A common developmental program can produce diverse leaf shapes.

ABSTRACT: Eudicot leaves have astoundingly diverse shapes. The central problem addressed in this paper is the developmental origin of this diversity. To investigate this problem, we propose a computational model of leaf development that generalizes the largely conserved molecular program for the reference plants Arabidopsis thaliana, Cardamine hirsuta and Solanum lycopersicum. The model characterizes leaf development as a product of three interwoven processes: the patterning of serrations, lobes and/or leaflets on the leaf margin; the patterning of the vascular system; and the growth of the leaf blade spanning the main veins. The veins play a significant morphogenetic role as a local determinant of growth directions. We show that small variations of this model can produce diverse leaf shapes, from simple to lobed to compound. It is thus plausible that diverse shapes of eudicot leaves result from small variations of a common developmental program.

Early Developmental Program Shapes Colony Morphology in Bacteria.

Project description:When grown on a solid surface, bacteria form highly organized colonies, yet little is known about the earliest stages of colony establishment. Following Bacillus subtilis colony development from a single progenitor cell, a sequence of highly ordered spatiotemporal events was revealed. Colony was initiated by the formation of leading-cell chains, deriving from the colony center and extending in multiple directions, typically in a "Y-shaped" structure. By eradicating particular cells during these early stages, we could influence the shape of the resulting colony and demonstrate that Y-arm extension defines colony size. A mutant in ymdB encoding a phosphodiesterase displayed unordered developmental patterns, indicating a role in guiding these initial events. Finally, we provide evidence that intercellular nanotubes contribute to proper colony formation. In summary, we reveal a "construction plan" for building a colony and provide the initial molecular basis for this process.

Latent developmental and evolutionary shapes embedded within the grapevine leaf.

Project description:Across plants, leaves exhibit profound diversity in shape. As a single leaf expands, its shape is in constant flux. Plants may also produce leaves with different shapes at successive nodes. In addition, leaf shape varies among individuals, populations and species as a result of evolutionary processes and environmental influences. Because leaf shape can vary in many different ways, theoretically, the effects of distinct developmental and evolutionary processes are separable, even within the shape of a single leaf. Here, we measured the shapes of > 3200 leaves representing > 270 vines from wild relatives of domesticated grape (Vitis spp.) to determine whether leaf shapes attributable to genetics and development are separable from each other. We isolated latent shapes (multivariate signatures that vary independently from each other) embedded within the overall shape of leaves. These latent shapes can predict developmental stages independent from species identity and vice versa. Shapes predictive of development were then used to stage leaves from 1200 varieties of domesticated grape (Vitis vinifera), revealing that changes in timing underlie leaf shape diversity. Our results indicate that distinct latent shapes combine to produce a composite morphology in leaves, and that developmental and evolutionary contributions to shape vary independently from each other.

Diverse PFAS produce unique transcriptomic changes linked to developmental toxicity in zebrafish.

Project description:Per- and polyfluoroalkyl substances (PFAS) are a widespread and persistent class of contaminants posing significant environmental and human health concerns. Comprehensive understanding of the modes of action underlying toxicity among structurally diverse PFAS is mostly lacking. To address this need, we recently reported on our application of developing zebrafish to evaluate a large library of PFAS for developmental toxicity. In the present study, we prioritized 15 bioactive PFAS that induced significant morphological effects and performed RNA-sequencing to characterize early transcriptional responses at a single timepoint (48 h post fertilization) after early developmental exposures (8 h post fertilization). Internal concentrations of 5 of the 15 PFAS were measured from pooled whole fish samples across multiple timepoints between 24-120 h post fertilization, and additional temporal transcriptomics at several timepoints (48-96 h post fertilization) were conducted for Nafion byproduct 2. A broad range of differentially expressed gene counts were identified across the PFAS exposures. Most PFAS that elicited robust transcriptomic changes affected biological processes of the brain and nervous system development. While PFAS disrupted unique processes, we also found that similarities in some functional head groups of PFAS were associated with the disruption in expression of similar gene sets. Body burdens after early developmental exposures to select sulfonic acid PFAS, including Nafion byproduct 2, increased from the 24-96 h post fertilization sampling timepoints and were greater than those of sulfonamide PFAS of similar chain lengths. In parallel, the Nafion byproduct 2-induced transcriptional responses increased between 48 and 96 h post fertilization. PFAS characteristics based on toxicity, transcriptomic effects, and modes of action will contribute to further prioritization of PFAS structures for testing and informed hazard assessment.

Developmental Stages Affect the Capacity to Produce Aldehyde Green Leaf Volatiles in Zea mays and Vigna radiata.

Project description:Green leaf volatiles (GLV) are essentially produced by the green parts of plants upon damage. GLV are mainly 6-carbon molecules derived from fatty acids through the hydroperoxide lyase pathway and can serve as airborne signals to other parts of the same plant and to neighboring plants and help to protect them against biotic and abiotic stresses. However, while the biosynthesis is generally well understood, little is known about how plants regulate the production of these important signaling molecules. To better understand how the developmental stage of the plant affects aldehyde GLV production, we selected Zea mays and Vigna radiata to represent mono- and dicot plants for this analysis. We show that the capacity to produce aldehyde GLV strongly depends on the developmental stage of the plant. Major differences in the quantity, and in the quality of these compounds were found, not only in leaves from different developmental stages, but also in different areas within a leaf. The results demonstrate that the capacity to produce GLV varies significantly within a plant and the potential implications of these findings are discussed.

Clonally diverse T cell homeostasis is maintained by a common program of cell-cycle control.

Project description:Lymphopenia induces T cells to undergo cell divisions as part of a homeostatic response mechanism. The clonal response to lymphopenia is extremely diverse, and it is unknown whether this heterogeneity represents distinct mechanisms of cell-cycle control or whether a common mechanism can account for the diversity. We addressed this question by combining in vivo and mathematical modeling of lymphopenia-induced proliferation (LIP) of two distinct T cell clonotypes. OT-I T cells undergo rapid LIP accompanied by differentiation that superficially resembles Ag-induced proliferation, whereas F5 T cells divide slowly and remain naive. Both F5 and OT-I LIP responses were most accurately described by a single stochastic division model where the rate of cell division was exponentially decreased with increasing cell numbers. The model successfully identified key biological parameters of the response and accurately predicted the homeostatic set point of each clone. Significantly, the model was successful in predicting interclonal competition between OT-I and F5 T cells, consistent with competition for the same resource(s) required for homeostatic proliferation. Our results show that diverse and heterogeneous clonal T cell responses can be accounted for by a single common model of homeostasis.

Contour recognition of complex leaf shapes.

Project description:The leaf shape is an important taxonomic character. Compared to the classic morphological leaf features such as veins, margin indentations, sinuses, etc., the shape is simpler to obtain by using the 'magic wand' or other contouring tools that are available in most of imaging applications. The only exception is when leaves develop large lobes that get in touch or overlap each other, as the presence of hidden or closed portions of the leaf border precludes the application of automatic methods and forces the leaf contour to be traced manually. This is a time consuming and relatively accurate operation that, nevertheless, can not be avoided, as overlapping lobes are characteristic features of the leaves of several plant species and varieties. The method described in the paper overcomes this problem as it allows the leaf contour to be achieved even in the presence of touching or overlapping lobes. The method involves three steps: (1) the acquisition of leaf images using a transilluminator, (2) a two-level image segmentation that allows all leaf components (blade, overlapping lobes and closed sinuses) to be represented in a single binary image, and (3) the contouring and concatenation of all binary outlines in a single, self-intersecting closed contour that reproduces accurately the leaf shape. The method can be extended to acquire the shape of leaves of herbarium specimens, that are often overlapped but can not be easily handled and repositioned because of their extreme fragility and relevant taxonomic value.

Prokaryotic viperins produce diverse antiviral molecules.

Project description:Viperin is an interferon-induced cellular protein that is conserved in animals1. It has previously been shown to inhibit the replication of multiple viruses by producing the ribonucleotide 3'-deoxy-3',4'-didehydro (ddh)-cytidine triphosphate (ddhCTP), which acts as a chain terminator for viral RNA polymerase2. Here we show that eukaryotic viperin originated from a clade of bacterial and archaeal proteins that protect against phage infection. Prokaryotic viperins produce a set of modified ribonucleotides that include ddhCTP, ddh-guanosine triphosphate (ddhGTP) and ddh-uridine triphosphate (ddhUTP). We further show that prokaryotic viperins protect against T7 phage infection by inhibiting viral polymerase-dependent transcription, suggesting that it has an antiviral mechanism of action similar to that of animal viperin. Our results reveal a class of potential natural antiviral compounds produced by bacterial immune systems.

Genetically diverse uropathogenic Escherichia coli adopt a common transcriptional program in patients with UTIs.

Project description:Uropathogenic Escherichia coli (UPEC) is the major causative agent of uncomplicated urinary tract infections (UTIs). A common virulence genotype of UPEC strains responsible for UTIs is yet to be defined, due to the large variation of virulence factors observed in UPEC strains. We hypothesized that studying UPEC functional responses in patients might reveal universal UPEC features that enable pathogenesis. Here we identify a transcriptional program shared by genetically diverse UPEC strains isolated from 14 patients during uncomplicated UTIs. Strikingly, this in vivo gene expression program is marked by upregulation of translational machinery, providing a mechanism for the rapid growth within the host. Our analysis indicates that switching to a more specialized catabolism and scavenging lifestyle in the host allows for the increased translational output. Our study identifies a common transcriptional program underlying UTIs and illuminates the molecular underpinnings that likely facilitate the fast growth rate of UPEC in infected patients.

Thymic iNKT single cell analyses unmask the common developmental program of mouse innate T cells.

Project description:Most T lymphocytes leave the thymus as naïve cells with limited functionality. However, unique populations of innate-like T cells differentiate into functionally distinct effector subsets during their development in the thymus. Here, we profiled >10,000 differentiating thymic invariant natural killer T (iNKT) cells using single-cell RNA sequencing to produce a comprehensive transcriptional landscape that highlights their maturation, function, and fate decisions at homeostasis. Our results reveal transcriptional profiles that are broadly shared between iNKT and mucosal-associated invariant T (MAIT) cells, illustrating a common core developmental program. We further unmask a mutual requirement for Hivep3, a zinc finger transcription factor and adapter protein. Hivep3 is expressed in early precursors and regulates the post-selection proliferative burst, differentiation and functions of iNKT cells. Altogether, our results highlight the common requirements for the development of innate-like T cells with a focus on how Hivep3 impacts the maturation of these lymphocytes.
