The plant phenological online database (PPODB): an online database for long-term phenological data.

ABSTRACT: We present an online database that provides unrestricted and free access to over 16 million plant phenological observations from over 8,000 stations in Central Europe between the years 1880 and 2009. Unique features are (1) a flexible and unrestricted access to a full-fledged database, allowing for a wide range of individual queries and data retrieval, (2) historical data for Germany before 1951 ranging back to 1880, and (3) more than 480 curated long-term time series covering more than 100 years for individual phenological phases and plants combined over Natural Regions in Germany. Time series for single stations or Natural Regions can be accessed through a user-friendly graphical geo-referenced interface. The joint databases made available with the plant phenological database PPODB render accessible an important data source for further analyses of long-term changes in phenology. The database can be accessed via www.ppodb.de .

Long-term data reveal widespread phenological change across major US estuarine food webs.

Project description:Climate change is shifting the timing of organismal life-history events. Although consequential food-web mismatches can emerge if predators and prey shift at different rates, research on phenological shifts has traditionally focused on single trophic levels. Here, we analysed >2000 long-term, monthly time series of phytoplankton, zooplankton, and fish abundance or biomass for the San Francisco, Chesapeake, and Massachusetts bays. Phenological shifts occurred in over a quarter (28%) of the combined series across all three estuaries. However, phenological trends for many taxa (ca. 29-68%) did not track the changing environment. While planktonic taxa largely advanced their phenologies, fishes displayed broad patterns of both advanced and delayed timing of peak abundance. Overall, these divergent patterns illustrate the potential for climate-driven trophic mismatches. Our results suggest that even if signatures of global climate change differ locally, widespread phenological change has the potential to disrupt estuarine food webs.

Long-term phenological shifts in raptor migration and climate.

Project description:Climate change is having a discernible effect on many biological and ecological processes. Among observed changes, modifications in bird phenology have been widely documented. However, most studies have interpreted phenological shifts as gradual biological adjustments in response to the alteration of the thermal regime. Here we analysed a long-term dataset (1980-2010) of short-distance migratory raptors in five European regions. We revealed that the responses of these birds to climate-induced changes in autumn temperatures are abrupt and synchronous at a continental scale. We found that when the temperatures increased, birds delayed their mean passage date of autumn migration. Such delay, in addition to an earlier spring migration, suggests that a significant warming may induce an extension of the breeding-area residence time of migratory raptors, which may eventually lead to residency.

BBGD: an online database for blueberry genomic data.

Project description:Blueberry is a member of the Ericaceae family, which also includes closely related cranberry and more distantly related rhododendron, azalea, and mountain laurel. Blueberry is a major berry crop in the United States, and one that has great nutritional and economical value. Extreme low temperatures, however, reduce crop yield and cause major losses to US farmers. A better understanding of the genes and biochemical pathways that are up- or down-regulated during cold acclimation is needed to produce blueberry cultivars with enhanced cold hardiness. To that end, the blueberry genomics database (BBDG) was developed. Along with the analysis tools and web-based query interfaces, the database serves both the broader Ericaceae research community and the blueberry research community specifically by making available ESTs and gene expression data in searchable formats and in elucidating the underlying mechanisms of cold acclimation and freeze tolerance in blueberry.BBGD is the world's first database for blueberry genomics. BBGD is both a sequence and gene expression database. It stores both EST and microarray data and allows scientists to correlate expression profiles with gene function. BBGD is a public online database. Presently, the main focus of the database is the identification of genes in blueberry that are significantly induced or suppressed after low temperature exposure.By using the database, researchers have developed EST-based markers for mapping and have identified a number of "candidate" cold tolerance genes that are highly expressed in blueberry flower buds after exposure to low temperatures.

Feedback of coastal marshes to climate change: Long-term phenological shifts.

Project description:Coastal marshes are important carbon sinks facing serious threats from climatic stressors. Current research reveals that the growth of individual marsh plants is susceptible to a changing climate, but the responses of different marsh systems at a landscape scale are less clear. Here, we document the multi-decadal changes in the phenology and the area of the extensive coastal marshes in Louisiana, USA, a representative of coastal ecosystems around the world that currently experiencing sea-level rise, temperature warming, and atmospheric CO 2 increase. The phenological records are constructed using the longest continuous satellite-based record of the Earth's ecosystems, the Landsat data, and an advanced modeling technique, the nonlinear mixed model. We find that the length of the growing seasons of the intermediate and brackish marshes increased concomitantly with the atmospheric CO 2 concentration over the last 30 years, and predict that such changes will continue and accelerate in the future. These phenological changes suggest a potential increase in CO 2 uptake and thus a negative feedback mechanism to climate change. The areas of the freshwater and intermediate marshes were stable over the period studied, but the areas of the brackish and saline marshes decreased substantially, suggesting ecosystem instability and carbon storage loss under the anticipated sea-level rise. The marshes' phenological shifts portend their potentially critical role in climate mitigation, and the different responses among systems shed light on the underlying mechanisms of such changes.

Long-term, climate-driven phenological shift in a tropical large carnivore.

Project description:Understanding the degree to which animals are shifting their phenology to track optimal conditions as the climate changes is essential to predicting ecological responses to global change. Species at low latitudes or high trophic levels are theoretically expected to exhibit weaker phenological responses than other species, but limited research on tropical systems or on top predators impedes insight into the contexts in which these predictions are upheld. Moreover, a lack of phenological studies on top predators limits understanding of how climate change impacts propagate through entire ecosystems. Using a 30-y dataset on endangered African wild dogs (Lycaon pictus), we examined changes in reproductive phenology and temperatures during birthing and denning over time, as well as potential fitness consequences of these changes. We hypothesized that their phenology would shift to track a stable thermal range over time. Data from 60 packs and 141 unique pack-years revealed that wild dogs have delayed parturition by 7 days per decade on average in response to long-term warming. This shift has led to temperatures on birthing dates remaining relatively stable but, contrary to expectation, has led to increased temperatures during denning periods. Increased denning temperatures were associated with reduced reproductive success, suggesting that a continued phenological shift in the species may become maladaptive. Such results indicate that climate-driven shifts could be more widespread in upper trophic levels than previously appreciated, and they extend theoretical understanding of the species traits and environmental contexts in which large phenological shifts can be expected to occur as the climate changes.

The Rhododendron Plant Genome Database (RPGD): a comprehensive online omics database for Rhododendron.

Project description:BackgroundThe genus Rhododendron L. has been widely cultivated for hundreds of years around the world. Members of this genus are known for great ornamental and medicinal value. Owing to advances in sequencing technology, genomes and transcriptomes of members of the Rhododendron genus have been sequenced and published by various laboratories. With increasing amounts of omics data available, a centralized platform is necessary for effective storage, analysis, and integration of these large-scale datasets to ensure consistency, independence, and maintainability.ResultsHere, we report our development of the Rhododendron Plant Genome Database (RPGD; http://bioinfor.kib.ac.cn/RPGD/ ), which represents the first comprehensive database of Rhododendron genomics information. It includes large amounts of omics data, including genome sequence assemblies for R. delavayi, R. williamsianum, and R. simsii, gene expression profiles derived from public RNA-Seq data, functional annotations, gene families, transcription factor identification, gene homology, simple sequence repeats, and chloroplast genome. Additionally, many useful tools, including BLAST, JBrowse, Orthologous Groups, Genome Synteny Browser, Flanking Sequence Finder, Expression Heatmap, and Batch Download were integrated into the platform.ConclusionsRPGD is designed to be a comprehensive and helpful platform for all Rhododendron researchers. Believe that RPGD will be an indispensable hub for Rhododendron studies.

An online global database of Hemiptera-Phytoplasma-Plant biological interactions.

Project description:BackgroundPhytoplasmas are phloem-limited plant pathogenic bacteria in the class Mollicutes transmitted by sap-feeding insect vectors of the Order Hemiptera. Vectors still have not yet been identified for about half of the 33 known phytoplasma groups and this has greatly hindered efforts to control the spread of diseases affecting important crops. Extensive gaps of knowledge on actual phytoplasma vectors and on the plant disease epidemiology prevent our understanding of the basic underlying biological mechanisms that facilitate interactions between insects, phytoplasmas and their host plants.New informationThis paper presents a complete online database of Hemiptera-Phytoplasma-Plant (HPP) biological interactions worldwide, searchable via an online interface. The raw data are available through Zenodo at https://doi.org/10.5281/zenodo.2532738. The online database search interface was created using the 3I software (Dmitriev 2006) which enhances data usability by providing a customised web interface (http://trivellone.speciesfile.org/) that provides an overview of the recorded biological interactions and ability to discover particular interactions by searching for one or more phytoplasma, insect or plant taxa. The database will facilitate synthesis of all available and relevant data on the observed associations between phytoplasmas and their insect and plant hosts and will provide useful data to generate and test ecological and evolutionary hypotheses.

Warming induces short-term phenological shifts in pollinator-plant interactions that enhance larval development in honey bee.

Project description:Climate warming can precipitate mismatches in plant-pollinator interactions by altering their phenologies of both parties, impacting ecosystem services. While most studies have focused on long-term, seasonal phenological shifts, the effect of warming on short-term phenological match-mismatch in these interactions remains unclear. Here, we investigate how experimental warming affects within-day foraging behavior of the honey bee (Apis mellifera) and plant anthesis, and whether the resulting changes in bee pollen composition, in terms of the relative abundance of pollen from different plant species, influences larval development. Experimental warming advanced both the within-day foraging by bees and anthesis of Bidens pilosa-the predominant pollen source among all plant species represented in the collected pollen. Through experimental manipulation of pollen composition, we demonstrated that an increased proportion of B. pilosa pollen in the diet enhanced bee larval growth efficiency. Overall, our study demonstrates that warming may influence pollinator interactions with the many plant species by affecting pollinator behaviors and plant anthesis on short-term temporal scales, with potential implications for pollinator larval development.

The electronic Rothamsted Archive (e-RA), an online resource for data from the Rothamsted long-term experiments.

Project description:The electronic Rothamsted Archive, e-RA (www.era.rothamsted.ac.uk) provides a permanent managed database to both securely store and disseminate data from Rothamsted Research's long-term field experiments (since 1843) and meteorological stations (since 1853). Both historical and contemporary data are made available via this online database which provides the scientific community with access to a unique continuous record of agricultural experiments and weather measured since the mid-19th century. Qualitative information, such as treatment and management practices, plans and soil information, accompanies the data and are made available on the e-RA website. e-RA was released externally to the wider scientific community in 2013 and this paper describes its development, content, curation and the access process for data users. Case studies illustrate the diverse applications of the data, including its original intended purposes and recent unforeseen applications. Usage monitoring demonstrates the data are of increasing interest. Future developments, including adopting FAIR data principles, are proposed as the resource is increasingly recognised as a unique archive of data relevant to sustainable agriculture, agroecology and the environment.
