Project description:Genomic best linear unbiased prediction (BLUP) is a statistical method that uses relationships between individuals calculated from single-nucleotide polymorphisms (SNPs) to capture relationships at quantitative trait loci (QTL). We show that genomic BLUP exploits not only linkage disequilibrium (LD) and additive-genetic relationships, but also cosegregation to capture relationships at QTL. Simulations were used to study the contributions of those types of information to accuracy of genomic estimated breeding values (GEBVs), their persistence over generations without retraining, and their effect on the correlation of GEBVs within families. We show that accuracy of GEBVs based on additive-genetic relationships can decline with increasing training data size and speculate that modeling polygenic effects via pedigree relationships jointly with genomic breeding values using Bayesian methods may prevent that decline. Cosegregation information from half sibs contributes little to accuracy of GEBVs in current dairy cattle breeding schemes but from full sibs it contributes considerably to accuracy within family in corn breeding. Cosegregation information also declines with increasing training data size, and its persistence over generations is lower than that of LD, suggesting the need to model LD and cosegregation explicitly. The correlation between GEBVs within families depends largely on additive-genetic relationship information, which is determined by the effective number of SNPs and training data size. As genomic BLUP cannot capture short-range LD information well, we recommend Bayesian methods with t-distributed priors.

Project description:In genomic prediction, common analysis methods rely on a linear mixed-model framework to estimate SNP marker effects and breeding values of animals or plants. Ridge regression-best linear unbiased prediction (RR-BLUP) is based on the assumptions that SNP marker effects are normally distributed, are uncorrelated, and have equal variances. We propose DAIRRy-BLUP, a parallel, Distributed-memory RR-BLUP implementation, based on single-trait observations ( Y: ), that uses the Average Information algorithm for restricted maximum-likelihood estimation of the variance components. The goal of DAIRRy-BLUP is to enable the analysis of large-scale data sets to provide more accurate estimates of marker effects and breeding values. A distributed-memory framework is required since the dimensionality of the problem, determined by the number of SNP markers, can become too large to be analyzed by a single computing node. Initial results show that DAIRRy-BLUP enables the analysis of very large-scale data sets (up to 1,000,000 individuals and 360,000 SNPs) and indicate that increasing the number of phenotypic and genotypic records has a more significant effect on the prediction accuracy than increasing the density of SNP arrays.

Project description:Pearson's correlation coefficient (ρ) is the most commonly reported metric of the success of prediction in genomic selection (GS). However, in real breeding ρ may not be very useful for assessing the quality of the regression in the tails of the distribution, where individuals are chosen for selection. This research used 14 maize and 16 wheat data sets with different trait-environment combinations. Six different models were evaluated by means of a cross-validation scheme (50 random partitions each, with 90% of the individuals in the training set and 10% in the testing set). The predictive accuracy of these algorithms for selecting individuals belonging to the best α=10, 15, 20, 25, 30, 35, 40% of the distribution was estimated using Cohen's kappa coefficient (κ) and an ad hoc measure, which we call relative efficiency (RE), which indicates the expected genetic gain due to selection when individuals are selected based on GS exclusively. We put special emphasis on the analysis for α=15%, because it is a percentile commonly used in plant breeding programmes (for example, at CIMMYT). We also used ρ as a criterion for overall success. The algorithms used were: Bayesian LASSO (BL), Ridge Regression (RR), Reproducing Kernel Hilbert Spaces (RHKS), Random Forest Regression (RFR), and Support Vector Regression (SVR) with linear (lin) and Gaussian kernels (rbf). The performance of regression methods for selecting the best individuals was compared with that of three supervised classification algorithms: Random Forest Classification (RFC) and Support Vector Classification (SVC) with linear (lin) and Gaussian (rbf) kernels. Classification methods were evaluated using the same cross-validation scheme but with the response vector of the original training sets dichotomised using a given threshold. For α=15%, SVC-lin presented the highest κ coefficients in 13 of the 14 maize data sets, with best values ranging from 0.131 to 0.722 (statistically significant in 9 data sets) and the best RE in the same 13 data sets, with values ranging from 0.393 to 0.948 (statistically significant in 12 data sets). RR produced the best mean for both κ and RE in one data set (0.148 and 0.381, respectively). Regarding the wheat data sets, SVC-lin presented the best κ in 12 of the 16 data sets, with outcomes ranging from 0.280 to 0.580 (statistically significant in 4 data sets) and the best RE in 9 data sets ranging from 0.484 to 0.821 (statistically significant in 5 data sets). SVC-rbf (0.235), RR (0.265) and RHKS (0.422) gave the best κ in one data set each, while RHKS and BL tied for the last one (0.234). Finally, BL presented the best RE in two data sets (0.738 and 0.750), RFR (0.636) and SVC-rbf (0.617) in one and RHKS in the remaining three (0.502, 0.458 and 0.586). The difference between the performance of SVC-lin and that of the rest of the models was not so pronounced at higher percentiles of the distribution. The behaviour of regression and classification algorithms varied markedly when selection was done at different thresholds, that is, κ and RE for each algorithm depended strongly on the selection percentile. Based on the results, we propose classification method as a promising alternative for GS in plant breeding.

Project description:Genome-wide association mapping using dense marker sets has identified some nucleotide variants affecting complex traits that have been validated with fine-mapping and functional analysis. However, many sequence variants associated with complex traits in maize have small effects and low repeatability. In contrast to genome-wide association study (GWAS), genomic prediction (GP) is typically based on models incorporating information from all available markers, rather than modeling effects of individual loci. We considered methods to integrate results of GWASs into GP models in the context of multiple interconnected families. We compared association tests based on a biallelic additive model constraining the effect of a single-nucleotide polymorphism (SNP) to be equal across all families in which it segregates to a model in which the effect of a SNP can vary across families. Association SNPs were then included as fixed effects into a GP model that also included the random effects of the whole genome background. Simulation studies revealed that the effectiveness of this joint approach depends on the extent of polygenicity of the traits. Congruent with this finding, cross-validation studies indicated that GP including the fixed effects of the most significantly associated SNPs along with the polygenic background was more accurate than the polygenic background model alone for moderately complex but not highly polygenic traits measured in the maize nested association mapping population. Individual SNPs with strong and robust association signals can effectively improve GP. Our approach provides a new integrative modeling approach for both reliable gene discovery and robust GP.

Project description:Improvement of statistical methods is crucial for realizing the potential of increasingly dense genetic markers. Bayesian methods treat all markers as random effects, exhibit an advantage on dense markers, and offer the flexibility of using different priors. In contrast, genomic best linear unbiased prediction (gBLUP) is superior in computing speed, but only superior in prediction accuracy for extremely complex traits. Currently, the existing variety in the BLUP method is insufficient for adapting to new sequencing technologies and traits with different genetic architectures. In this study, we found two ways to change the kinship derivation in the BLUP method that improve prediction accuracy while maintaining the computational advantage. First, using the settlement under progressively exclusive relationship (SUPER) algorithm, we substituted all available markers with estimated quantitative trait nucleotides (QTNs) to derive kinship. Second, we compressed individuals into groups based on kinship, and then used the groups as random effects instead of individuals. The two methods were named as SUPER BLUP (sBLUP) and compressed BLUP (cBLUP). Analyses on both simulated and real data demonstrated that these two methods offer flexibility for evaluating a variety of traits, covering a broadened realm of genetic architectures. For traits controlled by small numbers of genes, sBLUP outperforms Bayesian LASSO (least absolute shrinkage and selection operator). For traits with low heritability, cBLUP outperforms both gBLUP and Bayesian LASSO methods. Project description:BackgroundCoronary artery calcium (CAC) is a powerful predictor of major adverse cardiovascular events (MACE). Traditional Agatston score simply sums the calcium, albeit in a non-linear way, leaving room for improved calcification assessments that will more fully capture the extent of disease.ObjectiveTo determine if AI methods using detailed calcification features (i.e., calcium-omics) can improve MACE prediction.MethodsWe investigated additional features of calcification including assessment of mass, volume, density, spatial distribution, territory, etc. We used a Cox model with elastic-net regularization on 2457 CT calcium score (CTCS) enriched for MACE events obtained from a large no-cost CLARIFY program (ClinicalTrials.gov Identifier: NCT04075162). We employed sampling techniques to enhance model training. We also investigated Cox models with selected features to identify explainable high-risk characteristics.ResultsOur proposed calcium-omics model with modified synthetic down sampling and up sampling gave C-index (80.5%/71.6%) and two-year AUC (82.4%/74.8%) for (80:20, training/testing), respectively (sampling was applied to the training set only). Results compared favorably to Agatston which gave C-index (71.3%/70.3%) and AUC (71.8%/68.8%), respectively. Among calcium-omics features, numbers of calcifications, LAD mass, and diffusivity (a measure of spatial distribution) were important determinants of increased risk, with dense calcification (>1000HU) associated with lower risk. The calcium-omics model reclassified 63% of MACE patients to the high risk group in a held-out test. The categorical net-reclassification index was NRI=0.153.ConclusionsAI analysis of coronary calcification can lead to improved results as compared to Agatston scoring. Our findings suggest the utility of calcium-omics in improved prediction of risk.

Project description:Genomic prediction is a useful tool to accelerate genetic gain in selection using DNA marker information. However, this technology typically relies on standard prediction procedures, such as genomic BLUP, that are not designed to accommodate population heterogeneity resulting from differences in marker effects across populations. In this study, we assayed different prediction procedures to capture marker-by-population interactions in genomic prediction models. Prediction procedures included genomic BLUP and two kernel-based extensions of genomic BLUP which explicitly accounted for population heterogeneity. To model population heterogeneity, dissemblance between populations was either depicted by a unique coefficient (as previously reported), or a more flexible function of genetic distance between populations (proposed herein). Models under investigation were applied in a diverse switchgrass sample under two validation schemes: whole-sample calibration, where all individuals except selection candidates are included in the calibration set, and cross-population calibration, where the target population is entirely excluded from the calibration set. First, we showed that using fixed effects, from principal components or putative population groups, appeared detrimental to prediction accuracy, especially in cross-population calibration. Then we showed that modeling population heterogeneity by our proposed procedure resulted in highly significant improvements in model fit. In such cases, gains in accuracy were often positive. These results suggest that population heterogeneity may be parsimoniously captured by kernel methods. However, in cases where improvement in model fit by our proposed procedure is null-to-moderate, ignoring heterogeneity should probably be preferred due to the robustness and simplicity of the standard genomic BLUP model.

Project description:: Poultry diseases pose a large threat to poultry production. Selection to improve immune traits is a feasible way to prevent and control avian diseases. The objective of this study was to investigate the efficiency of estimation of genetic parameters for antibody response to avian influenza virus (Ab-AIV), antibody response to Newcastle disease virus (Ab-NDV), sheep red blood cell antibody titer (SRBC), the ratio of heterophils to lymphocytes (H/L), immunoglobulin G (IgG), the spleen immune index (SII), thymus immune index (TII), thymus weight at 100 d (TW) and the spleen weight at 100 d (SW) in Beijing oil chickens, by using the best linear unbiased prediction (BLUP) method and genomic best linear unbiased prediction (GBLUP) method. The phenotypic data used in the two methods were the same and were from 519 individuals. With the BLUP model, Ab-AIV, Ab-NDV, SRBC, H/L, IgG, TII, and TW had low heritability ranging from 0.000 to 0.281, whereas SII and SW had high heritability of 0.631 and 0.573. With the GBLUP model, all individuals were genotyped with Illumina 60K SNP chips, and Ab-AIV, Ab-NDV, SRBC, H/L and IgG had low heritability ranging from 0.000 to 0.266, whereas SII, TII, TW and SW had moderate heritability ranging from 0.300 to 0.472. We compared the prediction accuracy obtained from BLUP and GBLUP through 50 time 5-fold cross-validation (CV), and the results indicated that BLUP provided a slightly higher accuracy of prediction than GBLUP in this population.

Project description:The algorithm for proven and young animals (APY) efficiently computes an approximated inverse of the genomic relationship matrix, by dividing genotyped animals in the so-called core and noncore animals. The APY leads to computationally feasible single-step genomic Best Linear Unbiased Prediction (ssGBLUP) with a large number of genotyped animals and was successfully applied to real single-breed or line datasets. This study aimed to assess the quality of genomic estimated breeding values (GEBV) when using the APY (GEBVAPY), in comparison to GEBV when using the directly inverted genomic relationship matrix (GEBVDIRECT), for situations based on crossbreeding schemes, including F1 and F2 crosses, such as the ones for pigs and chickens. Based on simulations of a 3-way crossbreeding program, we compared different approximated inverses of a genomic relationship matrix, by varying the size and the composition of the core group. We showed that GEBVAPY were accurate approximations of GEBVDIRECT for multivariate ssGBLUP involving different breeds and their crosses. GEBVAPY as accurate as GEBVDIRECT were obtained when the core groups included animals from different breed compositions and when the core groups had a size between the numbers of the largest eigenvalues explaining 98% and 99% of the variation in the raw genomic relationship matrix.

Project description:The weighted single-step genomic best linear unbiased prediction (GBLUP) method has been proposed to exploit information from genotyped and non-genotyped relatives, allowing the use of weights for single-nucleotide polymorphism in the construction of the genomic relationship matrix. The purpose of this study was to investigate the accuracy of genetic prediction using the following single-trait best linear unbiased prediction methods in Hanwoo beef cattle: pedigree-based (PBLUP), un-weighted (ssGBLUP), and weighted (WssGBLUP) single-step genomic methods. We also assessed the impact of alternative single and window weighting methods according to their effects on the traits of interest. The data was comprised of 15,796 phenotypic records for yearling weight (YW) and 5622 records for carcass traits (backfat thickness: BFT, carcass weight: CW, eye muscle area: EMA, and marbling score: MS). Also, the genotypic data included 6616 animals for YW and 5134 for carcass traits on the 43,950 single-nucleotide polymorphisms. The ssGBLUP showed significant improvement in genomic prediction accuracy for carcass traits (71%) and yearling weight (99%) compared to the pedigree-based method. The window weighting procedures performed better than single SNP weighting for CW (11%), EMA (11%), MS (3%), and YW (6%), whereas no gain in accuracy was observed for BFT. Besides, the improvement in accuracy between window WssGBLUP and the un-weighted method was low for BFT and MS, while for CW, EMA, and YW resulted in a gain of 22%, 15%, and 20%, respectively, which indicates the presence of relevant quantitative trait loci for these traits. These findings indicate that WssGBLUP is an appropriate method for traits with a large quantitative trait loci effect.
