Drug-Drug Interaction Extraction via Convolutional Neural Networks.

ABSTRACT: Drug-drug interaction (DDI) extraction as a typical relation extraction task in natural language processing (NLP) has always attracted great attention. Most state-of-the-art DDI extraction systems are based on support vector machines (SVM) with a large number of manually defined features. Recently, convolutional neural networks (CNN), a robust machine learning method which almost does not need manually defined features, has exhibited great potential for many NLP tasks. It is worth employing CNN for DDI extraction, which has never been investigated. We proposed a CNN-based method for DDI extraction. Experiments conducted on the 2013 DDIExtraction challenge corpus demonstrate that CNN is a good choice for DDI extraction. The CNN-based DDI extraction method achieves an F-score of 69.75%, which outperforms the existing best performing method by 2.75%.

Drug drug interaction extraction from biomedical literature using syntax convolutional neural network.

Project description:MotivationDetecting drug-drug interaction (DDI) has become a vital part of public health safety. Therefore, using text mining techniques to extract DDIs from biomedical literature has received great attentions. However, this research is still at an early stage and its performance has much room to improve.ResultsIn this article, we present a syntax convolutional neural network (SCNN) based DDI extraction method. In this method, a novel word embedding, syntax word embedding, is proposed to employ the syntactic information of a sentence. Then the position and part of speech features are introduced to extend the embedding of each word. Later, auto-encoder is introduced to encode the traditional bag-of-words feature (sparse 0-1 vector) as the dense real value vector. Finally, a combination of embedding-based convolutional features and traditional features are fed to the softmax classifier to extract DDIs from biomedical literature. Charting Nanocluster Structures via Convolutional Neural Networks.

Project description:A general method to obtain a representation of the structural landscape of nanoparticles in terms of a limited number of variables is proposed. The method is applied to a large data set of parallel tempering molecular dynamics simulations of gold clusters of 90 and 147 atoms, silver clusters of 147 atoms, and copper clusters of 147 atoms, covering a plethora of structures and temperatures. The method leverages convolutional neural networks to learn the radial distribution functions of the nanoclusters and distills a low-dimensional chart of the structural landscape. This strategy is found to give rise to a physically meaningful and differentiable mapping of the atom positions to a low-dimensional manifold in which the main structural motifs are clearly discriminated and meaningfully ordered. Furthermore, unsupervised clustering on the low-dimensional data proved effective at further splitting the motifs into structural subfamilies characterized by very fine and physically relevant differences such as the presence of specific punctual or planar defects or of atoms with particular coordination features. Owing to these peculiarities, the chart also enabled tracking of the complex structural evolution in a reactive trajectory. In addition to visualization and analysis of complex structural landscapes, the presented approach offers a general, low-dimensional set of differentiable variables that has the potential to be used for exploration and enhanced sampling purposes.

Rule Extraction From Binary Neural Networks With Convolutional Rules for Model Validation.

Project description:Classification approaches that allow to extract logical rules such as decision trees are often considered to be more interpretable than neural networks. Also, logical rules are comparatively easy to verify with any possible input. This is an important part in systems that aim to ensure correct operation of a given model. However, for high-dimensional input data such as images, the individual symbols, i.e. pixels, are not easily interpretable. Therefore, rule-based approaches are not typically used for this kind of high-dimensional data. We introduce the concept of first-order convolutional rules, which are logical rules that can be extracted using a convolutional neural network (CNN), and whose complexity depends on the size of the convolutional filter and not on the dimensionality of the input. Our approach is based on rule extraction from binary neural networks with stochastic local search. We show how to extract rules that are not necessarily short, but characteristic of the input, and easy to visualize. Our experiments show that the proposed approach is able to model the functionality of the neural network while at the same time producing interpretable logical rules. Thus, we demonstrate the potential of rule-based approaches for images which allows to combine advantages of neural networks and rule learning.

DEEPScreen: high performance drug-target interaction prediction with convolutional neural networks using 2-D structural compound representations.

Project description:The identification of physical interactions between drug candidate compounds and target biomolecules is an important process in drug discovery. Since conventional screening procedures are expensive and time consuming, computational approaches are employed to provide aid by automatically predicting novel drug-target interactions (DTIs). In this study, we propose a large-scale DTI prediction system, DEEPScreen, for early stage drug discovery, using deep convolutional neural networks. One of the main advantages of DEEPScreen is employing readily available 2-D structural representations of compounds at the input level instead of conventional descriptors that display limited performance. DEEPScreen learns complex features inherently from the 2-D representations, thus producing highly accurate predictions. The DEEPScreen system was trained for 704 target proteins (using curated bioactivity data) and finalized with rigorous hyper-parameter optimization tests. We compared the performance of DEEPScreen against the state-of-the-art on multiple benchmark datasets to indicate the effectiveness of the proposed approach and verified selected novel predictions through molecular docking analysis and literature-based validation. Finally, JAK proteins that were predicted by DEEPScreen as new targets of a well-known drug cladribine were experimentally demonstrated in vitro on cancer cells through STAT3 phosphorylation, which is the downstream effector protein. The DEEPScreen system can be exploited in the fields of drug discovery and repurposing for in silico screening of the chemogenomic space, to provide novel DTIs which can be experimentally pursued. Unraveling neural coding of dynamic natural visual scenes via convolutional recurrent neural networks.

Project description:Traditional models of retinal system identification analyze the neural response to artificial stimuli using models consisting of predefined components. The model design is limited to prior knowledge, and the artificial stimuli are too simple to be compared with stimuli processed by the retina. To fill in this gap with an explainable model that reveals how a population of neurons work together to encode the larger field of natural scenes, here we used a deep-learning model for identifying the computational elements of the retinal circuit that contribute to learning the dynamics of natural scenes. Experimental results verify that the recurrent connection plays a key role in encoding complex dynamic visual scenes while learning biological computational underpinnings of the retinal circuit. In addition, the proposed models reveal both the shapes and the locations of the spatiotemporal receptive fields of ganglion cells.

From explanation to intervention: Interactive knowledge extraction from Convolutional Neural Networks used in radiology.

Project description:Deep Learning models such as Convolutional Neural Networks (CNNs) are very effective at extracting complex image features from medical X-rays. However, the limited interpretability of CNNs has hampered their deployment in medical settings as they failed to gain trust among clinicians. In this work, we propose an interactive framework to allow clinicians to ask what-if questions and intervene in the decisions of a CNN, with the aim of increasing trust in the system. The framework translates a layer of a trained CNN into a measurable and compact set of symbolic rules. Expert interactions with visualizations of the rules promote the use of clinically-relevant CNN kernels and attach meaning to the rules. The definition and relevance of the kernels are supported by radiomics analyses and permutation evaluations, respectively. CNN kernels that do not have a clinically-meaningful interpretation are removed without affecting model performance. By allowing clinicians to evaluate the impact of adding or removing kernels from the rule set, our approach produces an interpretable refinement of the data-driven CNN in alignment with medical best practice.

Vessel trajectory classification via transfer learning with Deep Convolutional Neural Networks.

Project description:The classification of vessel trajectories using Automatic Identification System (AIS) data is crucial for ensuring maritime safety and the efficient navigation of ships. The advent of deep learning has brought about more effective classification methods, utilizing Convolutional Neural Networks (CNN). However, existing CNN-based approaches primarily focus on either sailing or loitering movement patterns and struggle to capture valuable features and subtle differences between these patterns from input images. In response to these limitations, we firstly introduce a novel framework, Dense121-VMC, based on Deep Convolutional Neural Networks (DCNN) with transfer learning for simultaneous extraction and classification of both sailing and loitering trajectories. Our approach efficiently performs in extracting significant features from input images and in identifying subtle differences in each vessel's trajectory. Additionally, transfer learning effectively reduces data requirements and addresses the issue of overfitting. Through extended experiments, we demonstrate the novelty of proposed Dense121-VMC framework, achieving notable contributions for vessel trajectory classification.

Classification of Multiple Sclerosis Clinical Profiles via Graph Convolutional Neural Networks.

Project description:Recent advances in image acquisition and processing techniques, along with the success of novel deep learning architectures, have given the opportunity to develop innovative algorithms capable to provide a better characterization of neurological related diseases. In this work, we introduce a neural network based approach to classify Multiple Sclerosis (MS) patients into four clinical profiles. Starting from their structural connectivity information, obtained by diffusion tensor imaging and represented as a graph, we evaluate the classification performances using unweighted and weighted connectivity matrices. Furthermore, we investigate the role of graph-based features for a better characterization and classification of the pathology. Ninety MS patients (12 clinically isolated syndrome, 30 relapsing-remitting, 28 secondary-progressive, and 20 primary-progressive) along with 24 healthy controls, were considered in this study. This work shows the great performances achieved by neural networks methods in the classification of the clinical profiles. Furthermore, it shows local graph metrics do not improve the classification results suggesting that the latent features created by the neural network in its layers have a much important informative content. Finally, we observe that graph weights representation of brain connections preserve important information to discriminate between clinical forms.

Deriving external forces via convolutional neural networks for biomedical image segmentation.

Project description:Active contours, or snakes, are widely applied on biomedical image segmentation. They are curves defined within an image domain that can move to object boundaries under the influence of internal forces and external forces, in which the internal forces are generally computed from curves themselves and external forces from image data. Designing external forces properly is a key point with active contour algorithms since the external forces play a leading role in the evolution of active contours. One of most popular external forces for active contour models is gradient vector flow (GVF). However, GVF is sensitive to noise and false edges, which limits its application area. To handle this problem, in this paper, we propose using GVF as reference to train a convolutional neural network to derive an external force. The derived external force is then integrated into the active contour models for curve evolution. Three clinical applications, segmentation of optic disk in fundus images, fluid in retinal optical coherence tomography images and fetal head in ultrasound images, are employed to evaluate the proposed method. The results show that the proposed method is very promising since it achieves competitive performance for different tasks compared to the state-of-the-art algorithms.

Drug drug interaction extraction from the literature using a recursive neural network.

Project description:Detecting drug-drug interactions (DDI) is important because information on DDIs can help prevent adverse effects from drug combinations. Since there are many new DDI-related papers published in the biomedical domain, manually extracting DDI information from the literature is a laborious task. However, text mining can be used to find DDIs in the biomedical literature. Among the recently developed neural networks, we use a Recursive Neural Network to improve the performance of DDI extraction. Our recursive neural network model uses a position feature, a subtree containment feature, and an ensemble method to improve the performance of DDI extraction. Compared with the state-of-the-art models, the DDI detection and type classifiers of our model performed 4.4% and 2.8% better, respectively, on the DDIExtraction Challenge'13 test data. We also validated our model on the PK DDI corpus that consists of two types of DDIs data: in vivo DDI and in vitro DDI. Compared with the existing model, our detection classifier performed 2.3% and 6.7% better on in vivo and in vitro data respectively. The results of our validation demonstrate that our model can automatically extract DDIs better than existing models.
