hackseq: Catalyzing collaboration between biological and computational scientists via hackathon.

ABSTRACT: hackseq ( http://www.hackseq.com) was a genomics hackathon with the aim of bringing together a diverse set of biological and computational scientists to work on collaborative bioinformatics projects. In October 2016, 66 participants from nine nations came together for three days for hackseq and collaborated on nine projects ranging from data visualization to algorithm development. The response from participants was overwhelmingly positive with 100% (n = 54) of survey respondents saying they would like to participate in future hackathons. We detail key steps for others interested in organizing a successful hackathon and report excerpts from each project.

Federated Learning in Computational Toxicology: An Industrial Perspective on the Effiris Hackathon.

Project description:In silico approaches have acquired a towering role in pharmaceutical research and development, allowing laboratories all around the world to design, create, and optimize novel molecular entities with unprecedented efficiency. From a toxicological perspective, computational methods have guided the choices of medicinal chemists toward compounds displaying improved safety profiles. Even if the recent advances in the field are significant, many challenges remain active in the on-target and off-target prediction fields. Machine learning methods have shown their ability to identify molecules with safety concerns. However, they strongly depend on the abundance and diversity of data used for their training. Sharing such information among pharmaceutical companies remains extremely limited due to confidentiality reasons, but in this scenario, a recent concept named "federated learning" can help overcome such concerns. Within this framework, it is possible for companies to contribute to the training of common machine learning algorithms, using, but not sharing, their proprietary data. Very recently, Lhasa Limited organized a hackathon involving several industrial partners in order to assess the performance of their federated learning platform, called "Effiris". In this paper, we share our experience as Roche in participating in such an event, evaluating the performance of the federated algorithms and comparing them with those coming from our in-house-only machine learning models. Our aim is to highlight the advantages of federated learning and its intrinsic limitations and also suggest some points for potential improvements in the method.

Networks of Collaboration among Scientists in a Center for Diabetes Translation Research.

Project description:BackgroundTransdisciplinary collaboration is essential in addressing the translation gap between scientific discovery and delivery of evidence-based interventions to prevent and treat diabetes. We examined patterns of collaboration among scientists at the Washington University Center for Diabetes Translation Research.MethodsMembers (n = 56) of the Washington University Center for Diabetes Translation Research were surveyed about collaboration overall and on publications, presentations, and grants; 87.5% responded (n = 49). We used traditional and network descriptive statistics and visualization to examine the networks and exponential random graph modeling to identify predictors of collaboration.ResultsThe 56 network members represented nine disciplines. On average, network members had been affiliated with the center for 3.86 years (s.d. = 1.41). The director was by far the most central in all networks. The overall and publication networks were the densest, while the overall and grant networks were the most centralized. The grant network was the most transdisciplinary. The presentation network was the least dense, least centralized, and least transdisciplinary. For every year of center affiliation, network members were 10% more likely to collaborate (OR: 1.10; 95% CI: 1.00-1.21) and 13% more likely to write a paper together (OR: 1.13; 95% CI: 1.02-1.25). Network members in the same discipline were over twice as likely to collaborate in the overall network (OR: 2.10; 95% CI: 1.40-3.15); however, discipline was not associated with collaboration in the other networks. Rank was not associated with collaboration in any network.ConclusionsAs transdisciplinary centers become more common, it is important to identify structural features, such as a central leader and ongoing collaboration over time, associated with scholarly productivity and, ultimately, with advancing science and practice.

RepCOOL: computational drug repositioning via integrating heterogeneous biological networks

Project description:Background It often takes more than 10 years and costs more than 1 billion dollars to develop a new drug for a particular disease and bring it to the market. Drug repositioning can significantly reduce costs and time in drug development. Recently, computational drug repositioning attracted a considerable amount of attention among researchers, and a plethora of computational drug repositioning methods have been proposed. This methodology has widely been used in order to address various medical challenges, including cancer treatment. The most common cancers are lung and breast cancers. Thus, suggesting FDA-approved drugs via drug repositioning for breast cancer would help us to circumvent the approval process and subsequently save money as well as time. Methods In this study, we propose a novel network-based method, named RepCOOL, for drug repositioning. RepCOOL integrates various heterogeneous biological networks to suggest new drug candidates for a given disease. Results The proposed method showed a promising performance on benchmark datasets via rigorous cross-validation. The final drug repositioning model has been built based on a random forest classifier after examining various machine learning algorithms. Finally, in a case study, four FDA approved drugs were suggested for breast cancer stage II. Conclusion Results show the potency of the proposed method in detecting true drug-disease relationships. RepCOOL suggested four new drugs for breast cancer stage II namely Doxorubicin, Paclitaxel, Trastuzumab, and Tamoxifen.

Botometer 101: social bot practicum for computational social scientists.

Project description:Social bots have become an important component of online social media. Deceptive bots, in particular, can manipulate online discussions of important issues ranging from elections to public health, threatening the constructive exchange of information. Their ubiquity makes them an interesting research subject and requires researchers to properly handle them when conducting studies using social media data. Therefore, it is important for researchers to gain access to bot detection tools that are reliable and easy to use. This paper aims to provide an introductory tutorial of Botometer, a public tool for bot detection on Twitter, for readers who are new to this topic and may not be familiar with programming and machine learning. We introduce how Botometer works, the different ways users can access it, and present a case study as a demonstration. Readers can use the case study code as a template for their own research. We also discuss recommended practice for using Botometer.

The IPDGC/GP2 Hackathon - an open science event for training in data science, genomics, and collaboration using Parkinson's disease data.

Project description:Open science and collaboration are necessary to facilitate the advancement of Parkinson's disease (PD) research. Hackathons are collaborative events that bring together people with different skill sets and backgrounds to generate resources and creative solutions to problems. These events can be used as training and networking opportunities, thus we coordinated a virtual 3-day hackathon event, during which 49 early-career scientists from 12 countries built tools and pipelines with a focus on PD. Resources were created with the goal of helping scientists accelerate their own research by having access to the necessary code and tools. Each team was allocated one of nine different projects, each with a different goal. These included developing post-genome-wide association studies (GWAS) analysis pipelines, downstream analysis of genetic variation pipelines, and various visualization tools. Hackathons are a valuable approach to inspire creative thinking, supplement training in data science, and foster collaborative scientific relationships, which are foundational practices for early-career researchers. The resources generated can be used to accelerate research on the genetics of PD.

How do researchers perceive problems in research collaboration? Results from a large-scale study of German scientists

Project description:In recent years, collaboration has become the norm in scientific knowledge production. Like other forms of collaboration, research collaborations (RCs) face specific problems that can jeopardize success. Against this background, the present study sought to gain a deeper understanding of the relevance of different collaboration problems and the interconnections among these problems. Building on previous insights into the most current problems, we addressed four major issues: (1) researchers' perceived relative relevance of collaboration problems in their projects (in terms of their occurrence), (2) differences in these perceptions based on the type of RC (e.g., number of subprojects and collaboration mode) and (3) on the characteristics of researchers, and (4) the co-occurrence of collaboration problems. Based on a representative survey of leading participants of RCs funded by the German Research Foundation (n = 5,326), we found that researchers experienced collaboration problems (e.g., fairness and communication problem) only to a small degree, and there were almost no differences regarding their perceived relevance. Furthermore, there were almost no significant differences concerning the perceived relevance of these problems depending on the type of RC or the individual researchers. However, the findings did reveal specific patterns of co-occurrence (e.g., relationship and difference problem). The results suggest that previous research may have overstated the relevance of collaboration problems in RCs. Instead, it seems that at least in Germany, collaborative research works better than one might assume.

Partnership for Research & Education in Plants (PREP): Involving High School Students in Authentic Research in Collaboration with Scientists.

Project description:A partnership between scientists, high school teachers, and their students provides authentic research experiences to help students understand the nature and processes of science. The Partnership for Research and Education in Plants (PREP) engages students in a large-scale genomics research project using classroom-tested protocols that can help to find the function of a disabled gene in the widely studied plant Arabidopsis thaliana. Here, we describe the framework of PREP in the classroom within the context of the National Science Education Standards.

Increasing trend of scientists to switch between topics.

Project description:Despite persistent efforts in understanding the creativity of scientists over different career stages, little is known about the underlying dynamics of research topic switching that drives innovation. Here, we analyze the publication records of individual scientists, aiming to quantify their topic switching dynamics and its influence. We find that the co-citing network of papers of a scientist exhibits a clear community structure where each major community represents a research topic. Our analysis suggests that scientists have a narrow distribution of number of topics. However, researchers nowadays switch more frequently between topics than those in the early days. We also find that high switching probability in early career is associated with low overall productivity, yet with high overall productivity in latter career. Interestingly, the average citation per paper, however, is in all career stages negatively correlated with the switching probability. We propose a model that can explain the main observed features.

Reinforcement learning: Computational theory and biological mechanisms.

Project description:Reinforcement learning is a computational framework for an active agent to learn behaviors on the basis of a scalar reward signal. The agent can be an animal, a human, or an artificial system such as a robot or a computer program. The reward can be food, water, money, or whatever measure of the performance of the agent. The theory of reinforcement learning, which was developed in an artificial intelligence community with intuitions from animal learning theory, is now giving a coherent account on the function of the basal ganglia. It now serves as the "common language" in which biologists, engineers, and social scientists can exchange their problems and findings. This article reviews the basic theoretical framework of reinforcement learning and discusses its recent and future contributions toward the understanding of animal behaviors and human decision making.
