A novel inversion in the chloroplast genome of marama (Tylosema esculentum).

ABSTRACT: Tylosema esculentum (marama bean) is being developed as a possible crop for resource-poor farmers in arid regions of Southern Africa. As part of the molecular characterization of this species, the chloroplast genome has been assembled from next-generation sequencing using both Illumina and Pac-Bio data. The genome is of typical organization with a large single-copy region and a small single-copy region separated by a pair of inverted repeats and covers 161537 bp. It contains a unique inversion not present in any other legumes, even in the closest relatives for which the complete chloroplast genome is available, and two complete copies of the ycf1 gene. These data extend the range of variability of legume chloroplast genomes. The sequencing of multiple individuals has identified two different chloroplast genomes which were geographically separated. The current sampling is limited so that the extent of the intraspecific variation is still to be determined, leaving open the question of legume chloroplast genomes adapted to particular arid environments.

Project description:The caecum of a chicken harbors complex microbial communities that play vital roles in feed digestion, nutrient absorption, and bird health. Understanding the caecal microbial communities could help improve feed utilization efficiency and chicken product quality and, ultimately, deliver sustainable poultry production systems. Thus, this study assessed the caecal microbial communities and their functional diversity and metabolic pathways in broilers reared on diets containing different levels of marama (Tylosema esculentum) bean meal (MBM). A total of 350, day-old male Ross 308 broiler chicks were randomly allocated to five dietary treatments formulated as follows: a soybean-based standard broiler diet (Con_BC); Con_BC in which soybean products were substituted with 7 (M7_BC), 14 (M14_BC), 21 (M21_BC), and 28% (M28_BC) MBM. The dietary treatments were distributed to 35 replicate pens (10 birds each). After 42 days of feeding, the birds were slaughtered and thereafter caecal samples were collected from each replicate pen. Subsequently, the samples were pooled per treatment group for metagenomics sequence analysis. The results revealed that the bacteria domain (99.11%), with Bacteroides, Firmicutes and Proteobacteria being the most prominent phyla (48.28, 47.52, and 4.86%, respectively). Out of 846 genera obtained, the most abundant genera were Bacteroides, Clostridium, Alistipes, Faecalibacterium, Ruminococcus, Eubacterium, and Parabacterioides. At the genus level, the alpha-diversity showed significant (p < 0.05) difference across all treatment groups. Based on the SEED subsystem, 28 functional categories that include carbohydrates (14.65%), clustering-based subsystems (13.01%), protein metabolism (10.12%) were obtained. The KO analysis revealed 183 endogenous pathways, with 100 functional pathways associated with the metabolism category. Moreover, 15 pathways associated with carbohydrates were observed. The glycolysis/gluconeogenesis, galactose metabolism, pyruvate metabolism (15.32, 12.63, and 11.93%) were the most abundant pathways. Moreover, glycoside hydrolases (GH1, GH5, and GH13) were the most prominent carbohydrates-active enzymes. Therefore, results presented in this study suggest that dietary MB meal can improve microbial communities and their functional and metabolic pathways, which may help increase poultry production.

Project description:Tylosema esculentum (marama bean), an underutilized orphan legume native to southern Africa, holds significant potential for domestication as a rescue crop to enhance local food security. Well-adapted to harsh desert environments, it offers valuable insights into plant resilience to extreme drought and high temperatures. In this study, k-mer analysis indicated marama as an ancient allotetraploid legume. Using 21.5 Gb of PacBio HiFi data, the genome was assembled with two assemblers, HiCanu and Hifiasm, followed by scaffolding with Omni-C data from Dovetail Genomics (Cantata Bio) using HiRise, resulting in a 558.78 Mb assembly with near chromosome-level continuity (N50 = 22.68 Mb, L50 = 8). Repeats accounted for 58.43% of the genome. Phylogenetic analysis indicated a close relationship with Bauhinia variegata and Cercis canadensis, diverging approximately 27.22 and 31.68 million years ago (Ma), respectively. Whole-genome duplication (WGD) analysis revealed an ancient duplication event in marama. Gene family analysis revealed expanded families enriched in pathways related to stress adaptation, energy metabolism, and environmental signaling, including the spliceosome, citrate cycle, and carbon fixation pathways. These findings highlight marama's resilience to arid environments. In contrast, contracted gene families associated with secondary metabolite biosynthesis and defense pathways suggest a trade-off, potentially due to reduced pathogen pressure. Marama-specific genes were enriched in amino acid catabolism pathways, potentially playing roles in stress signaling and energy regulation. Core gene families shared with other legumes were enriched in conserved pathways, such as photosynthesis and hormone signaling, which are fundamental for plant growth and survival. Population analysis of geographically diverse samples revealed two distinct clusters, though phenotypic differences remain unclear. Overall, this study presents the first high-quality genome assembly of marama bean, offering a valuable genomic reference for understanding its unique biology and highlighting its potential for crop improvement in challenging environments.
