The chlorate-iodine-nitrous acid clock reaction.

ABSTRACT: A new clock reaction based on chlorate, iodine and nitrous acid is presented. The induction period of this new clock reaction decreases when the initial concentrations of chlorate, nitrous acid and perchloric acid increase, but it is independent on the initial iodine concentration. The proposed mechanism is based on the LLKE autocatalytic mechanism for the chlorite-iodide reaction and the initial reaction between chlorate and nitrous acid to produce nitrate and chlorite. This new clock reaction opens the possibility for a new family of oscillating reactions containing chlorate or nitrous acid, which in both cases has not been observed until now.

Project description:This work presents a new oscillating reaction based on chlorate and observed in a CSTR at room temperature. This can be the first member of a new family of oscillating reactions. In addition, it is also the first oscillating reaction to use nitrous acid as a reactant. Four different behaviors were observed: simple oscillations, mixed mode oscillations, bursts, and quasiperiodicity. The period of oscillations is very short, which is around 1 s. Together with the fact that it also shows fast bursts, it opens the possibility that it can be used to simulate fast biological events, like the neuron's communications signals.

Circadian clock factors regulate the first condensation reaction of fatty acid synthesis in Arabidopsis.

Project description:The circadian clock regulates temporal metabolic activities, but how it affects lipid metabolism is poorly understood. Here, we show that the central clock regulators LATE ELONGATED HYPOCOTYL (LHY) and CIRCADIAN CLOCK ASSOCIATED 1 (CCA1) regulate the initial step of fatty acid (FA) biosynthesis in Arabidopsis. Triacylglycerol (TAG) accumulation in seeds was increased in LHY-overexpressing (LHY-OE) and decreased in lhycca1 plants. Metabolic tracking of lipids in developing seeds indicated that LHY enhanced FA synthesis. Transcript analysis revealed that the expression of genes involved in FA synthesis, including the one encoding β-ketoacyl-ACP synthase III (KASIII), was oppositely changed in developing seeds of LHY/CCA1-OEs and lhycca1. Chromatin immunoprecipitation, electrophoretic mobility shift, and transactivation assays indicated that LHY bound and activated the promoter of KASIII. Furthermore, phosphatidic acid, a metabolic precursor to TAG, inhibited LHY binding to KASIII promoter elements. Our data show a regulatory mechanism for plant lipid biosynthesis by the molecular clock.

Iodine-Catalyzed Chemoselective Hydroamination Reaction Using 5-Mercaptotetrazoles Derivatives.

Project description:Metal-free chemoselective hydroamination of styrene derivatives has been achieved with high chemoselectivity over sulfenylation of 1H-tetrazole-5-thiol using a catalytic amount of iodine. The scope of this methodology has been extended for the hydroamination of α-substituted styrene derivatives. This reaction involves a single-step C-N-bond formation under atom economical process. This eco-friendly method uses readily available and inexpensive iodine in a catalytic amount.

Autoinhibition by Iodide Ion in the Methionine-Iodine Reaction.

Project description:The methionine-iodine reaction was reinvestigated spectrophotometrically in detail monitoring the absorbance belonging to the isosbestic point of iodine at 468 nm, at T = 25.0 ± 0.1 °C, and at 0.5 M ionic strength in buffered acidic medium. The stoichiometric ratio of the reactants was determined to be 1:1 producing methionine sulfoxide as the lone sulfur-containing product. The direct reaction between methionine and iodine was found to be relatively rapid in the absence of initially added iodide ion, and it can conveniently be followed by the stopped-flow technique. Reduction of iodine eventually leads to the formation of iodide ion that inhibits the reaction making the whole system autoinhibitory with respect to the halide ion. We have also shown that this inhibitory effect appears quite prominently, and addition of iodide ion in the millimole concentration range may result in a rate law where the formal kinetic order of this species becomes -2. In contrast to this, hydrogen ion has just a mildly inhibitory effect giving rise to the fact that iodine is the kinetically active species in the system but not hypoiodous acid. The surprisingly complex kinetics of this simple reaction may readily be interpreted via the initiating rapidly established iodonium-transfer process between the reactants followed by the subsequent hydrolytic decomposition of the short-lived iodinated methionine. A seven-step kinetic model to be able to describe the most important characteristics of the measured kinetic curves is established and discussed in detail.

Unveiling the underestimated direct emissions of nitrous acid (HONO).

Project description:Gaseous nitrous acid (HONO) is a critical source of hydroxyl radicals (OH) in the troposphere. While both direct and secondary sources contribute to atmospheric HONO, direct emissions have traditionally been considered minor contributors. In this study, we developed δ15N and δ18O isotopic fingerprints to identify six direct HONO emission sources and conducted a 1-y case study on the isotopic composition of atmospheric HONO at rural and urban sites. Interestingly, we identified that livestock farming is a previously overlooked direct source of HONO and determined its HONO to ammonia (NH3) emission ratio. Additionally, our results revealed that spatial and temporal variations in atmospheric HONO isotopic composition can be partially attributed to direct emissions. Through a detailed HONO budget analysis incorporating agricultural sources, we found that direct HONO emissions accounted for 39~45% of HONO production in rural areas across different seasons. The findings were further confirmed by chemistry transport model simulations, highlighting the significance of direct HONO emissions and their impact on air quality in the North China Plain. These findings provide compelling evidence that direct HONO emissions play a more substantial role in contributing to atmospheric HONO than previously believed. Moreover, the δ15N and δ18O isotopic fingerprints developed in this study may serve as a valuable tool for further research on the atmospheric chemistry of reactive nitrogen gases.

Mathematical modelling of the vitamin C clock reaction.

Project description:Chemical clock reactions are characterized by a relatively long induction period followed by a rapid 'switchover' during which the concentration of a clock chemical rises rapidly. In addition to their interest in chemistry education, these reactions are relevant to industrial and biochemical applications. A substrate-depletive, non-autocatalytic clock reaction involving household chemicals (vitamin C, iodine, hydrogen peroxide and starch) is modelled mathematically via a system of nonlinear ordinary differential equations. Following dimensional analysis, the model is analysed in the phase plane and via matched asymptotic expansions. Asymptotic approximations are found to agree closely with numerical solutions in the appropriate time regions. Asymptotic analysis also yields an approximate formula for the dependence of switchover time on initial concentrations and the rate of the slow reaction. This formula is tested via 'kitchen sink chemistry' experiments, and is found to enable a good fit to experimental series varying in initial concentrations of both iodine and vitamin C. The vitamin C clock reaction provides an accessible model system for mathematical chemistry.

Immobilization adjusted clock reaction in the urea-urease-H<sup>+</sup> reaction system.

Project description:The bell-shaped reactivity-pH curve is the fundamental reason that the temporal programmable kinetic switch in clock reactions can be obtained in bio-competitive enzymatic reactions. In this work, urease was loaded on small resin particles through ionic binding. Experimental results reveal that the immobilization not only increased the stability of the enzyme and the reproducibility of the clock reaction, but also shifted the bell-shaped activity curve to lower pHs. The latter change enables the clock reaction to occur from an initial pH of 2.3, where the free enzyme had already lost its activity. Two mechanisms explain the influence of the immobilization on the clock reaction. Immobilization modified the pH sensitive functional groups on the enzyme, shifting the activity curve to a more acidic region, and reduced diffusion alters the enzyme dynamics.

Unexpectedly high indoor hydroxyl radical concentrations associated with nitrous acid.

Project description:The hydroxyl (OH) radical is the most important oxidant in the atmosphere since it controls its self-oxidizing capacity. The main sources of OH radicals are the photolysis of ozone and the photolysis of nitrous acid (HONO). Due to the attenuation of solar radiation in the indoor environment, the possibility of OH formation through photolytic pathways indoors has been ignored up to now. In the indoor air, the ozonolysis of alkenes has been suggested as an alternative route of OH formation. Models and indirect measurements performed up to now according to this hypothesis suggest concentrations of OH radicals on the order of 10(4)-10(5) molecules per cubic centimeter. Here, we present direct measurements of significant amounts of OH radicals of up to 1.8⋅10(6) molecules per cubic centimeter during an experimental campaign carried out in a school classroom in Marseille. This concentration is on the same order of magnitude of outdoor OH levels in the urban scenario. We also show that photolysis of HONO is an important source of OH radicals indoors under certain conditions (i.e., direct solar irradiation inside the room). Additionally, the OH concentrations were found to follow a linear dependence with the product J(HONO)⋅[HONO]. This was also supported by using a simple quasiphotostationary state model on the OH radical budget. These findings force a change in our understanding of indoor air quality because the reactivity linked to OH would involve formation of secondary species through chemical reactions that are potentially more hazardous than the primary pollutants in the indoor air.

Solution structure of a nitrous acid induced DNA interstrand cross-link.

Project description:Nitrous acid is a mutagenic agent. It can induce interstrand cross-links in duplex DNA, preferentially at d(CpG) steps: two guanines on opposite strands are linked via a single shared exocyclic imino group. Recent synthetic advances have led to the production of large quantities of such structurally homogenous cross-linked duplex DNA. Here we present the high resolution solution structure of the cross-linked dodecamer [d(GCATCCGGATGC)]2 (the cross-linked guanines are underlined), determined by 2D NMR spectroscopy, distance geometry, restrained molecular dynamics and iterative NOE refinement. The cross-linked guanines form a nearly planar covalently linked 'G:G base pair' with only minor propeller twisting, while the cytidine bases of their normal base pairing partners have been flipped out of the helix and adopt well defined extrahelical positions in the minor groove. On the 5'-side of the cross-link, the minor groove is widened to accommodate these extrahelical bases, and the major groove becomes quite narrow at the cross-link. The cross-linked 'G:G base pair' is well stacked on the spatially adjacent C:G base pairs, particularly on the 3'-side guanines. In addition to providing the first structure of a nitrous acid cross-link in DNA, these studies could be of major importance to the understanding of the mechanisms of nitrous acid cross-linking and mutagenicity, as well as the mechanisms responsible for its repair in intracellular environments. It is also the shortest DNA cross-link structure to be described.

Damped Oscillating Phosphoryl Transfer Reaction in the Cyanobacterial Circadian Clock.

Project description:Most organisms have circadian clocks to ensure the metabolic cycle to resonate with the rhythmic environmental changes without "damping," or losing robustness. Cyanobacteria is the oldest and simplest form of life that is known to harbor this biological intricacy. Its KaiABC-based central oscillator proteins can be reconstituted inside a test tube, and the post-translational modification cycle occurs with 24 h periodicity. KaiC's two major phosphorylation sites, Ser-431 and Thr-432, become phosphorylated and dephosphorylated by interacting with KaiA and KaiB, respectively. Here, we mutate Thr-432 into Ser to find the oscillatory phosphoryl transfer reaction damps. Previously, this mutant KaiC was reported to be arrhythmic in vivo. However, we found that the mutant KaiC gradually loses the ability to run in an autonomous manner and stays constitutively phosphorylated after 3 cycles in vitro.
