the drawing with ink condition. The motor and visual experiences were rendered non-contingent in each of the other three conditions by controlling for visual or motor experience. Participants were presented with the trained symbols during fMRI scanning at three time points: one pre-training, one post-training, and one after a week-long no-training delay. Recognition was tested after each training session and after the third scan. We found that the contingency between visual and motor experiences during production changed the pattern of functional connectivity among visual, motor, and auditory neural communities and resulted in better recognition performance at post-training than at pre-training. Recognition gains were maintained after the no-training delay, but the functional connections observed immediately after training returned to their pre-training baselines. Our results suggest that behaviors that couple sensory and motor systems result in temporary changes in neural communication during perception that may not directly support changes in recognition.

Project description:Traffic signals, i.e., iconic symbols conveying traffic rules, generally represent spatial or movement meanings, e.g., "Stop", "Go", "Bend warning", or "No entry", and we visually perceive these symbols and produce appropriate bodily actions. The traffic signals are clearly thought to assist in producing bodily actions such as going forward or stopping, and the combination of symbolic recognition through visual perception and production of bodily actions could be one example of embodied cognition. However, to what extent our bodily actions are associated with the symbolic representations of commonly used traffic signals remains unknown. Here we experimentally investigated how traffic symbol recognition cognitively affects bodily action patterns, by employing a simple stimulus-response task for traffic sign recognition with a response of either sliding or pushing down on a joystick in a gamepad. We found that when operating the joystick, participants' slide reaction in response to the "Go" traffic symbol was significantly faster than their push reaction, while their response time to the "Stop" signal showed no differences between sliding and pushing actions. These results suggested that there was a possible association between certain action patterns and traffic symbol recognition, and in particular the "Go" symbol was congruent with a sliding action as a bodily response. Our findings may thus reveal an example of embodied cognition in visual perception of traffic signals.

Project description:In this article, we employ simple descriptive methods in order to explore the peculiar behavior of the symbols in the Voynich Manuscript. Such an analysis reveals a group of symbols which are further analyzed for the possibility of being compounds (or ligatures), using a specifically developed method. The results suggest the possibility that the alphabet of the manuscript is a lot smaller, and steganographic type of encoding is proposed to explain the newly revealed properties.

Project description:This study focuses on category formation for individual agents and the dynamics of symbol emergence in a multi-agent system through semiotic communication. In this study, the semiotic communication refers to exchanging signs composed of the signifier (i.e., words) and the signified (i.e., categories). We define the generation and interpretation of signs associated with the categories formed through the agent's own sensory experience or by exchanging signs with other agents as basic functions of the semiotic communication. From the viewpoint of language evolution and symbol emergence, organization of a symbol system in a multi-agent system (i.e., agent society) is considered as a bottom-up and dynamic process, where individual agents share the meaning of signs and categorize sensory experience. A constructive computational model can explain the mutual dependency of the two processes and has mathematical support that guarantees a symbol system's emergence and sharing within the multi-agent system. In this paper, we describe a new computational model that represents symbol emergence in a two-agent system based on a probabilistic generative model for multimodal categorization. It models semiotic communication via a probabilistic rejection based on the receiver's own belief. We have found that the dynamics by which cognitively independent agents create a symbol system through their semiotic communication can be regarded as the inference process of a hidden variable in an interpersonal multimodal categorizer, i.e., the complete system can be regarded as a single agent performing multimodal categorization using the sensors of all agents, if we define the rejection probability based on the Metropolis-Hastings algorithm. The validity of the proposed model and algorithm for symbol emergence, i.e., forming and sharing signs and categories, is also verified in an experiment with two agents observing daily objects in the real-world environment. In the experiment, we compared three communication algorithms: no communication, no rejection, and the proposed algorithm. The experimental results demonstrate that our model reproduces the phenomena of symbol emergence, which does not require a teacher who would know a pre-existing symbol system. Instead, the multi-agent system can form and use a symbol system without having pre-existing categories.

Project description:As DRAM technology continues to evolve towards smaller feature sizes and increased densities, faults in DRAM subsystem are becoming more severe. Current servers mostly use CHIPKILL based schemes to tolerate up-to one/two symbol errors per DRAM beat. Such schemes may not detect multiple symbol errors arising due to faults in multiple devices and/or data-bus, address bus. In this article, we introduce Single Symbol Correction Multiple Symbol Detection (SSCMSD)-a novel error handling scheme to correct single-symbol errors and detect multi-symbol errors. Our scheme makes use of a hash in combination with Error Correcting Code (ECC) to avoid silent data corruptions (SDCs). We develop a novel scheme that deploys 32-bit CRC along with Reed-Solomon code to implement SSCMSD for a ×4 based DDR4 system. Simulation based experiments show that our scheme effectively guards against device, data-bus and address-bus errors only limited by the aliasing probability of the hash. Our novel design enabled us to achieve this without introducing additional READ latency. We need 19 chips per rank, 76 data bus-lines and additional hash-logic at the memory controller.

Project description:One of the most important aspects of mathematical cognition in humans is the ability to symbolically represent magnitudes and quantities. In the last 20 years it has been shown that not only humans but also other primates, birds and dolphins can use symbolic representation of quantities. However, it remains unclear to what extent this ability is spread across the animal kingdom. Here, by training archerfish to associate variable amounts of rewards with different geometric shapes, we show for the first time that lower vertebrates can also associate a value with a symbol and make a decision that maximizes their food intake based on this information. In addition, the archerfish is able to understand up to four different quantities and organize them mentally in an ordinal manner, similar to observations in higher vertebrates. These findings point in the direction of the existence of an approximate magnitude system in fish.
