Shallow water marine gammaridean amphipods of Pulau Tioman, Malaysia, with the description of a new species.

ABSTRACT: Eleven taxa including one new species of gammaridean amphipods are reported from the waters of Pulau Tioman. The presence of Tethygeneia sunda sp. n. represents the first record of the genus from the South China Sea. Additional material of Ampelisca brevicornis (Costa, 1853); Cymadusa vadosa Imbach, 1967; Paradexamine setigera Hirayama, 1984; Ericthonius pugnax (Dana, 1853); Leucothoe furina (Savigny, 1816); Microlysias xenokeras (Stebbing, 1918); Monoculodes muwoni Jo, 1990 are identified from the South China Sea, supporting previous records by Lowry (2000), Huang (1994), Imbach (1967), Margulis (1968) and Nagata (1959). Three additional species, Gitanopsis pusilla K.H. Barnard, 1916, Liljeborgia japonica Nagata, 1965b and Latigammaropsis atlantica (Stebbing, 1888), whilst previously reported from the neighbouring waters, comprise new records for the South China Sea.

Project description:A new species of Leptostraca, Nebalia terazakii sp. n. is described and figured. The species was sampled from the coral reefs of Pulau Payar Marine Park, Langkawi, Malaysia. There are 32 existing species of Nebalia but Nebalia terazakii sp. n. can be distinguished from the other known species of Nebalia by the following combination of characters: the rostrum is 1.89 times as long as wide and the eyes have no dorsal papilla or lobes. Article 4 of the antennular peduncle has one short thick distal spine. The proximal article of the endopod of maxilla 2 is shorter than the distal, a feature peculiar to Nebalia terazakii sp. n., the exopod of maxilla 2 is longer than article 1 of the endopod, the posterior dorsal borders of the pleonites 6 to 7 are provided with distally sharp denticles, anal plate with prominent lateral shoulder and finally, the terminal seta of the caudal rami is 1.17 times the length of the entire rami.

<i>Salangathelphusa peractio</i>, a new species of lowland freshwater crab from Pulau Langkawi, Peninsular Malaysia (Crustacea, Brachyura, Gecarcinucidae).

Project description:A new species of lowland freshwater crab of the family Gecarcinucidae, Salangathelphusa peractio, is described from Langkawi, an island off the northwestern coast of peninsular Malaysia. Salangathelphusa peractiosp. n. can be separated from S. brevicarinata (Hilgendorf, 1882) in having a proportionately broader external orbital tooth, a distinctly concave posterolateral margin, and the terminal segment of the male first gonopod is not distinctly bent laterally outwards; and from S. anophrys (Kemp, 1923) by its more quadrate carapace and the terminal segment of the male first gonopod possessing a relatively longer and less curved distal part. This is sixth wholly freshwater brachyuran species known from the island.

NZTD - The New Zealand Trait Database for shallow-water marine benthic invertebrates.

Project description:Macrobenthic traits, for example feeding mode, life history, morphology, are increasingly used for determining responses of macrobenthic fauna to environmental change and influences on ecosystem functioning. Yet, trait information is scarce or non-existent in several parts of the world, such as New Zealand. This deficit makes collecting trait data a difficult and time-consuming task, limiting its potential use in trait-based assessments. Here, we present the New Zealand Trait Database (NZTD) for marine benthic invertebrates, the first comprehensive assessment of macrobenthic traits in New Zealand. The NZTD provides trait information for more than 700 macrobenthic taxa, categorised by 18 traits and 77 trait modalities. The NZTD includes five freely downloadable datasets, (1) the macrobenthic trait dataset, with outcomes from a fuzzy coding procedure, (2) the trait source information, (3) the references by taxa, (4) the full references list, and (5) the full taxa list used in the NZTD. Establishing the NZTD closes the trait knowledge gap in New Zealand and facilitates future research applying trait-based approaches to New Zealand's coastal macrofauna.

Melitid amphipods from the Gulf of Thailand, with a description of Dulichiella pattaniensis, a new species.

Project description:Two species of melitid amphipod were collected from the Gulf of Thailand. Dulichiella pattaniensis is new to science, and Melitalati latiflagella Ren & Andres, 2012 has not been previously reported from Thai Waters. Dulichiella pattaniensis is characterized by male gnathopod 2 distolateral crown with 4 spines; pleonite/urosomite formula 7-7-7-5-6-2; pereopod 5-7 dactylus with 2 accessory spines. This combination of characters has not been recorded previously in the Dulichiella. The characters of the specimens are described and illustrated. All specimens are deposited in the Princess Maha Chakri Sirindhorn Natural History Museum, Prince of Songkla University, Thailand.

Species identification and connectivity of marine amphipods in Canada's three oceans.

Project description:Monitoring the distribution of marine biodiversity is a crucial step to better assess the impacts of global changes. Arctic marine fauna is dominated by amphipods in terms of abundance and biomass. These peracarids are an important marine order of crustaceans but the number of species found in the different Canadian oceans is currently unknown. Furthermore, most species are difficult to identify due to poor taxonomic descriptions and morphological convergence. The aim of this study was to assess the species diversity of marine amphipods in the three Canadian oceans using DNA barcoding. To do so, we produced a database of DNA barcodes of amphipods from the three Canadian Oceans publicly available from the BOLD website to which we added 310 new sequences from the Canadian Arctic Archipelago. We first delimited amphipod species based on barcode gap detection techniques and tree based method (bPTP) and then compared the composition of amphipods among the three oceans in order to assess the influence of past transarctic exchanges on Arctic diversity. Our analysis of 2309 sequences which represent more than 250 provisional species revealed a high connectivity between the Atlantic and Arctic Oceans. Our results also suggest that a single threshold to delimitate species is not suitable for amphipods. This study highlights the challenges involved in species delimitation and the need to obtain complete barcoding inventories in marine invertebrates.

Molecular dynamics simulations of the Nip7 proteins from the marine deep- and shallow-water Pyrococcus species.

Project description:BackgroundThe identification of the mechanisms of adaptation of protein structures to extreme environmental conditions is a challenging task of structural biology. We performed molecular dynamics (MD) simulations of the Nip7 protein involved in RNA processing from the shallow-water (P. furiosus) and the deep-water (P. abyssi) marine hyperthermophylic archaea at different temperatures (300 and 373 K) and pressures (0.1, 50 and 100 MPa). The aim was to disclose similarities and differences between the deep- and shallow-sea protein models at different temperatures and pressures.ResultsThe current results demonstrate that the 3D models of the two proteins at all the examined values of pressures and temperatures are compact, stable and similar to the known crystal structure of the P. abyssi Nip7. The structural deviations and fluctuations in the polypeptide chain during the MD simulations were the most pronounced in the loop regions, their magnitude being larger for the C-terminal domain in both proteins. A number of highly mobile segments the protein globule presumably involved in protein-protein interactions were identified. Regions of the polypeptide chain with significant difference in conformational dynamics between the deep- and shallow-water proteins were identified.ConclusionsThe results of our analysis demonstrated that in the examined ranges of temperatures and pressures, increase in temperature has a stronger effect on change in the dynamic properties of the protein globule than the increase in pressure. The conformational changes of both the deep- and shallow-sea protein models under increasing temperature and pressure are non-uniform. Our current results indicate that amino acid substitutions between shallow- and deep-water proteins only slightly affect overall stability of two proteins. Rather, they may affect the interactions of the Nip7 protein with its protein or RNA partners.

Chemosynthetic ectosymbionts associated with a shallow-water marine nematode.

Project description:Prokaryotes and free-living nematodes are both very abundant and co-occur in marine environments, but little is known about their possible association. Our objective was to characterize the microbiome of a neglected but ecologically important group of free-living benthic nematodes of the Oncholaimidae family. We used a multi-approach study based on microscopic observations (Scanning Electron Microscopy and Fluorescence In Situ Hybridization) coupled with an assessment of molecular diversity using metabarcoding based on the 16S rRNA gene. All investigated free-living marine nematode specimens harboured distinct microbial communities (from the surrounding water and sediment and through the seasons) with ectosymbiosis seemed more abundant during summer. Microscopic observations distinguished two main morphotypes of bacteria (rod-shaped and filamentous) on the cuticle of these nematodes, which seemed to be affiliated to Campylobacterota and Gammaproteobacteria, respectively. Both ectosymbionts belonged to clades of bacteria usually associated with invertebrates from deep-sea hydrothermal vents. The presence of the AprA gene involved in sulfur metabolism suggested a potential for chemosynthesis in the nematode microbial community. The discovery of potential symbiotic associations of a shallow-water organism with taxa usually associated with deep-sea hydrothermal vents, is new for Nematoda, opening new avenues for the study of ecology and bacterial relationships with meiofauna.

Microbial associations of shallow-water Mediterranean marine cave Solenogastres (Mollusca).

Project description:The first cave-dwelling Solenogastres-marine shell-less worm-like mollusks-were sampled from Mediterranean marine caves floor silt in the Marseille area. The mollusks were 1.5 mm in length, had a transparent body with shiny spicules and appear to represent a new Tegulaherpia species. Electron microscopy revealed a high number of microbial cells, located on the surface of the spicules as well as in the cuticle of Tegulaherpia sp. The observed microbial cells varied in morphology and were unequally distributed through the cuticle, reaching a highest density on the dorsal and lateral sides and being practically absent on the ventral side. Next Generation Sequencing (NGS) of V4 region of 16S rRNA gene amplicons, obtained from the DNA samples of whole bodies of Tegulaherpia sp. revealed three dominating microorganisms, two of which were bacteria of Bacteroidetes and Nitrospirae phyla, while the third one represented archaea of Thaumarchaeota phylum. The Operational Taxonomic Unit (OTU), affiliated with Bacteroidetes was an uncultured bacteria of the family Saprospiraceae (93-95% of Bacteroidetes and 25-44% of the total community, depending on sample), OTU, affiliated with Nitrospirae belonged to the genus Nitrospira (8-30% of the community), while the thaumarchaeal OTU was classified as Candidatus Nitrosopumilus (11-15% of the community). Members of these three microbial taxa are known to form associations with various marine animals such as sponges or snails where they contribute to nitrogen metabolism or the decomposition of biopolymers. A similar role is assumed to be played by the microorganisms associated with Tegulaherpia sp.

A new species of <i>Aciconula</i> (Amphipoda, Senticauda, Caprellidae) from Sultan Iskandar Marine Park, Malaysia.

Project description:A new species of caprellid, Aciconulatinggiensis (Amphipoda, Senticaudata, Caprellidae) was discovered from Pulau Tinggi, Sultan Iskandar Marine Park (SIMP), South China Sea, Malaysia. The new Malaysian species can be distinguished from the other Aciconula species by the combination of the following characters: 1. the presence of a very small suture between head and pereonite 1; 2. antenna 1 flagellum with 4 articles; 3. inner lobe of lower lip unilobed; 4. gnathopod 2 palm of propodus with a large proximal projection (stretching from the proximal margin of the palm to nearly mid-way of palm); 5. pereopods 3-4 with 2 articles (article 1 subrectangular, article 2 conical or tapering at the tip with 1 plumose seta and 2 normal setae) and; 6. pereopod 5 covered with relatively dense and long setae. An updated identification key for the five known species in the genus, including information on the respective geographical distribution and habitat, is presented.

An Integrated Morphological and Molecular Approach to A New Species Description of Amphipods in the Niphargidae from Two Caves in West of Iran.

Project description:Mahmood Mamaghani-Shishvan, Somayeh Esmaeili-Rineh, and Cene Fišer (2017) The cave-dwelling fauna of Zagros region (Northern Iran) has been insuf ciently studied. Most of the known cave-specialized species (15 out of 21) belong to the genus Niphargus Schiödte, 1849, yet species composition of this genus is not resolved. In this research, we studied Niphargus specimens from two recently sampled caves, Shoei and Darvish-Olya Caves, from Kurdistan Province in Iran. The specimens belong to a single, yet undescribed species, which can be diagnosed using mitochondrial (COI) and nuclear sequences (28S rDNA gene sequences) as well as several morphological traits. Based on combined evidence from morphology and molecular characters, we described and named new species, N. kurdistanensis sp. nov.. The newly described species is phylogenetically nested within the clade comprising Iranian species. We provide a new and revised identification key for Niphargus from the Middle East region.
