Visualizing and summarizing data from genomic studies continues to be a challenge. Here, we introduce the GenVisR package to addresses this challenge by providing highly customizable, publication-quality graphics focused on cohort level genome analyses. GenVisR provides a rapid and easy-to-use suite of genomic visualization tools, while maintaining a high degree of flexibility by leveraging the abilities of ggplot2 and Bioconductor.Availability and implementation

Project description:MotivationData visualization is an important tool for exploring and communicating findings from genomic and healthcare datasets. Yet, without a systematic way of organizing and describing the design space of data visualizations, researchers may not be aware of the breadth of possible visualization design choices or how to distinguish between good and bad options.ResultsWe have developed a method that systematically surveys data visualizations using the analysis of both text and images. Our method supports the construction of a visualization design space that is explorable along two axes: why the visualization was created and how it was constructed. We applied our method to a corpus of scientific research articles from infectious disease genomic epidemiology and derived a Genomic Epidemiology Visualization Typology (GEViT) that describes how visualizations were created from a series of chart types, combinations and enhancements. We have also implemented an online gallery that allows others to explore our resulting design space of visualizations. Our results have important implications for visualization design and for researchers intending to develop or use data visualization tools. Project description:Networks offer an intuitive visual representation of complex systems. Important network characteristics can often be recognized by eye and, in turn, patterns that stand out visually often have a meaningful interpretation. In conventional network layout algorithms, however, the precise determinants of a node's position within a layout are difficult to decipher and to control. Here we propose an approach for directly encoding arbitrary structural or functional network characteristics into node positions. We introduce a series of two- and three-dimensional layouts, benchmark their efficiency for model networks, and demonstrate their power for elucidating structure-to-function relationships in large-scale biological networks.

Project description:Modeling large-scale spiking neural networks showing realistic biological behavior in their dynamics is a complex and tedious task. Since these networks consist of millions of interconnected neurons, their simulation produces an immense amount of data. In recent years it has become possible to simulate even larger networks. However, solutions to assist researchers in understanding the simulation's complex emergent behavior by means of visualization are still lacking. While developing tools to partially fill this gap, we encountered the challenge to integrate these tools easily into the neuroscientists' daily workflow. To understand what makes this so challenging, we looked into the workflows of our collaborators and analyzed how they use the visualizations to solve their daily problems. We identified two major issues: first, the analysis process can rapidly change focus which requires to switch the visualization tool that assists in the current problem domain. Second, because of the heterogeneous data that results from simulations, researchers want to relate data to investigate these effectively. Since a monolithic application model, processing and visualizing all data modalities and reflecting all combinations of possible workflows in a holistic way, is most likely impossible to develop and to maintain, a software architecture that offers specialized visualization tools that run simultaneously and can be linked together to reflect the current workflow, is a more feasible approach. To this end, we have developed a software architecture that allows neuroscientists to integrate visualization tools more closely into the modeling tasks. In addition, it forms the basis for semantic linking of different visualizations to reflect the current workflow. In this paper, we present this architecture and substantiate the usefulness of our approach by common use cases we encountered in our collaborative work.

Project description:User behavior plays a substantial role in shaping household energy use. Nevertheless, the methodologies employed by researchers to examine user behavior exhibit certain limitations in terms of their reach. The present article introduces an openly accessible collection of electroencephalography (EEG) recordings, comprising EEG data collected from individuals who were subjected to energy data visualizations. The dataset comprises EEG recordings obtained from 28 individuals who were in good health. The EEG recordings were collected using a 32-channel EMOTIV EEG device, and the international 10-20 electrode system was employed for precise electrode placement. The energy data visualizations were generated and showcased utilizing the PsychoPy software. To ascertain the participants' affective state, they were requested to rate the valence and arousal of each stimulus through the utilization of a self-assessment manikin (SAM). Additionally, three inquiries were posed for every stimulation. The dataset includes both original data visualizations and ratings. Additionally, the raw EEG data has been divided into segments consisting of data visualizations and neutral images, with the use of event markers, in order to assist analysis. The EEG recordings were recorded and stored utilizing the EMOTIVPro application, whereas the subjective reactions were captured and preserved using the PsychoPy application. Furthermore, the generation of synthetic EEG data is accomplished by employing the Generative Adversarial Network (GAN) architecture on the acquired EEG dataset. The synthetic EEG data created is integrated with empirical EEG data, and afterwards subjected to qualitative and quantitative analysis in order to improve performance. The dataset presented herein showcases a pioneering utilization of EEG investigation and offers a valuable foundation for scholars in the domains of computer science, energy conservation, artificial intelligence, brain-computer interfaces, and human-computer interaction.

Project description:Transparency is increasingly promoted to instill trust in nonrandomized studies using real-world data. Graphics and data visualizations support transparency by aiding communication and understanding, and can inform study design and analysis decisions. However, other than graphical representation of a study design and flow diagrams (e.g., a Consolidated Standards of Reporting Trials [CONSORT] like diagram), specific standards on how to maximize validity and transparency with visualization are needed. This paper provides guidance on how to use visualizations throughout the life cycle of a pharmacoepidemiology study-from initial study design to final report-to facilitate rationalized and transparent decision-making about study design and implementation, and clear communication of study findings. Our intent is to help researchers align their practices with current consensus statements on transparency.

Project description:Rationale aims and objectivesAs the recent literature has growing concerns about research replicability and the misuse and misconception of P-values, the fragility index (FI) has been an attractive measure to assess the robustness (or fragility) of clinical study results with binary outcomes. It is defined as the minimum number of event status modifications that can alter a study result's statistical significance (or non-significance). Owing to its intuitive concept, the FI has been applied to assess the fragility of clinical studies of various specialties. However, the FI may be limited in certain settings. As a relatively new measure, more work is needed to examine its properties.MethodsThis article explores several factors that may impact the derivation of the FI, including how event status is modified and the impact of significance levels. Moreover, we propose novel methods to visualize the fragility of a study's result. These factors and methods are illustrated using worked examples of artificial datasets. Randomized controlled trials on antidepressant drugs are also used to evaluate their real-world performance.ResultsThe FI depends on the treatment arm(s) in which event status is modified, whether the original study result is significant, the statistical method used for calculating the P-value, and the threshold for determining statistical significance. Also, the proposed visualization methods can clearly demonstrate a study result's fragility, which may be useful supplements to the single value of the FI.ConclusionsOur findings may help clinicians properly use the FI and appraise the reliability of a study's conclusion.

Project description:The creation of effective visualizations is a fundamental component of data analysis. In biomedical research, new challenges are emerging to visualize multi-dimensional data in a 2D space, but current data visualization tools have limited capabilities. To address this problem, we leverage Gestalt principles to improve the design and interpretability of multi-dimensional data in 2D data visualizations, layering aesthetics to display multiple variables. The proposed visualization can be applied to spatially-resolved transcriptomics data, but also broadly to data visualized in 2D space, such as embedding visualizations. We provide an open source R package escheR, which is built off of the state-of-the-art ggplot2 visualization framework and can be seamlessly integrated into genomics toolboxes and workflows.

Project description:ObjectiveThis study evaluated the legibility, comprehension, and clinical usability of visual timelines for communicating cancer treatment paths. We examined how these visual aids enhance participants' and patients' understanding of their treatment plans.Materials and methodsThe study included 2 online surveys and 1 in-person survey with hematology cancer patients. The online surveys involved 306 and 160 participants, respectively, while the clinical evaluation included 30 patients (11 re-surveyed) and 24 medical doctors. Participants were assessed on their ability to understand treatment paths provided with audio information alone or with visual aids. The study also evaluated the comprehensibility of key treatment terms and the ability of patients to recall their cancer treatment paths.ResultsVisual representations effectively communicated treatment terms, with 7 out of 8 terms achieving over 85% transparency as pictograms, compared to 5 out of 8 for comics and 4 out of 8 for photos. Visual treatment timelines improved the proportion of correct responses, increased confidence, and were rated higher in information quality than audio-only information. In the clinical evaluation, patients showed good comprehension (mean proportion correct: 0.82) and recall (mean proportion correct: 0.71 after several weeks), and both patients and physicians found the visual aids helpful.DiscussionWe discuss that visual timelines enhance patient comprehension and confidence in cancer communication. We also discuss limitations of the online surveys and clinical evaluation. The importance of accessible visual aids in patient consultations is emphasized, with potential benefits for diverse patient populations.ConclusionVisual aids in the form of treatment timelines improve the legibility and comprehension of cancer treatment paths. Both patients and physicians support integrating these tools into cancer treatment communication.

Project description:In this paper we present a laboratory experiment in which 157 secondary-school students learned the concept of function with either static representations or dynamic visualizations. We used two different versions of dynamic visualization in order to evaluate whether interactivity had an impact on learning outcome. In the group learning with a linear dynamic visualization, the students could only start an animation and run it from the beginning to the end. In the group using an interactive dynamic visualization, the students controlled the flow of the dynamic visualization with their mouse. This resulted in students learning significantly better with dynamic visualizations than with static representations. However, there was no significant difference in learning with linear or interactive dynamic visualizations. Nor did we observe an aptitude-treatment interaction between visual-spatial ability and learning with either dynamic visualizations or static representations.

Project description:Visualizations of hierarchical data can often be explored interactively. For example, in geographic visualization, there are continents, which can be subdivided into countries, states, counties and cities. Similarly, in models of viruses or bacteria at the highest level are the compartments, and below that are macromolecules, secondary structures (such as α-helices), amino-acids, and on the finest level atoms. Distinguishing between items can be assisted through the use of color at all levels. However, currently, there are no hierarchical and adaptive color mapping techniques for very large multi-scale visualizations that can be explored interactively. We present a novel, multi-scale, color-mapping technique for adaptively adjusting the color scheme to the current view and scale. Color is treated as a resource and is smoothly redistributed. The distribution adjusts to the scale of the currently observed detail and maximizes the color range utilization given current viewing requirements. Thus, we ensure that the user is able to distinguish items on any level, even if the color is not constant for a particular feature. The coloring technique is demonstrated for a political map and a mesoscale structural model of HIV. The technique has been tested by users with expertise in structural biology and was overall well received.
