Change rates and prevalence of a dichotomous variable: simulations and applications.

ABSTRACT: A common modelling approach in public health and epidemiology divides the population under study into compartments containing persons that share the same status. Here we consider a three-state model with the compartments: A, B and Dead. States A and B may be the states of any dichotomous variable, for example, Healthy and Ill, respectively. The transitions between the states are described by change rates, which depend on calendar time and on age. So far, a rigorous mathematical calculation of the prevalence of property B has been difficult, which has limited the use of the model in epidemiology and public health. We develop a partial differential equation (PDE) that simplifies the use of the three-state model. To demonstrate the validity of the PDE, it is applied to two simulation studies, one about a hypothetical chronic disease and one about dementia in Germany. In two further applications, the PDE may provide insights into smoking behaviour of males in Germany and the knowledge about the ovulatory cycle in Egyptian women.

Project description:ObjectiveTo examine the implications for statistical power of using predicted probabilities for a dichotomous independent variable, rather than the actual variable.Data sources/study settingAn application uses 271,479 observations from the 2000 to 2002 CAHPS Medicare Fee-for-Service surveys. STUDY DESIGN AND DATA: A methodological study with simulation results and a substantive application to previously collected data.Principle findingsResearchers often must employ key dichotomous predictors that are unobserved but for which predictions exist. We consider three approaches to such data: the classification estimator (1); the direct substitution estimator (2); the partial information maximum likelihood estimator (3, PIMLE). The efficiency of (1) (its power relative to testing with the true variable) roughly scales with the square of one less the classification error. The efficiency of (2) roughly scales with the R(2) for predicting the unobserved dichotomous variable, and is usually more powerful than (1). Approach (3) is most powerful, but for testing differences in means of 0.2-0.5 standard deviations, (2) is typically more than 95 percent as efficient as (3).ConclusionsThe information loss from not observing actual values of dichotomous predictors can be quite large. Direct substitution is easy to implement and interpret and nearly as efficient as the PIMLE.

Engines of change: Transposable element mutation rates are high and variable within Daphnia magna.

Project description:Transposable elements (TEs) represent a major portion of most eukaryotic genomes, yet little is known about their mutation rates or how their activity is shaped by other evolutionary forces. Here, we compare short- and long-term patterns of genome-wide mutation accumulation (MA) of TEs among 9 genotypes from three populations of Daphnia magna from across a latitudinal gradient. While the overall proportion of the genome comprised of TEs is highly similar among genotypes from Finland, Germany, and Israel, populations are distinguishable based on patterns of insertion site polymorphism. Our direct rate estimates indicate TE movement is highly variable (net rates ranging from -11.98 to 12.79 x 10-5 per copy per generation among genotypes), differing both among populations and TE families. Although gains outnumber losses when selection is minimized, both types of events appear to be highly deleterious based on their low frequency in control lines where propagation is not limited to random, single-progeny descent. With rate estimates 4 orders of magnitude higher than base substitutions, TEs clearly represent a highly mutagenic force in the genome. Quantifying patterns of intra- and interspecific variation in TE mobility with and without selection provides insight into a powerful mechanism generating genetic variation in the genome.

Molecular dynamics simulations: advances and applications.

Project description:Molecular dynamics simulations have evolved into a mature technique that can be used effectively to understand macromolecular structure-to-function relationships. Present simulation times are close to biologically relevant ones. Information gathered about the dynamic properties of macromolecules is rich enough to shift the usual paradigm of structural bioinformatics from studying single structures to analyze conformational ensembles. Here, we describe the foundations of molecular dynamics and the improvements made in the direction of getting such ensemble. Specific application of the technique to three main issues (allosteric regulation, docking, and structure refinement) is discussed.

Prevalence rates of health and welfare conditions in broiler chickens change with weather in a temperate climate.

Project description:Climate change impact assessment and adaptation research in agriculture has focused primarily on crop production, with less known about the potential impacts on livestock. We investigated how the prevalence of health and welfare conditions in broiler (meat) chickens changes with weather (temperature, rainfall, air frost) in a temperate climate. Cases of 16 conditions were recorded at approved slaughterhouses in Great Britain. National prevalence rates and distribution mapping were based on data from more than 2.4 billion individuals, collected between January 2011 and December 2013. Analysis of temporal distribution and associations with national weather were based on monthly data from more than 6.8 billion individuals, collected between January 2003 and December 2013. Ascites, bruising/fractures, hepatitis and abnormal colour/fever were most common, at annual average rates of 29.95, 28.00, 23.76 and 22.29 per 10 000, respectively. Ascites and abnormal colour/fever demonstrated clear annual cycles, with higher rates in winter than in summer. Ascites prevalence correlated strongly with maximum temperature at 0 and -1 month lags. Abnormal colour/fever correlated strongly with temperature at 0 lag. Maximum temperatures of approximately 8°C and approximately 19°C marked the turning points of curve in a U-shaped relationship with mortality during transportation and lairage. Future climate change research on broilers should focus on preslaughter mortality.

A window-less approach for capturing time-varying connectivity in fMRI data reveals the presence of states with variable rates of change.

Project description:Functional connectivity during the resting state has been shown to change over time (i.e., has a dynamic connectivity). However, resting-state fluctuations, in contrast to task-based experiments, are not initiated by an external stimulus. Consequently, a more complicated method needs to be designed to measure the dynamic connectivity. Previous approaches have been based on assumptions regarding the nature of the underlying dynamic connectivity to compensate for this knowledge gap. The most common assumption is what we refer to as locality assumption. Under a locality assumption, a single connectivity state can be estimated from data that are close in time. This assumption is so natural that it has been either explicitly or implicitly embedded in many current approaches to capture dynamic connectivity. However, an important drawback of methods using this assumption is they are unable to capture dynamic changes in connectivity beyond the embedded rate while, there has been no evidence that the rate of change in brain connectivity matches the rates enforced by this assumption. In this study, we propose an approach that enables us to capture functional connectivity with arbitrary rates of change, varying from very slow to the theoretically maximum possible rate of change, which is only imposed by the sampling rate of the imaging device. This method allows us to observe unique patterns of connectivity that were not observable with previous approaches. As we explain further, these patterns are also significantly correlated to the age and gender of study subjects, which suggests they are also neurobiologically related.

Applications of variable-order fractional operators: a review.

Project description:Variable-order fractional operators were conceived and mathematically formalized only in recent years. The possibility of formulating evolutionary governing equations has led to the successful application of these operators to the modelling of complex real-world problems ranging from mechanics, to transport processes, to control theory, to biology. Variable-order fractional calculus (VO-FC) is a relatively less known branch of calculus that offers remarkable opportunities to simulate interdisciplinary processes. Recognizing this untapped potential, the scientific community has been intensively exploring applications of VO-FC to the modelling of engineering and physical systems. This review is intended to serve as a starting point for the reader interested in approaching this fascinating field. We provide a concise and comprehensive summary of the progress made in the development of VO-FC analytical and computational methods with application to the simulation of complex physical systems. More specifically, following a short introduction of the fundamental mathematical concepts, we present the topic of VO-FC from the point of view of practical applications in the context of scientific modelling.

Alternative Lens Model Equations for Dichotomous Judgments about Dichotomous Criteria.

Project description:ObjectiveThe Brunswik lens model typically represents a judge's accuracy using parameters derived from linear regression. This is not optimal if the judgment or the ecological criterion is dichotomous. Alternative approaches, modeling dichotomies using logistic regression, or linearizing judgments with confidence ratings, have not been compared with the same data.MethodFour techniques for deriving lens model equation parameters were compared: 1) linear and 2) logistic regression applied to dichotomous patient outcomes and judgments; 3) linear regression with confidence-adjusted judgments but dichotomous patient outcomes; and 4) a hybrid with a linear model of the confidence-adjusted judgments and a logistic model of the patient outcomes.ResultsJudgment accuracy (ra) was slightly higher with confidence adjustment of the categorical judgments. The logistic lens model accounted for a higher proportion of ra than the linear lens model; the confident-linear and hybrid lens models were intermediate. For up to a quarter of participants, different methods identified different cues as most important. Display condition differences in achievement ra and in lens model components are similar with all lens model methods.ConclusionEach of the three alternative lens model equation methods improves on the linear lens model equation's decomposition of the accuracy of dichotomous judgments. Confidence adjustment improves achievement although it requires additional work from the subjects. The logistic lens model equation explains the highest proportion of achievement, but with a small stimulus set it is more vulnerable to cue intercorrelations than either the linear or the confident linear lens model equation.

LDJump: Estimating variable recombination rates from population genetic data.

Project description:As recombination plays an important role in evolution, its estimation and the identification of hotspot positions is of considerable interest. We propose a novel approach for estimating population recombination rates based on genotyping or sequence data that involves a sequential multiscale change point estimator. Our method also permits demography to be taken into account. It uses several summary statistics within a regression model fitted on suitable scenarios. Our proposed method is accurate, computationally fast, and provides a parsimonious solution by ensuring a type I error control against too many changes in the recombination rate. An application to human genome data suggests a good congruence between our estimated and experimentally identified hotspots. Our method is implemented in the R-package LDJump, which is freely available at https://github.com/PhHermann/LDJump.

High and Highly Variable Spontaneous Mutation Rates in Daphnia.

Project description:The rate and spectrum of spontaneous mutations are critical parameters in basic and applied biology because they dictate the pace and character of genetic variation introduced into populations, which is a prerequisite for evolution. We use a mutation-accumulation approach to estimate mutation parameters from whole-genome sequence data from multiple genotypes from multiple populations of Daphnia magna, an ecological and evolutionary model system. We report extremely high base substitution mutation rates (µ-n,bs = 8.96 × 10-9/bp/generation [95% CI: 6.66-11.97 × 10-9/bp/generation] in the nuclear genome and µ-m,bs = 8.7 × 10-7/bp/generation [95% CI: 4.40-15.12 × 10-7/bp/generation] in the mtDNA), the highest of any eukaryote examined using this approach. Levels of intraspecific variation based on the range of estimates from the nine genotypes collected from three populations (Finland, Germany, and Israel) span 1 and 3 orders of magnitude, respectively, resulting in up to a ∼300-fold difference in rates among genomic partitions within the same lineage. In contrast, mutation spectra exhibit very consistent patterns across genotypes and populations, suggesting the mechanisms underlying the mutational process may be similar, even when the rates at which they occur differ. We discuss the implications of high levels of intraspecific variation in rates, the importance of estimating gene conversion rates using a mutation-accumulation approach, and the interacting factors influencing the evolution of mutation parameters. Our findings deepen our knowledge about mutation and provide both challenges to and support for current theories aimed at explaining the evolution of the mutation rate, as a trait, across taxa.
