Articulation points in complex networks.

ABSTRACT: An articulation point in a network is a node whose removal disconnects the network. Those nodes play key roles in ensuring connectivity of many real-world networks, from infrastructure networks to protein interaction networks and terrorist communication networks. Despite their fundamental importance, a general framework of studying articulation points in complex networks is lacking. Here we develop analytical tools to study key issues pertinent to articulation points, such as the expected number of them and the network vulnerability against their removal, in an arbitrary complex network. We find that a greedy articulation point removal process provides us a different perspective on the organizational principles of complex networks. Moreover, this process results in a rich phase diagram with two fundamentally different types of percolation transitions. Our results shed light on the design of more resilient infrastructure networks and the effective destruction of terrorist communication networks.

Harnessing tipping points in complex ecological networks.

Project description:Complex and nonlinear ecological networks can exhibit a tipping point at which a transition to a global extinction state occurs. Using real-world mutualistic networks of pollinators and plants as prototypical systems and taking into account biological constraints, we develop an ecologically feasible strategy to manage/control the tipping point by maintaining the abundance of a particular pollinator species at a constant level, which essentially removes the hysteresis associated with a tipping point. If conditions are changing so as to approach a tipping point, the management strategy we describe can prevent sudden drastic changes. Additionally, if the system has already moved past a tipping point, we show that a full recovery can occur for reasonable parameter changes only if there is active management of abundance, again due essentially to removal of the hysteresis. This recovery point in the aftermath of a tipping point can be predicted by a universal, two-dimensional reduced model.

Genome-wide analyses of ChIP-Seq derived FOXA2 DNA occupancy in liver points to genetic networks underpinning multiple complex traits.

Project description:BackgroundForkhead Box A2 (FOXA2) exerts an influence on glucose homeostasis via activity in the liver. In addition, a key genome-wide association study (GWAS) recently demonstrated that genetic variation, namely rs6048205, at the FOXA2 locus is robustly associated with fasting glucose levels. Our hypothesis was that this DNA-binding protein regulates the expression of a set of molecular pathways critical to endocrine traits.MethodsDrawing on our laboratory and bioinformatic experience with chromatin immunoprecipitation followed by massively parallel sequencing, we analyzed our existing FOXA2 chromatin immunoprecipitation followed by massively parallel sequencing data generated in human liver, using the algorithm hypergeometric optimization of motif enrichment, to gain insight into its global genomic binding pattern from a disease perspective.ResultsWe performed a pathway analysis of the gene list using the gene set enrichment analysis algorithm, which yielded a number of significant annotations. Motivated by the fact that the FOXA2 locus has been implicated by GWAS, we cross-referenced the occupancy sites with the National Institutes of Health GWAS catalog and found strong evidence for the enrichment of loci implicated in endocrine, neuropsychiatric, cardiovascular, and cancer trait categories, but interestingly there was no evidence for enrichment for inflammation related traits. Intriguingly, a FOXA2 occupancy site coincided with rs6048205, suggesting that this variant confers its effect, at least partially, via a perturbation of a FOXA2 feedback mechanism.ConclusionOur data strongly suggest that FOXA2 is acting as a master regulator of key pathways that are enriched for loci implicated by GWAS for most trait categories, with the clear exception of inflammation, suggesting that this factor exerts its effect in this context via noninflammatory processes.

Multiple tipping points and optimal repairing in interacting networks.

Project description:Systems composed of many interacting dynamical networks-such as the human body with its biological networks or the global economic network consisting of regional clusters-often exhibit complicated collective dynamics. Three fundamental processes that are typically present are failure, damage spread and recovery. Here we develop a model for such systems and find a very rich phase diagram that becomes increasingly more complex as the number of interacting networks increases. In the simplest example of two interacting networks we find two critical points, four triple points, ten allowed transitions and two 'forbidden' transitions, as well as complex hysteresis loops. Remarkably, we find that triple points play the dominant role in constructing the optimal repairing strategy in damaged interacting systems. To test our model, we analyse an example of real interacting financial networks and find evidence of rapid dynamical transitions between well-defined states, in agreement with the predictions of our model.

Predicting tipping points in mutualistic networks through dimension reduction.

Project description:Complex networked systems ranging from ecosystems and the climate to economic, social, and infrastructure systems can exhibit a tipping point (a "point of no return") at which a total collapse of the system occurs. To understand the dynamical mechanism of a tipping point and to predict its occurrence as a system parameter varies are of uttermost importance, tasks that are hindered by the often extremely high dimensionality of the underlying system. Using complex mutualistic networks in ecology as a prototype class of systems, we carry out a dimension reduction process to arrive at an effective 2D system with the two dynamical variables corresponding to the average pollinator and plant abundances. We show, using 59 empirical mutualistic networks extracted from real data, that our 2D model can accurately predict the occurrence of a tipping point, even in the presence of stochastic disturbances. We also find that, because of the lack of sufficient randomness in the structure of the real networks, weighted averaging is necessary in the dimension reduction process. Our reduced model can serve as a paradigm for understanding and predicting the tipping point dynamics in real world mutualistic networks for safeguarding pollinators, and the general principle can be extended to a broad range of disciplines to address the issues of resilience and sustainability.

Analyzing fixed points of intracellular regulation networks with interrelated feedback topology.

Project description:BackgroundModeling the dynamics of intracellular regulation networks by systems of ordinary differential equations has become a standard method in systems biology, and it has been shown that the behavior of these networks is often tightly connected to the network topology. We have recently introduced the circuit-breaking algorithm, a method that uses the network topology to construct a one-dimensional circuit-characteristic of the system. It was shown that this characteristic can be used for an efficient calculation of the system's fixed points.ResultsHere we extend previous work and show several connections between the circuit-characteristic and the stability of fixed points. In particular, we derive a sufficient condition on the characteristic for a fixed point to be unstable for certain graph structures and demonstrate that the characteristic does not contain the information to decide whether a fixed point is asymptotically stable. All statements are illustrated on biological network models.ConclusionsSingle feedback circuits and their role for complex dynamic behavior of biological networks have extensively been investigated, but a transfer of most of these concepts to more complex topologies is difficult. In this context, our algorithm is a powerful new approach for the analysis of regulation networks that goes beyond single isolated feedback circuits.

Interactions between Lexical Access and Articulation.

Project description:This study investigates the interaction of lexical access and articulation in spoken word production, examining two dimensions along which theories vary. First, does articulatory variation reflect a fixed plan, or do lexical access-articulatory interactions continue after response initiation? Second, to what extent are interactive mechanisms hard-wired properties of the production system, as opposed to flexible? In two picture-naming experiments, we used semantic neighbor manipulations to induce lexical and conceptual co-activation. Our results provide evidence for multiple sources of interaction, both before and after response initiation. While interactive effects can vary across participants, we do not find strong evidence of variation of effects within individuals, suggesting that these interactions are relatively fixed features of each individual's production system.

Vocal tract articulation in zebra finches.

Project description:BACKGROUND: Birdsong and human vocal communication are both complex behaviours which show striking similarities mainly thought to be present in the area of development and learning. Recent studies, however, suggest that there are also parallels in vocal production mechanisms. While it has been long thought that vocal tract filtering, as it occurs in human speech, only plays a minor role in birdsong there is an increasing number of studies indicating the presence of sound filtering mechanisms in bird vocalizations as well. METHODOLOGY/PRINCIPAL FINDINGS: Correlating high-speed X-ray cinematographic imaging of singing zebra finches (Taeniopygia guttata) to song structures we identified beak gape and the expansion of the oropharyngeal-esophageal cavity (OEC) as potential articulators. We subsequently manipulated both structures in an experiment in which we played sound through the vocal tract of dead birds. Comparing acoustic input with acoustic output showed that OEC expansion causes an energy shift towards lower frequencies and an amplitude increase whereas a wide beak gape emphasizes frequencies around 5 kilohertz and above. CONCLUSION: These findings confirm that birds can modulate their song by using vocal tract filtering and demonstrate how OEC and beak gape contribute to this modulation.

Detecting tipping points of complex diseases by network information entropy.

Project description:The progression of complex diseases often involves abrupt and non-linear changes characterized by sudden shifts that trigger critical transformations. Identifying these critical states or tipping points is crucial for understanding disease progression and developing effective interventions. To address this challenge, we have developed a model-free method named Network Information Entropy of Edges (NIEE). Leveraging dynamic network biomarkers, sample-specific networks, and information entropy theories, NIEE can detect critical states or tipping points in diverse data types, including bulk, single-sample expression data. By applying NIEE to real disease datasets, we successfully identified critical predisease stages and tipping points before disease onset. Our findings underscore NIEE's potential to enhance comprehension of complex disease development.

Prediction and Interpretability of Melting Points of Ionic Liquids Using Graph Neural Networks.

Project description:Ionic liquids (ILs) have wide and promising applications in fields such as chemical engineering, energy, and the environment. However, the melting points (MPs) of ILs are one of the most crucial properties affecting their applications. The MPs of ILs are affected by various factors, and tuning these in a laboratory is time-consuming and costly. Therefore, an accurate and efficient method is required to predict the desired MPs in the design of novel targeted ILs. In this study, three descriptor-based machine learning (DBML) models and eight graph neural network (GNN) models were proposed to predict the MPs of ILs. Fingerprints and molecular graphs were used to represent molecules for the DBML and GNNs, respectively. The GNN models demonstrated performance superior to that of the DBML models. Among all of the examined models, the graph convolutional model exhibited the best performance with high accuracy (root-mean-squared error = 37.06, mean absolute error = 28.79, and correlation coefficient = 0.76). Benefiting from molecular graph representation, we built a GNN-based interpretable model to reveal the atomistic contribution to the MPs of ILs using a data-driven procedure. According to our interpretable model, amino groups, S+, N+, and P+ would increase the MPs of ILs, while the negatively charged halogen atoms, S-, and N- would decrease the MPs of ILs. The results of this study provide new insight into the rapid screening and synthesis of targeted ILs with appropriate MPs.

Computing and optimizing over all fixed-points of discrete systems on large networks.

Project description:Equilibria, or fixed points, play an important role in dynamical systems across various domains, yet finding them can be computationally challenging. Here, we show how to efficiently compute all equilibrium points of discrete-valued, discrete-time systems on sparse networks. Using graph partitioning, we recursively decompose the original problem into a set of smaller, simpler problems that are easy to compute, and whose solutions combine to yield the full equilibrium set. This makes it possible to find the fixed points of systems on arbitrarily large networks meeting certain criteria. This approach can also be used without computing the full equilibrium set, which may grow very large in some cases. For example, one can use this method to check the existence and total number of equilibria, or to find equilibria that are optimal with respect to a given cost function. We demonstrate the potential capabilities of this approach with examples in two scientific domains: computing the number of fixed points in brain networks and finding the minimal energy conformations of lattice-based protein folding models.
