Project description:This article makes available a dataset that was used for the development of an automatic recognition system of peripheral blood cell images using convolutional neural networks [1]. The dataset contains a total of 17,092 images of individual normal cells, which were acquired using the analyzer CellaVision DM96 in the Core Laboratory at the Hospital Clinic of Barcelona. The dataset is organized in the following eight groups: neutrophils, eosinophils, basophils, lymphocytes, monocytes, immature granulocytes (promyelocytes, myelocytes, and metamyelocytes), erythroblasts and platelets or thrombocytes. The size of the images is 360 × 363 pixels, in format jpg, and they were annotated by expert clinical pathologists. The images were captured from individuals without infection, hematologic or oncologic disease and free of any pharmacologic treatment at the moment of blood collection. This high-quality labelled dataset may be used to train and test machine learning and deep learning models to recognize different types of normal peripheral blood cells. To our knowledge, this is the first publicly available set with large numbers of normal peripheral blood cells, so that it is expected to be a canonical dataset for model benchmarking.

Project description:The present dataset is related to the research paper entitled "Reproducing Absorption Spectra of pH Indicators from RGB Values of Microscopic Images" (Inagawa et al., 2020). The dataset contains microscopic images of aqueous methyl orange (MO), absorption spectra acquired with a spectrophotometer, loading spectra and calculation sheets for reproducing absorption spectra of aqueous MO from their RGB values of the microscopic images. The microscopic transmission images of the standard MO solutions at various pH conditions were acquired with a CMOS camera equipped with an invert microscope. Meanwhile, the loading spectra were obtained by principle component analysis of a series of absorption spectra of the standard solutions. The conversion matrix from RGB values in a region of interests (ROI) to score values were linear-algebraically determined from the RGB values and score values of the standard solutions. The absorption spectra of the sample solutions of which pH conditions are unknown were then reproduced by calculating the linear combination of the loading spectra with the score values obtained from the conversion process. Herein, the absorption spectra of MO are reproduced at various pH and ROI conditions.

Project description:In vitro cellular models are promising tools for studying normal and pathological conditions. One of their important applications is the development of genetically engineered biosensor systems to investigate, in real time, the processes occurring in living cells. At present, there are fluorescence, protein-based, sensory systems for detecting various substances in living cells (for example, hydrogen peroxide, ATP, Ca2+ etc.,) or for detecting processes such as endoplasmic reticulum stress. Such systems help to study the mechanisms underlying the pathogenic processes and diseases and to screen for potential therapeutic compounds. It is also necessary to develop new tools for the processing and analysis of obtained microimages. Here, we present our web-application CellCountCV for automation of microscopic cell images analysis, which is based on fully convolutional deep neural networks. This approach can efficiently deal with non-convex overlapping objects, that are virtually inseparable with conventional image processing methods. The cell counts predicted with CellCountCV were very close to expert estimates (the average error rate was < 4%). CellCountCV was used to analyze large series of microscopic images obtained in experimental studies and it was able to demonstrate endoplasmic reticulum stress development and to catch the dose-dependent effect of tunicamycin.

Project description:Counting nematodes is a labor-intensive and time-consuming task, yet it is a pivotal step in various quantitative nematological studies; preparation of initial population densities and final population densities in pot, micro-plot and field trials for different objectives related to management including sampling and location of nematode infestation foci. Nematologists have long battled with the complexities of nematode counting, leading to several research initiatives aimed at automating this process. However, these research endeavors have primarily focused on identifying single-class objects within individual images. To enhance the practicality of this technology, there's a pressing need for an algorithm that cannot only detect but also classify multiple classes of objects concurrently. This study endeavors to tackle this challenge by developing a user-friendly Graphical User Interface (GUI) that comprises multiple deep learning algorithms, allowing simultaneous recognition and categorization of nematode eggs and second stage juveniles of Meloidogyne spp. In total of 650 images for eggs and 1339 images for juveniles were generated using two distinct imaging systems, resulting in 8655 eggs and 4742 Meloidogyne juveniles annotated using bounding box and segmentation, respectively. The deep-learning models were developed by leveraging the Convolutional Neural Networks (CNNs) machine learning architecture known as YOLOv8x. Our results showed that the models correctly identified eggs as eggs and Meloidogyne juveniles as Meloidogyne juveniles in 94% and 93% of instances, respectively. The model demonstrated higher than 0.70 coefficient correlation between model predictions and observations on unseen images. Our study has showcased the potential utility of these models in practical applications for the future. The GUI is made freely available to the public through the author's GitHub repository (https://github.com/bresilla/nematode_counting). While this study currently focuses on one genus, there are plans to expand the GUI's capabilities to include other economically significant genera of plant parasitic nematodes. Achieving these objectives, including enhancing the models' accuracy on different imaging systems, may necessitate collaboration among multiple nematology teams and laboratories, rather than being the work of a single entity. With the increasing interest among nematologists in harnessing machine learning, the authors are confident in the potential development of a universal automated nematode counting system accessible to all. This paper aims to serve as a framework and catalyst for initiating global collaboration toward this important goal.

Project description:Mosquitoes pose substantial threat to public health resulting in million number of deaths wordlwide every year. They act as the vectors responsible for diseases such as Dengue, Yellow fever,Chikungunya, Zika etc. The harmful mosquito species are contained in the genera Aedes, Anopheles and Culex. Automated species identification of vectors is essential to implement targeted vector control strategies. The objective of the proposed paper is to construct a novel dataset of images of dangerous mosquito species. We have prepared a dataset of images of adult mosquitoes belonging to three species: Aedes Aegypti, Anopheles stephensi and Culex quinquefasciatus stored in two folders. The first folder comprises of total 2640 augmented images of mosquitoes belonging to the three species. The second folder contains original images of the the three species. The dataset is valuable for training machine and deep learning models for automatic species classification.

A survey among German industry representatives conducted between July 2018 and October 2018 is the basis for this dataset. It contains the characteristics of industrial companies based in Germany that participated in the survey as well as their attitude towards the development of the automation level in assembly systems. The focus of the survey lies on the influencing factors of the production and production environment and their influence on the automation level. The participants were able to evaluate the factors on a six-step ordinal scale from "no influence" to "very strong influence". Interpretation of this data can be found in the research article titled "Automation decisions in flow-line assembly systems based on a cost-benefit analysis" [1].

Project description:Image registration of biological data is challenging as complex deformation problems are common. Possible deformation effects can be caused in individual data preparation processes, involving morphological deformations, stain variations, stain artifacts, rotation, translation, and missing tissues. The combining deformation effects tend to make existing automatic registration methods perform poor. In our experiments on serial histopathological images, the six state of the art image registration techniques, including TrakEM2, SURF + affine transformation, UnwarpJ, bUnwarpJ, CLAHE + bUnwarpJ and BrainAligner, achieve no greater than 70% averaged accuracies, while the proposed method achieves 91.49% averaged accuracy. The proposed method has also been demonstrated to be significantly better in alignment of laser scanning microscope brain images and serial ssTEM images than the benchmark automatic approaches (p < 0.001). The contribution of this study is to introduce a fully automatic, robust and fast image registration method for 2D image registration.

Project description:Despite their interest and threat status, the number of whales in world's oceans remains highly uncertain. Whales detection is normally carried out from costly sighting surveys, acoustic surveys or through high-resolution images. Since deep convolutional neural networks (CNNs) are achieving great performance in several computer vision tasks, here we propose a robust and generalizable CNN-based system for automatically detecting and counting whales in satellite and aerial images based on open data and tools. In particular, we designed a two-step whale counting approach, where the first CNN finds the input images with whale presence, and the second CNN locates and counts each whale in those images. A test of the system on Google Earth images in ten global whale-watching hotspots achieved a performance (F1-measure) of 81% in detecting and 94% in counting whales. Combining these two steps increased accuracy by 36% compared to a baseline detection model alone. Applying this cost-effective method worldwide could contribute to the assessment of whale populations to guide conservation actions. Free and global access to high-resolution imagery for conservation purposes would boost this process.

Project description:Recent advances in the acquisition of large-scale datasets of transmission electron microscope images have allowed researchers to determine the number and the distribution of subcellular ultrastructures at both the cellular level and the tissue level. For this purpose, it would be very useful to have a computer-assisted system to detect the structures of interest, such as organelles. Using our original image recognition framework CARTA (Clustering-Aided Rapid Training Agent), combined with procedures to highlight and enlarge regions of interest on the image, we have developed a successful method for the semi-automatic detection of plant organelles including mitochondria, amyloplasts, chloroplasts, etioplasts, and Golgi stacks in transmission electron microscope images. Our proposed semi-automatic detection system will be helpful for labelling organelles in the interpretation and/or quantitative analysis of large-scale electron microscope imaging data.
