Massive sorghum collection genotyped with SSR markers to enhance use of global genetic resources.

ABSTRACT: Large ex situ collections require approaches for sampling manageable amounts of germplasm for in-depth characterization and use. We present here a large diversity survey in sorghum with 3367 accessions and 41 reference nuclear SSR markers. Of 19 alleles on average per locus, the largest numbers of alleles were concentrated in central and eastern Africa. Cultivated sorghum appeared structured according to geographic regions and race within region. A total of 13 groups of variable size were distinguished. The peripheral groups in western Africa, southern Africa and eastern Asia were the most homogeneous and clearly differentiated. Except for Kafir, there was little correspondence between races and marker-based groups. Bicolor, Caudatum, Durra and Guinea types were each dispersed in three groups or more. Races should therefore better be referred to as morphotypes. Wild and weedy accessions were very diverse and scattered among cultivated samples, reinforcing the idea that large gene-flow exists between the different compartments. Our study provides an entry to global sorghum germplasm collections. Our reference marker kit can serve to aggregate additional studies and enhance international collaboration. We propose a core reference set in order to facilitate integrated phenotyping experiments towards refined functional understanding of sorghum diversity.

Project description:Sweet sorghum is a cereal crop in the grass family belonging to the genus Sorghum bicolor L. Moench. It is known in its sugary juice that is accumulated in its stalk and efficient C4 photosynthetic pathway. Only few molecular genetic diversity studies of Ethiopian sweet sorghum have been carried out. Understanding the genetic diversity of plants is the basis for genetic improvement, effective conservation and efficient utilization of genetic resources. Therefore, the objective of this study was to evaluate the genetic diversity and population structure of Ethiopian sweet sorghum genotypes collected from major growing areas of Ethiopia. In the present study, thirteen SSR markers produced a total of 136 alleles across all the 91 sweet sorghum accessions with an average of 10.46 alleles per marker. The major allele frequency per marker ranged from 0.16 to 0.41 with an average of 0.25. The number of alleles per marker ranged from 6 to 15. The mean PIC value was 0.80. The pair-wise genetic differentiation among the five studied sweet sorghum populations ranged from 0.07 to 0.19. The highest Fst (0.19) and the lowest Fst (0.07) population differentiation were observed between sweet sorghum population of South Wollo and Oromia Liyu Zone, and North Shewa and East Gojam sweet sorghum populations, respectively. The analysis of gene flow across populations showed that the highest gene flow was recorded between North Shewa and East Gojam (2.879), whereas the least gene flow was observed between South Wollo and Oromia Liyu Zone (0.618). The analysis of molecular variance revealed that 16% variation was observed among populations and 84% variation has been observed within populations. Meanwhile, the STRUCTURE and UPGMA methods of clustering suggested that the sampled sweet sorghum populations were clustered into two main groups (K = 2). This comprehensive study of genetic diversity and population structure of sweet sorghum (Sorghum bicolor) in Ethiopia suggests that future sweet sorghum improvement and utilization strategies should take the magnitude and pattern of genetic diversity into consideration.

Project description:Dwarfing and the selection of optimal plant types constitute the primary focus of sorghum breeding. However, the lack of clarity regarding the gene types associated with plant height genes Dw1-Dw4 in the primary breeding materials has led to increased plant heights in improved offspring of the same plant height type, resulting in unsatisfactory morphological traits. This study aimed to elucidate the gene types related to plant height in breeding materials, validate the regulatory mechanisms, and establish a material improvement system. The goal was to achieve molecular-marker-assisted dwarf breeding through the detection of plant height genes and the test cross verification of main Chinese sorghum materials. Using 38 main male sterile lines and 57 main restorer lines of grain sorghum as materials, three plant height genes were detected and classified. Ninety-five F1 generation hybrids of these materials, along with typical materials, were measured at the wax maturity stage. Test cross results demonstrated that the variation in dw1-dw3 genes in the breeding materials significantly influenced the plant height of hybrid offspring. The main male sterile lines in Chinese sorghum predominantly exhibited the "three-dwarf" type of Kafir and its improved lines, characterized by the genotype (Dw1-Dw2-dw3-dw4). On the other hand, restorer lines mainly showcased the improved "two-dwarf" (Dw1-Dw2-dw3-dw4) genotype of the Kaoliang/Caudatum subspecies, along with the "three-dwarf" type of some Kafir and its improved lines. The test materials predominantly contained dw3 genes, with relatively fewer dw1 genes in the restorer lines. The primary restorer materials lacked the dw2 gene, and dw2 significantly influenced plant type. The increased plant height in improved offspring of the same plant height type material was attributed to differences in gene types. Therefore, the enhancement of plant height in breeding materials should prioritize the use of different methods in conjunction with Dw1 and Dw2 classification.
