On characterizing protein spatial clusters with correlation approaches.

ABSTRACT: Spatial aggregation of proteins might have functional importance, e.g., in signaling, and nano-imaging can be used to study them. Such studies require accurate characterization of clusters based on noisy data. A set of spatial correlation approaches free of underlying cluster processes and input parameters have been widely used for this purpose. They include the radius of maximal aggregation ra obtained from Ripley's L(r)?-?r function as an estimator of cluster size, and the estimation of various cluster parameters based on an exponential model of the Pair Correlation Function(PCF). While convenient, the accuracy of these methods is not clear: e.g., does it depend on how the molecules are distributed within the clusters, or on cluster parameters? We analyze these methods for a variety of cluster models. We find that ra relates to true cluster size by a factor that is nonlinearly dependent on parameters and that can be arbitrarily large. For the PCF method, for the models analyzed, we obtain linear relationships between the estimators and true parameters, and the estimators were found to be within ±100% of true parameters, depending on the model. Our results, based on an extendable general framework, point to the need for caution in applying these methods.

Project description:BackgroundUncovering cellular roles of a protein is a task of tremendous importance and complexity that requires dedicated experimental work as well as often sophisticated data mining and processing tools. Protein functions, often referred to as its annotations, are believed to manifest themselves through topology of the networks of inter-proteins interactions. In particular, there is a growing body of evidence that proteins performing the same function are more likely to interact with each other than with proteins with other functions. However, since functional annotation and protein network topology are often studied separately, the direct relationship between them has not been comprehensively demonstrated. In addition to having the general biological significance, such demonstration would further validate the data extraction and processing methods used to compose protein annotation and protein-protein interactions datasets.ResultsWe developed a method for automatic extraction of protein functional annotation from scientific text based on the Natural Language Processing (NLP) technology. For the protein annotation extracted from the entire PubMed, we evaluated the precision and recall rates, and compared the performance of the automatic extraction technology to that of manual curation used in public Gene Ontology (GO) annotation. In the second part of our presentation, we reported a large-scale investigation into the correspondence between communities in the literature-based protein networks and GO annotation groups of functionally related proteins. We found a comprehensive two-way match: proteins within biological annotation groups form significantly denser linked network clusters than expected by chance and, conversely, densely linked network communities exhibit a pronounced non-random overlap with GO groups. We also expanded the publicly available GO biological process annotation using the relations extracted by our NLP technology. An increase in the number and size of GO groups without any noticeable decrease of the link density within the groups indicated that this expansion significantly broadens the public GO annotation without diluting its quality. We revealed that functional GO annotation correlates mostly with clustering in a physical interaction protein network, while its overlap with indirect regulatory network communities is two to three times smaller.ConclusionProtein functional annotations extracted by the NLP technology expand and enrich the existing GO annotation system. The GO functional modularity correlates mostly with the clustering in the physical interaction network, suggesting that the essential role of structural organization maintained by these interactions. Reciprocally, clustering of proteins in physical interaction networks can serve as an evidence for their functional similarity.

Project description:BackgroundDiabetes and its complications represent a significant public health burden in the United States. Some communities have disproportionately high risks of the disease. Identification of these disparities is critical for guiding policy and control efforts to reduce/eliminate the inequities and improve population health. Thus, the objectives of this study were to investigate geographic high-prevalence clusters, temporal changes, and predictors of diabetes prevalence in Florida.MethodsBehavioral Risk Factor Surveillance System data for 2013 and 2016 were provided by the Florida Department of Health. Tests for equality of proportions were used to identify counties with significant changes in the prevalence of diabetes between 2013 and 2016. The Simes method was used to adjust for multiple comparisons. Significant spatial clusters of counties with high diabetes prevalence were identified using Tango's flexible spatial scan statistic. A global multivariable regression model was fit to identify predictors of diabetes prevalence. A geographically weighted regression model was fit to assess for spatial non-stationarity of the regression coefficients and fit a local model.ResultsThere was a small but significant increase in the prevalence of diabetes in Florida (10.1% in 2013 to 10.4% in 2016), and statistically significant increases in prevalence occurred in 61% (41/67) of counties in the state. Significant, high-prevalence clusters of diabetes were identified. Counties with a high burden of the condition tended to have high proportions of the population that were non-Hispanic Black, had limited access to healthy foods, were unemployed, physically inactive, and had arthritis. Significant non-stationarity of regression coefficients was observed for the following variables: proportion of the population physically inactive, proportion with limited access to healthy foods, proportion unemployed, and proportion with arthritis. However, density of fitness and recreational facilities had a confounding effect on the association between diabetes prevalence and levels of unemployment, physical inactivity, and arthritis. Inclusion of this variable decreased the strength of these relationships in the global model, and reduced the number of counties with statistically significant associations in the local model.ConclusionsThe persistent geographic disparities of diabetes prevalence and temporal increases identified in this study are concerning. There is evidence that the impacts of the determinants on diabetes risk vary by geographical location. This implies that a one-size-fits-all approach to disease control/prevention would be inadequate to curb the problem. Therefore, health programs will need to use evidence-based approaches to guide health programs and resource allocation to reduce disparities and improve population health.

Project description:To understand the proximate and ultimate causes that shape acoustic communication in animals, objective characterizations of the vocal repertoire of a given species are critical, as they provide the foundation for comparative analyses among individuals, populations and taxa. Progress in this field has been hampered by a lack of standard in methodology, however. One problem is that researchers may settle on different variables to characterize the calls, which may impact on the classification of calls. More important, there is no agreement how to best characterize the overall structure of the repertoire in terms of the amount of gradation within and between call types. Here, we address these challenges by examining 912 calls recorded from wild chacma baboons (Papio ursinus). We extracted 118 acoustic variables from spectrograms, from which we constructed different sets of acoustic features, containing 9, 38, and 118 variables; as well 19 factors derived from principal component analysis. We compared and validated the resulting classifications of k-means and hierarchical clustering. Datasets with a higher number of acoustic features lead to better clustering results than datasets with only a few features. The use of factors in the cluster analysis resulted in an extremely poor resolution of emerging call types. Another important finding is that none of the applied clustering methods gave strong support to a specific cluster solution. Instead, the cluster analysis revealed that within distinct call types, subtypes may exist. Because hard clustering methods are not well suited to capture such gradation within call types, we applied a fuzzy clustering algorithm. We found that this algorithm provides a detailed and quantitative description of the gradation within and between chacma baboon call types. In conclusion, we suggest that fuzzy clustering should be used in future studies to analyze the graded structure of vocal repertoires. Moreover, the use of factor analyses to reduce the number of acoustic variables should be discouraged.
