Project description:We confirmed sympatric occurrence of Taenia solium, T. saginata, and T. asiatica in western Thailand. DNA analysis of morphologically identified T. saginata, in a dual infection with T. solium, indicated it was T. asiatica. To our knowledge, this report is the first of T. asiatica and a dual Taenia infection from Thailand.

Project description:Mastomys natalensis is widespread in sub-Saharan Africa and hosts several arenavirus species, including the pathogenic zoonotic Lassa virus in West Africa. Mitochondrial lineages sub-divide the range of M. natalensis and have been associated with cryptic structure within the species. To test specificity of arenaviruses to hosts carrying these lineages, we screened 1772 M. natalensis in a large area of Tanzania where three mitochondrial lineages meet. We detected fifty-two individuals that were positive for one of three arenaviruses: Gairo, Morogoro, and Luna virus. This is the first record of Luna virus in Tanzania. We confirmed the specificity of each arenavirus to a distinct host mitochondrial lineage except for three cases in one locality at the centre of a host hybrid zone. No arenaviruses were detected in a large part of the study area. Morogoro and Gairo virus showed differences in prevalence (Morogoro virus lower than Gairo virus) and in genetic structure (Morogoro virus more structured than Gairo virus). However, both viruses have genetic neighbourhood size estimates of the same order of magnitude as Lassa virus. While differences in arenavirus and/or host evolutionary and ecological dynamics may exist, Tanzanian arenaviruses could be suited to model Lassa virus dynamics in M. natalensis.

Project description:BackgroundBees (Hymenoptera: Apoidea: Anthophila) are the most important group of pollinators with about 20,507 known species worldwide. Despite the critical role of bees in providing pollination services, studies aiming at understanding which species are present across disturbance gradients are scarce. Limited taxononomic information for the existing and unidentified bee species in Tanzania make their conservation haphazard. Here, we present a dataset of bee species records obtained from a survey in nothern Tanzania i.e. Kilimanjaro, Arusha and Manyara regions. Our findings serve as baseline data necessary for understanding the diversity and distribution of bees in the northern parts of the country, which is a critical step in devising robust conservation and monitoring strategies for their populations.New informationIn this paper, we present information on 45 bee species belonging to 20 genera and four families sampled using a combination of sweep-netting and pan trap methods. Most species (27, ~ 60%) belong to the family Halictidae followed by 16 species (35.5%) from the family Apidae. Megachilidae and Andrenidae were the least represented, each with only one species (2.2%). Additional species of Apidae and Megachilidae sampled during this survey are not yet published on Global Biodiversity Information Facility (GBIF), once they will be available on GBIF, they will be published in a subsequent paper. From a total of 953 occurrences, highest numbers were recorded in Kilimanjaro Region (n = 511), followed by Arusha (n = 410) and Manyara (n = 32), but this pattern reflects the sampling efforts of the research project rather than real bias in the distributions of bee species in northern Tanzania.

Project description:Numerous species have been reported to form mixed-species groups, however, little is known about the interplay between niche partitioning and mixed-species group formation. Furthermore, it is often unclear whether species come together by chance due to overlapping habitat preferences, by shared attraction to resources, or by attraction between them. We assessed habitat partitioning, co-occurrence patterns, and mixed-species group formation of sympatric Australian humpback (Sousa sahulensis) and Indo-Pacific bottlenose dolphins (Tursiops aduncus) around the North West Cape, Western Australia, with a joint species distribution model and temporal analyses of sighting data. Australian humpback dolphins preferred shallower and more nearshore waters than Indo-Pacific bottlenose dolphins, yet these species co-occurred more often than expected by chance given shared responses to environmental variables. Indo-Pacific bottlenose dolphins were sighted more often than Australian humpback dolphins during the afternoon, however, we did not find any temporal patterns in the occurrence of mixed-species groups. We propose that the positive association in the species' occurrence indicates the active formation of mixed-species groups. By evaluating habitat partitioning and co-occurrence patterns, this study provides direction for future work which should proceed to investigate the benefits that these species may gain from grouping with each other.

Project description:Peste des petits ruminants (PPR) is an important transboundary animal disease of domestic small ruminants, camels, and wild artiodactyls. The disease has significant socio-economic impact on communities that depend on livestock for their livelihood and is a threat to endangered susceptible wild species. The aim of this review was to describe the introduction of PPR to Tanzania and its subsequent spread to different parts of the country. On-line databases were searched for peer-reviewed and grey literature, formal and informal reports were obtained from Tanzanian Zonal Veterinary Investigation Centres and Laboratories, and Veterinary Officers involved with PPR surveillance were contacted. PPR virus (PPRV) was confirmed in northern Tanzania in 2008, although serological data from samples collected in the region in 1998 and 2004, and evidence that the virus was already circulating in Uganda in 2003, suggests that PPRV might have been present earlier than this. It is likely that the virus which became established in Tanzania was introduced from Kenya between 2006-7 through the cross-border movement of small ruminants for trade or grazing resources, and then spread to eastern, central, and southern Tanzania from 2008 to 2010 through movement of small ruminants by pastoralists and traders. There was no evidence of PPRV sero-conversion in wildlife based on sera collected up to 2012, suggesting that they did not play a vectoring or bridging role in the establishment of PPRV in Tanzania. PPRV lineages II, III and IV have been detected, indicating that there have been several virus introductions. PPRV is now considered to be endemic in sheep and goats in Tanzania, but there has been no evidence of PPR clinical disease in wildlife species in Tanzania, although serum samples collected in 2014 from several wild ruminant species were PPRV sero-positive. Similarly, no PPR disease has been observed in cattle and camels. In these atypical hosts, serological evidence indicates exposure to PPRV infection, most likely through spillover from infected sheep and goats. Some of the challenges for PPRV eradication in Tanzania include movements of small ruminants, including transboundary movements, and the capacity of veterinary services for disease surveillance and vaccination. Using wildlife and atypical domestic hosts for PPR surveillance is a useful indicator of endemism and the ongoing circulation of PPRV in livestock, especially during the implementation of vaccination to control or eliminate the disease in sheep and goats. PPR disease has a major socio-economic impact in Tanzania, which justifies the investment in a comprehensive PPRV eradication programme.

Project description:Disentangling the role of competition in regulating the distribution of sympatric species can be difficult because species can have different habitat preferences or time use that introduce non-random patterns that are not related to interspecific interactions. We adopted a multi-step approach to systematically incorporate habitat preferences while investigating the co-occurrence of two presumed competitors, morphologically similar, and closely related ground-dwelling birds: the brown tinamou (Crypturellus obsoletus) and the tataupa tinamou (C. tataupa). First, we used single-species occupancy models to identify the main landscape characteristics affecting site occupancy, while accounting for detection probability. We then used these factors to control for the effect of habitat while investigating species co-occurrence. In addition, we investigated species present-time partitioning by measuring the degree of overlap in their activity time. Both species were strictly diurnal and their activity time highly overlapped (i.e., the species are not present-time partitioning). The distribution of the two species varied across the landscape, and they seemed to occupy opposite portions of the study area, but co-occurrence models and species interaction factors suggested that the tinamous have independent occupancy and detection. In addition, co-occurrence models that accounted for habitat performed better than models without habitat covariates. The observed co-occurrence pattern is more likely related to habitat preferences, wherein species segregated by elevation. These results provide evidence that habitat characteristics can play a bigger role than interspecific interactions in regulating co-existence of some species. Therefore, exploring habitat preferences while analyzing co-occurrence patterns is essential, in addition to being a feasible approach to achieve more accurate estimation of parameters reflecting species interactions. Occupancy models can be a valuable tool in such modeling.

Project description:Interspecific interactions can be a key driver of habitat use, and must be accounted for in conservation planning. However, spatial partitioning between African carnivores, and how this varies with scale, remains poorly understood. Furthermore, most studies have taken place within small or highly protected areas, rather than in the heterogeneous, mixed-use landscapes characteristic of much of modern Africa. Here, we provide one of the first empirical investigations into population-level competitive interactions among an African large carnivore guild. We collected detection/non-detection data for an eastern African large carnivore guild in Tanzania's Ruaha-Rungwa conservation landscape, over an area of ~45,000 km2. We then applied conditional co-occupancy models to investigate co-occurrence between lion, leopard, and African wild dog, at two biologically meaningful scales. Co-occurrence patterns of cheetah and spotted hyaena could not be modelled. After accounting for habitat and detection effects, we found some evidence of wild dog avoidance of lion at the home range scale, and strong evidence of fine-scale avoidance. We found no evidence of interspecific exclusion of leopard by lion; rather, positive associations were observed at both scales, suggesting shared habitat preferences. We found little evidence of leopard habitat use being affected by wild dog. Our findings also reveal some interspecific effects on species detection, at both scales. In most cases, habitat use was driven more strongly by other habitat effects, such as biotic resources or anthropogenic pressures, than by interspecific pressures, even where evidence of the latter was present. Overall, our results help shed light on interspecific effects within an assemblage that has rarely been examined at this scale. We also demonstrate the effectiveness of sign-based co-occurrence modelling to describe interspecific spatial patterns of sympatric large carnivores across large scales. We conclude by discussing the implications of our findings for large carnivore conservation in modern African systems.

Project description:Machupo virus and Chapare virus are members of the Tacaribe serocomplex (virus family Arenaviridae) and etiological agents of hemorrhagic fever in humans in Bolivia. The nucleotide sequences of the complete Z genes, a large fragment of the RNA-dependent RNA polymerase genes, the complete glycoprotein precursor genes, and the complete nucleocapsid protein genes of 8 strains of Machupo virus were determined to increase our knowledge of the genetic diversity among the Bolivian arenaviruses. The results of analyses of the predicted amino acid sequences of the glycoproteins of the Machupo virus strains and Chapare virus strain 200001071 indicated that immune plasma from hemorrhagic fever cases caused by Machupo virus may prove beneficial in the treatment of Bolivian hemorrhagic fever but not hemorrhagic fever caused by Chapare virus.

Project description:It is well known that birds have great diversity in nesting strategies, but we still have limited knowledge of the variation among species that share the habitat. Here, I will report and compare the nesting strategies between the two sympatric songbirds. Blue-capped (Uraeginthus cyanocephalus) and red-cheeked cordon-bleus (Uraeginthus bengalus) are socially monogamous, biparental songbirds (family Estrildidae) that sympatrically inhabit arid landscapes with trees and bushes in East Africa. Both species build domed nests with grasses that are often located near wasp nests. They also sometimes take over old weaver (family Ploceidae) nests. While these nesting strategies are already described as common behavioral traits in both species in the literature, interspecies variation in these nesting strategies in areas of sympatry is not reported. My initial field observation during their breeding season suggested that whether these nesting strategies were adopted or not varied somewhat between the sympatric cordon-bleus. Thus, I carried out a more formal investigation to test these differences. I found that red-cheeked cordon-bleus built their nests near wasp nests more frequently than blue-capped cordon-bleus, while I did not find any other significant differences between the nesting sites of the two species, such as the use of weaver nests, the types of nesting plants, or nest heights. These results suggest that the sympatric cordon-bleus share several nest-site characteristics, but that red-cheeked cordon-bleus have an affinity for nesting near wasp nests. Further studies will be required to elucidate the costs and benefits of these nesting strategies or the role that adjacency to wasp nests might play in the sympatry of the two species.

Project description:Foot rot disease caused by Phytophthora capsici is a serious threat to black pepper cultivation in India and globally. High diversity exists among the Phytophthora isolates of black pepper and hence detailed investigations of their morphology and phylogenetic taxonomy were carried out in the present study. In order to resolve the diversity, 182 isolates of Phytophthora, collected from different black pepper-growing tracts of South India during 1998-2013 and maintained in the National Repository of Phytophthora at ICAR-Indian Institute of Spices Research, Kozhikode, were subjected to morphological, molecular and phylogenetic characterization. Morphologically all the isolates were long pedicellate with umbellate/simple sympodial sporangiophores and papillate sporangia with l/b ranging from 1.63 to 2.55 µm. Maximum temperature for the growth was ~ 34 °C. Chlamydospores were observed in "tropicalis" group, whereas they were absent in "capsici" group. Initial molecular studies using internal transcribed spacer (ITS) marker gene showed two clear cut lineages-"capsici-like" and "tropicalis-like" groups among them. Representative isolates from each group were subjected to host differential test, multilocus sequence typing (MLST) and phylogeny studies. MLST analysis of seven nuclear genes (60S ribosomal protein L10, beta-tubulin, elongation factor 1 alpha, enolase, heat shock protein 90, 28S ribosomal DNA and TigA gene fusion protein) clearly delineated black pepper Phytophthora isolates into two distinct species-P. capsici and P. tropicalis. On comparing with type strains from ATCC, it was found that the type strains of P. capsici and P. tropicalis differed from black pepper isolates in their infectivity on black pepper. The high degree of genetic polymorphism observed in black pepper Phytophthora isolates is an indication of the selection pressure they are subjected to in the complex habitat which ultimately may lead to speciation. So based on the extensive analysis, it is unambiguously proved that the foot rot disease of black pepper in India is predominantly caused by two species of Phytophthora, viz. P. capsici and P. tropicalis. Presence of multiple species of Phytophthora in the black pepper agro-ecosystem warrants a revisit to the control strategy being adopted for managing this serious disease. The silent molecular evolution taking place in such an ecological niche needs to be critically studied for the sustainable management of foot rot disease.
