Relative Capacity and the Spread of Rebellion: Insights from Nepal.

ABSTRACT: This article explores how insurgencies emerge and spread within a country over time through an analysis of the Maoist insurgency in Nepal. It argues that important processes underpinning the spread of insurgency are likely to change with shifts in the relative military capacity of belligerents. Importantly, insurgents can to a greater extent spread the insurgency by using coercion, material incentives, and movement of forces when they are militarily strong than when they are weak. This in turn leads to changes in the local conditions favorable to insurgency. I hypothesize that inaccessible terrains, preexisting rebel networks, and proximity to insurgent areas are likely to be important determinants of local insurgency onset during rebel weakness, but should decline in importance as the rebels gain strength. I find support for these arguments in a mixed-methods analysis of Nepal's insurgency that combines a qualitative narrative and a quantitative event history analysis.

First insights into the phylogenetic diversity of Mycobacterium tuberculosis in Nepal.

Project description:Tuberculosis (TB) is a major public health problem in Nepal. Strain variation in Mycobacterium tuberculosis may influence the outcome of TB infection and disease. To date, the phylogenetic diversity of M. tuberculosis in Nepal is unknown.We analyzed 261 M. tuberculosis isolates recovered from pulmonary TB patients recruited between August 2009 and August 2010 in Nepal. M. tuberculosis lineages were determined by single nucleotide polymorphisms (SNP) typing and spoligotyping. Drug resistance was determined by sequencing the hot spot regions of the relevant target genes. Overall, 164 (62.8%) TB patients were new, and 97 (37.2%) were previously treated. Any drug resistance was detected in 50 (19.2%) isolates, and 16 (6.1%) were multidrug-resistant. The most frequent M. tuberculosis lineage was Lineage 3 (CAS/Delhi) with 106 isolates (40.6%), followed by Lineage 2 (East-Asian lineage, includes Beijing genotype) with 84 isolates (32.2%), Lineage 4 (Euro-American lineage) with 41 (15.7%) isolates, and Lineage 1 (Indo-Oceanic lineage) with 30 isolates (11.5%). Based on spoligotyping, we found 45 different spoligotyping patterns that were previously described. The Beijing (83 isolates, 31.8%) and CAS spoligotype (52, 19.9%) were the dominant spoligotypes. A total of 36 (13.8%) isolates could not be assigned to any known spoligotyping pattern. Lineage 2 was associated with female sex (adjusted odds ratio [aOR] 2.58, 95% confidence interval [95% CI] 1.42-4.67, p = 0.002), and any drug resistance (aOR 2.79; 95% CI 1.43-5.45; p = 0.002). We found no evidence for an association of Lineage 2 with age or BCG vaccination status.We found a large genetic diversity of M. tuberculosis in Nepal with representation of all four major lineages. Lineages 3 and 2 were dominating. Lineage 2 was associated with clinical characteristics. This study fills an important gap on the map of the M. tuberculosis genetic diversity in the Asian region.

Insights into intercontinental spread of Zika virus.

Project description:The epidemic of Zika virus (ZIKV) infection in South America has led to World Health Organization's declaration of a Public Health Emergency of International Concern. To further inform effective public health policy, an understanding of ZIKV's transmission mechanisms is crucial. To characterize the intercontinental transmission of ZIKV, we compiled and analyzed more than 250 gene sequences together with their sequence-related geographic and temporal information, sampled across 27 countries spanning from 1947 to 2016. After filtering and selecting appropriate sequences, extensive phylogenetic analyses were performed. Although phylogeographic reconstruction supported the transmission route of the virus in Africa, South-eastern Asia, Oceania and Latin America, we discovered that the Eastern Africa origin of ZIKV was disputable. On a molecular level, purifying selection was found to be largely responsible for the evolution of non-structural protein 5 and envelope protein E. Our dataset and ancestral sequences reconstruction analysis captured previously unidentified amino acid changes during evolution. Finally, based on the estimation of the time to the most recent common ancestors for the non-structural protein 5 gene, we hypothesized potential specific historic events that occurred in the 1940s and might have facilitated the spread of Zika virus from Africa to South-eastern Asia. Our findings provide new insights into the transmission characteristics of ZIKV, while further genetic and serologic studies are warranted to support the design of tailored prevention strategies.

The relative contributions of infectious and mitotic spread to HTLV-1 persistence.

Project description:Human T-lymphotropic virus type-1 (HTLV-1) persists within hosts via infectious spread (de novo infection) and mitotic spread (infected cell proliferation), creating a population structure of multiple clones (infected cell populations with identical genomic proviral integration sites). The relative contributions of infectious and mitotic spread to HTLV-1 persistence are unknown, and will determine the efficacy of different approaches to treatment. The prevailing view is that infectious spread is negligible in HTLV-1 persistence beyond early infection. However, in light of recent high-throughput data on the abundance of HTLV-1 clones, and recent estimates of HTLV-1 clonal diversity that are substantially higher than previously thought (typically between 104 and 105 HTLV-1+ T cell clones in the body of an asymptomatic carrier or patient with HTLV-1-associated myelopathy/tropical spastic paraparesis), ongoing infectious spread during chronic infection remains possible. We estimate the ratio of infectious to mitotic spread using a hybrid model of deterministic and stochastic processes, fitted to previously published HTLV-1 clonal diversity estimates. We investigate the robustness of our estimates using three alternative estimators. We find that, contrary to previous belief, infectious spread persists during chronic infection, even after HTLV-1 proviral load has reached its set point, and we estimate that between 100 and 200 new HTLV-1 clones are created and killed every day. We find broad agreement between all estimators. The risk of HTLV-1-associated malignancy and inflammatory disease is strongly correlated with proviral load, which in turn is correlated with the number of HTLV-1-infected clones, which are created by de novo infection. Our results therefore imply that suppression of de novo infection may reduce the risk of malignant transformation.

Recent emergence and spread of an Arctic-related phylogenetic lineage of rabies virus in Nepal.

Project description:Rabies is a zoonotic disease that is endemic in many parts of the developing world, especially in Africa and Asia. However its epidemiology remains largely unappreciated in much of these regions, such as in Nepal, where limited information is available about the spatiotemporal dynamics of the main etiological agent, the rabies virus (RABV). In this study, we describe for the first time the phylogenetic diversity and evolution of RABV circulating in Nepal, as well as their geographical relationships within the broader region. A total of 24 new isolates obtained from Nepal and collected from 2003 to 2011 were full-length sequenced for both the nucleoprotein and the glycoprotein genes, and analysed using neighbour-joining and maximum-likelihood phylogenetic methods with representative viruses from all over the world, including new related RABV strains from neighbouring or more distant countries (Afghanistan, Greenland, Iran, Russia and USA). Despite Nepal's limited land surface and its particular geographical position within the Indian subcontinent, our study revealed the presence of a surprising wide genetic diversity of RABV, with the co-existence of three different phylogenetic groups: an Indian subcontinent clade and two different Arctic-like sub-clades within the Arctic-related clade. This observation suggests at least two independent episodes of rabies introduction from neighbouring countries. In addition, specific phylogenetic and temporal evolution analysis of viruses within the Arctic-related clade has identified a new recently emerged RABV lineage we named as the Arctic-like 3 (AL-3) sub-clade that is already widely spread in Nepal.

Managing medical equipment capacity with early spread of infection in a region.

Project description:We develop a model for a regional decision-maker to analyze the requirement of medical equipment capacity in the early stages of a spread of infections. We use the model to propose and evaluate ways to manage limited equipment capacity. Early-stage infection growth is captured by a stochastic differential equation (SDE) and is part of a two-period community spread and shutdown model. We use the running-maximum process of a geometric Brownian motion to develop a performance metric, probability of breach, for a given capacity level. Decision-maker estimates costs of economy versus health and the time till the availability of a cure; we develop a heuristic rule and an optimal formulation that use these estimates to determine the required medical equipment capacity. We connect the level of capacity to a menu of actions, including the level and timing of shutdown, shutdown effectiveness, and enforcement. Our results show how these actions can compensate for the limited medical equipment capacity in a region. We next address the sharing of medical equipment capacity across regions and its impact on the breach probability. In addition to traditional risk-pooling, we identify a peak-timing effect depending on when infections peak in different regions. We show that equipment sharing may not benefit the regions when capacity is tight. A coupled SDE model captures the messaging coordination and movement across regional borders. Numerical experiments on this model show that under certain conditions, such movement and coordination can synchronize the infection trajectories and bring the peaks closer, reducing the benefit of sharing capacity.

Global trends in grassland carrying capacity and relative stocking density of livestock.

Project description:Although the role of livestock in future food systems is debated, animal proteins are unlikely to completely disappear from our diet. Grasslands are a key source of primary productivity for livestock, and feed-food competition is often limited on such land. Previous research on the potential for sustainable grazing has focused on restricted geographical areas or does not consider inter-annual changes in grazing opportunities. Here, we developed a robust method to estimate trends and interannual variability (IV) in global livestock carrying capacity (number of grazing animals a piece of land can support) over 2001-2015, as well as relative stocking density (the reported livestock distribution relative to the estimated carrying capacity [CC]) in 2010. We first estimated the aboveground biomass that is available for grazers on global grasslands based on the MODIS Net Primary Production product. This was then used to calculate livestock carrying capacities using slopes, forest cover, and animal forage requirements as restrictions. We found that globally, CC decreased on 27% of total grasslands area, mostly in Europe and southeastern Brazil, while it increased on 15% of grasslands, particularly in Sudano-Sahel and some parts of South America. In 2010, livestock forage requirements exceeded forage availability in northwestern Europe, and southern and eastern Asia. Although our findings imply some opportunities to increase grazing pressures in cold regions, Central Africa, and Australia, the high IV or low biomass supply might prevent considerable increases in stocking densities. The approach and derived open access data sets can feed into global food system modelling, support conservation efforts to reduce land degradation associated with overgrazing, and help identify undergrazed areas for targeted sustainable intensification efforts or rewilding purposes.

Role of imitation and limited rehabilitation capacity on the spread of drug abuse.

Project description:ObjectivesWe formulate a mathematical model for the spread of drug abuse using non linear ordinary differential equations. The model seeks to investigate both peer influence and limited rehabilitation effects on the dynamics of drug abuse. Peer-influence is modelled through the mechanism of imitation and limited rehabilitation is described using a special treatment function. Center manifold theory is used to show that the model exhibits the phenomenon of backward bifurcation. Matlab has been used to carry out numerical simulations to support theoretical findings.ResultsThe model analysis shows that the model has multiple equilibria. It has been shown that the classical [Formula: see text]-threshold is not the key to control drug abuse within a population. In fact drug abuse problems may persist in the population even with subthreshold values of [Formula: see text]. This was shown to result, in particular when, [Formula: see text], [Formula: see text] and [Formula: see text] are high enough such that [Formula: see text], [Formula: see text] and [Formula: see text]. The results suggest the need for comprehensive and accessible substance abuse treatment services to curtail drug abuse.

Breaking the Rebellion: Photodynamic Inactivation against <i>Erwinia amylovora</i> Resistant to Streptomycin.

Project description:Global crop production depends on strategies to counteract the ever-increasing spread of plant pathogens. Antibiotics are often used for large-scale treatments. As a result, Erwinia amylovora, causal agent of the contagious fire blight disease, has already evolved resistance to streptomycin (Sm). Photodynamic Inactivation (PDI) of microorganisms has been introduced as innovative method for plant protection. The aim of this study is to demonstrate that E. amylovora resistant to Sm (E. amylovoraSmR) can be killed by PDI. Two photosensitizers, the synthetic B17-0024, and the natural derived anionic sodium magnesium chlorophyllin (Chl) with cell-wall-permeabilizing agents are compared in terms of their photo-killing efficiency in liquid culture with or without 100 µg/mL Sm. In vitro experiments were performed at photosensitizer concentrations of 1, 10 or 100 µM and 5 or 30 min incubation in the dark, followed by illumination at 395 nm (radiant exposure 26.6 J/cm2). The highest inactivation of seven log steps was achieved at 100 µM B17-0024 after 30 min incubation. Shorter incubation (5 min), likely to represent field conditions, reduced the photo-killing to 5 log steps. Chlorophyllin at 100 µM in combination with 1.2% polyaspartic acid (PASA) reduced the number of bacteria by 6 log steps. While PASA itself caused some light independent toxicity, an antibacterial effect (3 log reduction) was achieved only in combination with Chl, even at concentrations as low as 10 µM. Addition of 100 µg/mL Sm to media did not significantly increase the efficacy of the photodynamic treatment. This study proves principle that PDI can be used to treat plant diseases even if causative bacteria are resistant to conventional treatment. Therefore, PDI based on natural photosensitizers might represent an eco-friendly treatment strategy especially in organic farming.
