Metacommunity analysis of amoeboid protists in grassland soils.

ABSTRACT: This study reveals the diversity and distribution of two major ubiquitous groups of soil amoebae, the genus Acanthamoeba and the Myxomycetes (plasmodial slime-moulds) that are rarely, if ever, recovered in environmental sampling studies. We analyzed 150 grassland soil samples from three Biodiversity Exploratories study regions in Germany. We developed specific primers targeting the V2 variable region in the first part of the small subunit of the ribosomal RNA gene for high-throughput pyrotag sequencing. From ca. 1 million reads, applying very stringent filtering and clustering parameters to avoid overestimation of the diversity, we obtained 273 acanthamoebal and 338 myxomycete operational taxonomic units (OTUs, 96% similarity threshold). This number is consistent with the genetic diversity known in the two investigated lineages, but unequalled to date by any environmental sampling study. Only very few OTUs were identical to already known sequences. Strikingly different OTUs assemblages were found between the three German regions (PerMANOVA p.value = 0.001) and even between sites of the same region (multiple-site Simpson-based similarity indices <0.4), showing steep biogeographical gradients.

Project description:Tufa-depositing streams provide great microhabitat complexity and are therefore inhabited by various periphytic phagotrophic organisms such as ciliates and amoeboid protists. Recent removal of invasive plant species Ailanthus altissima (Mill.) Swinge from the Skradinski buk tufa barrier (Krka National Park, Croatia) resulted in changes in the barrier hydromorphology including the reactivation (revitalization) of dry streams. The objective of this study was to investigate: (1) the taxonomic and functional response of periphytic ciliates and amoeboid protists to stream revitalization by comparing taxonomic (i.e., abundance, species richness and diversity) and functional (i.e., functional diversity) metrics between revitalized (N) and control sites (C) during 1 and 2-months immersion period; (2) which environmental and (3) periphyton-associated factors shape the taxonomic and functional metrics and to what extent; (4) how duration of immersion affects taxonomic and functional metrics at revitalized sites. Our results showed that taxonomic and functional metrics of ciliates and amoeboid protists responded to the prevailing conditions characteristic of revitalized tufa-depositing streams: changing hydrology (occasional high flow or drought), soil drainage, and extensive inorganic matter, i.e., tufa deposition, although their responses were somewhat different. The two assemblages also showed different responses of taxonomic and functional metrics with respect to immersion duration: while the taxonomic and functional diversity of ciliates at N sites increased with longer immersion, indicating niche diversification, those of amoeboid protists hardly changed with time. Our results suggest that a comprehensive analysis of taxonomic and functional metrics of ciliates and amoeboid protists could be a good proxy for assessing revitalization of tufa-depositing streams. However, the temporal component should always be considered when conducting such studies, as the colonization processes of ciliates and amoeboid protists are quite complex, especially in tufa-depositing streams.

Project description:Metacommunity theory has advanced scientific understanding of how species interactions and spatial processes influence patterns of biodiversity and community structure across landscapes. While the central tenets of metacommunity theory have been promoted as pivotal considerations for conservation management, few field experiments have tested the validity of metacommunity predictions. Here, we tested one key prediction of metacommunity theory-that decreasing habitat connectivity should erode metacommunity structure by hindering species movement between patches. For 2 years, we manipulated an experimental old-field grassland ecosystem via mowing to represent four levels of habitat connectivity: (1) open control, (2) full connectivity, (3) partial connectivity, and (4) no connectivity. Within each treatment plot (10 × 10 m, n = 4 replicates), we measured the abundance and diversity (i.e., alpha and beta) of both flying and ground arthropods using sticky and pitfall traps, respectively. We found that the abundance and diversity of highly mobile flying arthropods were unaffected by habitat connectivity, whereas less mobile ground arthropods were highly impacted. The mean total abundance of ground arthropods was 2.5× and 2× higher in the control and partially connected plots compared to isolated patches, respectively. We also reveal that habitat connectivity affected the trophic interactions of ground arthropods, with predators (e.g., wolf spiders, ground spiders) being highly positively correlated with micro-detritivores (springtails, mites) but not macro-detritivores (millipedes, isopods) as habitat connectivity increased. Together these findings indicate that changes in habitat connectivity can alter the metacommunity structure for less mobile organisms such as ground arthropods. Because of their essential roles in terrestrial ecosystem functioning and services, we recommend that conservationists, restoration practitioners, and land managers include principles of habitat connectivity for ground arthropods when designing biodiversity management programs.

Project description:Recent studies have revealed diverse RNA viral communities in soils. Yet, how environmental factors influence soil RNA viruses remains largely unknown. Here, we recovered RNA viral communities from bulk metatranscriptomes sequenced from grassland soils managed for 5 years under multiple environmental conditions including water content, plant presence, cultivar type, and soil depth. More than half of the unique RNA viral contigs (64.6%) were assigned with putative hosts. About 74.7% of these classified RNA viral contigs are known as eukaryotic RNA viruses suggesting eukaryotic RNA viruses may outnumber prokaryotic RNA viruses by nearly three times in this grassland. Of the identified eukaryotic RNA viruses and the associated eukaryotic species, the most dominant taxa were Mitoviridae with an average relative abundance of 72.4%, and their natural hosts, Fungi with an average relative abundance of 56.6%. Network analysis and structural equation modeling support that soil water content, plant presence, and type of cultivar individually demonstrate a significant positive impact on eukaryotic RNA viral richness directly as well as indirectly on eukaryotic RNA viral abundance via influencing the co-existing eukaryotic members. A significant negative influence of soil depth on soil eukaryotic richness and abundance indirectly impacts soil eukaryotic RNA viral communities. These results provide new insights into the collective influence of multiple environmental and community factors that shape soil RNA viral communities and offer a structured perspective of how RNA virus diversity and ecology respond to environmental changes.ImportanceClimate change has been reshaping the soil environment as well as the residing microbiome. This study provides field-relevant information on how environmental and community factors collectively shape soil RNA communities and contribute to ecological understanding of RNA viral survival under various environmental conditions and virus-host interactions in soil. This knowledge is critical for predicting the viral responses to climate change and the potential emergence of biothreats.

Project description:The cultivation of grasslands can modify both bacterial community structure and impact on nutrient cycling as well as the productivity and diversity of plant communities. In this study, two pristine New Zealand grassland sites dominated by indigenous tall tussocks (Chionochloa pallens or C. teretifolia) were examined to investigate the extent and predictability of variation of the bacterial community. The contribution of free-living bacteria to biological nitrogen fixation is predicted to be ecologically significant in these soils; therefore, the diazotrophic community was also examined. The C. teretifolia site had N-poor and poorly-drained peaty soils, and the C. pallens had N-rich and well-drained fertile soils. These soils also differ in the proportion of organic carbon (C), Olsen phosphorus (P) and soil pH. The nutrient-rich soils showed increased relative abundances of some copiotrophic bacterial taxa (including members of the Proteobacteria, Bacteroidetes and Firmicutes phyla). Other copiotrophs, Actinobacteria and the oliogotrophic Acidobacteria showed increased relative abundance in nutrient-poor soils. Greater diversity based on 16S rRNA gene sequences and the Tax4Fun prediction of enhanced spore formation associated with nutrient-rich soils could indicate increased resilience of the bacterial community. The two sites had distinct diazotrophic communities with higher diversity in C. teretifolia soils that had less available nitrate and ammonium, potentially indicating increased resilience of the diazotroph community at this site. The C. teretifolia soils had more 16S rRNA gene and nifH copies per g soil than the nutrient rich site. However, the proportion of the bacterial community that was diazotrophic was similar in the two soils. We suggest that edaphic and vegetation factors are contributing to major differences in the composition and diversity of total bacterial and diazotrophic communities at these sites. We predict the differences in the communities at the two sites will result in different responses to environmental change.
