Project description:Chemical patents are a commonly used channel for disclosing novel compounds and reactions, and hence represent important resources for chemical and pharmaceutical research. Key chemical data in patents is often presented in tables. Both the number and the size of tables can be very large in patent documents. In addition, various types of information can be presented in tables in patents, including spectroscopic and physical data, or pharmacological use and effects of chemicals. Since images of Markush structures and merged cells are commonly used in these tables, their structure also shows substantial variation. This heterogeneity in content and structure of tables in chemical patents makes relevant information difficult to find. We therefore propose a new text mining task of automatically categorising tables in chemical patents based on their contents. Categorisation of tables based on the nature of their content can help to identify tables containing key information, improving the accessibility of information in patents that is highly relevant for new inventions. For developing and evaluating methods for the table classification task, we developed a new dataset, called CHEMTABLES, which consists of 788 chemical patent tables with labels of their content type. We introduce this data set in detail. We further establish strong baselines for the table classification task in chemical patents by applying state-of-the-art neural network models developed for natural language processing, including TabNet, ResNet and Table-BERT on CHEMTABLES. The best performing model, Table-BERT, achieves a performance of 88.66 micro-averaged [Formula: see text] score on the table classification task. Project description:Several approaches have been proposed for computing term information content (IC) and semantic similarity scores within the gene ontology (GO) directed acyclic graph (DAG). These approaches contributed to improving protein analyses at the functional level. Considering the recent proliferation of these approaches, a unified theory in a well-defined mathematical framework is necessary in order to provide a theoretical basis for validating these approaches. We review the existing IC-based ontological similarity approaches developed in the context of biomedical and bioinformatics fields to propose a general framework and unified description of all these measures. We have conducted an experimental evaluation to assess the impact of IC approaches, different normalization models, and correction factors on the performance of a functional similarity metric. Results reveal that considering only parents or only children of terms when assessing information content or semantic similarity scores negatively impacts the approach under consideration. This study produces a unified framework for current and future GO semantic similarity measures and provides theoretical basics for comparing different approaches. The experimental evaluation of different approaches based on different term information content models paves the way towards a solution to the issue of scoring a term's specificity in the GO DAG.

Project description:We introduce Semantic Ontology-Controlled application for web Content Management Systems (SOCCOMAS), a development framework for FAIR ('findable', 'accessible', 'interoperable', 'reusable') Semantic Web Content Management Systems (S-WCMSs). Each S-WCMS run by SOCCOMAS has its contents managed through a corresponding knowledge base that stores all data and metadata in the form of semantic knowledge graphs in a Jena tuple store. Automated procedures track provenance, user contributions and detailed change history. Each S-WCMS is accessible via both a graphical user interface (GUI), utilizing the JavaScript framework AngularJS, and a SPARQL endpoint. As a consequence, all data and metadata are maximally findable, accessible, interoperable and reusable and comply with the FAIR Guiding Principles. The source code of SOCCOMAS is written using the Semantic Programming Ontology (SPrO). SPrO consists of commands, attributes and variables, with which one can describe an S-WCMS. We used SPrO to describe all the features and workflows typically required by any S-WCMS and documented these descriptions in a SOCCOMAS source code ontology (SC-Basic). SC-Basic specifies a set of default features, such as provenance tracking and publication life cycle with versioning, which will be available in all S-WCMS run by SOCCOMAS. All features and workflows specific to a particular S-WCMS, however, must be described within an instance source code ontology (INST-SCO), defining, e.g. the function and composition of the GUI, with all its user interactions, the underlying data schemes and representations and all its workflow processes. The combination of descriptions in SC-Basic and a given INST-SCO specify the behavior of an S-WCMS. SOCCOMAS controls this S-WCMS through the Java-based middleware that accompanies SPrO, which functions as an interpreter. Because of the ontology-controlled design, SOCCOMAS allows easy customization with a minimum of technical programming background required, thereby seamlessly integrating conventional web page technologies with semantic web technologies. Project description:Autobiographical memories of past events and imaginations of future scenarios comprise both episodic and semantic content. Correlating the amount of "internal" (episodic) and "external" (semantic) details generated when describing autobiographical events can illuminate the relationship between the processes supporting these constructs. Yet previous studies performing such correlations were limited by aggregating data across all events generated by an individual, potentially obscuring the underlying relationship within the events themselves. In the current article, we reanalyzed datasets from eight studies using a multilevel approach, allowing us to explore the relationship between internal and external details within events. We also examined whether this relationship changes with healthy aging. Our reanalyses demonstrated a largely negative relationship between the internal and external details produced when describing autobiographical memories and future imaginations. This negative relationship was stronger and more consistent for older adults and was evident both in direct and indirect measures of semantic content. Moreover, this relationship appears to be specific to episodic tasks, as no relationship was observed for a nonepisodic picture description task. This negative association suggests that people do not generate semantic information indiscriminately, but do so in a compensatory manner, to embellish episodically impoverished events. Our reanalysis further lends support for dissociable processes underpinning episodic and semantic information generation when remembering and imagining autobiographical events.

Project description:One crucial test for any quantitative model of the brain is to show that the model can be used to accurately decode information from evoked brain activity. Several recent neuroimaging studies have decoded the structure or semantic content of static visual images from human brain activity. Here we present a decoding algorithm that makes it possible to decode detailed information about the object and action categories present in natural movies from human brain activity signals measured by functional MRI. Decoding is accomplished using a hierarchical logistic regression (HLR) model that is based on labels that were manually assigned from the WordNet semantic taxonomy. This model makes it possible to simultaneously decode information about both specific and general categories, while respecting the relationships between them. Our results show that we can decode the presence of many object and action categories from averaged blood-oxygen level-dependent (BOLD) responses with a high degree of accuracy (area under the ROC curve > 0.9). Furthermore, we used this framework to test whether semantic relationships defined in the WordNet taxonomy are represented the same way in the human brain. This analysis showed that hierarchical relationships between general categories and atypical examples, such as organism and plant, did not seem to be reflected in representations measured by BOLD fMRI.

Project description:The rate of lexical replacement estimates the diachronic stability of word forms on the basis of how frequently a proto-language word is replaced or retained in its daughter languages. Lexical replacement rate has been shown to be highly related to word class and word frequency. In this paper, we argue that content words and function words behave differently with respect to lexical replacement rate, and we show that semantic factors predict the lexical replacement rate of content words. For the 167 content items in the Swadesh list, data was gathered on the features of lexical replacement rate, word class, frequency, age of acquisition, synonyms, arousal, imageability and average mutual information, either from published databases or gathered from corpora and lexica. A linear regression model shows that, in addition to frequency, synonyms, senses and imageability are significantly related to the lexical replacement rate of content words-in particular the number of synonyms that a word has. The model shows no differences in lexical replacement rate between word classes, and outperforms a model with word class and word frequency predictors only.

Project description:Mental imagery is a critical cognitive function, clinically important, but poorly understood. When visual objects are perceived, many of their sensory, semantic and emotional properties are represented in occipitotemporal cortex. Visual imagery has been found to activate some of the same brain regions, but it was not known what properties are re-created in these regions during imagery. We therefore examined the representation during imagery for two stimuli in depth, by comparing the pattern of fMRI response to the patterns evoked by the perception of 200 diverse objects chosen to de-correlate their properties. Real-time, adaptive stimulus selection allowed efficient sampling of this broad stimulus space. Our experiments show that occipitotemporal cortex, which encoded sensory, semantic and emotional properties during perception, can robustly represent semantic and emotional properties during imagery, but that these representations depend on the object being imagined and on individual differences in style and reported vividness of imagery.

Project description:In many real-life image analysis applications, particularly in biomedical research domains, the objects of interest undergo multiple transformations that alters their visual properties while keeping the semantic content unchanged. Disentangling images into semantic content factors and transformations can provide significant benefits into many domain-specific image analysis tasks. To this end, we propose a generic unsupervised framework, Harmony, that simultaneously and explicitly disentangles semantic content from multiple parameterized transformations. Harmony leverages a simple cross-contrastive learning framework with multiple explicitly parameterized latent representations to disentangle content from transformations. To demonstrate the efficacy of Harmony, we apply it to disentangle image semantic content from several parameterized transformations (rotation, translation, scaling, and contrast). Harmony achieves significantly improved disentanglement over the baseline models on several image datasets of diverse domains. With such disentanglement, Harmony is demonstrated to incentivize bioimage analysis research by modeling structural heterogeneity of macromolecules from cryo-ET images and learning transformation-invariant representations of protein particles from single-particle cryo-EM images. Harmony also performs very well in disentangling content from 3D transformations and can perform coarse and fast alignment of 3D cryo-ET subtomograms. Therefore, Harmony is generalizable to many other imaging domains and can potentially be extended to domains beyond imaging as well.

Project description:Protein structure can provide new insight into the biological function of a protein and can enable the design of better experiments to learn its biological roles. Moreover, deciphering the interactions of a protein with other molecules can contribute to the understanding of the protein's function within cellular processes. In this study, we apply a machine learning approach for classifying RNA-binding proteins based on their three-dimensional structures. The method is based on characterizing unique properties of electrostatic patches on the protein surface. Using an ensemble of general protein features and specific properties extracted from the electrostatic patches, we have trained a support vector machine (SVM) to distinguish RNA-binding proteins from other positively charged proteins that do not bind nucleic acids. Specifically, the method was applied on proteins possessing the RNA recognition motif (RRM) and successfully classified RNA-binding proteins from RRM domains involved in protein-protein interactions. Overall the method achieves 88% accuracy in classifying RNA-binding proteins, yet it cannot distinguish RNA from DNA binding proteins. Nevertheless, by applying a multiclass SVM approach we were able to classify the RNA-binding proteins based on their RNA targets, specifically, whether they bind a ribosomal RNA (rRNA), a transfer RNA (tRNA), or messenger RNA (mRNA). Finally, we present here an innovative approach that does not rely on sequence or structural homology and could be applied to identify novel RNA-binding proteins with unique folds and/or binding motifs.

Project description:In 2020, the Government of Japan declared "2050 carbon neutral" and launched a long-term strategy to create a "virtuous cycle of economy and environment". Japanese firms possess many technologies that contribute to decarbonization, which is important to expand investment for Green Technology (environmental technology) development. As automobiles are major contributors to greenhouse gas emissions [1], the technological shift towards vehicle powertrain systems is an attempt to lower problems like emissions of carbon dioxide, nitrogen oxides [2]. On the other hand, patent data are the most reliable business performance for applied research and development activities when investigating the knowledge domains or the technology evolution (Wand, 1997). Our paper describes a Japanese patents dataset of the vehicle powertrain systems for hybrid electric vehicle (HEV), battery electric vehicle (BEV) and fuel cell electric vehicles (FCEV). In this paper we create a method of bombinating international patent classification (IPC) and keywords to define "green" patents in vehicle powertrains field, using patent data which were applied to Japan Patent Office recorded on EPO's PATSTAT database during 2010∼2019 year. When analyze patents, it is necessary to consider the social situation of each country including language background, we collect patents description documents (abstracts and titles) not only written in English but also in Japanese. Finally, we build a database includes 6025 green patents' description documents and 266 patents' holding firms. With which we then identify 3756 HEV patents, 1716 BEV patents, and 553 FCEV patents. Data about patent holding firms is also appended. The full dataset may be useful to researchers who would like to do further search like natural language processing and machine learning on patent description documents, statistical data analysis for empirical economics.
